Automated segmentation of tissue images for computerized IHC analysis
This paper presents two automated methods for the segmentation ofimmunohistochemical tissue images that overcome the limitations of themanual approach aswell as of the existing computerized techniques. The first independent method, based on unsupervised color clustering, recognizes automatically the target cancerous areas in the specimen and disregards the stroma; the second method, based on colors separation and morphological processing, exploits automated segmentation of the nuclear membranes of the cancerous cells. Extensive experimental results on real tissue images demonstrate the accuracy of our techniques compared to manual segmentations; additional experiments show that our techniques are more effective in immunohistochemical images than popular approaches based on supervised learning or active contours. The proposed procedure can be exploited for any applications that require tissues and cells exploration and to perform reliable and standardized measures of the activity of specific proteins involved in multi-factorial genetic pathologie
The CAMOMILE collaborative annotation platform for multi-modal, multi-lingual and multi-media documents
In this paper, we describe the organization and the implementation of the CAMOMILE collaborative annotation framework for multimodal, multimedia, multilingual (3M) data. Given the versatile nature of the analysis which can be performed on 3M data, the structure of the server was kept intentionally simple in order to preserve its genericity, relying on standard Web technologies. Layers of annotations, defined as data associated to a media fragment from the corpus, are stored in a database and can be managed through standard interfaces with authentication. Interfaces tailored specifically to the needed task can then be developed in an agile way, relying on simple but reliable services for the management of the centralized annotations. We then present our implementation of an active learning scenario for person annotation in video, relying on the CAMOMILE server; during a dry run experiment, the manual annotation of 716 speech segments was thus propagated to 3504 labeled tracks. Word Embeddings for Entity-annotated Texts
Learned vector representations of words are useful tools for many information
retrieval and natural language processing tasks due to their ability to capture
lexical semantics. However, while many such tasks involve or even rely on named
entities as central components, popular word embedding models have so far
failed to include entities as first-class citizens. While it seems intuitive
that annotating named entities in the training corpus should result in more
intelligent word features for downstream tasks, performance issues arise when
popular embedding approaches are naively applied to entity annotated corpora.
Not only are the resulting entity embeddings less useful than expected, but one
also finds that the performance of the non-entity word embeddings degrades in
comparison to those trained on the raw, unannotated corpus. In this paper, we
investigate approaches to jointly train word and entity embeddings on a large
corpus with automatically annotated and linked entities. We discuss two
distinct approaches to the generation of such embeddings, namely the training
of state-of-the-art embeddings on raw-text and annotated versions of the
corpus, as well as node embeddings of a co-occurrence graph representation of
the annotated corpus. We compare the performance of annotated embeddings and
classical word embeddings on a variety of word similarity, analogy, and
clustering evaluation tasks, and investigate their performance in
entity-specific tasks. Our findings show that it takes more than training
popular word embedding models on an annotated corpus to create entity
embeddings with acceptable performance on common test cases. Based on these
results, we discuss how and when node embeddings of the co-occurrence graph
