Automatic segmentation of the Foveal Avascular Zone in ophthalmological OCT-A images
Angiography by Optical Coherence Tomography is a non-invasive retinal imaging
modality of recent appearance that allows the visualization of the vascular
structure at predefined depths based on the detection of the blood movement.
OCT-A images constitute a suitable scenario to analyse the retinal vascular
properties of regions of interest, measuring the characteristics of the foveal
vascular and avascular zones. Extracted parameters of this region can be used
as prognostic factors that determine if the patient suffers from certain
pathologies, indicating the associated pathological degree. The manual
extraction of these biomedical parameters is a long, tedious and subjective
process, introducing a significant intra and inter-expert variability, which
penalizes the utility of the measurements. In addition, the absence of tools
that automatically facilitate these calculations encourages the creation of
computer-aided diagnosis frameworks that ease the doctor's work, increasing
their productivity and making viable the use of this type of vascular
biomarkers.
We propose a fully automatic system that identifies and precisely segments
the region of the foveal avascular zone (FAZ) using a novel ophthalmological
image modality as is OCT-A. The system combines different image processing
techniques to firstly identify the region where the FAZ is contained and,
secondly, proceed with the extraction of its precise contour. The system was
validated using a representative set of 168 OCT-A images, providing accurate
results with the best correlation with the manual measurements of two experts
clinician of 0.93 as well as a Jaccard's index of 0.82 of the best experimental
case. This tool provides an accurate FAZ measurement with the desired
objectivity and reproducibility, being very useful for the analysis of relevant
vascular diseases through the study of the retinal microcirculation
Computer-aided detection of lung nodules: A review
We present an in-depth review and analysis of salient methods for computer-aided detection of lung nodules. We evaluate the current methods for detecting lung nodules using literature searches with selection criteria based on validation dataset types, nodule sizes, numbers of cases, types of nodules, extracted features in traditional feature-based classifiers, sensitivity, and false positives (FP)/scans. Our review shows that current detection systems are often optimized for particular datasets and can detect only one or two types of nodules. We conclude that, in addition to achieving high sensitivity and reduced FP/scans, strategies for detecting lung nodules must detect a variety of nodules with high precision to improve the performances of the radiologists. To the best of our knowledge, ours is the first review of the effectiveness of feature extraction using traditional feature-based classifiers. Moreover, we discuss deep-learning methods in detail and conclude that features must be appropriately selected to improve the overall accuracy of the system. Development of computer-based algorithms for unsupervised assessment of radiotherapy contouring
INTRODUCTION: Despite the advances in radiotherapy treatment delivery, target volume
delineation remains one of the greatest sources of error in the radiotherapy delivery process,
which can lead to poor tumour control probability and impact clinical outcome. Contouring
assessments are performed to ensure high quality of target volume definition in clinical trials
but this can be subjective and labour-intensive.
This project addresses the hypothesis that computational segmentation techniques, with a given
prior, can be used to develop an image-based tumour delineation process for contour
assessments. This thesis focuses on the exploration of the segmentation techniques to develop
an automated method for generating reference delineations in the setting of advanced lung
cancer. The novelty of this project is in the use of the initial clinician outline as a prior for
image segmentation.
METHODS: Automated segmentation processes were developed for stage II and III non-small
cell lung cancer using the IDEAL-CRT clinical trial dataset. Marker-controlled watershed
segmentation, two active contour approaches (edge- and region-based) and graph-cut applied
on superpixels were explored. k-nearest neighbour (k-NN) classification of tumour from
normal tissues based on texture features was also investigated.
RESULTS: 63 cases were used for development and training. Segmentation and classification
performance were evaluated on an independent test set of 16 cases. Edge-based active contour
segmentation achieved highest Dice similarity coefficient of 0.80 ± 0.06, followed by graphcut
at 0.76 ± 0.06, watershed at 0.72 ± 0.08 and region-based active contour at 0.71 ± 0.07,
with mean computational times of 192 ± 102 sec, 834 ± 438 sec, 21 ± 5 sec and 45 ± 18 sec
per case respectively. Errors in accuracy of irregularly shaped lesions and segmentation
leakages at the mediastinum were observed.
In the distinction of tumour and non-tumour regions, misclassification errors of 14.5% and
15.5% were achieved using 16- and 8-pixel regions of interest (ROIs) respectively. Higher
misclassification errors of 24.7% and 26.9% for 16- and 8-pixel ROIs were obtained in the
analysis of the tumour boundary.
CONCLUSIONS: Conventional image-based segmentation techniques with the application of
priors are useful in automatic segmentation of tumours, although further developments are
required to improve their performance. Texture classification can be useful in distinguishing
tumour from non-tumour tissue, but the segmentation task at the tumour boundary is more

A progressiva transformação das práticas científicas, impulsionada pelo desenvolvimento das novas Tecnologias de Informação e Comunicação (TIC), têm possibilitado aumentar o acesso à informação, caminhando gradualmente para uma abertura do ciclo de pesquisa. Isto permitirá resolver a longo prazo uma adversidade que se tem colocado aos investigadores, que passa pela existência de barreiras que limitam as condições de acesso, sejam estas geográficas ou financeiras. Apesar da produção científica ser dominada, maioritariamente, por grandes editoras comerciais, estando sujeita às regras por estas impostas, o Movimento do Acesso Aberto cuja primeira declaração pública, a Declaração de Budapeste (BOAI), é de 2002, vem propor alterações significativas que beneficiam os autores e os leitores. Este Movimento vem a ganhar importância em Portugal desde 2003, com a constituição do primeiro repositório institucional a nível nacional. Os repositórios institucionais surgiram como uma ferramenta de divulgação da produção científica de uma instituição, com o intuito de permitir abrir aos resultados da investigação, quer antes da publicação e do próprio processo de arbitragem (preprint), quer depois (postprint), e, consequentemente, aumentar a visibilidade do trabalho desenvolvido por um investigador e a respetiva instituição. O estudo apresentado, que passou por uma análise das políticas de copyright das publicações científicas mais relevantes do INESC TEC, permitiu não só perceber que as editoras adotam cada vez mais políticas que possibilitam o auto-arquivo das publicações em repositórios institucionais, como também que existe todo um trabalho de sensibilização a percorrer, não só para os investigadores, como para a instituição e toda a sociedade. A produção de um conjunto de recomendações, que passam pela implementação de uma política institucional que incentive o auto-arquivo das publicações desenvolvidas no âmbito institucional no repositório, serve como mote para uma maior valorização da produção científica do INESC TEC.The progressive transformation of scientific practices, driven by the development of new Information and Communication Technologies (ICT), which made it possible to increase access to information, gradually moving towards an opening of the research cycle. This opening makes it possible to resolve, in the long term, the adversity that has been placed on researchers, which involves the existence of barriers that limit access conditions, whether geographical or financial. Although large commercial publishers predominantly dominate scientific production and subject it to the rules imposed by them, the Open Access movement whose first public declaration, the Budapest Declaration (BOAI), was in 2002, proposes significant changes that benefit the authors and the readers. This Movement has gained importance in Portugal since 2003, with the constitution of the first institutional repository at the national level. Institutional repositories have emerged as a tool for disseminating the scientific production of an institution to open the results of the research, both before publication and the preprint process and postprint, increase the visibility of work done by an investigator and his or her institution. The present study, which underwent an analysis of the copyright policies of INESC TEC most relevant scientific publications, allowed not only to realize that publishers are increasingly adopting policies that make it possible to self-archive publications in institutional repositories, all the work of raising awareness, not only for researchers but also for the institution and the whole society. The production of a set of recommendations, which go through the implementation of an institutional policy that encourages the self-archiving of the publications developed in the institutional scope in the repository, serves as a motto for a greater appreciation of the scientific production of INESC TEC
