    Towards automatic classification within the ChEBI ontology

    *Background*
Appearing in a wide variety of contexts, biochemical 'small molecules' are a core element of biomedical data. Chemical ontologies, which provide stable identifiers and a shared vocabulary for use in referring to such biochemical small molecules, are crucial to enable the interoperation of such data. One such chemical ontology is ChEBI (Chemical Entities of Biological Interest), a candidate member ontology of the OBO Foundry. ChEBI is a publicly available, manually annotated database of chemical entities and contains around 18000 annotated entities as of the last release (May 2009). ChEBI provides stable unique identifiers for chemical entities; a controlled vocabulary in the form of recommended names (which are unique and unambiguous), common synonyms, and systematic chemical names; cross-references to other databases; and a structural and role-based classification within the ontology. ChEBI is widely used for annotation of chemicals within biological databases, text-mining, and data integration. ChEBI can be accessed online at "http://www.ebi.ac.uk/chebi/":http://www.ebi.ac.uk/chebi/ and the full dataset is available for download in various formats including SDF and OBO.

*Automated Classification*
The selection of chemical entities for inclusion in the ChEBI database is user-driven. As the use of ChEBI has grown, so too has the backlog of user-requested entries. Inevitably, the annotation backlog creates a bottleneck, and to speed up the annotation process, ChEBI has recently released a submission tool which allows community submissions of chemical entities, groups, and classes. However, classification of chemical entities within the ontology is a difficult and niche activity, and it is unlikely that the community as a whole will be able or willing to correctly and consistently classify each submitted entity, creating required classes where they are missing. As a result, it is likely that while the size of the database grows, the ontological classification will become less sophisticated, unless the classification of new entities is assisted computationally. In addition, the ChEBI database is expecting substantial size growth in the next year, so automatic classification, which has up till now not been possible, is urgently required. Automatic classification would also enable the ChEBI ontology classes to be applied to other compound databases such as PubChem. 

*Description Logic Reasoning*
Description logic based reasoning technology is a prime candidate for development of such an automatic classification system as it allows the rules of the classification system to be encoded within the knowledgebase. Already at 18000 entities, ChEBI is a fair size for a real-world application of description logic reasoning technology, and as the ontology is enhanced with a richer density of asserted relationships, the classification will become more complex and challenging. We have successfully tested a description logic-based classification of chemical entities based on specified structural properties using the hypertableaux-based HermiT reasoner, and found it to be sufficiently efficient to be feasible for use in a production environment on a database of the size that ChEBI is now. However, much work still remains to enrich the ChEBI knowledgebase itself with the properties needed to provide the formal class definitions for use in the automated classification, and to assess the efficiency of the available description logic reasoning technology on a database the size of ChEBI's forecast future growth.

    A Conceptual Framework for Servitization in Industry 4.0: Distilling Directions for Future Research

    Purpose: This paper focusses on developing further the recent conceptual frameworks of competitive dynamics and business-to-business value ecosystems considering the changing environment of Industry 4.0 and the particular perspective of servitization. Design/Methodology/Approach: This a conceptual paper that reviews and syntheses business model concepts in relation to competitive dynamics, collaborative business ecosystems and supply chain as evolving and reshaping manufacturing and services within Industry 4.0. Findings: The transformation of organizations in light of Industry 4.0 has led to a reframing of business models and practices, such as stakeholder value and supply chain relationships cooperating within a highly dynamic environment. In an attempt to consider the implications that Industry 4.0 has, particularly from the service perspective, this work attempts to distil directions for future research. Originality/Value: Previous studies on Industry 4.0 have articulated the reasoning about the benefits of Industry 4.0, with its paradigm shift to cyber-physical systems and revised business models. The intention of this paper, is to be able to further define collaboration and value ecosystems in order to show the interdependence and integration between organisations as applied to servitization within Industry 4.0. Moreover, this paper seeks to begin to articulate how research can be conducted to determine the degree to which the change and paradigm shift has become a reality

    What is the contribution of physician associates in hospital care in England? A mixed methods, multiple case study.

    OBJECTIVES: To investigate the deployment of physician associates (PAs); the factors supporting and inhibiting their employment and their contribution and impact on patients' experience and outcomes and the organisation of services. DESIGN: Mixed methods within a case study design, using interviews, observations, work diaries and documentary analysis. SETTING: Six acute care hospitals in three regions of England in 2016-2017. PARTICIPANTS: 43 PAs, 77 other health professionals, 28 managers, 28 patients and relatives. RESULTS: A key influencing factor supporting the employment of PAs in all settings was a shortage of doctors. PAs were found to be acceptable, appropriate and safe members of the medical/surgical teams by the majority of doctors, managers and nurses. They were mainly deployed to undertake inpatient ward work in the medical/surgical team during core weekday hours. They were reported to positively contribute to: continuity within their medical/surgical team, patient experience and flow, inducting new junior doctors, supporting the medical/surgical teams' workload, which released doctors for more complex patients and their training. The lack of regulation and attendant lack of authority to prescribe was seen as a problem in many but not all specialties. The contribution of PAs to productivity and patient outcomes was not quantifiable separately from other members of the team and wider service organisation. Patients and relatives described PAs positively but most did not understand who and what a PA was, often mistaking them for doctors. CONCLUSIONS: This study offers new insights concerning the deployment and contribution of PAs in medical and surgical specialties in English hospitals. PAs provided a flexible addition to the secondary care workforce without drawing from existing professions. Their utility in the hospital setting is unlikely to be completely realised without the appropriate level of regulation and authority to prescribe medicines and order ionising radiation within their scope of practice

    Scaling relations for globular cluster systems in early-type galaxies – II: Is there an environmental dependence?

    The current properties of globular cluster systems (GCSs) are the result of the evolution experienced by their host galaxies, which shape the richness of the GCS as well as its spatial distribution, among other features. We carry out an analysis of the projected radial distribution of globular clusters for a sample of almost 30 early-type galaxies (ETGs) of intermediate and low luminosity, located in cluster environments (Virgo, Fornax, and Coma). We also include in the study six ETGs, for which the parameters of their GCS radial profiles are publicly available. The final analysis is performed on an enlarged sample (∼100 GCSs), by adding the GCSs of ETGs from our previous paper (Paper I). Scaling relations involving different parameters of the GCSs are obtained for the whole sample and complement those obtained in Paper I. Several of such relations point to a second-order dependence on the environmental density. Finally, the results are analysed in the literature context.Fil: de Bórtoli, Bruno Javier.     The Behavior of Granular Materials under Cyclic Shear

    The design and development of a parallel plate shear cell for the study of large scale shear flows in granular materials is presented. The parallel plate geometry allows for shear studies without the effects of curvature found in the more common Couette experiments. A system of independently movable slats creates a well with side walls that deform in response to the motions of grains within the pack. This allows for true parallel plate shear with minimal interference from the containing geometry. The motions of the side walls also allow for a direct measurement of the velocity profile across the granular pack. Results are presented for applying this system to the study of transients in granular shear and for shear-induced crystallization. Initial shear profiles are found to vary from packing to packing, ranging from a linear profile across the entire system to an exponential decay with a width of approximately 6 bead diameters. As the system is sheared, the velocity profile becomes much sharper, resembling an exponential decay with a width of roughly 3 bead diameters. Further shearing produces velocity profiles which can no longer be fit to an exponential decay, but are better represented as a Gaussian decay or error function profile. Cyclic shear is found to produce large scale ordering of the granular pack, which has a profound impact on the shear profile. There exist periods of time in which there is slipping between layers as well as periods of time in which the layered particles lock together resulting in very little relative motion.Comment: 10 pages including 12 figure

    HLA-G: expression in human keratinocytes in vitro and in human skin in vivo

    Classical, polymorphic major histocompatibility complex class I molecules are expressed on most nucleated cells.They present peptides at the cell surface and, thus, enable the immune system to scan peptides for their antigenicity. The function of the other, nonclassical class I molecules in man is controversial. HLA-G which has been shown by transfection experiments to be expressed at the cell surface, is only transcribed in placental tissue and in the fetal eye.Therefore, a role of HLA-G in the control of rejection of the allogeneic fetus has been discussed. We found that HLA-G expression is induced in keratinocytes by culture in vitro. Three different alternative splicing products of HLA-G can be detected: a full length transcript, an mRNA lacking exon 3 and a transcript devoid of exon 3 and 4. Reverse transcription followed by polymerase chain reaction also revealed the presence of HLA-G mRNA in vivo in biopsies of either diseased or healthy skin

    Early-type galaxies in low-density environments: NGC 6876 explored through its globular cluster system

    We present the results of a photometric study of the early-type galaxy NGC 6876 and the surrounding globular cluster (GC) system. The host galaxy is a massive elliptical, the brightest of this type in the Pavo Group. According to its intrinsic brightness (Mv ∼ −22.7), it is expected to belong to a galaxy cluster instead of a poor group. Observational material consists of g, r, i images obtained with the Gemini/GMOS camera. The selected GC candidates present a clear bimodal colour distribution at different galactocentric radii, with mean colours and dispersions for the metal-poor (‘blue’) and metal-rich (‘red’) typical of old GCs. The red subpopulation dominates close to the galaxy centre, in addition to the radial projected distribution showing that they are more concentrated towards the galaxy centre. The azimuthal projected distribution shows an overdensity in the red subpopulation in the direction of a trail observed in X-ray that could be evidence of interactions with its spiral neighbour NGC 6872. The turnover of the luminosity function gives an estimated distance modulus (m − M) ≈ 33.5 and the total population amounts to 9400 GCs, i.e. a quite populous system. The halo mass obtained using the number ratio (i.e. the number of GCs with respect to the baryonic and dark mass) gives a total of ∼1013, meaning it is a very massive galaxy, given the environment.Fil: Ennis, Ana Inés.     Population balance modelling for a flow induced phase inversion based granulation in a two-dimensional rotating agglomerator

    A novel two-dimensional rotating agglomerator was developed to carry out the flow induced phase inversion (FIPI) based granulation. The process in this agglomerator shows that a continuous paste flow (mixed with liquid binder and primary particles) is extruded into the interstice of two relatively rotating disks, as the paste becomes solidified due to the loss of heat to the disks, it is then broken into granules by the shearing force imposed by the rotating disk. Experimental measurements have shown that the size of these granules is enlarged along the positive radial direction of the disks. It is also found that these granules contain approximately the same quantity of binder in terms of its volume fraction. The paper thus proposes a population balance (PB) model to describe the growth of the granules by considering a size independent agglomeration kernel. The PB simulated results are found to be well capable of describing the change of the particle size distribution (PSD) of the granules in the radial direction. This study also proposes a velocity profile for the paste flow and attempts to establish a quantitative relationship between the granulation rate and the deformation rate as this would help us understand the mechanism of the agglomeration. It is hoped that this study would be used to improve the design of the agglomerator and to assure the control of the process and the granular product quality
