POSA: Perl Objects for DNA Sequencing Data Analysis
BACKGROUND: Capillary DNA sequencing machines allow the generation of vast amounts of data with little hands-on time. With this expansion of data generation, there is a growing need for automated data processing. Most available software solutions, however, still require user intervention or provide modules that need advanced informatics skills to allow implementation in pipelines. RESULTS: Here we present POSA, a pair of new perl objects that describe DNA sequence traces and Phrap contig assemblies in detail. Methods included in POSA include basecalling with quality scores (by Phred), contig assembly (by Phrap), generation of primer3 input and automated SNP annotation (by PolyPhred). Although easily implemented by users with only limited programming experience, these objects considerabily reduce hands-on analysis time compared to using the Staden package for extracting sequence information from raw sequencing files and for SNP discovery. CONCLUSIONS: The POSA objects allow a flexible and easy design, implementation and usage of perl-based pipelines to handle and analyze DNA sequencing data, while requiring only minor programming skills
The Tacit ‘Quantum’ of Meeting the Aesthetic Sign; Contextualize, Entangle, Superpose, Collapse or Decohere
The semantically ambiguous nature of the sign and aspects of non-classicality of elementary matter as described by quantum theory show remarkable coherent analogy. We focus on how the ambiguous nature of the image, text and art work bears functional resemblance to the dynamics of contextuality, entanglement, superposition, collapse and decoherence as these phenomena are known in quantum theory. These quantumlike properties in linguistic signs have previously been identified in formal descritions of e.g. concept combinations and mental lexicon representations and have been reported on in the literature. In this approach the informationalized, communicated, mediatized conceptual configuration—of e.g. the art work—in the personal reflected mind behaves like a quantum state function in a higher dimensional complex space, in which it is time and again contextually collapsed and further cognitively entangled (Aerts et al. in Found Sci 4:115–132, 1999; in Lect Notes Comput Sci 7620:36–47, 2012). The observer–consumer of signs becomes the empowered ‘produmer’ (Floridi in The philosophy of information, Oxford University Press, Oxford, 2011) creating the cognitive outcome of the interaction, while loosing most of any ‘classical givenness’ of the sign (Bal and Bryson in Art Bull 73:174–208, 1991). These quantum-like descriptions are now developed here in four example aesthetic signs; the installation Mist room by Ann Veronica Janssens (2010), the installation Sections of a happy moment by David Claerbout (2010), the photograph The Falling Man by Richard Drew (New York Times, p. 7, September 12, 2001) and the documentary Huicholes. The Last Peyote Guardians by Vilchez and Stefani (2014). Our present work develops further the use of a previously developed quantum model for concept representation in natural language. In our present approach of the aesthetic sign, we extend to individual—idiosyncratic—observer contexts instead of socially shared group contexts, and as such also include multiple idiosyncratic creation of meaning and experience. This irreducible superposition emerges as the core feature of the aesthetic sign and is most critically embedded in the ‘no-interpretation’ interpretation of the documentary signal

Immunologic biomarkers in relation to exposure markers of PCBs and dioxins in Flemish adolescents (Belgium).
In this study, we investigated 17- to 18-year-old boys and girls to determine whether changes in humoral or cellular immunity or respiratory complaints were related to blood serum levels of polychlorinated biphenyls (PCBs) and dioxin-like compounds after lifetime exposure in Flanders (Belgium). We obtained blood samples from and administered questionnaires to 200 adolescents recruited from a rural area and two urban suburbs. Physicians recorded medical history and respiratory diseases. We measured immunologic biomarkers such as differential blood cell counts, lymphocyte phenotypes, and serum immunoglobulins. As biomarkers of exposure, we determined the serum concentrations of PCBs (PCB 138, PCB 153, and PCB 180) and dioxin-like compounds [chemical-activated luciferase expression (CALUX) bioassay]. The percentages of eosinophils and natural killer cells in blood were negatively correlated with CALUX toxic equivalents (TEQs) in serum (p = 0.009 and p = 0.05, respectively). Increased serum CALUX TEQs resulted in an increase in serum IgA levels (p = 0.05). Furthermore, levels of specific IgEs (measured by radioallergosorbent tests) of cat dander, house dust mite, and grass pollen were also significantly and negatively associated with the CALUX TEQ, with odds ratios (ORs) equal to 0.63 [95% confidence interval (CI), 0.42-0.96], 0.68 (0.5-0.93), and 0.70 (0.52-0.95), respectively. In addition, reported allergies of the upper airways and past use of antiallergic drugs were negatively associated with CALUX TEQs, with ORs equal to 0.66 (0.47-0.93) and 0.58 (0.39-0.85), respectively. We found a negative association between IgGs and marker PCBs in serum (p = 0.009). This study shows that immunologic measurements and respiratory complaints in adolescents were associated with environmental exposure to polyhalogenated aromatic hydrocarbons (PHAHs). The negative correlation between PHAHs and allergic responses in adolescents suggested that exposure may entail alterations in the immune status

Introduction: The reported number of new leprosy patients has barely changed in recent years. Thus, additional approaches or modifications to the current standard of passive case detection are needed to interrupt leprosy transmission. Large-scale clinical trials with single dose rifampicin (SDR) given as post-exposure prophylaxis (PEP) to contacts of newly diagnosed patients with leprosy have shown a 50-60% reduction of the risk of developing leprosy over the following 2 years. Ki67 (MIB-1) as a Prognostic Marker for Clinical Decision Making Before Extended Pleurectomy Decortication in Malignant Pleural Mesothelioma
INTRODUCTION: The role of surgery for early stage malignant pleural mesothelioma (MPM) remains controversial. Current expert opinion is only to treat patients surgically as part of multimodality therapy. It is still challenging to identify patients who will not benefit from surgery. We specifically evaluated tumor-related parameters in combination with clinical parameters to identify prognostic markers for survival. METHODS: Clinical data of 27 consecutive patients with MPM treated with extended pleurectomy and decortication within a multimodality approach were collected and analyzed. Several tumor (immuno-)histopathologic characteristics were determined on resected tumor material, among which MTAP and Ki67 (MIB-1). Univariable and multivariable analyses served to correlate clinical and tumor-related parameters to overall survival (OS) and progression-free survival (PFS). RESULTS: The median PFS (mPFS) was 15.3, and the median OS (mOS) was 26.5 months. Patients with a Ki67 score greater than 10% had a significantly shorter PFS (mPFS = 8.81 versus 25.35 mo, p = 0.001) and OS (mOS 19.7 versus 44.5 mo, p = 0.002) than those with a Ki67 score less than or equal to 10. Receiver operating characteristic curve analysis for Ki67 revealed an area under the curve of 0.756 with a sensitivity of 90% and specificity of 71% for a cutoff of 10% for Ki67. Patients with loss of MTAP had a significantly shorter mPFS (9 versus 21.1 mo, p = 0.014) and mOS (19.7 versus 42.6 mo, p = 0.047) than those without MTAP loss. CONCLUSIONS: In our study, Ki67 was prognostic for OS and PFS in patients with MPM treated with extended pleurectomy/decortication in a multimodality approach. Determination of Ki67 before surgery combined with specific clinical parameters could assist in clinical decision making by identifying patients, with high Ki67, who are unlikely to benefit from surgery
Episodic Source Memory over Distribution by Quantum-Like Dynamics – A Model Exploration
In source memory studies, a decision-maker is concerned with identifying the context in which a given episodic experience occurred. A common paradigm for studying source memory is the ‘three-list’ experimental paradigm, where a subject studies three lists of words and is later asked whether a given word appeared on one or more of the studied lists. Surprisingly, the sum total of the acceptance probabilities generated by asking for the source of a word separately for each list (‘list 1?’, ‘list 2?’, ‘list 3?’) exceeds the acceptance probability generated by asking whether that word occurred on the union of the lists (‘list 1 or 2 or 3?’). The episodic memory for a given word therefore appears over distributed on the disjoint contexts of the lists. A quantum episodic memory model [QEM] was proposed by Brainerd, Wang and Reyna [8] to explain this type of result. In this paper, we apply a Hamiltonian dynamical extension of QEM for over distribution of source memory. The Hamiltonian operators are simultaneously driven by parameters for re-allocation of gist-based and verbatim-based acceptance support as subjects are exposed to the cue word in the first temporal stage, and are attenuated for description-dependence by the querying probe in the second temporal stage. Overall, the model predicts well the choice proportions in both separate list and union list queries and the over distribution effect, suggesting that a Hamiltonian dynamics for QEM can provide a good account of the acceptance processes involved in episodic memory tasks
