    Towards FAIRification of sensitive and fragmented rare disease patient data: challenges and solutions in European reference network registries

    Introduction: Rare disease patient data are typically sensitive, present in multiple registries controlled by different custodians, and non-interoperable. Making these data Findable, Accessible, Interoperable, and Reusable (FAIR) for humans and machines at source enables federated discovery and analysis across data custodians. This facilitates accurate diagnosis, optimal clinical management, and personalised treatments. In Europe, twenty-four European Reference Networks (ERNs) work on rare disease registries in different clinical domains. The process and the implementation choices for making data FAIR (‘FAIRification’) differ among ERN registries. For example, registries use different software systems and are subject to different legal regulations. To support the ERNs in making informed decisions and to harmonise FAIRification, the FAIRification steward team was established to work as liaisons between ERNs and researchers from the European Joint Programme on Rare Diseases. Results: The FAIRification steward team inventoried the FAIRification challenges of the ERN registries and proposed solutions collectively with involved stakeholders to address them. Ninety-eight FAIRification challenges from 24 ERNs’ registries were collected and categorised into “training” (31), “community” (9), “modelling” (12), “implementation” (26), and “legal” (20). After curating and aggregating highly similar challenges, 41 unique FAIRification challenges remained. The two categories with the most challenges were “training” (15) and “implementation” (9), followed by “community” (7), and then “modelling” (5) and “legal” (5). To address all challenges, eleven types of solutions were proposed. Among them, the provision of guidelines and the organisation of training activities resolved the “training” challenges, which ranged from less-technical “coffee-rounds” to technical workshops, from informal FAIR Games to formal hackathons. Obtaining implementation support from technical experts was the solution type for tackling the “implementation” challenges. Conclusion: This work shows that a dedicated team of FAIR data stewards is an asset for harmonising the various processes of making data FAIR in a large organisation with multiple stakeholders. Additionally, multi-levelled training activities are required to accommodate the diverse needs of the ERNs. Finally, the lessons learned from the experience of the FAIRification steward team described in this paper may help to increase FAIR awareness and provide insights into FAIRification challenges and solutions of rare disease registries

    A simplified mathematical model for heating-induced thermal runaway of lithium-ion batteries

    The present study aims to develop a simplified mathematical model for the evolution of heating-induced thermal runaway (TR) of lithium-ion batteries (LIBs). This model only requires a minimum number of input parameters, and some of these unknown parameters can be obtained from accelerating rate calorimeter (ARC) tests and previous studies, removing the need for detailed measurements of heat flow of cell components by differential scanning calorimetry. The model was firstly verified by ARC tests for a commercial cylindrical 21700 cell for the prediction of the cell surface temperature evolution with time. It was further validated by uniform heating tests of 21700 cells conducted with flexible and nichrome-wire heaters, respectively. The validated model was finally used to investigate the critical ambient temperature that triggers battery TR. The predicted critical ambient temperature is between 127 °C and 128 °C. The model has been formulated as lumped 0D, axisymmetric 2D and full 3D to suit different heating and geometric arrangements and can be easily extended to predict the TR evolution of other LIBs with different geometric configurations and cathode materials.     Combined numerical and experimental studies of 21700 lithium-ion battery thermal runaway induced by different thermal abuse

    Combined numerical and experimental studies have been carried out to investigate thermal runaway (TR) of large format 21700 cylindrical lithium-ion battery (LIB) induced by different thermal abuse. Experiments were firstly conducted with the Extend Volume Accelerating Calorimetry (EV-ARC) using both the heat-wait-seek (HWS) protocol and under isothermal conditions. The kinetic parameters were derived from one of the HWS EV-ARC tests and implemented in the in-house modified computational fluid dynamics (CFD) code OpenFOAM. For the subsequent CFD simulations, the cell was treated as a 3-D block with anisotropic thermal conductivities. The model was verified by the remaining two HWS tests not used in the derivation of the kinetic parameters and validated with newly conducted isothermal EV-ARC tests. Further laboratory tests and model validation were also subsequently conducted using Kanthal wire heaters. The validated model was also used to fill the experimental gaps by predicting the onset temperature for TR in simulated EV-ARC environment, heat generation rate due to different abuse reactions, the influence of heating power and heating arrangement as well as the effect of heat dissipation on TR evolution and the implications for battery thermal management. The present study has identified the TR onset temperature of the considered 21700 LIB to be between 131 and 132 °C. The predicted heat generation rate due to the decompositions of SEI and anode were found to follow similar patterns while that from cathode increase sharply near the maximum cell surface temperature, indicating the possibility of delaying TR onset temperature by optimising the cathode material. The time to maximum cell surface temperature decreases rapidly with the increase of the heating power

    Annexin A2 Binds RNA and Reduces the Frameshifting Efficiency of Infectious Bronchitis Virus

    Annexin A2 (ANXA2) is a protein implicated in diverse cellular functions, including exocytosis, DNA synthesis and cell proliferation. It was recently proposed to be involved in RNA metabolism because it was shown to associate with some cellular mRNA. Here, we identified ANXA2 as a RNA binding protein (RBP) that binds IBV (Infectious Bronchitis Virus) pseudoknot RNA. We first confirmed the binding of ANXA2 to IBV pseudoknot RNA by ultraviolet crosslinking and showed its binding to RNA pseudoknot with ANXA2 protein in vitro and in the cells. Since the RNA pseudoknot located in the frameshifting region of IBV was used as bait for cellular RBPs, we tested whether ANXA2 could regulate the frameshfting of IBV pseudoknot RNA by dual luciferase assay. Overexpression of ANXA2 significantly reduced the frameshifting efficiency from IBV pseudoknot RNA and knockdown of the protein strikingly increased the frameshifting efficiency. The results suggest that ANXA2 is a cellular RBP that can modulate the frameshifting efficiency of viral RNA, enabling it to act as an anti-viral cellular protein, and hinting at roles in RNA metabolism for other cellular mRNAs

    Diagnostically Challenging Epithelial Odontogenic Tumors: A Selective Review of 7 Jawbone Lesions

    Considerable variation in the clinicopathologic presentation of epithelial odontogenic tumors can sometimes be confusing and increase the chance of misdiagnosis. Seven diagnostically challenging jawbone lesions are described. There were 2 cases of mistaken identity in our ameloblastoma file. One unicystic type, initially diagnosed and treated as a lateral periodontal cyst, showed destructive recurrence 6 years postoperatively. The other globulomaxillary lesion was managed under the erroneous diagnosis of adenomatoid odontogenic tumor and recurred 4 times over an 11-year period. This tumor was found in retrospect to be consistent with an adenoid ameloblastoma with dentinoid. The diagnosis of cystic squamous odontogenic tumor (SOT) occurring as a radicular lesion of an impacted lower third molar was one of exclusion. Of two unsuspected keratocystic odontogenic tumors, one depicted deceptive features of pericoronitis, while the other case has long been in our files with the diagnosis of globulomaxillary SOT. Two cases of primary intraosseous squamous cell carcinoma appeared benign clinically and exhibited unexpected findings; an impacted third molar began to erupt in association with the growth of carcinoma and another periradicular carcinoma showed dentinoid formation. Cases selectively reviewed in this article present challenging problems which require clinical and radiographic correlation to avoid potential diagnostic pitfalls

    WWOX expression in colorectal cancer—a real-time quantitative RT-PCR study

    The WWOX gene is a tumour suppressor gene affected in various types of malignancies. Numerous studies showed either loss or reduction of the WWOX expression in variety of tumours, including breast, ovary, liver, stomach and pancreas. Recent study demonstrated that breast cancer patients exhibiting higher WWOX expression showed significantly longer disease-free survival in contrast to the group with lower relative WWOX level. This work was undertaken to show whether similar phenomena take place in colon tumours and cell lines. To assess the correlation of WWOX gene expression with prognosis and cancer recurrence in 99 colorectal cancer patients, we performed qRT-PCR analysis. We also performed analysis of WWOX promoter methylation status using MethylScreen method and analysis of loss of heterozygosity (LOH) status at two WWOX-related loci, previously shown to be frequently deleted in various types of tumours. A significantly better disease-free survival was observed among patients with tumours exhibiting high level of WWOX (hazard ratio = 0.39; p = 0.0452; Mantel–Cox log-rank test), but in multivariate analysis it was not an independent prognostic factor. We also found that although in colorectal cancer WWOX expression varies among patients and correlates with DFS, the exact mode of decrease in this type of tumour was not found. We failed to find the evidence of LOH in WWOX region, or hypermethylation in promoter regions of this gene. Although we provide the evidence for tumour-suppressive role of WWOX gene expression in colon, we were unable to identify the molecular mechanism responsible for this

    In Drosophila, dosage compensation of the single male X chromosome involves upregulation of expression of X linked genes. Dosage compensation complex or the male specific lethal (MSL) complex is intimately involved in this regulation. The MSL complex members decorate the male X chromosome by binding on hundreds of sites along the X chromosome. Recent genome wide analysis has brought new light into X chromosomal regulation. It is becoming increasingly clear that although the X chromosome achieves male specific regulation via the MSL complex members, a number of general factors also impinge on this regulation. Future studies integrating these aspects promise to shed more light into this epigenetic phenomenon
