    Is antibiotic treatment efficacious to treat or prevent/control colibacillosis in broiler production? An amendment protocol for a systematic review and meta-analysis.

    This protocol is an amendment of the previous study conducted by Sargeant et al. (2019) on the same topic. The description below will mainly focus on modifications provided. This protocol defines the methodology of the systematic review and meta-analysis to address the following PICO question: “In broilers at risk of colibacillosis, does antibiotic treatment versus no antibiotic treatment result in higher FCR/fewer condemnations/lower mortality/total antibiotic use?”. The specific PICO elements are: 1. Population: Broilers (including the whole production chain). 2. Intervention: Any antibiotic licensed for use in chickens in ovo, by injection, in feed, or in water at doses consistent with therapeutic or prophylactic use. Eligible antibiotic include any antibiotic for use in treating or preventing colibacillosis in poultry included in Sargeant et al. (2019) and the OIE list of antibiotic agents of veterinary importance. 3. Comparator: Placebo or untreated control group or an alternative antibiotic treatment. 4. Outcomes: Mortality, Feed Conversion Ratio (FCR), condemnations due to colibacillosis at the slaughterhouse, and total antibiotic use

    The Provenance of Terrigenous Components in Marine Sediments Along the East Coast of Southern Africa

    AbstractTerrestrial signals in marine sediment archives are often used for paleoclimatic reconstructions. It is therefore important to know the origin of the different terrestrial sedimentary components. The proximity to a river mouth is often the key location to determine the source. Especially in regions with strong ocean currents, such an assumption might, however, lead to considerable misinterpretations. To investigate the source of various terrigenous sediment fractions in southeastern Africa, a region with strong sediment redistribution, we have performed an extensive comparison between terrestrial material (pollen, plant lipids, detrital modes, and heavy minerals as well as bulk inorganic geochemical composition) from potential source regions and the same components in the adjacent coastal and continental shelf sediments. Onshore the proxy‐indicators reflect small‐scale diversity in sampling locations and associated environments (riverbank sediments, flood deposits, suspension loads, and soils). Nevertheless, the overall trends reflect significant environmental gradients along a SW to NE transect. We note a general comparability of the studied parameters between the continental and marine sediments regardless of their specific differences in transport and depositional characteristics. We propose that the influence of the Agulhas Current affects sediment deposition and distribution only seaward of the midshelf and that pockets of sediment remain preserved in the lee of coastal protrusions where they are protected from erosion. This study provides the essential prerequisite to allow the attribution of temporal variations of compositional changes in marine sediment cores to environmental changes in southeastern Africa

    Impact of the COVID-19 pandemic on paediatric otolaryngology: a nationwide study

    Objective: The COVID-19 pandemic profoundly modified the work routine in healthcare; however, its impact on the field of paediatric otorhinolaryngology (ORL) has been rarely investigated. The aim of this study was to assess the impact of COVID-19 on paediatric ORL. Methods: A questionnaire was developed by the Young Otolaryngologists of the Italian Society of ORL-Head and Neck Surgery (GOS). The questionnaire consisted of 26 questions related to workplace and personal paediatric ORL activities. The link was advertised on the official social media platforms and sent by e-mail to 469 Italian otolaryngologists. Results: The questionnaire was completed by 118 responders. During the pandemic, the main reduction was observed for surgical activity (78.8%), followed by outpatient service (16.9%). The conditions that were mostly impacted by a delayed diagnosis were respiratory infections in 45.8% of cases and sensorineural hearing loss in 37.3% of cases. Conclusions: Paediatric ORL was highly impacted by the COVID-19 pandemic, with a significant reduction of surgical and outpatient activities and a delay in time-sensitive diagnosis. Therefore, the implementation of new strategies, such as telemedicine, is recommended

    Phenotyping the virulence of SARS-CoV-2 variants in hamsters by digital pathology and machine learning

    Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) has continued to evolve throughout the coronavirus disease-19 (COVID-19) pandemic, giving rise to multiple variants of concern (VOCs) with different biological properties. As the pandemic progresses, it will be essential to test in near real time the potential of any new emerging variant to cause severe disease. BA.1 (Omicron) was shown to be attenuated compared to the previous VOCs like Delta, but it is possible that newly emerging variants may regain a virulent phenotype. Hamsters have been proven to be an exceedingly good model for SARS-CoV-2 pathogenesis. Here, we aimed to develop robust quantitative pipelines to assess the virulence of SARS-CoV-2 variants in hamsters. We used various approaches including RNAseq, RNA in situ hybridization, immunohistochemistry, and digital pathology, including software assisted whole section imaging and downstream automatic analyses enhanced by machine learning, to develop methods to assess and quantify virus-induced pulmonary lesions in an unbiased manner. Initially, we used Delta and Omicron to develop our experimental pipelines. We then assessed the virulence of recent Omicron sub-lineages including BA.5, XBB, BQ.1.18, BA.2, BA.2.75 and EG.5.1. We show that in experimentally infected hamsters, accurate quantification of alveolar epithelial hyperplasia and macrophage infiltrates represent robust markers for assessing the extent of virus-induced pulmonary pathology, and hence virus virulence. In addition, using these pipelines, we could reveal how some Omicron sub-lineages (e.g., BA.2.75 and EG.5.1) have regained virulence compared to the original BA.1. Finally, to maximise the utility of the digital pathology pipelines reported in our study, we developed an online repository containing representative whole organ histopathology sections that can be visualised at variable magnifications (https://covid-atlas.cvr.gla.ac.uk). Overall, this pipeline can provide unbiased and invaluable data for rapidly assessing newly emerging variants and their potential to cause severe disease

    Retrospective Investigation of an Influenza A/H1N1pdm Outbreak in an Italian Military Ship Cruising in the Mediterranean Sea, May-September 2009

    BACKGROUND: Clinical surveillance may have underestimated the real extent of the spread of the new strain of influenza A/H1N1, which surfaced in April 2009 originating the first influenza pandemic of the 21(st) century. Here we report a serological investigation on an influenza A/H1N1pdm outbreak in an Italian military ship while cruising in the Mediterranean Sea (May 24-September 6, 2009). METHODS: The contemporary presence of HAI and CF antibodies was used to retrospectively estimate the extent of influenza A/H1N1pdm spread across the crew members (median age: 29 years). FINDINGS: During the cruise, 2 crew members fulfilled the surveillance case definition for influenza, but only one was laboratory confirmed by influenza A/H1N1pdm-specific RT-PCR; 52 reported acute respiratory illness (ARI) episodes, and 183 reported no ARI episodes. Overall, among the 211 crew member for whom a valid serological result was available, 39.3% tested seropositive for influenza A/H1N1pdm. The proportion of seropositives was significantly associated with more crowded living quarters and tended to be higher in those aged <40 and in those reporting ARI or suspected/confirmed influenza A/H1N1pdm compared to the asymptomatic individuals. No association was found with previous seasonal influenza vaccination. CONCLUSIONS: These findings underline the risk for rapid spread of novel strains of influenza A in confined environment, such as military ships, where crowding, rigorous working environment, physiologic stress occur. The high proportion of asymptomatic infections in this ship-borne outbreak supports the concept that serological surveillance in such semi-closed communities is essential to appreciate the real extent of influenza A/H1N1pdm spread and can constitute, since the early stage of a pandemic, an useful model to predict the public health impact of pandemic influenza and to establish proportionate and effective countermeasures

    Antibiotic resistance determinants in the interplay between food and gut microbiota

    A complex and heterogeneous microflora performs sugar and lactic acid fermentations in food products. Depending on the fermentable food matrix (dairy, meat, vegetable etc.) as well as on the species composition of the microbiota, specific combinations of molecules are produced that confer unique flavor, texture, and taste to each product. Bacterial populations within such “fermented food microbiota” are often of environmental origin, they persist alive in foods ready for consumption, eventually reaching the gastro-intestinal tract where they can interact with the resident gut microbiota of the host. Although this interaction is mostly of transient nature, it can greatly contribute to human health, as several species within the food microbiota also display probiotic properties. Such an interplay between food and gut microbiota underlines the importance of the microbiological quality of fermented foods, as the crowded environment of the gut is also an ideal site for genetic exchanges among bacteria. Selection and spreading of antibiotic resistance genes in foodborne bacteria has gained increasing interest in the past decade, especially in light of the potential transferability of antibiotic resistance determinants to opportunistic pathogens, natural inhabitants of the human gut but capable of acquiring virulence in immunocompromised individuals. This review aims at describing major findings and future prospects in the field, especially after the use of antibiotics as growth promoters was totally banned in Europe, with special emphasis on the application of genomic technologies to improve quality and safety of fermented foods
