    Combined in silico/in vivo analysis of mechanisms providing for root apical meristem self-organization and maintenance.

    Background and aimsThe root apical meristem (RAM) is the plant stem cell niche which provides for the formation and continuous development of the root. Auxin is the main regulator of RAM functioning, and auxin maxima coincide with the sites of RAM initiation and maintenance. Auxin gradients are formed due to local auxin biosynthesis and polar auxin transport. The PIN family of auxin transporters plays a critical role in polar auxin transport, and two mechanisms of auxin maximum formation in the RAM based on PIN-mediated auxin transport have been proposed to date: the reverse fountain and the reflected flow mechanisms.MethodsThe two mechanisms are combined here in in silico studies of auxin distribution in intact roots and roots cut into two pieces in the proximal meristem region. In parallel, corresponding experiments were performed in vivo using DR5::GFP Arabidopsis plants.Key resultsThe reverse fountain and the reflected flow mechanism naturally cooperate for RAM patterning and maintenance in intact root. Regeneration of the RAM in decapitated roots is provided by the reflected flow mechanism. In the excised root tips local auxin biosynthesis either alone or in cooperation with the reverse fountain enables RAM maintenance.ConclusionsThe efficiency of a dual-mechanism model in guiding biological experiments on RAM regeneration and maintenance is demonstrated. The model also allows estimation of the concentrations of auxin and PINs in root cells during development and under various treatments. The dual-mechanism model proposed here can be a powerful tool for the study of several different aspects of auxin function in root

    Utility of VS38c in the diagnostic and prognostic assessment of osteosarcoma and other bone tumours/tumour-like lesions

    BACKGROUND: VS38c is a monoclonal antibody that recognises a rough endoplasmic reticulum (rER) intracellular antigen termed cytoskeleton-linking membrane protein 63. rER is typically found in viable tumour cells and is abundant in osteosarcoma cells. The aim of this study was to determine the diagnostic and prognostic utility of VS38c in the histological assessment of osteosarcoma and other bone tumours/tumour-like leisons. METHODS: Immunohistochemical staining with VS38c was carried out on formalin-fixed specimens of osteosarcoma (pre/post-chemotherapy) and a wide range of benign and malignant bone lesions. In addition, VS38c staining of cultures of MG63 and Sa0S2 osteosarcoma cell cultures. (±cisplatin and actinomycin D-treatment) was analysed. RESULTS: VS38c strongly stained tumour cells in all low-grade and high-grade osteosarcomas and in undifferentiated sarcomas and high-grade chondrosarcomas. There was little or no VS38c staining of low-grade chondrosarcomas or chordomas and variable staining of Ewing sarcomas. Osteoblasts in benign bone-forming tumours and mononuclear stromal cells in chondroblastomas, giant cell tumours and non-ossifying fibromas strongly stained for VS38c. VS38c staining was absent in cisplatin and actinomycin D treated Sa0S2 and MG63 cells. In specimens of osteosarcoma post-neoadjuvant therapy, VS38c staining was absent in most morphologically necrotic areas of tumor although some cells with pyknotic nuclei stained for VS38c in these areas. Most tumour cells exhibiting atypical nuclear forms were not stained by VS38c. CONCLUSIONS: Our findings show that VS38c is a sensitive but not specific diagnostic marker of osteosarcoma. Staining with VS38c identifies viable osteosarcoma cells, a feature which may be useful in the assessment of percentage tumour necrosis post-neoadjuvant chemotherapy

    Demographic and Psychological Predictors of Parent–Adolescent Communication About Sex: A Representative Statewide Analysis

    Sexual communication is a principal means of transmitting sexual values, beliefs, expectations, and knowledge between parents and children. Although this area has received considerable research attention, more studies with representative samples are needed to assure that findings are reflective of populations of interest. A representative statewide sample of households with adolescents (N = 907) from a large and diverse state in the United States was employed to examine the content and extent of sexual communication between parents and their adolescents, and the influence of selected primary demographic (age and gender), socio-demographic (Hispanic ethnicity, education, and religious attendance), and psychological (self-reported comfort, knowledge, and sexual communication difficulties) factors on the number of topics discussed. More than two-thirds of the parents reported experiencing some type of sexual communication difficulty, such as developmental concerns and embarrassment. Hierarchical regression results indicated that self-reported comfort, knowledge, and sexual communication difficulties strongly predicted the number of topics discussed, beyond the effect of demographic variables. These findings reinforce the notion that sexual communication between parents and adolescents can be universally challenging, and parents of both genders, all ages, and all socio-demographic characteristics might benefit from education and support

    The galaxy-mass correlation function measured from weak lensing in the Sloan Digital Sky Survey

    We present galaxy-galaxy lensing measurements over scales 0.025 to 10 h(-1) Mpc in the Sloan Digital Sky Survey (SDSS). Using a flux-limited sample of 127,001 lens galaxies with spectroscopic redshifts and mean luminosity [L] similar to L-* and 9,020,388 source galaxies with photometric redshifts, we invert the lensing signal to obtain the galaxy-mass correlation function xi(gm). We find xi(gm) is consistent with a power law, xi(gm) (r = r(0))(-gamma), with best-fit parameters gamma = 1.79 +/- 0.06 and r(0) (5.4 +/- 0.7) (0.27/Omega(m))(1/gamma) h(-1) Mpc. At fixed separation, the ratio xi(gg)/xi(gm) = b/r, where b is the bias and r is the correlation coefficient. Comparing with the galaxy autocorrelation function for a similarly selected sample of SDSS galaxies, we find that b/r is approximately scale-independent over scales 0.2 - 6.7 h(-1) Mpc, with mean [b/r] = (1.3 +/- 0.2) (Omega(m)/0.27). We also find no scale dependence in b/r for a volume-limited sample of luminous galaxies (-23.0 < M-r < -21.5). The mean b/r for this sample is [b/r](Vlim) = (2.0 +/- 0.7) (Omega(m)/0.27). We split the lens galaxy sample into subsets based on luminosity, color, spectral type, and velocity dispersion and see clear trends of the lensing signal with each of these parameters. The amplitude and logarithmic slope of xi(gm) increase with galaxy luminosity. For high luminosities (L similar to 5 L-*), xi(gm) deviates significantly from a power law. These trends with luminosity also appear in the subsample of red galaxies, which are more strongly clustered than blue galaxies

    Cross Section Intervals of Flood Intervals of Flood Inundation Mapping at Ungauged Area

    Digital Elevation Models (DEMs) are essential to present the continuous surface elevation and is used for flood mapping. The use of different cross-section intervals obtained from the various spatial resolution of DEMs will affect the flood depth and inundation area estimation. Therefore, a comparison study is carried out to investigate the effect of cross-section intervals on flood expansion and flood depth which is simulated using one dimensional (1D) HEC-RAS model at Padang Terap River, Malaysia. Two digital elevation models (DEMs) imageries, Interferometry Synthetic Aperture Radar (IFSAR) and Shuttle Radar Topography Mission (SRTM) are used in this study. The result was evaluated using likelihood measures (F-statistics, root mean square error (RMSE), and mean absolute error). The findings reveal the IFSAR DEM with cross-section interval 50 m has higher F-statistics of 70% on flood inundation estimation. By proposing the methodology, flood mapping can be provided accurately by considering the error that exist in the Geographical Information System (GIS) spatial context

    DNA demethylases target promoter transposable elements to positively regulate stress responsive genes in Arabidopsis

    © 2014 Le et al. Background: DNA demethylases regulate DNA methylation levels in eukaryotes. Arabidopsis encodes four DNA demethylases, DEMETER (DME), REPRESSOR OF SILENCING 1 (ROS1), DEMETER-LIKE 2 (DML2), and DML3. While DME is involved in maternal specific gene expression during seed development, the biological function of the remaining DNA demethylases remains unclear. Results: We show that ROS1, DML2, and DML3 play a role in fungal disease resistance in Arabidopsis. A triple DNA demethylase mutant, rdd (ros1 dml2 dml3), shows increased susceptibility to the fungal pathogen Fusarium oxysporum. We identify 348 genes differentially expressed in rdd relative to wild type, and a significant proportion of these genes are downregulated in rdd and have functions in stress response, suggesting that DNA demethylases maintain or positively regulate the expression of stress response genes required for F. oxysporum resistance. The rdd-downregulated stress response genes are enriched for short transposable element sequences in their promoters. Many of these transposable elements and their surrounding sequences show localized DNA methylation changes in rdd, and a general reduction in CHH methylation, suggesting that RNA-directed DNA methylation (RdDM), responsible for CHH methylation, may participate in DNA demethylase-mediated regulation of stress response genes. Many of the rdd-downregulated stress response genes are downregulated in the RdDM mutants nrpd1 and nrpe1, and the RdDM mutants nrpe1 and ago4 show enhanced susceptibility to F. oxysporum infection. Conclusions: Our results suggest that a primary function of DNA demethylases in plants is to regulate the expression of stress response genes by targeting promoter transposable element sequences
