    Amplification and next generation sequencing of near full-length human enteroviruses for identification and characterisation from clinical samples

    © 2018, The Author(s). More than 100 different enterovirus (EV) genotypes infect humans and contribute to substantial morbidity. However, current methods for characterisation of full-length genomes are based on Sanger sequencing of short genomic regions, which are labour-intensive and do not enable comprehensive characterisation of viral populations. Here, we describe a simple and sensitive protocol for the amplification and sequencing of near full-length genomes of human EV species using next generation sequencing. EV genomes were amplified from 89% of samples tested, with Ct values ranging between 15.7 and 39.3. These samples included 7 EV-A genotypes (CVA2, 5–7, 10, 16 and EV71), 19 EV-B genotypes (CVA9, CVB1-6, ECHO3, 4, 6, 7, 9, 11, 16, 18, 25, 29, 30, and EV69), 3 EV-C genotypes (CVA19 and PV2, 3) and 1 EV-D genotype (EV70). We characterised 70 EVs from 58 clinical stool samples and eight reference strains, with a minimum of 100X depth. We found evidence of co-infection in four clinical specimens, each containing two distinct EV genotypes (CVB3/ECHO7, CVB3/ECHO18 and ECHO9/30). Characterisation of the complete genome provided conclusive genotyping of EVs, which can be applied to investigate the intra-host virus evolution of EVs, and allows further identification and investigation of EV outbreaks

    Both product design and manufacturing are intrinsically collaborative processes. From conception and design to project completion and ongoing maintenance, all points in the lifecycle of any product involve the work of fluctuating teams of designers, suppliers and customers. That is why companies are involved in the creation of a distributed design and a manufacturing environment which could provide an effective way to communicate and share information throughout the entire enterprise and the supply chain. At present, the technologies that support such a strategy are based on World Wide Web platforms and follow two different paths. The first one focuses on 2D documentation improvement and introduces 3D interactive information in order to add knowledge to drawings. The second one works directly on 3D models and tries to extend the life of 3D data moving these design information downstream through the entire product lifecycle. Unfortunately the actual lack of a unique 3D Web-based standard has stimulated the growing up of many different proprietary and open source standards and, as a consequence, a production of an incompatible information exchange over the WEB.     Antioxidant and Antihypertensive Activity Egg White Powder Produced by Pan Drying at Different Temperature and Drying Time

    Antioxidant and antihypertensive (ACE-Inhibitors) are commonly known as bioactive molecules in foodstuff. Both molecules can be obtained naturally or through processing and preservation of egg white of poultry eggs. One way of preserving the egg white with drying method is by pan drying method. The objective of this study was to determine an appropriate temperature and drying time to produce high yield of antioxidant and antihypertensive activity. The materials used for this study were 900 eggs which were obtained from the same farm. That amount was calculated based on the number of experimental units required to run the experiment with the total number of treatment (3 x 3) with 4 replications for each treatment combination giving 25 chicken eggs for each treatment. The experiment was carried out using a 3x3 factorial arrangement according to completely randomized design. The first factor was drying temperature, i.e. 45oC, 50oC, and 55oC and the second factor was drying time, i.e. 30h, 39h, and 48h. The results showed that high antioxidant activity was found on egg white which was dried at temperature of 45oC for 39 hours which reached 26.85%. However, antihypertensive activity was optimum at 50oC and drying for 48 hours, which was up to 75.06%. Drying the egg white using appropriate temperature and time may improve the antioxidant and antihypertensive activities

    Lorentz Violation in Warped Extra Dimensions

    Higher dimensional theories which address some of the problematic issues of the Standard Model(SM) naturally involve some form of D=4+nD=4+n-dimensional Lorentz invariance violation (LIV). In such models the fundamental physics which leads to, e.g., field localization, orbifolding, the existence of brane terms and the compactification process all can introduce LIV in the higher dimensional theory while still preserving 4-d Lorentz invariance. In this paper, attempting to capture some of this physics, we extend our previous analysis of LIV in 5-d UED-type models to those with 5-d warped extra dimensions. To be specific, we employ the 5-d analog of the SM Extension of Kostelecky et. al. ~which incorporates a complete set of operators arising from spontaneous LIV. We show that while the response of the bulk scalar, fermion and gauge fields to the addition of LIV operators in warped models is qualitatively similar to what happens in the flat 5-d UED case, the gravity sector of these models reacts very differently than in flat space. Specifically, we show that LIV in this warped case leads to a non-zero bulk mass for the 5-d graviton and so the would-be zero mode, which we identify as the usual 4-d graviton, must necessarily become massive. The origin of this mass term is the simultaneous existence of the constant non-zero AdS5AdS_5 curvature and the loss of general co-ordinate invariance via LIV in the 5-d theory.     Warped Radion Dark Matter

    Warped scenarios offer an appealing solution to the hierarchy problem. We consider a non-trivial deformation of the basic Randall-Sundrum framework that has a KK-parity symmetry. This leads to a stable particle beyond the Standard Model, that is generically expected to be the first KK-parity odd excitation of the radion field. We consider the viability of the KK-radion as a DM candidate in the context of thermal and non-thermal production in the early universe. In the thermal case, the KK-radion can account for the observed DM density when the radion decay constant is in the natural multi-TeV range. We also explore the effects of coannihilations with the first KK excitation of the RH top, as well as the effects of radion-Higgs mixing, which imply mixing between the KK-radion and a KK-Higgs (both being KK-parity odd). The non-thermal scenario, with a high radion decay constant, can also lead to a viable scenario provided the reheat temperature and the radion decay constant take appropriate values, although the reheat temperature should not be much higher than the TeV scale. Direct detection is found to be feasible if the DM has a small (KK-parity odd) Higgs admixture. Indirect detection via a photon signal from the galactic center is an interesting possibility, while the positron and neutrino fluxes from KK-radion annihilations are expected to be rather small. Colliders can probe characteristic aspects of the DM sector of warped scenarios with KK-parity, such as the degeneracy between the radion and the KK-radion (DM) modes.Comment: 43 pages, 16 figures; added reference

    When supersymmetry is broken in multiple sectors via independent dynamics, the theory furnishes a corresponding multiplicity of "goldstini" degrees of freedom which may play a substantial role in collider phenomenology and cosmology. In this paper, we explore the tree-level mass spectrum of goldstini arising from a general admixture of F-term, D-term, and almost no-scale supersymmetry breaking, employing non-linear superfields and a novel gauge fixing for supergravity discussed in a companion paper. In theories of F-term and D-term breaking, goldstini acquire a mass which is precisely twice the gravitino mass, while the inclusion of no-scale breaking renders one of these modes, the modulino, massless.     Dilaton EFT framework for lattice data

    We develop an effective-field-theory (EFT) framework to analyze the spectra emerging from lattice simulations of a large class of confining gauge theories. Simulations of these theories, for which the light-fermion count is not far below the critical value for transition to infrared conformal behavior, have indicated the presence of a remarkably light singlet scalar particle. We incorporate this particle by including a scalar field in the EFT along with the Nambu-Goldstone bosons (NGB's), and discuss the application of this EFT to lattice data. We highlight the feature that data on the NGB's alone can tightly restrict the form of the scalar interactions. As an example, we apply the framework to lattice data for an SU(3) gauge theory with eight fermion flavors, concluding that the EFT can describe the data well

    Factors associated with crisis pregnancies in Ireland: Findings from three nationally representative sexual health surveys

    Background: Findings on the demographic and sexual health characteristics associated with the experience of a crisis pregnancy is important to inform the public health policy of a country, including Ireland. Findings from other jurisdictions have suggested that certain demographic groups are at risk for unintended pregnancies and the disparity between the groups have been growing in recent years. Ireland is a country which experienced much economic and societal change in the first decade of the 21st century, changes which are likely to have affected demographic variables pertaining to sexual health. The current study had two aims: to investigate changes in the socioeconomic characteristics associated with crisis pregnancies over a seven year period [2003 to 2010], and to investigate the recent [2010] socioeconomic risk factors associated with crisis pregnancies in Ireland. Methods: The study compared the results from 18-45 year old women using data from three broadly similar nationally representative Irish sexual health surveys carried out in 2003, 2004-2006 and 2010. Chi square analysis compared of the socioeconomic characteristics across the seven year period and found that a higher proportion of women with two or more children and women for whom religion was not important reported a crisis pregnancy in 2010 compared with earlier years. A logistic regression then investigated the sexual health history and socioeconomic factors associated with the experience of a recent crisis pregnancy using the most recent 2010 data. Results: Receipt of sex education and contraception use at first sex significantly predicted the experiencing of a recent crisis pregnancy. Younger women and those with a lower level of education were more likely to report having experienced a recent crisis pregnancy. Conclusion: Similar demographic groups are at risk for experiencing a crisis pregnancy in Ireland compared with international research, yet the disparities between demographic groups who have experienced a crisis pregnancy appear to be decreasing rather than increasing over a seven year period. Recommendations are made with regard to the provision of continued sex education throughout the lifespan, particularly for those women who are at an increased risk of experiencing a crisis pregnancy
