High-Throughput miRNA and mRNA Sequencing of Paired Colorectal Normal, Tumor and Metastasis Tissues and Bioinformatic Modeling of miRNA-1 Therapeutic Applications
MiRNAs are discussed as diagnostic and therapeutic molecules. However,
effective miRNA drug treatments with miRNAs are, so far, hampered by the
complexity of the miRNA networks. To identify potential miRNA drugs in
colorectal cancer, we profiled miRNA and mRNA expression in matching normal,
tumor and metastasis tissues of eight patients by Illumina sequencing. We
validated six miRNAs in a large tissue screen containing 16 additional tumor
entities and identified miRNA-1, miRNA-129, miRNA-497 and miRNA-215 as
constantly de-regulated within the majority of cancers. Of these, we
investigated miRNA-1 as representative in a systems-biology simulation of
cellular cancer models implemented in PyBioS and assessed the effects of
depletion as well as overexpression in terms of miRNA-1 as a potential
treatment option. In this system, miRNA-1 treatment reverted the disease
phenotype with different effectiveness among the patients. Scoring the gene
expression changes obtained through mRNA-Seq from the same patients we show
that the combination of deep sequencing and systems biological modeling can
help to identify patient-specific responses to miRNA treatments. We present
this data as guideline for future pre-clinical assessments of new and
personalized therapeutic options

Danksagung 198Ziel dieser Arbeit war die Untersuchung der Photodynamischen Therapie (PDT)
als Alternative zu den herkömmlichen Verfahren fĂŒr die Therapie benigner
MundschleimhautlÀsionen. Dies betrifft sowohl die hÀufigste
MundschleimhautlÀsion, die rezidivierende benigne Aphthosis (RBA), als auch
weiĂe MundschleimhautverĂ€nderungen, wie zum Beispiel die Leukoplakie und der
orale Lichen planus, die eine Vorstufe von malignen Tumoren, insbesondere dem
Plattenepithelkarzinom, darstellen können. Bei der Leukoplakie und dem oralen
Lichen planus ist aufgrund der Rezidive und des Entartungsrisikos bei
konventioneller Behandlungsmethode eine dauerhafte Nachkontrolle erforderlich.
Andererseits sind die RBA meist therapieresistent, und nur eine
symptomatische, aber keine Kausaltherapie ist möglich. Der Einsatz einer
alternativen, verbesserten Behandlungsmethode ist deshalb wĂŒnschenswert. Die
Anwendung der PDT zur kurativen Behandlung oberflÀchlicher Hauttumoren und zur
palliativen Behandlung disseminierter bösartiger Haut- und
MundschleimhautlÀsionen ist bekannt. Die PDT basiert auf einem photochemischen
Prozess, bei dem Photosensibilisatoren (PS) mittels Laserstrahlung aktiviert
werden und zytotoxisch wirken. Die klinische Anwendung der PDT ist möglich,
wenn erkranktes Gewebe solche Substanzen selektiv aufnimmt. In diesem Fall
kann durch systemische Verabreichung der Substanzen und topische
Lichtapplikation eine selektive Zerstörung des erkrankten Gewebes unter Erhalt
des Normalgewebes gelingen. Neben der systemischen Applikation ist auch eine
topische Applikation an der Mundschleimhaut möglich. Eine Auswahl von
Farbstoffen (TB-O, MB) welche besonders gut zur Detektion von malignen
VerÀnderungen geeignet sind und deren photodynamische AktivitÀt bekannt ist,
wurden zunÀchst hinsichtlich ihrer PhotostabilitÀt (Photobleichen) und ihrer
Penetration an der Mundschleimhaut untersucht. Es wurden die
photophysikalischen Eigenschaften (VerÀnderung der Absorption nach Bestrahlung
bzw. Photobleaching, O2-Generierung) und die penetrationskinetischen
Eigenschaften dieser Farbstoffe evaluiert. AnschlieĂend wurden die beiden
Farbstoffe bezogen auf Patienten mit weiĂen und entzĂŒndlichen
MundschleimhautverÀnderungen untersucht. Durch die Abstimmung von Farbstoffen
und Lichtquellen wurden in den vorliegenden Untersuchungen die Vorteile und
Nachteile der lokalen PDT analysiert und die Bedeutung dieser Verfahren
beurteilt. Anhand der Ergebnissen der spektralphotometrischen Untersuchungen
von TB-O und MB mit und ohne Bestrahlungen erfolgte eine annÀhernd lineare
Abnahme der Extinktion bei TB-O und MB mit Zunahme der applizierten
Energiedichte. Die Untersuchungen an normaler Mundschleimhaut zeigten auch,
dass die sichtbare Penetration von MB und TB-O nur auf die ersten 1-2 Ă€uĂeren
Zelllagen des Epithels begrenzt war. Bei Vergleich der Penetrationstiefe von
MB und TB-O in Condylomata accuminata erreichten MB und TB-O weitaus höhere
Penetrationstiefen (130-180 mm)) als in den homogenen Leukoplakien. WĂ€hrend
des dreijÀhrigen Untersuchungszeitraumes konnte bei LÀsionen von 5 Patienten
mit Lichen planus eine deutliche Verbesserung der Symptome, aber keine
vollstÀndige Heilung erzielt werden. Es konnte nach TB-O- und MB-PDT eine
vollstĂ€ndige RĂŒckbildung von 5 LĂ€sionen bei 3 Patienten beobachtet werden. Bei
den anderen LĂ€sionen wurde eine Regression gesehen. Die noch verbliebenen
Restbefunde der Leukoplakien wurden abschlieĂend entweder mit einer 5-ALA-PDT
behandelt oder mit CO2-Laser vaporisiert. FĂŒr Patienten mit RBA war eine
Energiedichte von 42-79 J/cm2 genĂŒgend. Sowohl fĂŒr die Leukoplakien als auch
fĂŒr den Lichen planus musste mehr als die doppelte Energiedichte appliziert
(72-178 J/cm2) werden, um eine Wirkung zu erzielen. Mit den neuen Applikatoren
wie z. B dem 3600-Applikator ist es möglich, eine gleichmĂ€Ăige Dosis auch in
den hinteren Bereichen der Mundhöhle zu realisieren. Durch den Einsatz der
photodynamischen Therapie konnte in dieser Untersuchung bei Aphthen eine rasch
eintretende Schmerzfreiheit und eine beschleunigte Wundheilung beobachtet
werden. Andererseits ist die PDT-Behandlung der Leukoplakie der klassisch- und
laserchirurgischen Entfernung unterlegen. Ferner war mittels PDT nur eine
Verbesserung der Schmerzen bei der Lichen planus möglich. Weitere Studien mit
gröĂeren Patientenkollektiven und lĂ€ngerem Behandlungszeitraum sollte
durchgefĂŒhrt werden, um die PDT als alternatives Therapieverfahren fĂŒr benigne
Mundschleimhauterkrankungen zu validieren.Aim of this study was to investigate some possibilities of Photodynamic
Therapy (PDT) as an alternative treatment to current treatment strategies for
benign lesions of the mouth.
That regards recurrent benign aphthosis (RBA) as well as ?white? lesions of
the mouth e.g leukoplakia and oral lichen planus. Both of these ?white?
lesions present a tendency to a malignant transformation. All the current
therapeutic methods represent a high recurrency rate and most of them side
effects. Aphthosis is a painful disease and only symptomatic therapy is
generally applied. Therefore search for an alternative treatment method is
mandatory.
The use of (PDT) for the curative treatment of superficial tumors of the skin
and for the palliative treatment of disseminated tumors of the skin and the
oral mucosa is well known. PDT is based on a photochemical process, where
Photosenbilisators (PS) act cytotoxic by generation of 1O2 after laser
irradiation. For the clinical use of PDT the abnormal tissues selectively
should absorb these substances that after systemical or local application
after irradiation with a certain light dose, the tissues will be destroyed and
simlultaneously the normal tissues should be maintained.
Toluidine blue-O and Methylenblue(MB) have proven both, antibacterial and
photodynamic activity (potency to generate 1O2). These substances are already
used for the detection of malignant changes of the mucosa by topical
application. These substances were studied regarding their photostability
(change of their absorption after irradiation, Photobleaching) and their
penetration into the oral mucosa. In the clinical investigation both
substances we applied to patients with leukoplakias, oral lichen planus and
recurrent benign aphthosis. Photosensibilisation was achieved with MB, TB-O,
ALA, a topical precursor of PPIX, well known in superficial topical PDT. The
results of the spectralphotometric studies for TB-O and MB with and without
irradiation showed a linear decline of the Extinktion of TB-O and MB with
increase of the applied Energy. The penetration studies on normal mucosa
showed that a visible penetration of MB and TB-O was restricted to the 1-2
first cell layers. The penetrationdepth for MB and TB-O was higher for
Condylomata acuminata (130-180 mm)as for homogeous leukoplakias.
During the three years , 14 patients with leukoplakias, 5 with oral lichen
panus and 7 with recurrent benign aphthosis were treated with PDT.
Irradiation was performed either with a flashlamp pumped dyes laser or a
quasi-cw dye laser at 633nm with applicators appropriate for the region
(microlens, 1800, 3600 isotropic applicator). Some patients if the lesions
could not be removed by PDT had additional CO2-laser treatment .Of the 5
patients with oral lichen planus, a noticeable improvement of symptoms but not
a complete healing of the lesions has been noticed.
The leukoplakia lesions treated with TB-O/MB showed a gradual improvement with
no side effects, but required up to 5 treatments. In the treatment of
leukoplakias side effects were common with ALA, all patients reported burning
sensation during irradiation, and a subsequent period of swelling of up to 4
days.TB-O/MB-PDT offer a new therapeutic strategy for recurrent benign
aphthosis. It also shows a preventive component: all patients had experienced
more frequent recurrences prior to PDT than after. The antibacterial effect of
TB-O/MB may be responsible for this. On the other hand, PDT of leukoplakias is
more time consuming compared to the established treatments and show no clear
benefits regarding side effects and long time results. For the 7 patients with
RBA was an Energy density of 42-79 J/cm2genĂŒgend. For the effective treatment
of the 14 patients with leukoplakias as for the 5 patients with oral lichen
planus more as the double Energydensity had to be applied (72-178 J/cm2). With
the neu Applicators was eine homogenous irradiation possible. More studies
with larger number of patients and longer treatmentstime are needed to
evaluate PDT as an alternative treatment method
Multi-omic profiles of human non-alcoholic fatty liver disease tissue highlight heterogenic phenotypes
Non-alcoholic fatty liver disease (NAFLD) is a consequence of sedentary life style and high fat diets with an estimated prevalence of about 30% in western countries. It is associated with insulin resistance, obesity, glucose intolerance and drug toxicity. Additionally, polymorphisms within, e.g., APOC3, PNPLA3, NCAN, TM6SF2 and PPP1R3B, correlate with NAFLD. Several studies have already investigated later stages of the disease. This study explores the early steatosis stage of NAFLD with the aim of identifying molecular mechanisms underlying the etiology of NAFLD. We analyzed liver biopsies and serum samples from patients with high- and low-grade steatosis (also pre-disease states) employing transcriptomics, ELISA-based serum protein analyses and metabolomics. Here, we provide a detailed description of the various related datasets produced in the course of this study. These datasets may help other researchers find new clues for the etiology of NAFLD and the mechanisms underlying its progression to more severe disease states

Functional assays on miRNA-1 as a potential tumor-suppressor gene.
<p>(<b>A</b>) AlamarBlue cell viability assay to test the effect of miRNA-1. SW480 (primary colon cancer cell line) and SW620 (corresponding metastases cell line) cells were transfected with miRNA-1 mimics (+miR-1) or mock transfected (âmiR-1) and measured using an spectrophotometer after 24 h, 48 h and 72 h.
