Targeted co-expression networks for the study of traits

    Get PDF
Weighted Gene Co-expression Network Analysis (WGCNA) is a widely used approach for the generation of gene co-expression networks. However, networks generated with this tool usually create large modules with a large set of functional annotations hard to decipher. We have developed TGCN, a new method to create Targeted Gene Co-expression Networks. This method identifies the transcripts that best predict the trait of interest based on gene expression using a refinement of the LASSO regression. Then, it builds the co-expression modules around those transcripts. Algorithm properties were characterized using the expression of 13 brain regions from the Genotype-Tissue Expression project. When comparing our method with WGCNA, TGCN networks lead to more precise modules that have more specific and yet rich biological meaning. Then, we illustrate its applicability by creating an APP-TGCN on The Religious Orders Study and Memory and Aging Project dataset, aiming to identify the molecular pathways specifically associated with APP role in Alzheimer\u27s disease. Main biological findings were further validated in two independent cohorts. In conclusion, we provide a new framework that serves to create targeted networks that are smaller, biologically relevant and useful in high throughput hypothesis driven research. The TGCN R package is available on Github: https://github.com/aliciagp/TGCN

The IGN-E case: Integrating through a hidden ontology

    Get PDF
National Geographic Institute of Spain (IGN-E) wanted to integrate its main information sources for building a common vocabulary reference and thus to manage the huge amount of information it held. The main problem of this integration is the great heterogeneity of data sources. The Ontology Engineering Group (OEG) is working with IGN-E to attain this objective in two phases: first, by creating automatically an ontology using the semantics of catalogues sections, and second, by discovering mappings automatically that can relate ontology concepts to database instances. So, these mappings are the instruments to break the syntactic, semantic and granularity heterogeneity gap. We have developed software for building a first ontology version and for discovering automatically mappings using techniques that take into account all types of heterogeneity. The ontology contains a set of extra-attributes which are identified in the building process. The ontology, called PhenomenOntology, will be reviewed by domain experts of IGN-E. The automatic mapping discovery will be also used for discovering new knowledge that will be added to the ontology. For increasing the usability and giving independence to different parts, the processes of each phase will be designed automatically and as upgradeable as possible

    Profitability in Rabbit Breeding

    Get PDF
Rabbit production must be sustainable. One of the main bases of this sustainability is the profitability of the farms, in which improvement is achieved through the technical and economic management. These managements imply collecting production and economic data, calculating indexes, comparing results with those obtained in other farms, making decisions, and evaluating the consequences of changes. The chapter details the different steps to follow to develop the technical and economic management of the rabbit farms to improve their profitability. Templates to collect data, formulae to obtain different technical and economic indexes, results obtained in different producing countries, and possible techniques to improve profitability are shown

Two-state theory of nonlinear Stochastic Resonance

    Get PDF
An amenable, analytical two-state description of the nonlinear population dynamics of a noisy bistable system driven by a rectangular subthreshold signal is put forward. Explicit expressions for the driven population dynamics, the correlation function (its coherent and incoherent part), the signal-to-noise ratio (SNR) and the Stochastic Resonance (SR) gain are obtained. Within a suitably chosen range of parameter values this reduced description yields anomalous SR-gains exceeding unity and, simultaneously, gives rise to a non-monotonic behavior of the SNR vs. the noise strength. The analytical results agree well with those obtained from numerical solutions of the Langevin equation.Comment: 4 pages, 1 figur

ObjectiveThe objectives of this study are: 1) to determine the improvement in the cardiovascular health of the population after the introduction of the clinical governance contract for primary care team professionals in Tarragona-Reus and the Terres de l’Ebre area (Tarragona province, Spain); 2) to identify the factors predictive of better cardiovascular health after the introduction of the clinical governance contract. The introduction of the clinical governance contract, which is based on professional leadership, feed-back of care information, and monitoring of indicators of cardiovascular risk based on scientific evidence and concretised in clinical practice guidelines, will improve the cardiovascular health results of the reference population. Improvements in indicators of procedure and result are specified in “Material and methods.”DesignThis is a before-and-after, multicentre study.SettingPrimary health care.ParticipantsTirty health centres (all the primary care Centres in the area).Main measurementsCharacteristics of the centre. Variables in procedures: indicators of good care practice, calculation of cardiovascular risk, application of clinical practice guidelines (hypertension, diabetes, lipaemia, tobacco and cardiovascular risk) and quality standards for drug prescription. Result variables: cardiovascular risk figures, number of ongoing care visits, hospital emergencies and admissions for angina, heart attack or stroke, and risk factor screenings of the population.DiscussionThis study is useful, in that clinical governance aims to be a dynamic device to bring professionals into the leadership of health care management and, through monitoring indicators and feeding the findings back to the professionals, to improve health care quality. The study aims to show that management strategy can improve the populatiońs cardiovascular health. The originality of the study lies in the development of a new tool of evaluation based on a novel management strategy for measuring cardiovascular health findings
