    National audiencePoster: Implementation of a quality approach in LARMAURThe growth of research activities and human resources of the LARMAUR, has led the direction of the laboratory to initiate a quality approach in January 2012. The main objective was to optimize the organization and the running of the research unit. The quality policy is covering: the reorganization of the laboratory (research topics, work groups, operating mode), the optimization of organization, operation and management of experimental devices and the optimization of scientific and technical research performed in the laboratory. To get buy-in with the quality approach, it was decided to give to the "proof of concept". The approach was implemented on an experimental device working closely with the team.     International audienceInstitut de Physique de RennesLa dĂ©marche qualitĂ© au sein du DĂ©partement MĂ©canique et VerresMariette NIVARD1, Jean-Christophe SANGLEBOEUF2Depuis plusieurs annĂ©es, le LARMAUR ERL 6274 du CNRS, est une unitĂ© de recherche qui s’inscrit dans une dynamique de croissance, tant en ressource humaine qu’en projets scientifiques. A l’occasion de la derniĂšre Ă©valuation AERES, les tutelles ont souhaitĂ© une intĂ©gration Ă  mi-parcours de cette unitĂ© au sein de l’IPR3 (effectif depuis janvier 2014). La direction du LARMAUR a saisi cette occasion pour initier une dĂ©marche qualitĂ© et revoir l’organisation ainsi que le mode de fonctionnement du LARMAUR, futur dĂ©partement MĂ©canique et Verres. Ce poster est une synthĂšse de la politique qualitĂ© mise en place il y a deux ans, les objectifs attendus et les actions qualitĂ© rĂ©alisĂ©es sont dĂ©crits pour ce dĂ©partement de recherche qui est intimement liĂ© Ă  une filiĂšre une filiĂšre d’enseignement : MĂ©canique et Sciences pour l’IngĂ©nieur de l’UniversitĂ© de Rennes1. Le dĂ©partement mĂ©canique et verres est toujours dans une dynamique de travail sur la qualitĂ©, avec comme Ă©vĂšnement marquant cette annĂ©e les premiers audits internes de la qualitĂ© en recherche et en enseignement via des projets tuteurĂ©s de la Licence pro animateur qualitĂ© de l’IUT de Rennes.     Assessment of replicate bias in 454 pyrosequencing and a multi-purpose read-filtering tool

    <p>Abstract</p> <p>Background</p> <p>Roche 454 pyrosequencing platform is often considered the most versatile of the Next Generation Sequencing technology platforms, permitting the sequencing of large genomes, the analysis of variations or the study of transcriptomes. A recent reported bias leads to the production of multiple reads for a unique DNA fragment in a random manner within a run. This bias has a direct impact on the quality of the measurement of the representation of the fragments using the reads. Other cleaning steps are usually performed on the reads before assembly or alignment.</p> <p>Findings</p> <p>PyroCleaner is a software module intended to clean 454 pyrosequencing reads in order to ease the assembly process. This program is a free software and is distributed under the terms of the GNU General Public License as published by the Free Software Foundation. It implements several filters using criteria such as read duplication, length, complexity, base-pair quality and number of undetermined bases. It also permits to clean flowgram files (.sff) of paired-end sequences generating on one hand validated paired-ends file and the other hand single read file.</p> <p>Conclusions</p> <p>Read cleaning has always been an important step in sequence analysis. The pyrocleaner python module is a Swiss knife dedicated to 454 reads cleaning. It includes commonly used filters as well as specialised ones such as duplicated read removal and paired-end read verification.</p

    Isolated granulocytic sarcoma of the pancreas: A tricky diagnostic for primary pancreatic extramedullary acute myeloid leukemia

    We report two clinical cases of primary granulocytic sarcoma of the pancreas that were diagnosed on the surgical specimen. Atypical clinical and morphological presentations may have lead to pretherapeutic biopsies of the pancreatic mass in order to indicate primary chemotherapy. Literature review of this rare clinical presentation may help physicians to anticipate diagnostic and therapeutic strategies

    Whole-genome, deep pyrosequencing analysis of a duck influenza A virus evolution in swine cells.

    We studied the sub-population level evolution of a duck influenza A virus isolate during passage in swine tracheal cells. The complete genomes of the A/mallard/Netherlands/10-Nmkt/1999 strain and its swine cell-passaged descendent were analysed by 454 pyrosequencing with coverage depth ranging from several hundred to several thousand reads at any point. This allowed characterization of defined minority sub-populations of gene segments 2, 3, 4, 5, 7, and 8 present in the original isolate. These minority sub-populations ranged between 9.5% (for segment 2) and 46% (for segment 4) of their respective gene segments in the parental stock. They were likely contributed by one or more viruses circulating within the same area, at the same period and in the same or a sympatric host species. The minority sub-populations of segments 3, 4, and 5 became extinct upon viral passage in swine cells, whereas the minority sub-populations of segments 2, 7 and 8 completely replaced their majority counterparts. The swine cell-passaged virus was therefore a three-segment reassortant and also harboured point mutations in segments 3 and 4. The passaged virus was more homogenous than the parental stock, with only 17 minority single nucleotide polymorphisms present above 5% frequency across the whole genome.     Applied investigation of person-specific and context-specific factors on postoperative recovery and clinical outcomes of patients undergoing gastrointestinal cancer surgery: multicentre European study

    INTRODUCTION: Cancer treatments have greatly advanced over the past two decades causing survival improvements and reduced complications from cancer surgery. However, the cancer diagnosis and the effects of treatment modalities pose a major risk to patients' psychological well-being. Given current interest and emerging evidence about the importance of psychological and social factors on cancer survival and coping with cancer treatments, this study will build and expand research in order to identify key modifiable psychosocial variables that contribute to better physical and mental health following gastrointestinal cancer (GIC) surgery. OBJECTIVES: To elucidate the incidence of postoperative psychiatric morbidity within 6 months following GIC surgery. To identify key measurable modifiable preoperative psychological factors that can significantly affect postoperative psychiatric morbidity in patients undergoing surgery for GIC. To clarify the changes seen in a patient's psychological well-being during their treatment pathway for GIC. METHODS AND ANALYSIS: This multicentre study has an observational longitudinal study design. In total, 1000 patients will be screened with a multicomponent psychological questionnaire at four different time points: at diagnosis, preoperatively, 1 and 6 months after surgery. Data from this questionnaire will be linked to postoperative complications including psychiatric morbidity, length of hospital stay and recovery to normal activity. ETHICS AND DISSEMINATION: NHS Health Research Authority approval was gained on (REC reference 15.LO/1847) for the completion of this study. Multiple platforms will be used for the dissemination of the research data, including international clinical and patient group presentations and publication of research outputs in a high impact clinical journal
