    GPU-Accelerated BWT Construction for Large Collection of Short Reads

    Advances in DNA sequencing technology have stimulated the development of algorithms and tools for processing very large collections of short strings (reads). Short-read alignment and assembly are among the most well-studied problems. Many state-of-the-art aligners, at their core, have used the Burrows-Wheeler transform (BWT) as a main-memory index of a reference genome (typical example, NCBI human genome). Recently, BWT has also found its use in string-graph assembly, for indexing the reads (i.e., raw data from DNA sequencers). In a typical data set, the volume of reads is tens of times of the sequenced genome and can be up to 100 Gigabases. Note that a reference genome is relatively stable and computing the index is not a frequent task. For reads, the index has to computed from scratch for each given input. The ability of efficient BWT construction becomes a much bigger concern than before. In this paper, we present a practical method called CX1 for constructing the BWT of very large string collections. CX1 is the first tool that can take advantage of the parallelism given by a graphics processing unit (GPU, a relative cheap device providing a thousand or more primitive cores), as well as simultaneously the parallelism from a multi-core CPU and more interestingly, from a cluster of GPU-enabled nodes. Using CX1, the BWT of a short-read collection of up to 100 Gigabases can be constructed in less than 2 hours using a machine equipped with a quad-core CPU and a GPU, or in about 43 minutes using a cluster with 4 such machines (the speedup is almost linear after excluding the first 16 minutes for loading the reads from the hard disk). The previously fastest tool BRC is measured to take 12 hours to process 100 Gigabases on one machine; it is non-trivial how BRC can be parallelized to take advantage a cluster of machines, let alone GPUs.Comment: 11 page

    Gunrock: GPU Graph Analytics

    For large-scale graph analytics on the GPU, the irregularity of data access and control flow, and the complexity of programming GPUs, have presented two significant challenges to developing a programmable high-performance graph library. "Gunrock", our graph-processing system designed specifically for the GPU, uses a high-level, bulk-synchronous, data-centric abstraction focused on operations on a vertex or edge frontier. Gunrock achieves a balance between performance and expressiveness by coupling high performance GPU computing primitives and optimization strategies with a high-level programming model that allows programmers to quickly develop new graph primitives with small code size and minimal GPU programming knowledge. We characterize the performance of various optimization strategies and evaluate Gunrock's overall performance on different GPU architectures on a wide range of graph primitives that span from traversal-based algorithms and ranking algorithms, to triangle counting and bipartite-graph-based algorithms. The results show that on a single GPU, Gunrock has on average at least an order of magnitude speedup over Boost and PowerGraph, comparable performance to the fastest GPU hardwired primitives and CPU shared-memory graph libraries such as Ligra and Galois, and better performance than any other GPU high-level graph library.Comment: 52 pages, invited paper to ACM Transactions on Parallel Computing (TOPC), an extended version of PPoPP'16 paper "Gunrock: A High-Performance Graph Processing Library on the GPU

    Generalized Points-to Graphs: A New Abstraction of Memory in the Presence of Pointers

    Flow- and context-sensitive points-to analysis is difficult to scale; for top-down approaches, the problem centers on repeated analysis of the same procedure; for bottom-up approaches, the abstractions used to represent procedure summaries have not scaled while preserving precision. We propose a novel abstraction called the Generalized Points-to Graph (GPG) which views points-to relations as memory updates and generalizes them using the counts of indirection levels leaving the unknown pointees implicit. This allows us to construct GPGs as compact representations of bottom-up procedure summaries in terms of memory updates and control flow between them. Their compactness is ensured by the following optimizations: strength reduction reduces the indirection levels, redundancy elimination removes redundant memory updates and minimizes control flow (without over-approximating data dependence between memory updates), and call inlining enhances the opportunities of these optimizations. We devise novel operations and data flow analyses for these optimizations. Our quest for scalability of points-to analysis leads to the following insight: The real killer of scalability in program analysis is not the amount of data but the amount of control flow that it may be subjected to in search of precision. The effectiveness of GPGs lies in the fact that they discard as much control flow as possible without losing precision (i.e., by preserving data dependence without over-approximation). This is the reason why the GPGs are very small even for main procedures that contain the effect of the entire program. This allows our implementation to scale to 158kLoC for C programs

Fast and accurate ASR comes at high energy cost, not being affordable for the tiny power-budgeted mobile devices. Hardware acceleration reduces energy-consumption of ASR systems, while delivering high-performance. In this paper, we present an accelerator for largevocabulary, speaker-independent, continuous speech-recognition. It focuses on the Viterbi search algorithm representing the main bottleneck in an ASR system. The proposed design consists of innovative techniques to improve the memory subsystem, since memory is the main bottleneck for performance and power in these accelerators' design. It includes a prefetching scheme tailored to the needs of ASR systems that hides main memory latency for a large fraction of the memory accesses, negligibly impacting area. Additionally, we introduce a novel bandwidth-saving technique that removes off-chip memory accesses by 20 percent. Finally, we present a power saving technique that significantly reduces the leakage power of the accelerators scratchpad memories, providing between 8.5 and 29.2 percent reduction in entire power dissipation. Overall, the proposed design outperforms implementations running on the CPU by orders of magnitude, and achieves speedups between 1.7x and 5.9x for different speech decoders over a highly optimized CUDA implementation running on Geforce-GTX-980 GPU, while reducing the energy by 123-454x.Peer ReviewedPostprint (author's final draft
