    Viscous Asymptotically Flat Reissner-Nordstr\"om Black Branes

    We study electrically charged asymptotically flat black brane solutions whose world-volume fields are slowly varying with the coordinates. Using familiar techniques, we compute the transport coefficients of the fluid dynamic derivative expansion to first order. We show how the shear and bulk viscosities are modified in the presence of electric charge and we compute the charge diffusion constant which is not present for the neutral black p-brane. We compute the first order dispersion relations of the effective fluid. For small values of the charge the speed of sound is found to be imaginary and the brane is thus Gregory-Laflamme unstable as expected. For sufficiently large values of the charge, the sound mode becomes stable, however, in this regime the hydrodynamic mode associated with charge diffusion is found to be unstable. The electrically charged brane is thus found to be (classically) unstable for all values of the charge density in agreement with general thermodynamic arguments. Finally, we show that the shear viscosity to entropy bound is saturated, as expected, while the proposed bounds for the bulk viscosity to entropy can be violated in certain regimes of the charge of the brane.Comment: 28 pages, 2 figure. v3: Small changes and a few typos correcte

    Probing the Hydrodynamic Limit of (Super)gravity

    We study the long-wavelength effective description of two general classes of charged dilatonic (asymptotically flat) black p-branes including D/NS/M-branes in ten and eleven dimensional supergravity. In particular, we consider gravitational brane solutions in a hydrodynamic derivative expansion (to first order) for arbitrary dilaton coupling and for general brane and co-dimension and determine their effective electro-fluid-dynamic descriptions by exacting the characterizing transport coefficients. We also investigate the stability properties of the corresponding hydrodynamic systems by analyzing their response to small long-wavelength perturbations. For branes carrying unsmeared charge, we find that in a certain regime of parameter space there exists a branch of stable charged configurations. This is in accordance with the expectation that D/NS/M-branes have stable configurations, except for the D5, D6, and NS5. In contrast, we find that Maxwell charged brane configurations are Gregory-Laflamme unstable independently of the charge and, in particular, verify that smeared configurations of D0-branes are unstable. Finally, we provide a modification to the mapping presented in arxiv:1211.2815 and utilize it to provide a non-trivial cross-check on a certain subset of our transport coefficients with the results of arXiv:1110.2320.Comment: 36 pages, 2 figures. v2: Added reference and corrected typ

    Catch crops have little effect on P and K availability of depleted soils

    It is a well-known fact that catch crops have a significant effect on availability and loss of soil inorganic nitrogen (Thorup-Kristensen et al., 2003) and recently marked effects on soil inorganic sulphur dynamics have also been shown (Eriksen and Thorup-Kristensen 2002; Eriksen et al., 2004). However, we know much less about the effect of catch crops on phosphorous (P) and potassium (K) mobilisation and availability for the next crop. After several years of organic cash crop production, e.g. vegetables and cereals, yield levels may gradually be limited by soil P and K availability, depending on the initial status at conversion to organic production principles. This is particularly the case during the establishment phase of certain vegetable cultures with a limited rooting system (e.g. lettuce, leeks, onions). Therefore, it has often been hypothesized that certain catch crops are capable of increasing the availability of P and K when the soil status becomes low. In the VegCatch subproject 'Catch crops as a tool for increasing P bioavailability in soils' we have therefore studied the ability of different catch crop species to mobilise and take up P and K from soils of low availability, as well as the ability of the catch crops deliver P and K to the subsequent main crop

    Assessment of risks related to agricultural use of sewage sludge, pig and cattle slurry

    In April 2017, the Organic Business Development Team released a report with 25 recommendations for the Minister of Environment and Food (Det økologiske erhvervsteam 2017). Among these was a recommendation that organic farmers should have opportunities for utilizing nutrients from treated domestic wastewater for nutrient recycling. A prerequisite for future use of nutrients from treated wastewater is, that quality requirements are met and that application can be explained to (and accepted by) consumers. In partial fulfilment of this, the business team identified a need for a scientific overview of the risks of using nutrients from treated municipal wastewater in relation to other authorized fertilizer sources – e.g. conventional animal manures. Thus, it was assumed that a comparative approach to assess potential risk of using sewage sludge and conventional manures, could usefully inform decision makers in the future regulation of organic farming systems. Dependent on the result of the scientific investigation, the Organic Business Development Team foresaw that Denmark could chose to work to expand Annex 1 of the EU Ecology Regulation, to allow the organic farmers to use nutrients from municipal wastewater or other acceptable derived sludge products. Mobilization of support for this should be done by the Ministry of Environment and Food in collaboration with the Organic Farming Industry. Thus, based on available literature, this report aims at creating an overview of the environmental and human risks associated with application of pig and cattle slurry as well as sewage sludge to agricultural soils. The risk evaluation was performed for the following compound groups: Metals, Chlorophenyls, Dioxins, Furans, Halogenated aliphatic and aromatic hydrocarbons (HAH), Linear alkylbenzenesulfonates (LAS), Polyaromatic hydrocarbons (PAH), Polybrominated diphenyl ethers (PBDE), Polychlorinated biphenyls (PCB), Poly- and perfluorinated alkylated substances (PFAS), Phenols, Phosphate-triesters VII, Phthalates, Polychlorinated naphtalenes (PCN), Polychlorinated alkanes (PCA), Triclosan, Triclocarban, Medicines, Estrogens, Antibiotic resistance genes.     Long time scale simulation of a grain boundary in copper

A general, twisted and tilted, grain boundary in copper has been simulated using the adaptive kinetic Monte Carlo method to study the atomistic structure of the non-crystalline region and the mechanism of annealing events that occur at low temperature. The simulated time interval spanned 67µs at 135 K. Similar final configurations were obtained starting from different initial structures: (i) by bringing the two grains into contact without any intermediate layer, and (ii) by inserting an amorphous region between the grains. The results obtained were analyzed with a radial distribution function and a common neighbor analysis. Annealing events leading to lowering of the energy typically involved concerted displacement of several atoms—even as many as 10 atoms displaced by more than half an Ångström. Increased local icosahedral ordering is observed in the boundary layer, but local HCP coordination was also observed. In the final low-energy configurations, the thickness of the region separating the crystalline grains corresponds to just one atomic layer, in good agreemen

    SNPest:a probabilistic graphical model for estimating genotypes

    BACKGROUND: As the use of next-generation sequencing technologies is becoming more widespread, the need for robust software to help with the analysis is growing as well. A key challenge when analyzing sequencing data is the prediction of genotypes from the reads, i.e. correct inference of the underlying DNA sequences that gave rise to the sequenced fragments. For diploid organisms, the genotyper should be able to predict both alleles in the individual. Variations between the individual and the population can then be analyzed by looking for SNPs (single nucleotide polymorphisms) in order to investigate diseases or phenotypic features. To perform robust and high confidence genotyping and SNP calling, methods are needed that take the technology specific limitations into account and can model different sources of error. As an example, ancient DNA poses special challenges as the data is often shallow and subject to errors induced by post mortem damage. FINDINGS: We present a novel approach to the genotyping problem where a probabilistic framework describing the process from sampling to sequencing is implemented as a graphical model. This makes it possible to model technology specific errors and other sources of variation that can affect the result. The inferred genotype is given a posterior probability to signify the confidence in the result. SNPest has already been used to genotype large scale projects such as the first ancient human genome published in 2010. CONCLUSIONS: We compare the performance of SNPest to a number of other widely used genotypers on both real and simulated data, covering both haploid and diploid genomes. We investigate the effects of read depth, of removing adapters before mapping and genotyping, of using different mapping tools, and of using the correct model in the genotyping process. We show that the performance of SNPest is comparable to existing methods, and we also illustrate cases where SNPest has an advantage over other methods, e.g. when dealing with simulated ancient DNA.
