    Word order and discontinuities in dependency grammar

    Natural languages are always difficult to parse. Two phenomena that constantly pose problems for different formalisms are word order - what part of a sentence has to be placed where - and discontinuities - words that belong together but are not placed into the same phrase. Dependency grammar, a linguistic formalism based on binary relations between words, is very adequate for handling both problems. A parser for dependency grammar together with its grammar writing formalism is described in this paper. Word order and discontinuities in Hungarian are handled based on this formalism

    Mapping of positive selection sites in the HIV-1 genome in the context of RNA and protein structural constraints

    <p>Abstract</p> <p>Background</p> <p>The HIV-1 genome is subject to pressures that target the virus resulting in escape and adaptation. On the other hand, there is a requirement for sequence conservation because of functional and structural constraints. Mapping the sites of selective pressure and conservation on the viral genome generates a reference for understanding the limits to viral escape, and can serve as a template for the discovery of sites of genetic conflict with known or unknown host proteins.</p> <p>Results</p> <p>To build a thorough evolutionary, functional and structural map of the HIV-1 genome, complete subtype B sequences were obtained from the Los Alamos database. We mapped sites under positive selective pressure, amino acid conservation, protein and RNA structure, overlapping coding frames, CD8 T cell, CD4 T cell and antibody epitopes, and sites enriched in AG and AA dinucleotide motives. Globally, 33% of amino acid positions were found to be variable and 12% of the genome was under positive selection. Because interrelated constraining and diversifying forces shape the viral genome, we included the variables from both classes of pressure in a multivariate model to predict conservation or positive selection: structured RNA and α-helix domains independently predicted conservation while CD4 T cell and antibody epitopes were associated with positive selection.</p> <p>Conclusions</p> <p>The global map of the viral genome contains positive selected sites that are not in canonical CD8 T cell, CD4 T cell or antibody epitopes; thus, it identifies a class of residues that may be targeted by other host selective pressures. Overall, RNA structure represents the strongest determinant of HIV-1 conservation. These data can inform the combined analysis of host and viral genetic information.</p

    Portable Instrument for Detection of Surface Flaws Using EMATs

    The work reported here is the development of a first prototype portable ultrasonic inspection instrument based on EMAT (electromagnetic acoustic transducer) technology. The goal was to demonstrate EMAT inspection capabilities for small-size flaws in metal parts and to build a self-contained NDE unit that had a high degree of signal processing on-board so that human interpretation was minimized. The unit also served as a test bed, so that a number of new concepts could be evaluated. This instrument is viewed as an important step in the development of future NDE equipment

    Vitamin D concentration and lateral cerebral ventricle volume in older adults

    Scope Vitamin D deficiency is associated with an enlargement of the lateral cerebral ventricles in rodents. The effect of low serum 25-hydroxyvitamin D (25OHD) on lateral cerebral ventricle volume has not been studied yet in humans. The purpose of this cross-sectional study was to determine whether vitamin D deficiency was associated with greater lateral cerebral ventricle volume in older adults. Methods and results Ninety-two Caucasian community-dwellers with no clinical hydrocephalus (mean, 72.2 +/- 6.2 years; 46.7% female) were divided into two groups according to serum 25OHD concentration (deficiency &lt;= 50 nmol/L; normal &gt; 50 nmol/L). Cerebral ventricular volume was quantified using semi-automated software from three-dimensional T1-weighted MRI. Age, gender, body mass index, blood pressure, education level, Mini-Mental State Examination, white matter lesions, and serum calcium concentrations were used as covariates. There was an inverse linear association between 25OHD concentration and ventricular volume (p = 0.049). Compared to individuals with normal 25OHD, those with 25OHD deficiency (n = 33) had 28% larger lateral ventricles (46.9 +/- 26.8 mL versus 36.6 +/- 16.4 mL, p = 0.026). Vitamin D deficiency was associated with an increase in ventricular volume (adjusted beta = 16.55, p = 0.023). The ventricular enlargement involved ventricle bodies (p = 0.025) but not temporal horns (p = 0.112). Conclusion Serum 25OHD deficiency was associated with larger lateral cerebral ventricles. These findings provide a scientific base for vitamin D replacement trials

    Invasion impact is conditioned by initial vegetation states

    Abstract Biological invasion is a crucial problem in the world because of its negative consequences for protected areas. The degradation stage of vegetation might affect the success of invasion. One of the most abundant and threatening invasive species is the common milkweed (Asclepias syriaca L.) which has invaded already 23 countries of Europe and in several habitat types its further spreading is promoted by climate change. Pannonian sand grassland is one of the most threatened habitat by common milkweed invasion. Therefore, invasion in sand grassland vegetation is an important issue. However, the effects of the invasive plant in the open sand grassland are rather controversial. In order to clarify the existing contradictory results, the study was carried out in a strictly protected area, near Fülöpháza (Hungary) in a reserve core area in a UNESCO biosphere reserve. Microcoenological study was applied to determinate the fine-scale community characteristics of non-invaded and invaded stands in natural and seminatural vegetation and data were processed by Juhász-Nagy's information theory models. Shannon diversity of species combinations (compositional diversity) which describes the ways of the coexistence of species, and the number of realized species combinations were used for measuring beta diversity. Differences between stands were analyzed by two-way ANOVA. The maximum compositional diversity of species and main life-forms (annuals, perennials and cryptogams) did not differ significantly between the non-invaded and invaded stands. In contrast, significantly larger characteristic areas of compositional diversity were detected in the invaded stands. Based on these results, it could be concluded that diversity of species combinations did not change but those values have shifted to coarser scales in case of invaded stands. The direction of this change suggests a kind of impoverishment in the presence of Asclepias. Thus, it is worth mentioning from the invasion management point of view that protection of the habitats against disturbance is a more cost-effective and successful way than protection against the establishment or extirpation of invasive species, since disturbance facilitates the invasions throughout the impoverishment of the community
