Background: Gene regulatory networks have an essential role in every process of life. In this regard, the amount of genome-wide time series data is becoming increasingly available, providing the opportunity to discover the time-delayed gene regulatory networks that govern the majority of these molecular processes. Results: This paper aims at reconstructing gene regulatory networks from multiple genome-wide microarray time series datasets. In this sense, a new model-free algorithm called GRNCOP2 (Gene Regulatory Network inference by Combinatorial OPtimization 2), which is a significant evolution of the GRNCOP algorithm, was developed using combinatorial optimization of gene profile classifiers. The method is capable of inferring potential time-delay relationships with any span of time between genes from various time series datasets given as input. The proposed algorithm was applied to time series data composed of twenty yeast genes that are highly relevant for the cell-cycle study, and the results were compared against several related approaches. The outcomes have shown that GRNCOP2 outperforms the contrasted methods in terms of the proposed metrics, and that the results are consistent with previous biological knowledge. Additionally, a genome-wide study on multiple publicly available time series data was performed. In this case, the experimentation has exhibited the soundness and scalability of the new method which inferred highly-related statistically-significant gene associations. Conclusions: A novel method for inferring time-delayed gene regulatory networks from genome-wide time series datasets is proposed in this paper. The method was carefully validated with several publicly available data sets. The results have demonstrated that the algorithm constitutes a usable model-free approach capable of predicting meaningful relationships between genes, revealing the time-trends of gene regulation. © 2011 Gallo et al; licensee BioMed Central Ltd.Fil: Gallo, Cristian Andrés. In this paper, a new memetic strategy that integrates a multi-objective evolutionary algorithm (the SPEA2) with a local search technique for data mining is presented. The algorithm explores a Term Frequency-Inverse Document Frequency (TF-IDF) data matrix in order to find biclusters that fulfill several objectives. The case of study was a dataset corresponding to the Reuters-21578 corpus. Our algorithm performed satisfactorily, finding biclusters that have large size and coherent values, yielding to undeniably promising outcomes. Nonetheless, more experiments with data from other corpus are necessary, thus leading to more concluding resultsWorkshop de Agentes y Sistemas Inteligentes (WASI)Red de Universidades con Carreras en Informática (RedUNCI

A Software Tool for Discovery of Gene Regulatory Networks: Analysis of Alzheimer Disease Data

A gene regulatory network (GRN) is a collection of molecular regulators that interact with each other to govern the majority of the molecular processes. These networks play a central role in in every process of life, therefore, assembling these networks is rather significant. Since most of the GRN are hard to be mapped with accuracy by a mathematical model, the approaches that are called model-free have an advantage in modeling the complexities of dynamic molecular networks. In particular, a rule-based approach, which is a highly abstract model-free approach, offers several advantages performing data-driven analysis. One of these advantages is that it requires the least amount of data, another one is that its simplicity allows the inference of large size models with a higher speed of analysis. However, the resulting relational structure of the network is incomplete, for an effective biological analysis. This situation has driven us to explore the hybridization with other approaches, such as biclustering techniques. This applied technique finds new relations between the nodes of the existent GRN. In this abstract we present a new software, called GeRNeT that integrates the algorithms of GRNCOP2 and BiHEA along a set of tools for interactive visualization, statistical analysis and ontological enrichment of the resulting GRNs that it was published in Dussaut et al. [1]. In this regard, results associated with Alzheimer disease datasets are presented that show the usefulness of integrating both bioinformatics tools.Sociedad Argentina de Informática e Investigación Operativ

Neurophotonics Approaches for the Study of Pattern Separation

    Get PDF
Successful memory involves not only remembering over time but also keeping memories distinct. Computational models suggest that pattern separation appears as a highly efficient process to discriminate between overlapping memories. Furthermore, lesion studies have shown that the dentate gyrus (DG) participates in pattern separation. However, these manipulations did not allow identifying the neuronal mechanism underlying pattern separation. The development of different neurophotonics techniques, together with other genetic tools, has been useful for the study of the microcircuit involved in this process. It has been shown that less-overlapped information would generate distinct neuronal representations within the granule cells (GCs). However, because glutamatergic or GABAergic cells in the DG are not functionally or structurally homogeneous, identifying the specific role of the different subpopulations remains elusive. Then, understanding pattern separation requires the ability to manipulate a temporal and spatially specific subset of cells in the DG and ideally to analyze DG cells activity in individuals performing a pattern separation dependent behavioral task. Thus, neurophotonics and calcium imaging techniques in conjunction with activity-dependent promoters and high-resolution microscopy appear as important tools for this endeavor. In this work, we review how different neurophotonics techniques have been implemented in the elucidation of a neuronal network that supports pattern separation alone or in combination with traditional techniques. We discuss the limitation of these techniques and how other neurophotonic techniques could be used to complement the advances presented up to this date.Fil: Morales, Cristian.
