    Radial solitons in armchair carbon nanotubes

    Radial solitons are investigated in armchair carbon nanotubes using a generalized Lennard-Jones potential. The radial solitons are found in terms of moving kink defects whose velocity obeys a dispersion relation. Effects of lattice discreteness on the shape of kink defects are examined by estimating the Peierls stress. Results suggest that the typical size for an unpinned kink phase is of the order of a lattice spacing.Comment: 11 pages, 3(eps) figure

    Beijerinck and the bioluminescent bacteria: microbiological experiments in the late 19th and early 20th centuries

    Microbiological research in the days before specialized equipment, or even electricity, required a great deal of ingenuity. The revival of 90-year-old bioluminescent bacteria from Beijerinck's laboratory in Delft prompted a review of his work with these microorganisms and revealed their use in simple techniques for the investigation of, among other things, sugar metabolism in yeasts, oxygen generation and uptake and even the survival of microorganisms in liquid hydrogen.     Multivariate climate reconstruction for the last 14,000 years in southernmost South America

    Comparison between past changes in pollen assemblages and stable isotope ratios (deuterium and carbon) analyzed in the same peat core from Tierra del Fuego at latitude 55°S permitted identification of the relative contribution of precipitation versus temperature responsible for the respective change. Major steps in the sequence of paleoenvironmental changes, such as at 12700, 9000, 5000, and 4000 years ago are apparently related only to increase in precipitation, reflecting the latitudinal location and intensity of the westerly storm tracks. On the other hand, high paleoenvironmental variability, which is characteristic for the late-glacial and the latest Holocene, is related to temperature variability, which affects the relative moisture content. Comparison with other paleoenvironmental records suggests that the late-glacial temperature variability is probably related to variability in the extent of Antarctic sea-ice, which in turn appears to be related to the intensity of Atlantic deep-water circulation. Temperature variability during the latest Holocene, on the other hand, is probably related to the dynamics of the El Niño/Southern Oscillation

    Historical microbiology: revival and phylogenetic analysis of the luminous bacterial cultures of M . W . B eijerinck

    Luminous bacteria isolated by M artinus W . B eijerinck were sealed in glass ampoules in 1924 and 1925 and stored under the names P hotobacterium phosphoreum and ‘ P hotobacterium splendidum ’. To determine if the stored cultures were viable and to assess their evolutionary relationship with currently recognized bacteria, portions of the ampoule contents were inoculated into culture medium. Growth and luminescence were evident after 13 days of incubation, indicating the presence of viable cells after more than 80 years of storage. The B eijerinck strains are apparently the oldest bacterial cultures to be revived from storage. Multi‐locus sequence analysis, based on the 16S rRNA , gapA , gyrB , pyrH , recA , luxA , and luxB genes, revealed that the B eijerinck strains are distant from the type strains of P . phosphoreum , ATCC 11040 T , and V ibrio splendidus , ATCC 33125 T , and instead form an evolutionarily distinct clade of V ibrio . Newly isolated strains from coastal seawater in N orway, F rance, U ruguay, M exico, and J apan grouped with the B eijerinck strains, indicating a global distribution for this new clade, designated as the beijerinckii clade. Strains of the beijerinckii clade exhibited little sequence variation for the seven genes and approximately 6300 nucleotides examined despite the geographic distances and the more than 80 years separating their isolation.     Automated Image Analysis of the Host-Pathogen Interaction between Phagocytes and Aspergillus fumigatus

    Aspergillus fumigatus is a ubiquitous airborne fungus and opportunistic human pathogen. In immunocompromised hosts, the fungus can cause life-threatening diseases like invasive pulmonary aspergillosis. Since the incidence of fungal systemic infections drastically increased over the last years, it is a major goal to investigate the pathobiology of A. fumigatus and in particular the interactions of A. fumigatus conidia with immune cells. Many of these studies include the activity of immune effector cells, in particular of macrophages, when they are confronted with conidia of A. fumigus wild-type and mutant strains. Here, we report the development of an automated analysis of confocal laser scanning microscopy images from macrophages coincubated with different A. fumigatus strains. At present, microscopy images are often analysed manually, including cell counting and determination of interrelations between cells, which is very time consuming and error-prone. Automation of this process overcomes these disadvantages and standardises the analysis, which is a prerequisite for further systems biological studies including mathematical modeling of the infection process. For this purpose, the cells in our experimental setup were differentially stained and monitored by confocal laser scanning microscopy. To perform the image analysis in an automatic fashion, we developed a ruleset that is generally applicable to phagocytosis assays and in the present case was processed by the software Definiens Developer XD. As a result of a complete image analysis we obtained features such as size, shape, number of cells and cell-cell contacts. The analysis reported here, reveals that different mutants of A. fumigatus have a major influence on the ability of macrophages to adhere and to phagocytose the respective conidia. In particular, we observe that the phagocytosis ratio and the aggregation behaviour of pksP mutant compared to wild-type conidia are both significantly increased

    On the discovery of genes involved in metabolism-based resistance to herbicides using RNA-Seq transcriptome analysis in Lolium rigidum

    Weed control failures due to herbicide resistance are an increasing and worldwide problem significantly impacting crop yields. Herbicide resistance due to increased herbicide metabolism in weeds is not well characterized at the genetic level. An RNA-Seq transcriptome analysis was used to identify genes conferring metabolism-based herbicide resistance (MBHR) in a population (R) of a major global weed (Lolium rigidum), in which resistance to the herbicide diclofop-methyl was experimentally evolved through recurrent selection from a susceptible (S) progenitor population. A reference transcriptome of 19,623 contigs was assembled using 454 sequencing technology on a cDNA library and annotated using UniProt and Pfam databases. Transcriptomic-level gene expression was measured using Illumina 100 bp reads from untreated control, mock, and diclofop-methyl treatments of R and S. Due to the established importance of cytochrome P450 (CytP450), glutathione-S-transferase (GST), and glucosyltransferase (GT) genes in MBHR, 11 contigs with these annotations and higher constitutive expression in untreated R than in untreated S were selected as candidate genes for hypothesis testing, along with 17 additional differentially expressed contigs with annotations related to metabolism or signal transduction. In a forward genetics validation experiment, higher constitutive expression of nine contigs co-segregated with the resistance phenotype in an F2 population, including 3 CytP450, 3 GST, and 1 GT. At least nine genes with heritable increased constitutive expression are associated with MBHR trait. In a physiological validation experiment where 2, 4-D pre-treatment induced diclofop-methyl protection in S individuals due to increased metabolism, seven of the nine genetically-validated contigs were significantly induced. These data help explain accumulation of resistance-endowing genes and rapid evolution of MBHR, and provide the opportunity to improve diagnostics of MBHR using molecular tools such as transcriptional markers. Um die an einer MBHR beteiligten Gene zu identifizieren wurde das Transkriptom von Herbizid-resistenten und sensitiven Weidelgräsern (Lolium rigidum) in einem RNA-Seq-Ansatz verglichen. Die verwendete Diclofop-Methyl herbizidresistente Population wurde experimentell aus einer sensitiven Population rekurrent selektiert. Ein 19623 Contig umfassendes Referenztranskriptom wurde aus einer cDNA Bibliothek der resistenten Pflanzen durch 454 Sequenzierung erstellt und mit Hilfe von UniProt und Pfam annotiert. Mit 100 bp Illumina-Reads wurde die Genexpression in unbehandelten, mit Blindformulierung und mit formuliertem Herbizid Diclofop-methyl behandelten resistenten und sensitiven Pflanzen untersucht. Es ist bekannt, dass Cytochrom P450 (CytP450), Glutathion-S-transferasen (GST) oder Glycosyltransferasen (GT) eine wichtige Rolle in der MBHR spielen. Elf Contigs, die als solche annotiert und in unbehandelten resistenten Pflanzen konstitutiv höher exprimiert sind als in Sensitiven, wurden als Kandidatengene ausgewählt und getestet. Zusätzlich wurden 17 weitere Contigs untersucht, die zwischen resistenten und sensitiven Pflanzen unterschiedlich exprimiert und durch ihre Annotation in Metabolismus oder Signaltransduktion eingebunden sind. Eine höhere konstitutive Expression konnte in neun selektierten Contigs (u.a. 3 CytP450, 3 GST, 1 GT) auch in der F2 Generation bestätigt werden, cosegregierend mit den resistenten Phänotypen. Daher ist die Expression von mindestens neun Genen mit metabolischer Diclofop-methyl Herbizidresistenz gekoppelt und vererbbar. Eine Vorbehandlung sensitiver Weidelgras-Pflanzen mit 2,4-D induziert metabolische Resistenz gegenüber dem ACCase Inhibitor Diclofop-methyl. Dies wurde verwendet, um die Expression der 28 selektierten Contigs zusätzlich physiologisch zu validieren. Sieben der neun zuvor beschriebenen Contigs sind in der physiologischen Validierung auch in sensitiven Pflanzen durch 2, 4-D induziert. Diese Ergebnisse bieten neue Diagnosemöglichkeiten und verdeutlichen den Zusammenhang zwischen einer vererbbaren Expressionsregulierung von Resistenz vermittelnden Genen und der schnellen Entwicklung von MBHR.     Electron-Phonon Scattering in Metallic Single-Walled Carbon Nanotubes

    Electron scattering rates in metallic single-walled carbon nanotubes are studied using an atomic force microscope as an electrical probe. From the scaling of the resistance of the same nanotube with length in the low and high bias regimes, the mean free paths for both regimes are inferred. The observed scattering rates are consistent with calculations for acoustic phonon scattering at low biases and zone boundary/optical phonon scattering at high biases.Comment: 4 pages, 5 figure

    Critical temperature and density of spin-flips in the anisotropic random field Ising model

    We present analytical results for the strongly anisotropic random field Ising model, consisting of weakly interacting spin chains. We combine the mean-field treatment of interchain interactions with an analytical calculation of the average chain free energy (``chain mean-field'' approach). The free energy is found using a mapping on a Brownian motion model. We calculate the order parameter and give expressions for the critical random magnetic field strength below which the ground state exhibits long range order and for the critical temperature as a function of the random magnetic field strength. In the limit of vanishing interchain interactions, we obtain corrections to the zero-temperature estimate by Imry and Ma [Phys. Rev. Lett. 35, 1399 (1975)] of the ground state density of domain walls (spin-flips) in the one-dimensional random field Ising model. One of the problems to which our model has direct relevance is the lattice dimerization in disordered quasi-one-dimensional Peierls materials, such as the conjugated polymer trans-polyacetylene.Comment: 28 pages, revtex, 4 postscript figures, to appear in Phys.
