    Accuracy of predicting milk yield from alternative milk recording schemes

    peer-reviewedThe effect of reducing the frequency of official milk recording and the number of recorded samples per test-day on the accuracy of predicting daily yield and cumulative 305-day yield was investigated. A control data set consisting of 58 210 primiparous cows with milk test-day records every 4 weeks was used to investigate the influence of reduced milk recording frequencies. The accuracy of prediction of daily yield with one milk sample per test-day was investigated using 41 874 testday records from 683 cows. Results show that five or more test-day records taken at 8-weekly intervals (A8) predicted 305-day yield with a high level of accuracy. Correlations between 305-day yield predicted from 4-weekly recording intervals (A4) and from 8-weekly intervals were 0.99, 0.98 and 0.98 for milk, fat and protein, respectively. The mean error in estimating 305-day yield from the A8 scheme was 6.8 kg (s.d. 191 kg) for milk yield, 0.3 kg (s.d. 10 kg) for fat yield, and −0.3 kg (s.d. 7 kg) for protein yield, compared with the A4 scheme. Milk yield and composition taken during either morning (AM) or evening (PM) milking predicted 24-h yield with a high degree of accuracy. Alternating between AM and PM sampling every 4 weeks predicted 305-day yield with a higher degree of accuracy than either all AM or all PM sampling. Alternate AM-PM recording every 4 weeks and AM + PM recording every 8 weeks produced very similar accuracies in predicting 305-day yield compared with the official AM + PM recording every 4 weeks

    A covariance function for feed intake, live weight and milk yield estimated using a random regression model

    To enable investigation of genetic variation during early lactation in heifers, multitrait covariance functions were used to describe genetic covariances among feed intake, live weight, and milk yield during the first 15 wk of lactation (n = 628). Random regression models were used to estimate covariance functions for the additive genetic and permanent environmental effects. Fixed effects were date of the week that records were collected, a group effect, and week of lactation. Second or third order polynomials were sufficient to describe the additive genetic variation for milk yield, dry matter intake, and live weight during the first 15 wk of lactation. Estimates for the genetic covariance function demonstrated that a high milk yield is only moderately correlated with high feed intake (0.21) but is very strongly correlated to an increase of intake and a loss of live weight during the first 15 wk of lactation. Levels of weight and intake were correlated strongly (0.81). The reduced fit covariance function was used to estimate genetic correlations between traits at different lactation stages. Estimates for the genetic correlations between wk 1 and 15 were 0.62, 0.24, and 0.79 for milk yield, dry matter intake, and live weight, respectively. Feed intake during early lactation was negatively correlated with milk yield, but feed intake during the later weeks was positively correlated with milk yield. The implication is that when selection is for a linear combination of milk yield, feed intake, and live weight (i.e., energy balance or efficiency), it is important to consider when each trait is measured during lactation

    Genomic selection: the option for new robustness traits?

    Genomic selection is rapidly becoming the state-of-the-art genetic selection methodology in dairy cattle breeding schemes around the world. The objective of this paper was to explore possibilities to apply genomic selection for traits related to dairy cow robustness. Deterministic simulations indicate that replacing progeny testing with genomic selection may favour genetic response for production traits at the expense of robustness traits, owing to a disproportional change in accuracies obtained across trait groups. Nevertheless, several options are available to improve the accuracy of genomic selection for robustness traits. Moreover, genomic selection opens up the opportunity to begin selection for new traits using specialised reference populations of limited size where phenotyping of large populations of animals is currently prohibitive. Reference populations for such traits may be nucleus-type herds, research herds or pooled data from (international) research experiments or research herds. The RobustMilk project has set an example for the latter approach, by collating international data for progesterone-based traits, feed intake and energy balance-related traits. Reference population design, both in terms of relatedness of the animals and variability in phenotypic performance, is important to optimise the accuracy of genomic selection. Use of indicator traits, combined with multi-trait genomic prediction models, can further contribute to improved accuracy of genomic prediction for robustness traits. Experience to date indicates that for newly recorded robustness traits that are negatively correlated with the main breeding goal, cow reference populations of =10 000 are required when genotyping is based on medium- or high-density single-nucleotide polymorphism arrays. Further genotyping advances (e.g. sequencing) combined with post-genomics technologies will enhance the opportunities for (genomic) selection to improve cow robustness

    Genomic and pedigree-based genetic parameters for scarcely recorded traits when some animals are genotyped

    Genetic parameters were estimated using relationships between animals that were based either on pedigree, 43,011 single nucleotide polymorphisms, or a combination of these, considering genotyped and non-genotyped animals. The standard error of the estimates and a parametric bootstrapping procedure was used to investigate sampling properties of the estimated variance components. The data set contained milk yield, dry matter intake and body weight for 517 first-lactation heifers with genotypes and phenotypes, and another 112 heifers with phenotypes only. Multivariate models were fitted using the different relationships in ASReml software. Estimates of genetic variance were lower based on genomic relationships than using pedigree relationships. Genetic variances from genomic and pedigree relationships were, however, not directly comparable because they apply to different base populations. Standard errors indicated that using the genomic relationships gave more accurate estimates of heritability but equally accurate estimates of genetic correlation. However, the estimates of standard errors were affected by the differences in scale between the 2 relationship matrices, causing differences in values of the genetic parameters. The bootstrapping results (with genetic parameters at the same level), confirmed that both heritability and genetic correlations were estimated more accurately with genomic relationships in comparison with using the pedigree relationships. Animals without genotype were included in the analysis by merging genomic and pedigree relationships. This allowed all phenotypes to be used, including those from non-genotyped animals. This combination of genomic and pedigree relationships gave the most accurate estimates of genetic variance. When a small data set is available it might be more advantageous for the estimation of genetic parameters to genotype existing animals, rather than collecting more phenotypes

    Genomic regions associated with muscularity in beef cattle differ in five contrasting cattle breeds

    peer-reviewedBackground Linear type traits, which reflect the muscular characteristics of an animal, could provide insight into how, in some cases, morphologically very different animals can yield the same carcass weight. Such variability may contribute to differences in the overall value of the carcass since primal cuts vary greatly in price; such variability may also hinder successful genome-based association studies. Therefore, the objective of our study was to identify genomic regions that are associated with five muscularity linear type traits and to determine if these significant regions are common across five different breeds. Analyses were carried out using linear mixed models on imputed whole-genome sequence data in each of the five breeds, separately. Then, the results of the within-breed analyses were used to conduct an across-breed meta-analysis per trait. Results We identified many quantitative trait loci (QTL) that are located across the whole genome and associated with each trait in each breed. The only commonality among the breeds and traits was a large-effect pleiotropic QTL on BTA2 that contained the MSTN gene, which was associated with all traits in the Charolais and Limousin breeds. Other plausible candidate genes were identified for muscularity traits including PDE1A, PPP1R1C and multiple collagen and HOXD genes. In addition, associated (gene ontology) GO terms and KEGG pathways tended to differ between breeds and between traits especially in the numerically smaller populations of Angus, Hereford, and Simmental breeds. Most of the SNPs that were associated with any of the traits were intergenic or intronic SNPs located within regulatory regions of the genome. Conclusions The commonality between the Charolais and Limousin breeds indicates that the genetic architecture of the muscularity traits may be similar in these breeds due to their similar origins. Conversely, there were vast differences in the QTL associated with muscularity in Angus, Hereford, and Simmental. Knowledge of these differences in genetic architecture between breeds is useful to develop accurate genomic prediction equations that can operate effectively across breeds. Overall, the associated QTL differed according to trait, which suggests that breeding for a morphologically different (e.g. longer and wider versus shorter and smaller) more efficient animal may become possible in the future

    Genomic Regions Associated With Skeletal Type Traits in Beef and Dairy Cattle Are Common to Regions Associated With Carcass Traits, Feed Intake and Calving Difficulty

    Linear type traits describing the skeletal characteristics of an animal are moderately to strongly genetically correlated with a range of other performance traits in cattle including feed intake, reproduction traits and carcass merit; thus, type traits could also provide useful insights into the morphological differences among animals underpinning phenotypic differences in these complex traits. The objective of the present study was to identify genomic regions associated with five subjectively scored skeletal linear traits, to determine if these associated regions are common in multiple beef and dairy breeds, and also to determine if these regions overlap with those proposed elsewhere to be associated with correlated performance traits. Analyses were carried out using linear mixed models on imputed whole genome sequence data separately in 1,444 Angus, 1,129 Hereford, 6,433 Charolais, 8,745 Limousin, 1,698 Simmental, and 4,494 Holstein-Friesian cattle, all scored for the linear type traits. There was, on average, 18 months difference in age at assessment of the beef versus the dairy animals. While the majority of the identified quantitative trait loci (QTL), and thus genes, were both trait-specific and breed-specific, a large-effect pleiotropic QTL on BTA6 containing the NCAPG and LCORL genes was associated with all skeletal traits in the Limousin population and with wither height in the Angus. Other than that, little overlap existed in detected QTLs for the skeletal type traits in the other breeds. Only two QTLs overlapped the beef and dairy breeds; both QTLs were located on BTA5 and were associated with height in both the Angus and the Holstein-Friesian, despite the difference in age at assessment. Several detected QTLs in the present study overlapped with QTLs documented elsewhere that are associated with carcass traits, feed intake, and calving difficulty. While most breeding programs select for the macro-traits like carcass weight, carcass conformation, and feed intake, the higher degree of granularity with selection on the individual linear type traits in a multi-trait index underpinning the macro-level goal traits, presents an opportunity to help resolve genetic antagonisms among morphological traits in the pursuit of the animal with optimum performance metrics.</p

    Members of the fatty acid binding protein family are differentiation factors for the mammary gland

    Mammary gland development is controlled by systemic hormones and by growth factors that might complement or mediate hormonal action. Peptides that locally signal growth cessation and stimulate differentiation of the developing epithelium have not been described. Here, we report that recombinant and wild-type forms of mammary-derived growth inhibitor (MDGI) and heart-fatty acid binding protein (FABP), which belong to the FABP family, specifically inhibit growth of normal mouse mammary epithelial cells (MEC), while growth of stromal cells is not suppressed. In mammary gland organ culture, inhibition of ductal growth is associated with the appearance of bulbous alveolar end buds and formation of fully developed lobuloalveolar structures. In parallel, MDGI stimulates its own expression and promotes milk protein synthesis. Selective inhibition of endogenous MDGI expression in MEC by antisense phosphorothioate oligonucleotides suppresses appearance of alveolar end buds and lowers the beta-casein level in organ cultures. Furthermore, MDGI suppresses the mitogenic effects of epidermal growth factor, and epidermal growth factor antagonizes the activities of MDGI. Finally, the regulatory properties of MDGI can be fully mimicked by an 11-amino acid sequence, represented in the COOH terminus of MDGI and a subfamily of structurally related FABPs. This peptide does not bind fatty acids. To our knowledge, this is the first report about a growth inhibitor promoting mammary gland differentiation

    Heritability and genetic correlations between enteric methane production and concentration recorded by GreenFeed and sniffers on dairy cows

    To reduce methane (CH4) emissions of dairy cows by animal breeding, CH4 measurements have to be recorded on thousands of individual cows. Currently, several techniques are used to phenotype cows for CH4, differing in costs and applicability. However, there is uncertainty about the agreement between techniques. To judge the similarity and repeatability between measurements of different recording techniques, the repeatability, heritability, and genetic correlation are useful metrics. Therefore, our objective was to estimate (1) the repeatability and heritability for CH4 and carbon dioxide production recorded by GreenFeed (GF) and for CH4 and carbon dioxide concentration measured by cost-effective but less accurate sniffers, and (2) the genetic correlation between CH4 recorded with these 2 different on farm and high throughput techniques. Data were available from repeated measurements of CH4 production (grams/day) by GF units and of CH4 concentration (ppm) by sniffers, recorded on commercial dairy farms in the Netherlands. The final data comprised 24,284 GF daily means from 822 cows, 170,826 sniffer daily means from 1,800 cows, and 1,786 daily means from 75 cows by both GF and sniffer (in the same period). Additionally, CH4 records were averaged per week. For daily and weekly mean GF CH4 the heritabilities were 0.19 ± 0.02 and 0.33 ± 0.04, and for daily and weekly mean sniffer CH4 the heritabilities were similar and were 0.18 ± 0.01 and 0.32 ± 0.02, respectively. Phenotypic correlations between GF CH4 production and sniffer CH4 concentration were moderate (0.39 ± 0.03 for daily means and 0.37 ± 0.05 for weekly means). However, genetic correlations were high" 0.71 ± 0.13 for daily means and 0.76 ± 0.15 for weekly means. The high genetic correlation indicates that selection on low CH4 concentrations (ppm) recorded by the cost-effective sniffer method, will result in reduced CH4 production (grams/day) as recorded with GF

    Novel genetic parameters for genetic residual feed intake in dairy cattle using time series data from multiple parities and countries in North America and Europe.

    Residual feed intake is viewed as an important trait in breeding programs that could be used to enhance genetic progress in feed efficiency. In particular, improving feed efficiency could improve both economic and environmental sustainability in the dairy cattle industry. However, data remain sparse, limiting the development of reliable genomic evaluations across lactation and parity for residual feed intake. Here, we estimated novel genetic parameters for genetic residual feed intake (gRFI) across the first, second, and third parity, using a random regression model. Research data on the measured feed intake, milk production, and body weight of 7,379 cows (271,080 records) from 6 countries in 2 continents were shared through the Horizon 2020 project GenTORE and Resilient Dairy Genome Project. The countries included Canada (1,053 cows with 47,130 weekly records), Denmark (1,045 cows with 72,760 weekly records), France (329 cows with 16,888 weekly records), Germany (938 cows with 32,614 weekly records), the Netherlands (2,051 cows with 57,830 weekly records), and United States (1,963 cows with 43,858 weekly records). Each trait had variance components estimated from first to third parity, using a random regression model across countries. Genetic residual feed intake was found to be heritable in all 3 parities, with first parity being predominant (range: 22-34%). Genetic residual feed intake was highly correlated across parities for mid- to late lactation; however, genetic correlation across parities was lower during early lactation, especially when comparing first and third parity. We estimated a genetic correlation of 0.77 ± 0.37 between North America and Europe for dry matter intake at first parity. Published literature on genetic correlations between high input countries/continents for dry matter intake support a high genetic correlation for dry matter intake. In conclusion, our results demonstrate the feasibility of estimating variance components for gRFI across parities, and the value of sharing data on scarce phenotypes across countries. These results can potentially be implemented in genetic evaluations for gRFI in dairy cattle

    Before methane (CH4) emission can be mitigated with animal breeding, breath measurements have to be recorded on a large number of cows. Our aim was to estimate heritabilities for, and a genetic correlation between, CH4 recorded by GreenFeed and sniffers. Repeated records were available for CH4 production (g/cow/day) by GreenFeed and for CH4 concentration (ppm) by sniffers. The data included 24,284 GreenFeed daily means from 822 cows, 172,948 sniffer daily means from 1,800 cows, and 1,787 daily means from both devices on the same day from 75 cows. Additionally, records were averaged per week. The datasets were analyzed using bivariate animal models. The results show that CH4 emissions recorded by either device has a moderate heritability (0.18-0.37). Furthermore, the genetic correlation between weekly mean CH4 recorded by GreenFeed or by sniffers was high (0.77). This suggest that the measurements can be used in the same genetic evaluations
