    Genetic evaluation of seedling heat tolerance in sorghum

    Surface temperatures of tropical soils at planting time, where sorghum (Sorghum bicolor) is a traditional crop, can exceed 50 oC for hours. Seedling heat tolerance is critical for adequate crop establishment in the semi-arid tropics. Improvement of seedlings heat tolerant genotypes would reduce crop losses due to sufficient plant populations. The objectives of this study were to estimate seedling tolerance to heat, determine individual parental contribution and estimate additive, dominance and epistatic effects for seedling tolerance. In our experiments, seedling heat tolerance termed heat tolerance index (HTI) was defined as a ratio of resumed coleoptile growth after a controlled heat shock, compared to normal growth. Genetic parameters of HTI were determined by crossing four lines with varying HTI, with three tester lines, and deriving F1, F2, F3, BC1 and BC11 families forgeneration means analysis. Line IS20969 from Egypt showed the highest HTI of 0.71, while 290R, an experimental line from the University of Nebraska was the lowest at 0.51. Additive and dominance effects contributed to coleoptile elongation under normal conditions, but only additive effects were significant in recovery growth. Epistatic effects were present in both conditions. General combining ability (GCA) effects for HTI were highly significant in both conditions, but specific combining ability effects were negligible. These results indicate that it is possible to improve seedling heat tolerance and, thus, improve sorghum variety and hybrid plant populations in tropical areas where hot soil temperatures occur

    In 2010 an archaeological evaluation was undertaken by Channel 4’s Time Team at Derwentcote, County Durham, the site of one of the best examples of how the ferrous metal industry evolved in Britain during the Industrial Revolution and now a Scheduled Ancient Monument. The results of the evaluation, along with analysis of the crucibles and metallic residues, are of significance in providing information on the 19th-century crucible steel operation at Derwentcote, the first such installation to have been excavated outside Sheffield

    An animated depiction of major depression epidemiology

    <p>Abstract</p> <p>Background</p> <p>Epidemiologic estimates are now available for a variety of parameters related to major depression epidemiology (incidence, prevalence, etc.). These estimates are potentially useful for policy and planning purposes, but it is first necessary that they be synthesized into a coherent picture of the epidemiology of the condition. Several attempts to do so have been made using mathematical modeling procedures. However, this information is not easy to communicate to users of epidemiological data (clinicians, administrators, policy makers).</p> <p>Methods</p> <p>In this study, up-to-date data on major depression epidemiology were integrated using a discrete event simulation model. The mathematical model was animated in Virtual Reality Modeling Language (VRML) to create a visual, rather than mathematical, depiction of the epidemiology.</p> <p>Results</p> <p>Consistent with existing literature, the model highlights potential advantages of population health strategies that emphasize access to effective long-term treatment. The paper contains a web-link to the animation.</p> <p>Conclusion</p> <p>Visual animation of epidemiological results may be an effective knowledge translation tool. In clinical practice, such animations could potentially assist with patient education and enhanced long-term compliance.</p

    Saxon and Medieval Settlement on the Northern Edge of Wimborne Minster, Dorset

    An excavation on the northern edge of Wimborne Minster revealed elements of a middle to late Saxon and medieval rural settlement fronting onto the west side of the road that leads north out of the town. The Saxon phase comprised a number of rectangular enclosures flanking the road, within and to the west of which were numerous pits and postholes as well as a number of features probably related to industrial activity, including iron smelting. Although no clear structures were identified, the material recovered from the features include Saxon pottery, animal bone, and charred crop remains indicative of settlement within a mixed agricultural economy. Radiocarbon dating of cereal grain from four features gave date ranges in the early/middle and middle/late Saxon periods. The enclosures were subsequently extended during the late Saxon/medieval period, with pottery indicating occupation possibly continuing into the 13th–14th centuries. The site also produced very limited evidence of prehistoric and Romano-British activity

    Accumulation of major depressive episodes over time in a prospective study indicates that retrospectively assessed lifetime prevalence estimates are too low

    <p>Abstract</p> <p>Background</p> <p>Most epidemiologic studies concerned with Major Depressive Disorder have employed cross-sectional study designs. Assessment of lifetime prevalence in such studies depends on recall of past depressive episodes. Such studies may underestimate lifetime prevalence because of incomplete recall of past episodes (recall bias). An opportunity to evaluate this issue arises with a prospective Canadian study called the National Population Health Survey (NPHS).</p> <p>Methods</p> <p>The NPHS is a longitudinal study that has followed a community sample representative of household residents since 1994. Follow-up interviews have been completed every two years and have incorporated the Composite International Diagnostic Interview short form for major depression. Data are currently available for seven such interview cycles spanning the time frame 1994 to 2006. In this study, cumulative prevalence was calculated by determining the proportion of respondents who had one or more major depressive episodes during this follow-up interval.</p> <p>Results</p> <p>The annual prevalence of MDD ranged between 4% and 5% of the population during each assessment, consistent with existing literature. However, 19.7% of the population had at least one major depressive episode during follow-up. This included 24.2% of women and 14.2% of men. These estimates are nearly twice as high as the lifetime prevalence of major depressive episodes reported by cross-sectional studies during same time interval.</p> <p>Conclusion</p> <p>In this study, prospectively observed cumulative prevalence over a relatively brief interval of time exceeded lifetime prevalence estimates by a considerable extent. This supports the idea that lifetime prevalence estimates are vulnerable to recall bias and that existing estimates are too low for this reason.</p

    Using argument notation to engineer biological simulations with increased confidence

    The application of computational and mathematical modelling to explore the mechanics of biological systems is becoming prevalent. To significantly impact biological research, notably in developing novel therapeutics, it is critical that the model adequately represents the captured system. Confidence in adopting in silico approaches can be improved by applying a structured argumentation approach, alongside model development and results analysis. We propose an approach based on argumentation from safety-critical systems engineering, where a system is subjected to a stringent analysis of compliance against identified criteria. We show its use in examining the biological information upon which a model is based, identifying model strengths, highlighting areas requiring additional biological experimentation and providing documentation to support model publication. We demonstrate our use of structured argumentation in the development of a model of lymphoid tissue formation, specifically Peyer's Patches. The argumentation structure is captured using Artoo (www.york.ac.uk/ycil/software/artoo), our Web-based tool for constructing fitness-for-purpose arguments, using a notation based on the safety-critical goal structuring notation. We show how argumentation helps in making the design and structured analysis of a model transparent, capturing the reasoning behind the inclusion or exclusion of each biological feature and recording assumptions, as well as pointing to evidence supporting model-derived conclusions

    Semantic closure demonstrated by the evolution of a universal constructor architecture in an artificial chemistry

    We present a novel stringmol-based artificial chemistry system modelled on the universal constructor architecture (UCA) first explored by von Neumann. In a UCA, machines interact with an abstract description of themselves to replicate by copying the abstract description and constructing the machines that the abstract description encodes. DNA-based replication follows this architecture, with DNA being the abstract description, the polymerase being the copier, and the ribosome being the principal machine in expressing what is encoded on the DNA. This architecture is semantically closed as the machine that defines what the abstract description means is itself encoded on that abstract description. We present a series of experiments with the stringmol UCA that show the evolution of the meaning of genomic material, allowing the concept of semantic closure and transitions between semantically closed states to be elucidated in the light of concrete examples. We present results where, for the first time in an in silico system, simultaneous evolution of the genomic material, copier and constructor of a UCA, giving rise to viable offspring

    Describing the longitudinal course of major depression using Markov models: Data integration across three national surveys

    BACKGROUND: Most epidemiological studies of major depression report period prevalence estimates. These are of limited utility in characterizing the longitudinal epidemiology of this condition. Markov models provide a methodological framework for increasing the utility of epidemiological data. Markov models relating incidence and recovery to major depression prevalence have been described in a series of prior papers. In this paper, the models are extended to describe the longitudinal course of the disorder. METHODS: Data from three national surveys conducted by the Canadian national statistical agency (Statistics Canada) were used in this analysis. These data were integrated using a Markov model. Incidence, recurrence and recovery were represented as weekly transition probabilities. Model parameters were calibrated to the survey estimates. RESULTS: The population was divided into three categories: low, moderate and high recurrence groups. The size of each category was approximated using lifetime data from a study using the WHO Mental Health Composite International Diagnostic Interview (WMH-CIDI). Consistent with previous work, transition probabilities reflecting recovery were high in the initial weeks of the episodes, and declined by a fixed proportion with each passing week. CONCLUSION: Markov models provide a framework for integrating psychiatric epidemiological data. Previous studies have illustrated the utility of Markov models for decomposing prevalence into its various determinants: incidence, recovery and mortality. This study extends the Markov approach by distinguishing several recurrence categories

    Comparison of embedded and added motor imagery training in patients after stroke: Results of a randomised controlled pilot trial

Two MI integration strategies exist: added and embedded MI. Both approaches were compared when learning a complex motor task (MT): ‘Going down, laying on the floor, and getting up again’. Methods: Outpatients after first stroke participated in a single-blinded, randomised controlled trial with MI embedded into physiotherapy (EG1), MI added to physiotherapy (EG2), and a control group (CG). All groups participated in six physiotherapy sessions. Primary study outcome was time (sec) to perform the motor task at pre and post-intervention. Secondary outcomes: level of help needed, stages of MT-completion, independence, balance, fear of falling (FOF), MI ability. Data were collected four times: twice during one week baseline phase (BL, T0), following the two week intervention (T1), after a two week follow-up (FU). Analysis of variance was performed. Results: Thirty nine outpatients were included (12 females, age: 63.4 ± 10 years; time since stroke: 3.5 ± 2 years; 29 with an ischemic event). All were able to complete the motor task using the standardised 7-step procedure and reduced FOF at T0, T1, and FU. Times to perform the MT at baseline were 44.2 ± 22s, 64.6 ± 50s, and 118.3 ± 93s for EG1 (N = 13), EG2 (N = 12), and CG (N = 14). All groups showed significant improvement in time to complete the MT (p < 0.001) and degree of help needed to perform the task: minimal assistance to supervision (CG) and independent performance (EG1+2). No between group differences were found. Only EG1 demonstrated changes in MI ability over time with the visual indicator increasing from T0 to T1 and decreasing from T1 to FU. The kinaesthetic indicator increased from T1 to FU. Patients indicated to value the MI training and continued using MI for other difficult-to-perform tasks. Conclusions: Embedded or added MI training combined with physiotherapy seem to be feasible and benefi-cial to learn the MT with emphasis on getting up independently. Based on their baseline level CG had the highest potential to improve outcomes. A patient study with 35 patients per group could give a conclusive answer of a superior MI integration strategy.The research project was partially funded by the Gottfried und Julia Bangerter-Rhyner Foundation
