Watching the Replisome: Single-molecule Studies of Eukaryotic DNA Replication
The molecules of life are small to us—billionths of our size. They move fast too, and in the cell they crowd together impossibly. Bringing that strange world into ours is the trick of molecular biology. One approach is to harness many copies of a molecule and iterate a reaction many times to glimpse what happens at that small, foreign scale. This is a powerful way to do things and has provided major insights. But ultimately, the fundamental unit of molecular biology is the individual molecule, the individual interaction, the individual reaction. Single-molecule bioscience is the study of these phenomena.
Eukaryotic DNA replication is particularly interesting from the single-molecule perspective because the biological molecules responsible for executing the replication pathway interact so very intricately. This work is based on replication in budding yeast—a model eukaryote. The budding yeast genome harbors several hundred sequence-defined sites of replication initiation called origins. Origins are bound by the Origin Recognition Complex (ORC), which recruits the ring-shaped Mcm2-7 complex during the G1 phase of the cell cycle. A second Mcm2-7 is loaded adjacent to the first in a head-to-head orientation; this Mcm2-7 double hexamer encircles DNA and is generally termed the Pre-Replicative Complex, or Pre-RC. Mcm2-7 loading is strictly dependent on a cofactor, Cdc6, which is expressed in late G1. Much less is known about the details of downstream steps, but a large number of factors assemble to form active replisomes.
Origin-specific budding yeast replication has recently been reconstituted in vitro, with cell cycle dependence mimicked by the serial addition of purified Pre-RC components and activating kinases. This work introduces the translation of the bulk biochemical replication assay into a single-molecule assay and describes the consequent insights into the dynamics of eukaryotic replication initiation. I have developed an optical microscopy-based assay to directly visualize DNA replication initiation in real time at the single-molecule level: from origin definition, through origin licensing, to replisome formation and progression. I show that ORC has an intrinsic capacity to locate and stably bind origin sequences within large tracts of non-origin DNA, and that ordered Pre-RC assembly is driven by Cdc6. I further show that the dynamics of the ORC-Cdc6 interaction dictate the specificity of Mcm2-7 loading, and that Mcm2-7 double hexamers form preferentially at a native origin sequence. This work uncovers key variables that control Pre-RC assembly, and how directed assembly ensures that the Pre-RC forms properly and selectively at origins.
I then characterize replisome initiation and progression dynamics. I show that replication initiation is highly precise and limited to Mcm2-7 double hexamers. Sister replisomes fire bidirectionally and simultaneously, suggesting that previously unidentified quality control mechanisms ensure that a complete pair of replisomes is properly assembled prior to firing. I also find that single Mcm2-7 hexamers are sufficient to support processive replisome progression. Moreover, this work reveals that replisome progression is insensitive to DNA sequence composition at spatial and temporal scales relevant to the replication of an entire genome, indicating that separation of the DNA strands by the replicative helicase is not rate-limiting to replisome function.
I subsequently applied this replication assay to the study replisome-replisome collisions, a fundamental step in the resolution of convergent replication forks. I find that, surprisingly, active replisomes absolutely lack an intrinsic capacity to displace inactive replisomes. This result eliminates the simplest hypothesized mechanism for how the cell resolves the presence of un-fired replisomes and has prompted and guided the development of alternate testable hypotheses. Taken together, these observations probe the molecular basis of eukaryotic inheritance in unprecedented detail and offer a platform for future work on the many dynamic aspects of replisome behavior
Caracterización del sector industrial de fabricantes de aerogeneradores de baja potencia en la Argentina : Intervención del INTI para su fortalecimiento
Este trabajo presenta los datos recabados por el INTI a propósito de una caracterización del sector industrial de fabricantes nacionales de aerogeneradores de baja potencia. Se presentan rasgos descriptivos de la oferta de sistemas de generación eólicos de baja potencia, los procesos de validación de productos ofrecidos y estimaciones de la capacidad de producción de los fabricantes nacionales. Los datos del presente trabajo fueron obtenidos de una serie de entrevistas realizadas a los distintos fabricantes en su lugar de emplazamiento. Como resultados del relevamiento realizado se estimaron la potencia total instalada en sistemas de generación eólicos de baja potencia y el volumen del mercado en cuestión. Asimismo el INTI diseñó una estrategia para fortalecer al sector industrial y se crearon ámbitos de acción conjunta con los fabricantes que incluyeron un encuentro de trabajo y la definición de un protocolo inicial para el laboratorio de ensayos de aerogeneradores de baja potencia.This paper presents data collected by INTI with the aim of characterising the industrial sector of small wind turbines manufacturers in Argentina. Descriptive features of small wind turbines offer, product validation and manufacturers production capacity are shown. The data of this study was obtained from several interviews with manufactures in their locations. As a result of this survey, total installed power of isolated wind systems and anual sales of this sector in Argentina were estimated. Instalación y avances en plataforma de ensayo para pequeños aerogeneradores
El presente trabajo presenta el diseño, configuración, instalación y obtención de datos de primera etapa en un sistema de verificación de curva de potencia para aerogeneradores de baja potencia de fabricación nacional, inaugurado en junio de 2012 en la localidad de Cutral-Có, Neuquén. Este laboratorio permite la obtención de la curva de potencia de cuatro aerogeneradores en simultáneo, empleando dos torres meteorológicas. Los sistemas a ensayar son del tipo off-grid para carga de baterías. Este laboratorio se construyó por iniciativa del centro Neuquén del INTI como parte de una estrategia para impulsar la implementación de sistemas eólicos de baja potencia de producción argentina, agrupar a los múltiples fabricantes nacionales de aerogeneradores (más de quince, en su mayoría PyMEs), y acordar metodologías comunes de evaluación y medición en consonancia con estándares internacionales como el IEC 61400-12-1 e iniciativas de etiquetado de equipos como la IEA Task 27 “Consumer Labeling of Small Wind Turbines”.This work presents the first results of a test site set up by INTI (National Institute for Industrial Technology in Argentina) for small battery-charging wind turbines, including a Power Curve verification system for these small wind turbines based on recommendations of Annex H of the IEC61400-1-12 (2005) standard for small battery-charging wind turbines. The main objective of the system is the construction of a power vs. wind-speed curve, using the method of bins as described in the IEC standard. Up to four wind turbines can be set up for simultaneous testing at INTI´s facilities in Cutral-Có (Neuquén Province, Argentina), a region of strong winds to the north of Patagonia. Propuesta de metodología para benchmarking de aerogeneradores de baja potencia
En la definición de una Etiqueta del Consumidor que hace en su tercera edición la norma IEC61400-2, se desarrolla un nuevo enfoque para la presentación de información técnica de los aerogeneradores de baja potencia. Pero aún con esta etiqueta, la comparación de productos puede ser una tarea difícil de realizar para personas sin conocimientos en la materia y no se facilita a los consumidores el proceso de selección de productos adecuados a sus necesidades y expectativas.
En este trabajo se propone una metodología para cuantificar tres aspectos de comparación de aerogeneradores de baja potencia: la eficiencia, la seguridad y la comunicación del producto. Para ello, se desarrolla una propuesta para comparar un aerogenerador con un aerogenerador equivalente ideal. Cada uno de los tres aspectos estudiados se cuantifican en una escala entre cero y uno que permite la comparación simple entre aerogeneradores para un consumidor sin conocimientos previos. Esta propuesta se desarrolla con el enfoque de Benchmarking de productos y se aplica a un caso de ejemplo para un generador eólico de baja potencia comercial.In the third edition, the IEC61400-2 standard defines a Consumer Label with a new approach for the presentation of technical information on low-power wind turbines. But the comparison of products is complex to carry out for people without knowledge in the matter, making it difficult to select the right product for their needs and expectations.
To improve this situation, this work proposes a methodology to quantify three aspects of comparison of low power wind turbines: efficiency, safety and communication of the product. To do this, a proposal is developed to compare a wind turbine with an ideal equivalent wind turbine. Each of the three aspects studied are quantified on a scale between zero and one that allows a simple comparison between wind turbines for a consumer without previous knowledge and also incorporates a global evaluation that integrates the three aspects studied. This proposal is developed with the product benchmarking approach and to exemplify, the methodology is applied to a commercial low power wind turbine. The results obtained are incorporated into a complementary label that presents the information graphically and contrasts it with the averages obtained from applying this methodology to a sample of 48 wind turbines.Asociación Argentina de Energías Renovables y Medio Ambiente (ASADES
Plataforma de ensayo para pequeños aerogeneradores
El presente trabajo presenta los avances en un sistema de verificación de curva de potencia para pequeños aerogeneradores de fabricación nacional. El mismo se desarrolla por iniciativa del centro Neuquén del INTI como parte de una estrategia para impulsar la implementación de sistemas eólicos de baja potencia de producción argentina, agrupar a los múltiples fabricantes nacionales de aerogeneradores (mas de 15, en su mayoría PYMES), y acordar metodologías comunes de evaluación y medición en consonancia con estándares internacionales como el IEC 61400-12-1 e iniciativas de etiquetado de equipos como la IEA Task 27 “Consumer Labeling of Small Wind Turbines”.This work presents the concept of a test site to be set up by INTI (National Institute for Industrial Technology in Argentina) for small battery-charging wind turbines, including a Power Curve verification system for these small wind turbines based on recommendations of Annex H of the IEC61400-1-12 (2005) standard for small battery-charging wind turbines. Evaluación de incertidumbres de medición en plataforma de ensayo para pequeños aerogeneradores
El presente trabajo desarrolla aspectos relativos a la evaluación de incertidumbres en la medición de curva de potencia para pequeños aerogeneradores, en consonancia con la metodología indicada por la norma IEC 61400-12-1 (2005) y en base a los resultados obtenidos en la primera camada de ensayos en el laboratorio del INTI en Cutral-Có, Neuquén, desde su inauguración en junio de 2012. Este laboratorio permite la obtención de la curva de potencia de cuatro aerogeneradores tipo off-grid para carga de baterías en simultáneo, empleando dos torres meteorológicas, y se construyó por iniciativa del centro Neuquén del INTI como parte de una estrategia para impulsar la implementación de sistemas eólicos de baja potencia de producción argentina. La evaluación de las incertidumbres en la medición resulta de extrema importancia a efectos de contrastar resultados con otras experiencias internacionales, en particular las llevadas adelante por la Small Wind Association of Testers (SWAT) en el marco de la IEA (International Energy Agency). Se incluye una breve introducción a la teoría de las incertidumbres, la aplicación general de incertidumbres en el método de los bins de la IEC, y un estudio particular para las fuentes de incertidumbre en los equipos PWRC2 utilizados y las incertidumbres en la curva preliminar de un equipo IVS4500 de la empresa INVAP.This work presents a very brief treatment of the subject of uncertainties in the measurement of power curves in wind turbines, with reference to the IEC 61400-12-1 (2005) standard, and its Annex H specifications regarding small, battery- charging wind turbines. A case study for a limited data set is presented based on measurements taken at the INTI (National Institute for Industrial Technology) Small Wind Turbine Test Center in Cutral-Có, Neuquén, which started operations in June 2012.
The measurements and uncertainties evaluation are performed on a 4.5kW INVAP small wind turbine. It is expected that these evaluations will give incentives for comparison and cooperation with other international experiences such as those performed by the Small Wind Association of Testers (SWAT) within the IEA (International Energy Agency), and aid continuing progress in the quality of locally produced machines.Asociación Argentina de Energías Renovables y Medio Ambiente (ASADES
Evaluación de curva de potencia en plataforma de ensayo para aerogeneradores de baja potencia
El presente trabajo expone los resultados del ensayo de curva de potencia de un aerogenerador de baja potencia, en configuración para carga de baterías, según lo metodología definida por la norma IEC 61400-12, anexo H. Las mediciones implicadas en este ensayo se realizaron entre mayo y agosto de 2013 en el Laboratorio de Ensayos de Aerogeneradores del INTI en la ciudad se Cutral-Có (Neuquén). El aerogenerador, cuyos resultados se exponen, es uno de los equipos de fabricación nacional que están siendo ensayados por INTI en el marco de un programa nacional de fortalecimiento sectorial. Se presentan las curvas de potencia para tres niveles de carga de banco de baterías, la energía anual producida y la intensidad de turbulencia, entre otras mediciones realizadas durante el periodo en el que se extendieron las pruebas.This paper presents the results of power curve measurements of a battery charging small wind turbine.
The measurement method used is defined by IEC 61400-12, Annex H standard. The testing process was performed between May and August 2013 in INTI Wind Energy Laboratory, in Cutral-Có city. The wind turbine under test, is one of the several Argentinian devices being tested by INTI, under a national sectorial supporting program. Unusual structures are present in DNA fragments containing super-long Huntingtin CAG repeats.
BACKGROUND: In the R6/2 mouse model of Huntington's disease (HD), expansion of the CAG trinucleotide repeat length beyond about 300 repeats induces a novel phenotype associated with a reduction in transcription of the transgene. METHODOLOGY/PRINCIPAL FINDINGS: We analysed the structure of polymerase chain reaction (PCR)-generated DNA containing up to 585 CAG repeats using atomic force microscopy (AFM). As the number of CAG repeats increased, an increasing proportion of the DNA molecules exhibited unusual structural features, including convolutions and multiple protrusions. At least some of these features are hairpin loops, as judged by cross-sectional analysis and sensitivity to cleavage by mung bean nuclease. Single-molecule force measurements showed that the convoluted DNA was very resistant to untangling. In vitro replication by PCR was markedly reduced, and TseI restriction enzyme digestion was also hindered by the abnormal DNA structures. However, significantly, the DNA gained sensitivity to cleavage by the Type III restriction-modification enzyme, EcoP15I. CONCLUSIONS/SIGNIFICANCE: "Super-long" CAG repeats are found in a number of neurological diseases and may also appear through CAG repeat instability. We suggest that unusual DNA structures associated with super-long CAG repeats decrease transcriptional efficiency in vitro. We also raise the possibility that if these structures occur in vivo, they may play a role in the aetiology of CAG repeat diseases such as HD
