Multiple sclerosis prevalence study the comparison of 3 coastal cities, located in the black sea and mediterranean regions of Turkey
The prevalence of multiple sclerosis (MS) has significantly increased all over the world. Recent studies have shown that Turkey has quite a high prevalence. The aim of this study is to estimate prevalence in the Mediterranean and Black Sea regions of Turkey and to compare the results. This study was designed as a door to door survey in 3 cities. One is located in the Mediterranean region (South), 2 are located in the Black Sea region (North). A previous validated form was used for screening in the field. The patients were examined first in the field, then in the regional health facility. McDonald criteria were used for the diagnosis. In total, 26 patients were diagnosed with MS. The prevalence was found to be 18.6/100,000 in Artvin (Black Sea region), 55.5/100,000 in Ordu, (Black Sea region), 52.00/100,000 in Gazipasa (Mediterranean region). The female/male ratio was 2.25. This study is the first prevalence study which was conducted in the Mediterranean City (South) of Turkey. The prevalence rate was found to be higher than expected in the Mediterranean city of Gazipasa. The results showed that the prevalence varies from region to region. Latitude difference was not observed
Kütle Spektrometrisi İle Proteinlerin Ubikitinasyon Bölgelerinin Düşük Derişimlerde Belirlenmesi
Post-translational modifications of proteins, such as phosphorylation, glycosylation,
acetylation, ubiquitination and the other various post-translational modifications allow
the regulation of many cellular functions and intracellular signaling events.
Ubiquitination is a very common post-translational modification that plays a key role
in the regulation and degradation of many protein groups. Analysis of ubiquitination
and polyubiquitination is one of the most active study area in the field of proteomics.
Ubiquitination is actively involved in the onset and progression of diseases such as
cancer, metabolic syndromes, neurodegenerative diseases (Alzheimer, Parkinson,
Huntington), inflammatory disorders, autoimmunity (the formation of antibodies
against their own antigens in tissues), infection and muscular dystrophy. Identification
of ubiquitination sites and enlightenment of the binding mechanisms for
understanding the functions of ubiquitinated proteins are crucial in the development
of diagnostic and therapeutic methods for diseases. Since the level of posttranslationally
modified ubiquitinated proteins are very low in cells compared to their
native forms, the detection of ubiquitination and ubiquitination sites is quite difficult.
Analyzes needed for high sensitivity for the determination of ubiquitination sites are
performed by using mass spectrometric techniques, where the most accurate and
reliable results can be obtained in analyzes following a suitable enrichment method

prior to the mass spectrometric analyses. In the scope of this thesis, based on the
Histon 2B peptide and ubiquitinated Histon 2B peptide, basic analysis of the study
was performed by optimizing various sample preparation and instrumental analysis
parameters using Matrix Assisted Laser Desorption Ionization Time-of Flight Mass
Spectrometry (MALDI-TOF-MS). As a result of the analyses, it was determined that it
is possible to observe the ubiquitination as a post-translational modification mass
spectrometrically by interpreting the peptide signals in the spectra of the reference
biomolecules. In the further studies, an E3 ubiquitin protein ligase UHRF1 (Ubiquitinlike,
containing PHD and RING finger domains, 1) was selected as an ubiquitinating
enzyme to elucidate the role of ubiquitination in cancer cell death. The
downregulation of UHRF1 in UHRF1_siRNA transfected cells proved that UHRF1_
siRNAs are specific to UHRF1 according to data analysis results of simultaneous
proteomics studies on UHRF1_siRNA transfected RKO cells and control RKO cells.
A significant increase in the number of detected ubiquitinated proteins was observed
after the enrichment studies performed with the immunoaffinity precipitation.
Therefore, it was decided that an efficient enrichment method for ubiquitination
detection assay is required for the trypsin digested peptides. In the last part of the
thesis, the poly-L-Lysine immobilized sol-gel, poly-L-arginine immobilized sol-gel,
poly-L-ornithine immobilized sol-gel, titanium, zirconium based sol-gels, sulfonyl
group containing surface, silk and finally, the cotton materials were incubated with the
digestion products of the monoubiquitinated Histone 2B peptide. As a result of this
enrichment experiments, it was found that the material with the best signal of
ubiquitination region was sulfonyl group containing anionic surface material and

ÖZGEÇMİŞ .............................................................................................................. 96Proteinlerin; fosforilasyon, glikozilasyon, asetilasyon, ubikitinasyon ve diğer posttranslasyonel
modifikasyonları birçok hücresel işlevin ve hücre içi sinyal olaylarının
düzenlemesine olanak sağlamaktadır. Ubikitinasyon; birçok protein grubunun
düzenlenmesi ve bozunmasında anahtar rol oynayan, çok fazla rastlanan bir posttranslasyonel
modifikasyon türüdür. Proteomiks alanında ubikitinasyon ve
poliubikitinasyon analizleri, en aktif çalışma alanlarından biri olarak öne çıkmaktadır.
Kanser, metabolik sendromlar, nörodejeneratif hastalıklar (Alzheimer, Parkinson,
Huntington), inflamatuar bozukluklar, otoimmünite (kendi dokularındaki antijenlere
karşı antikor oluşması), enfeksiyon ve kas erimesi gibi hastalıkların başlangıç ve
ilerlemelerinde ubikitinasyon aktif olarak rol almaktadır. Ubikitinasyona uğramış
protein fonksiyonlarının anlaşılması için ubikitinasyon bölgelerinin tespit edilmesi ve
bağlanma mekanizmalarının aydınlatılması, hastalıkların teşhis ve tedavi
yöntemlerinin geliştirilmesinde son derece önemlidir. Hücrelerde, ubikitinasyon posttranslasyonel
modifikasyonuna uğramış protein düzeyi onların original haldeki
derişimlerine göre oldukça düşük olduğundan, ubikitinasyon tayini ve ubikitinasyon
bölgelerinin tespiti oldukça zordur. Ubikitinasyon bölgelerinin yüksek hassasiyet ile
tayin edilmeleri, uygun bir zenginleştirme metodunu takiben gerçekleştirilen
analizlerde en hassas ve güvenilir sonuçların elde edilebileceği kütle spektrometrik
teknikler kullanılarak yüksek hassasiyette yapılmaktadır. Tez kapsamında, öncelikle
ii
Histon 2B peptidi ve ubikitinasyona uğramış Histon 2B peptidi model olarak alınmış
ve araştırma laboratuvarımızda bulunan matriks yardımlı lazer desorpsiyon
iyonlaşmalı uçuş zamanlı kütle spektrometresi (MALDI-TOF-MS) kullanılarak çeşitli
örnek hazırlama ve cihaz analiz parametreleri optimize edilerek çalışmayla ilgili temel
analizler gerçekleştirilmiştir. Yapılan analizler sonucunda referans biyomoleküllere ait
spektrumlardaki peptit sinyallerinin yorumlanması ile ubikitinasyon post-translasyonel
modifikasyonun kütle spektrometrik olarak izlenmesinin mümkün olduğu tespit
edilmiştir. İleri çalışmalarda ise, ubikitinasyon enzimi olarak kanser hücresi ölümünde
ubikitinasyonun rolünü aydınlatmak için bir E3 ubikitin protein ligazı olan UHRF1
(Ubiquitin-like, containing PHD and RING finger domains, 1) seçilmiştir.
UHRF1_siRNA’ ları verilmiş RKO hücreleri ve kontrol RKO hücreleri üzerine
yürütülen eş zamanlı proteomiks çalışmalarında yapılan veri analizlerinin sonuçlarına
göre, siRNA eklenen hücrelerde UHRF1 down-regülasyonu gözlenmesi,
UHRF1_siRNA'larının UHRF1'e özgü olduğunu kanıtlamıştır. İmmünoafinite
çöktürme ile gerçekleştirilen zenginleştirme çalışmalarından sonra tespit edilen
ubikitinasyona uğramış proteinlerin sayısında büyük bir artış gözlenmiştir. Dolayısıyla
tripsin parçalaması sonucu elde edilen peptitler üzerinde ubikitinasyon tayinine özgü
etkin bir zenginleştirme işleminin gerçekleştirilmesinin şart olduğu sonucuna
varılmıştır. Tezin son kısmında, amin fonksiyonel grupları içeren sol jel, poli-L-Lizin
immobilize sol-jel, poli-L-arjinin immobilize sol-jel, poli-L-ornitin immobilize sol-jel,
titanyum, zirkonyum ve tantalyum temelli sol-jeller, sülfonil grubu içeren anyonik
yüzey, ipek ve son olarak pamuk malzemeleri monoubikitinasyona uğramış Histon 2B
peptidinin parçalanma ürünleri ile inkübe edilmiştir. Bu zenginleştirme amaçlı
gerçekleşetirilen deneyler sonucunda, ubikitinasyon bölgesine ait sinyalin en iyi
gözlendiği malzemenin sülfonil grubu içeren anyonik yüzey malzemesi olduğu ve ileri
çalışmalarda ubikitinasyona uğramış peptidlerin zenginleştirilme işleminde
kullanılabileceği tespit edilmiştir
A research about building comfort on attached single family houses
İnsanların yaşadıkları mekanlarda sağlıklı ve üretken olmaları, fiziksel ve psikolojik olarak kişileri oldukça etkilemektedir. Bu nedenden ötürü; tüm yapılarda gereken konfor koşulları sağlanmalıdır. Bu konfor koşulları; “yapısal konfor koşulları” olarak nitelendirilmektedir. Yapıda; görsel, iklimsel, işitsel konfor koşulları bulunmaktadır ve yapının planlama ve uygulama aşamalarında göz önünde bulundurulmalıdır. Bu çalışma seçilen yerleşme alanında; bitişik nizamlı villa tipi konutlardaki yapısal konfor özelliklerini tespit etmek amacıyla yapılmıştır. Kullanıcıların konfor koşulları hakkındaki görüşlerini almak üzere bir anket çalışması yapılmış ve bu anket çalışmasında, ısıl konfor, görsel konfor, işitsel konfor vb. konular üzerinde sorular yöneltilmiştir.When people are healthy and productive at places where they live, their physical and psychological situations are effected positively. Because of this; comfort conditions must be got in all buildings. This comfort conditions are “building comfort conditions”. There are visiual, thermal, auditory comfort conditions in buildings and we must be careful in building design and applying ranks. This work is about determinig building comfort features in attached single family houses. For getting ideas from users about comfort conditions, we made inquiry and asked about thermal comfort, visiual comfort and auditory comfort
A chromatographic study of carbon monoxide adsorption on a clinoptilolite-containing natural zeolitic material
In this study, the equilibrium and kinetic parameters for CO adsorption on clinoptilolite-rich natural zeolitic material were determined by the concentration pulse chromatography technique. Experiments were carried out at different column temperatures (60-120°C) and interstitial carrier gas velocities (3.1-16.3 cm/s) using a clinoptilolite-rich natural zeolitic material packed column. The equilibrium and kinetic parameters were determined by matching the moments of the experimentally obtained response curves to the parameters in the mathematical model. The Henry's Law constants were found to decrease from 700 to 49 with increasing temperature. The heat of adsorption at low coverage was found to be 50.73 kJ/molK. The contributions from external film, macropore, and micropore diffusion resistances to mass transfer were determined, and the micropore diffusion resistance was found to be the major contributor. The micropore diffusivity as a function of crystal radius (Dc/rc 2) was determined and found to change between 5.72 × 10-4 and 1.34 × 10-2 s-1 in the temperature range studied.Turkish Republic State Planning Organizatio
Preparation and characterization of antibacterial cobalt-exchanged natural zeolite/poly(vinyl alcohol) hydrogels
In the present study, potential application of the local clinoptilolite-rich natural zeolite in formulation of antibacterial hydrogels was investigated. The zeolite powder exchanged with cobalt(II) ions was used in preparation of the zeolite/poly(vinyl alcohol) hydrogel films in different amounts. The films were physically crosslinked by the freezing-thawing method and characterized for their crystallinity, surface and cross sectional morphology, chemical composition, thermal behaviour, mechanical properties, swelling and dissolution behaviours, and antibacterial activities against a Gram-negative bacteria. The films with 0.48 wt% and higher cobalt-exchanged zeolite contents showed antibacterial activity. Antibacterial and bactericidal activity of nitric oxide-releasing natural zeolite
The zeolitic tuff from Gördes (Western Anatolia) was used as adsorbent for nitric oxide (NO) storage and release purposes. The NO loading of the zeolite was performed under 20mLmin -1 NO flow at 30°C and then the zeolite was purged with inert gas in order to remove the species that were reversibly adsorbed and in the gas phase (desorption). The total and reversible adsorption capacities of the zeolite were determined from the adsorption and desorption breakthrough curves, respectively. The NO-loaded zeolite exhibited antibacterial and bactericidal activities against Gram-negative (Escherichia coli) and Gram-positive bacteria (Bacillus subtilis) under physiological conditions.
