    Evolving Boolean regulatory networks with epigenetic control

    The significant role of epigenetic mechanisms within natural systems has become increasingly clear. This paper uses a recently presented abstract, tunable Boolean genetic regulatory network model to explore aspects of epigenetics. It is shown how dynamically controlling transcription via a DNA methylation-inspired mechanism can be selected for by simulated evolution under various single and multicellular scenarios. Further, it is shown that the effects of such control can be inherited without detriment to fitness

    Evolution and development of complex computational systems using the paradigm of metabolic computing in Epigenetic Tracking

    Epigenetic Tracking (ET) is an Artificial Embryology system which allows for the evolution and development of large complex structures built from artificial cells. In terms of the number of cells, the complexity of the bodies generated with ET is comparable with the complexity of biological organisms. We have previously used ET to simulate the growth of multicellular bodies with arbitrary 3-dimensional shapes which perform computation using the paradigm of "metabolic computing". In this paper we investigate the memory capacity of such computational structures and analyse the trade-off between shape and computation. We now plan to build on these foundations to create a biologically-inspired model in which the encoding of the phenotype is efficient (in terms of the compactness of the genome) and evolvable in tasks involving non-trivial computation, robust to damage and capable of self-maintenance and self-repair.Comment: In Proceedings Wivace 2013, arXiv:1309.712

    Investigating modularity and transparency within bioinspired connectionist architectures using genetic and epigenetic models

    Machine learning algorithms allow computers to deal with incomplete data in tasks such as speech recognition and object detection. Some machine learning algorithms take inspiration from biological systems due to useful properties such as robustness, allowing algorithms to be flexible and domain agnostic. This comes at a cost, resulting in difficulty when one attempts to understand the reasoning behind decisions. This is problematic when such models are applied in realworld situations where accountability, legality, and maintenance are of concern. Artificial gene regulatory networks (AGRNs) are a type of connectionist architecture inspired by gene regulatory mechanisms. AGRNs are of interest within this thesis due to their ability to solve tasks in chaotic dynamical systems despite their relatively small size.The overarching aim of this work was to investigate the properties of connectionist architectures to improve the transparency of their execution. Initially, the evolutionary process and internal structure of AGRNs were investigated. Following this, the creation of an external control layer used to improve the transparency of execution of an external connectionist architecture was attempted.When investigating the evolutionary process of AGRNs, pathways were found that when followed, produced more performant networks in a shorter time frame. Evidence that AGRNs are capable of performing well despite internal interference was found when investigating their modularity, where it was also discovered that they do not develop strict modularity consistently. A control layer inspired by epigenetics that selectively deactivates nodes in trained artificial neural networks (ANNs) was developed; the analysis of its behaviour provided an insight into the internal workings of the ANN

    Towards a Boolean network-based Computational Model for Cell Differentiation and its applications to Robotics

    Living organisms are the ultimate product of a series of complex processes that take place within—and among—biological cells. Most of these processes, such as cell differentiation, are currently poorly understood. Cell differentiation is the process by which cells progressively specialise. Being a fundamental process within cells, its dysregulations have dramatic implications in biological organisms ranging from developmental issues to cancer formation. The thesis objective is to contribute to the progress in the understanding of cell differentiation and explore the applications of its properties for designing artificial systems. The proposed approach, which relies on Boolean networks based modelling and on the theory of dynamical systems, aims at investigating the general mechanisms underlying cell differentiation. The results obtained contribute to taking a further step towards the formulation of a general theoretical framework—so far missing—for cellular differentiation. We conducted an in-depth analysis of the impact of self-loops in random Boolean networks ensembles. We proposed a new model of differentiation driven by a simplified bio-inspired methylation mechanism in Boolean models of genetic regulatory networks. On the artificial side, by introducing the conceptual metaphor of the “attractor landscape” and related proofs of concept that support its potential, we paved the way for a new research direction in robotics called behavioural differentiation robotics: a branch of robotics dealing with the designing of robots capable of expressing different behaviours in a way similar to that of biological cells that undergo differentiation. The implications of the results achieved may have beneficial effects on medical research. Indeed, the proposed approach can foster new questions, experiments and in turn, models that hopefully in the next future will take us to cure differentiation-related diseases such as cancer. Our work may also contribute to address questions concerning the evolution of complex behaviours and to help design robust and adaptive robots

    A Biologically Informed Hylomorphism

    Although contemporary metaphysics has recently undergone a neo-Aristotelian revival wherein dispositions, or capacities are now commonplace in empirically grounded ontologies, being routinely utilised in theories of causality and modality, a central Aristotelian concept has yet to be given serious attention – the doctrine of hylomorphism. The reason for this is clear: while the Aristotelian ontological distinction between actuality and potentiality has proven to be a fruitful conceptual framework with which to model the operation of the natural world, the distinction between form and matter has yet to similarly earn its keep. In this chapter, I offer a first step toward showing that the hylomorphic framework is up to that task. To do so, I return to the birthplace of that doctrine - the biological realm. Utilising recent advances in developmental biology, I argue that the hylomorphic framework is an empirically adequate and conceptually rich explanatory schema with which to model the nature of organism
