    MRI Gastric Images Processing using a Multiobjective Fly Algorithm

    In this study, we combine computer vision and visualisation/data exploration to analyse magnetic resonance imaging (MRI) data and detect garden peas inside the stomach. It is a preliminary objective of a larger project that aims to understand the kinetics of gastric emptying. We propose to perform the image analysis task as a multi-objective optimisation. A set of 7 equally important objectives are proposed to characterise peas. We rely on a cooperation co-evolution algorithm called 'Fly Algorithm' implemented using NSGA-II. The Fly Algorithm is a specific case of the 'Parisian Approach' where the solution of an optimisation problem is represented as a set of individuals (e.g. the whole population) instead of a single individual (the best one) as in typical evolutionary algorithms (EAs). NSGA-II is a popular EA used to solve multi-objective optimisation problems. The output of the optimisation is a succession of datasets that progressively approximate the Pareto front, which needs to be understood and explored by the end-user.     Real-time reconstruction and visualisation towards dynamic feedback control during time-resolved tomography experiments at TOMCAT

    Tomographic X-ray microscopy beamlines at synchrotron light sources worldwide have pushed the achievable time-resolution for dynamic 3-dimensional structural investigations down to a fraction of a second, allowing the study of quickly evolving systems. The large data rates involved impose heavy demands on computational resources, making it difficult to readily process and interrogate the resulting volumes. The data acquisition is thus performed essentially blindly. Such a sequential process makes it hard to notice problems with the measurement protocol or sample conditions, potentially rendering the acquired data unusable, and it keeps the user from optimizing the experimental parameters of the imaging task at hand.     Voxelisation in the 3-D Fly Algorithm for PET

    International audienceThe Fly Algorithm was initially developed for 3-D robot vision applications. It consists in solving the inverse problem of shape reconstruction from projections by evolving a population of 3-D points in space (the 'flies'), using an evolutionary optimisation strategy. Here, in its version dedicated to tomographic reconstruction in medical imaging, the flies are mimicking radioactive photon sources. Evolution is controlled using a fitness function based on the discrepancy of the projections simulated by the flies with the actual pattern received by the sensors. The reconstructed radioactive concentration is derived from the population of flies, i.e. a collection of points in the 3-D Euclidean space, after convergence. 'Good' flies were previously binned into voxels. In this paper, we study which flies to include in the final solution and how this information can be sampled to provide more accurate datasets in a reduced computation time. We investigate the use of density fields, based on Metaballs and on Gaussian functions respectively, to obtain a realistic output. The spread of each Gaussian kernel is modulated in function of the corresponding fly fitness. The resulting volumes are compared with previous work in terms of normalised-cross correlation. In our test-cases, data fidelity increases by more than 10% when density fields are used instead of binning. Our method also provides reconstructions comparable to those obtained using well-established techniques used in medicine (filtered back-projection and ordered subset expectation-maximisation)

    Visualisation of multi-dimensional medical images with application to brain electrical impedance tomography

    Medical imaging plays an important role in modem medicine. With the increasing complexity and information presented by medical images, visualisation is vital for medical research and clinical applications to interpret the information presented in these images. The aim of this research is to investigate improvements to medical image visualisation, particularly for multi-dimensional medical image datasets. A recently developed medical imaging technique known as Electrical Impedance Tomography (EIT) is presented as a demonstration. To fulfil the aim, three main efforts are included in this work. First, a novel scheme for the processmg of brain EIT data with SPM (Statistical Parametric Mapping) to detect ROI (Regions of Interest) in the data is proposed based on a theoretical analysis. To evaluate the feasibility of this scheme, two types of experiments are carried out: one is implemented with simulated EIT data, and the other is performed with human brain EIT data under visual stimulation. The experimental results demonstrate that: SPM is able to localise the expected ROI in EIT data correctly; and it is reasonable to use the balloon hemodynamic change model to simulate the impedance change during brain function activity. Secondly, to deal with the absence of human morphology information in EIT visualisation, an innovative landmark-based registration scheme is developed to register brain EIT image with a standard anatomical brain atlas. Finally, a new task typology model is derived for task exploration in medical image visualisation, and a task-based system development methodology is proposed for the visualisation of multi-dimensional medical images. As a case study, a prototype visualisation system, named EIT5DVis, has been developed, following this methodology. to visualise five-dimensional brain EIT data. The EIT5DVis system is able to accept visualisation tasks through a graphical user interface; apply appropriate methods to analyse tasks, which include the ROI detection approach and registration scheme mentioned in the preceding paragraphs; and produce various visualisations

    Multiscale correlative tomography: an investigation of creep cavitation in 316 stainless steel

    Creep cavitation in an ex-service nuclear steam header Type 316 stainless steel sample is investigated through a multiscale tomography workflow spanning eight orders of magnitude, combining X-ray computed tomography (CT), plasma focused ion beam (FIB) scanning electron microscope (SEM) imaging and scanning transmission electron microscope (STEM) tomography. Guided by microscale X-ray CT, nanoscale X-ray CT is used to investigate the size and morphology of cavities at a triple point of grain boundaries. In order to understand the factors affecting the extent of cavitation, the orientation and crystallographic misorientation of each boundary is characterised using electron backscatter diffraction (EBSD). Additionally, in order to better understand boundary phase growth, the chemistry of a single boundary and its associated secondary phase precipitates is probed through STEM energy dispersive X-ray (EDX) tomography. The difference in cavitation of the three grain boundaries investigated suggests that the orientation of grain boundaries with respect to the direction of principal stress is important in the promotion of cavity formation
