    Dual lipid modification of the yeast ggamma subunit Ste18p determines membrane localization of Gbetagamma

    The pheromone response in the yeast Saccharomyces cerevisiae is mediated by a heterotrimeric G protein. The Gbetagamma subunit (a complex of Ste4p and Ste18p) is associated with both internal and plasma membranes, and a portion is not stably associated with either membrane fraction. Like Ras, Ste18p contains a farnesyl-directing CaaX box motif (C-terminal residues 107 to 110) and a cysteine residue (Cys 106) that is a potential site for palmitoylation. Mutant Ste18p containing serine at position 106 (mutation ste18-C106S) migrated more rapidly than wild-type Ste18p during sodium dodecyl sulfate-polyacrylamide gel electrophoresis (SDS-PAGE). The electrophoretic mobility of wild-type Ste18p (but not the mutant Ste18p) was sensitive to hydroxylamine treatment, consistent with palmitoyl modification at Cys 106. Furthermore, immunoprecipitation of the Gbetagamma complex from cells cultured in the presence of [(3)H]palmitic acid resulted in two radioactive species on nonreducing SDS-PAGE gels, with molecular weights corresponding to Ggamma and Gbetagamma. Substitution of serine for either Cys 107 or Cys 106 resulted in the failure of Gbetagamma to associate with membranes. The Cys 107 substitution also resulted in reduced steady-state accumulation of Ste18p, suggesting that the stability of Ste18p requires modification at Cys 107. All of the mutant forms of Ste18p formed complexes with Ste4p, as assessed by coimmunoprecipitation. We conclude that tight membrane attachment of the wild-type Gbetagamma depends on palmitoylation at Cys 106 and prenylation at Cys 107 of Ste18p

    A vector equilibrium problem for the two-matrix model in the quartic/quadratic case

    We consider the two sequences of biorthogonal polynomials (p_{k,n})_k and (q_{k,n})_k related to the Hermitian two-matrix model with potentials V(x) = x^2/2 and W(y) = y^4/4 + ty^2. From an asymptotic analysis of the coefficients in the recurrence relation satisfied by these polynomials, we obtain the limiting distribution of the zeros of the polynomials p_{n,n} as n tends to infinity. The limiting zero distribution is characterized as the first measure of the minimizer in a vector equilibrium problem involving three measures which for the case t=0 reduces to the vector equilibrium problem that was given recently by two of us. A novel feature is that for t < 0 an external field is active on the third measure which introduces a new type of critical behavior for a certain negative value of t. We also prove a general result about the interlacing of zeros of biorthogonal polynomials.Comment: 60 pages, 9 figure

    Large-scale diversity estimation through surname origin inference

    The study of surnames as both linguistic and geographical markers of the past has proven valuable in several research fields spanning from biology and genetics to demography and social mobility. This article builds upon the existing literature to conceive and develop a surname origin classifier based on a data-driven typology. This enables us to explore a methodology to describe large-scale estimates of the relative diversity of social groups, especially when such data is scarcely available. We subsequently analyze the representativeness of surname origins for 15 socio-professional groups in France

    The political identities of neighbourhood planning in England

    The rise of neighbourhood planning has been characterised as another step in a remorseless de-politicisation of the public sphere. A policy initiated by the Coalition Government in England to create the conditions for local communities to support housing growth, neighbourhood planning appears to evidence a continuing retreat from political debate and contestation. Clear boundaries are established for the holistic integration of participatory democracy into the strategic plan-making of the local authority. These boundaries seek to take politics out of development decisions and exclude all issues of contention from discussion. They achieve this goal at the cost of arming participatory democracy with a collective identity around which new antagonisms may develop. Drawing on the post-political theories of Chantal Mouffe this paper identifies the return of antagonism and conflict to participation in spatial planning. Key to its argument is the concept of the boundary or frontier that in Mouffe’s theoretical framework institutionalises conflict between political entities. Drawing on primary research with neighbourhood development plans in England the paper explores how boundary conditions and boundary designations generate antagonism and necessitate political action. The paper charts the development of the collective identities that result from these boundary lines and argues for the potential for neighbourhood planning to restore political conflict to the politics of housing development

    Data preparation and interannotator agreement: BioCreAtIvE Task 1B

    <p>Abstract</p> <p>Background</p> <p>We prepared and evaluated training and test materials for an assessment of text mining methods in molecular biology. The goal of the assessment was to evaluate the ability of automated systems to generate a list of unique gene identifiers from PubMed abstracts for the three model organisms Fly, Mouse, and Yeast. This paper describes the preparation and evaluation of answer keys for training and testing. These consisted of lists of normalized gene names found in the abstracts, generated by adapting the gene list for the full journal articles found in the model organism databases. For the training dataset, the gene list was pruned automatically to remove gene names not found in the abstract; for the testing dataset, it was further refined by manual annotation by annotators provided with guidelines. A critical step in interpreting the results of an assessment is to evaluate the quality of the data preparation. We did this by careful assessment of interannotator agreement and the use of answer pooling of participant results to improve the quality of the final testing dataset.</p> <p>Results</p> <p>Interannotator analysis on a small dataset showed that our gene lists for Fly and Yeast were good (87% and 91% three-way agreement) but the Mouse gene list had many conflicts (mostly omissions), which resulted in errors (69% interannotator agreement). By comparing and pooling answers from the participant systems, we were able to add an additional check on the test data; this allowed us to find additional errors, especially in Mouse. This led to 1% change in the Yeast and Fly "gold standard" answer keys, but to an 8% change in the mouse answer key.</p> <p>Conclusion</p> <p>We found that clear annotation guidelines are important, along with careful interannotator experiments, to validate the generated gene lists. Also, abstracts alone are a poor resource for identifying genes in paper, containing only a fraction of genes mentioned in the full text (25% for Fly, 36% for Mouse). We found that there are intrinsic differences between the model organism databases related to the number of synonymous terms and also to curation criteria. Finally, we found that answer pooling was much faster and allowed us to identify more conflicting genes than interannotator analysis.</p

    Asymptotics of Toeplitz Determinants and the Emptiness Formation Probability for the XY Spin Chain

    We study an asymptotic behavior of a special correlator known as the Emptiness Formation Probability (EFP) for the one-dimensional anisotropic XY spin-1/2 chain in a transverse magnetic field. This correlator is essentially the probability of formation of a ferromagnetic string of length nn in the antiferromagnetic ground state of the chain and plays an important role in the theory of integrable models. For the XY Spin Chain, the correlator can be expressed as the determinant of a Toeplitz matrix and its asymptotical behaviors for nn \to \infty throughout the phase diagram are obtained using known theorems and conjectures on Toeplitz determinants. We find that the decay is exponential everywhere in the phase diagram of the XY model except on the critical lines, i.e. where the spectrum is gapless. In these cases, a power-law prefactor with a universal exponent arises in addition to an exponential or Gaussian decay. The latter Gaussian behavior holds on the critical line corresponding to the isotropic XY model, while at the critical value of the magnetic field the EFP decays exponentially. At small anisotropy one has a crossover from the Gaussian to the exponential behavior. We study this crossover using the bosonization approach.Comment: 40 pages, 9 figures, 1 table.     Quantum information entropies of the eigenstates and the coherent state of the P\"oschl-Teller potential

    The position and momentum space information entropies, of the ground state of the P\"oschl-Teller potential, are exactly evaluated and are found to satisfy the bound, obtained by Beckner, Bialynicki-Birula and Mycielski. These entropies for the first excited state, for different strengths of the potential well, are then numerically obtained. Interesting features of the entropy densities, owing their origin to the excited nature of the wave functions, are graphically demonstrated. We then compute the position space entropies of the coherent state of the P\"oschl-Teller potential, which is known to show revival and fractional revival.     Tripartism in comparative and historical perspective

    This special issue explores changes in the nature of tripartite arrangements between firms, governments and organized labour across the last century, focusing on their post-1945 heyday. Although tripartism has its origins at the turn of the Twentieth Century, the post-1945 long boom represented an historical high-water mark that may now be seen as quite distinct from our own long period of volatility and crisis. Historical concerns are frequently stimulated by those of the present and this is especially the case in contemporary history. Anglo-Saxon historians may feel that the age of tripartism is at an end, but the contributions within this issue show that although this may accurately reflect current perceptions, tripartism continues , albeit often in weak forms, in other national and transnational contexts; its history therefore retains contemporary resonance. In our present age, it is commonly assumed that the relative power of employers has increased at the expense of government – the central co-ordinating actor in tripartism – and organized labour. Within the firm, not only workers, but also traditional managers have been displaced by assertive investors and allied to them, a new managerial class that has little emotional capital sunk in the firm other than as a vehicle for shareholder value maximization or release, and personal enrichment. From the business historian’s viewpoint, these assumptions raise a number of issues surrounding long term trends and diversity in the nature of the capitalist ecosystem within which tripartism is located. In this connection, there are four alternative points of view on broad approaches to labour management. The first, rooted in the then apparent solidity of the British postwar tripartite settlement, was that the incorporation of labour’s institutions was structurally essential to the state’s role in avoiding or genuinely resolving crises. The second sees tripartism as very much an historical exception, representing to a large extent a product of a very specific set of historic circumstances around the Great Depression and the post-World War Two long boom. The third, a variant of the second, would see historic compromises between state, the firm, and workers as a reflection of the thirty year period of relative global prosperity and growth which had deeper historic roots stretching back at least into the Nineteenth Century. The fourth highlights national diversity in global capitalism and views the labour management options adopted according not only to temporal trends but also to such dimensions as space, scale, and global centre-periphery relations. The latter view implies that elements of post-war compromises may persist, even if, within many of the advanced societies, they do so in dilute form
