    Segmentation of neuroanatomy in magnetic resonance images

    Segmentation in neurological Magnetic Resonance Imaging (MRI) is necessary for volume measurement, feature extraction and for the three-dimensional display of neuroanatomy. This thesis proposes several automated and semi-automated methods which offer considerable advantages over manual methods because of their lack of subjectivity, their data reduction capabilities, and the time savings they give. Work has concentrated on the use of dual echo multi-slice spin-echo data sets in order to take advantage of the intrinsically multi-parametric nature of MRI. Such data is widely acquired clinically and segmentation therefore does not require additional scans. The literature has been reviewed. Factors affecting image non-uniformity for a modem 1.5 Tesla imager have been investigated. These investigations demonstrate that a robust, fast, automatic three-dimensional non-uniformity correction may be applied to data as a pre-processing step. The merit of using an anisotropic smoothing method for noisy data has been demonstrated. Several approaches to neurological MRI segmentation have been developed. Edge-based processing is used to identify the skin (the major outer contour) and the eyes. Edge-focusing, two threshold based techniques and a fast radial CSF identification approach are proposed to identify the intracranial region contour in each slice of the data set. Once isolated, the intracranial region is further processed to identify CSF, and, depending upon the MRI pulse sequence used, the brain itself may be sub-divided into grey matter and white matter using semiautomatic contrast enhancement and clustering methods. The segmentation of Multiple Sclerosis (MS) plaques has also been considered. The utility of the stack, a data driven multi-resolution approach to segmentation, has been investigated, and several improvements to the method suggested. The factors affecting the intrinsic accuracy of neurological volume measurement in MRI have been studied and their magnitudes determined for spin-echo imaging. Geometric distortion - both object dependent and object independent - has been considered, as well as slice warp, slice profile, slice position and the partial volume effect. Finally, the accuracy of the approaches to segmentation developed in this thesis have been evaluated. Intracranial volume measurements are within 5% of expert observers' measurements, white matter volumes within 10%, and CSF volumes consistently lower than the expert observers' measurements due to the observers' inability to take the partial volume effect into account

    Estimation of vector fields in unconstrained and inequality constrained variational problems for segmentation and registration

    Vector fields arise in many problems of computer vision, particularly in non-rigid registration. In this paper, we develop coupled partial differential equations (PDEs) to estimate vector fields that define the deformation between objects, and the contour or surface that defines the segmentation of the objects as well.We also explore the utility of inequality constraints applied to variational problems in vision such as estimation of deformation fields in non-rigid registration and tracking. To solve inequality constrained vector field estimation problems, we apply tools from the Kuhn-Tucker theorem in optimization theory. Our technique differs from recently popular joint segmentation and registration algorithms, particularly in its coupled set of PDEs derived from the same set of energy terms for registration and segmentation. We present both the theory and results that demonstrate our approach

    Acknowledgements page removed per author's request, 01/06/2014.Geodesic Tractography Segmentation is the two component approach presented in this thesis for the analysis of imagery in oriented domains, with emphasis on the application to diffusion-weighted magnetic resonance imagery (DW-MRI). The computeraided analysis of DW-MRI data presents a new set of problems and opportunities for the application of mathematical and computer vision techniques. The goal is to develop a set of tools that enable clinicians to better understand DW-MRI data and ultimately shed new light on biological processes. This thesis presents a few techniques and tools which may be used to automatically find and segment major neural fiber bundles from DW-MRI data.     Automating the Reconstruction of Neuron Morphological Models: the Rivulet Algorithm Suite

    The automatic reconstruction of single neuron cells is essential to enable large-scale data-driven investigations in computational neuroscience. The problem remains an open challenge due to various imaging artefacts that are caused by the fundamental limits of light microscopic imaging. Few previous methods were able to generate satisfactory neuron reconstruction models automatically without human intervention. The manual tracing of neuron models is labour heavy and time-consuming, making the collection of large-scale neuron morphology database one of the major bottlenecks in morphological neuroscience. This thesis presents a suite of algorithms that are developed to target the challenge of automatically reconstructing neuron morphological models with minimum human intervention. We first propose the Rivulet algorithm that iteratively backtracks the neuron fibres from the termini points back to the soma centre. By refining many details of the Rivulet algorithm, we later propose the Rivulet2 algorithm which not only eliminates a few hyper-parameters but also improves the robustness against noisy images. A soma surface reconstruction method was also proposed to make the neuron models biologically plausible around the soma body. The tracing algorithms, including Rivulet and Rivulet2, normally need one or more hyper-parameters for segmenting the neuron body out of the noisy background. To make this pipeline fully automatic, we propose to use 2.5D neural network to train a model to enhance the curvilinear structures of the neuron fibres. The trained neural networks can quickly highlight the fibres of interests and suppress the noise points in the background for the neuron tracing algorithms. We evaluated the proposed methods in the data released by both the DIADEM and the BigNeuron challenge. The experimental results show that our proposed tracing algorithms achieve the state-of-the-art results

    Coronary Artery Segmentation and Motion Modelling

    Conventional coronary artery bypass surgery requires invasive sternotomy and the use of a cardiopulmonary bypass, which leads to long recovery period and has high infectious potential. Totally endoscopic coronary artery bypass (TECAB) surgery based on image guided robotic surgical approaches have been developed to allow the clinicians to conduct the bypass surgery off-pump with only three pin holes incisions in the chest cavity, through which two robotic arms and one stereo endoscopic camera are inserted. However, the restricted field of view of the stereo endoscopic images leads to possible vessel misidentification and coronary artery mis-localization. This results in 20-30% conversion rates from TECAB surgery to the conventional approach. We have constructed patient-specific 3D + time coronary artery and left ventricle motion models from preoperative 4D Computed Tomography Angiography (CTA) scans. Through temporally and spatially aligning this model with the intraoperative endoscopic views of the patient's beating heart, this work assists the surgeon to identify and locate the correct coronaries during the TECAB precedures. Thus this work has the prospect of reducing the conversion rate from TECAB to conventional coronary bypass procedures. This thesis mainly focus on designing segmentation and motion tracking methods of the coronary arteries in order to build pre-operative patient-specific motion models. Various vessel centreline extraction and lumen segmentation algorithms are presented, including intensity based approaches, geometric model matching method and morphology-based method. A probabilistic atlas of the coronary arteries is formed from a group of subjects to facilitate the vascular segmentation and registration procedures. Non-rigid registration framework based on a free-form deformation model and multi-level multi-channel large deformation diffeomorphic metric mapping are proposed to track the coronary motion. The methods are applied to 4D CTA images acquired from various groups of patients and quantitatively evaluated

    An improved classification approach for echocardiograms embedding temporal information

    Cardiovascular disease is an umbrella term for all diseases of the heart. At present, computer-aided echocardiogram diagnosis is becoming increasingly beneficial. For echocardiography, different cardiac views can be acquired depending on the location and angulations of the ultrasound transducer. Hence, the automatic echocardiogram view classification is the first step for echocardiogram diagnosis, especially for computer-aided system and even for automatic diagnosis in the future. In addition, heart views classification makes it possible to label images especially for large-scale echo videos, provide a facility for database management and collection. This thesis presents a framework for automatic cardiac viewpoints classification of echocardiogram video data. In this research, we aim to overcome the challenges facing this investigation while analyzing, recognizing and classifying echocardiogram videos from 3D (2D spatial and 1D temporal) space. Specifically, we extend 2D KAZE approach into 3D space for feature detection and propose a histogram of acceleration as feature descriptor. Subsequently, feature encoding follows before the application of SVM to classify echo videos. In addition, comparison with the state of the art methodologies also takes place, including 2D SIFT, 3D SIFT, and optical flow technique to extract temporal information sustained in the video images. As a result, the performance of 2D KAZE, 2D KAZE with Optical Flow, 3D KAZE, Optical Flow, 2D SIFT and 3D SIFT delivers accuracy rate of 89.4%, 84.3%, 87.9%, 79.4%, 83.8% and 73.8% respectively for the eight view classes of echo videos
