Vertebrate gene finding from multiple-species alignments using a two-level strategy
BACKGROUND: One way in which the accuracy of gene structure prediction in vertebrate DNA sequences can be improved is by analyzing alignments with multiple related species, since functional regions of genes tend to be more conserved. RESULTS: We describe DOGFISH, a vertebrate gene finder consisting of a cleanly separated site classifier and structure predictor. The classifier scores potential splice sites and other features, using sequence alignments between multiple vertebrate species, while the structure predictor hypothesizes coding transcripts by combining these scores using a simple model of gene structure. This also identifies and assigns confidence scores to possible additional exons. Performance is assessed on the ENCODE regions. We predict transcripts and exons across the whole human genome, and identify over 10,000 high confidence new coding exons not in the Ensembl gene set. CONCLUSION: We present a practical multiple species gene prediction method. Accuracy improves as additional species, up to at least eight, are introduced. The novel predictions of the whole-genome scan should support efficient experimental verification
Spatial and temporal variation in otolith chemistry for tautog (Tautoga onitis) in Narragansett Bay and Rhode Island coastal ponds
The elemental composition of otoliths may provide valuable
information for establishing connectivity between fish nursery grounds and adult fish populations. Concentrations
of Rb, Mg, Ca, Mn, Sr, Na, K, Sr, Pb, and Ba were determined
by using solution-based inductively coupled plasma mass spectrometry in otoliths of young-of-the year tautog
(Tautoga onitis) captured in nursery areas along the Rhode Island coast during two consecutive years. Stable oxygen (δ18O) and carbon (δ13C) isotopic ratios in young-of-the year otoliths were also analyzed with isotope ratio mass spectrometry. Chemical signatures differed significantly
among the distinct nurseries within Narragansett Bay and the coastal ponds across years. Significant differences
were also observed within nurseries from year to year. Classification accuracy to each of the five tautog nursery areas ranged from 85% to 92% across years. Because accurate
classification of juvenile tautog nursery sites was achieved, otolith chemistry can potentially be used as
a natural habitat tag

Urine Complement Proteins and the Risk of Kidney Disease Progression and Mortality in Type 2 Diabetes.
ObjectiveWe examined the association of urine complement proteins with progression to end-stage renal disease (ESRD) or death in people with type 2 diabetes and proteinuric diabetic kidney disease (DKD).Research design and methodsUsing targeted mass spectrometry, we quantified urinary abundance of 12 complement proteins in a predominantly Mexican American cohort with type 2 diabetes and proteinuric DKD (n = 141). The association of urine complement proteins with progression to ESRD or death was evaluated using time-to-event analyses.ResultsAt baseline, median estimated glomerular filtration rate (eGFR) was 54 mL/min/1.73 m2 and urine protein-to-creatinine ratio 2.6 g/g. Sixty-seven participants developed ESRD or died, of whom 39 progressed to ESRD over a median of 3.1 years and 40 died over a median 3.6 years. Higher urine CD59, an inhibitor of terminal complement complex formation, was associated with a lower risk of ESRD (hazard ratio [HR] [95% CI per doubling] 0.50 [0.29-0.87]) and death (HR [95% CI] 0.56 [0.34-0.93]), after adjustment for demographic and clinical covariates, including baseline eGFR and proteinuria. Higher urine complement components 4 and 8 were associated with lower risk of death (HR [95% CI] 0.57 [0.41-0.79] and 0.66 [0.44-0.97], respectively); higher urine factor H-related protein 2, a positive regulator of the alternative complement pathway, was associated with greater risk of death (HR [95% CI] 1.61 [1.05-2.48]) in fully adjusted models.ConclusionsIn a largely Mexican American cohort with type 2 diabetes and proteinuric DKD, urine abundance of several complement and complement regulatory proteins was strongly associated with progression to ESRD and death

Workers\u27 Compensation and Injury Duration: Evidence from a Natural Experiment
This paper examines the effect of workers\u27 compensation on time out of work. It introduces a natural experiment approach of comparing individuals injured before and after increases in the maximum weekly benefit amount. The increases examined in Kentucky and Michigan raised the benefit amount for high-earnings individuals by approximately 50 percent, while low-earnings individuals, who were unaffected by the benefit maximum, did not experience a change in their incentives. Time out of work increased for those eligible for the higher benefits and remained unchanged for those whose benefits were constant. The estimated duration elasticities are clustered around 0.3-0.4

Catalyzed Gasoline Particulate Filters Reduce Secondary Organic Aerosol Production from Gasoline Direct Injection Vehicles
The
effects of photochemical aging on exhaust emissions from two
light-duty vehicles with gasoline direct injection (GDI) engines equipped
with and without catalyzed gasoline particle filters (GPFs) were investigated
using a mobile environmental chamber. Both vehicles with and without
the GPFs were exercised over the LA92 drive cycle using a chassis
dynamometer. Diluted exhaust emissions from the entire LA92 cycle
were introduced to the mobile chamber and subsequently photochemically
reacted. It was found that the addition of catalyzed GPFs will significantly
reduce tailpipe particulate emissions and also provide benefits in
gaseous emissions, including nonmethane hydrocarbons (NMHC). Tailpipe
emissions composition showed important changes with the use of GPFs
by practically eliminating black carbon and increasing the fractional
contribution of organic mass. Production of secondary organic aerosol
(SOA) was reduced with GPF addition, but was also dependent on engine
design which determined the amount of SOA precursors at the tailpipe.
Our findings indicate that SOA production from GDI vehicles will be
reduced with the application of catalyzed GPFs through the mitigation
of reactive hydrocarbon precursors

Deducing signaling pathways from parallel actions of arsenite and antimonite in human epidermal keratinocytes.
Inorganic arsenic oxides have been identified as carcinogens in several human tissues, including epidermis. Due to the chemical similarity between trivalent inorganic arsenic (arsenite) and antimony (antimonite), we hypothesized that common intracellular targets lead to similarities in cellular responses. Indeed, transcriptional and proteomic profiling revealed remarkable similarities in differentially expressed genes and proteins resulting from exposure of cultured human epidermal keratinocytes to arsenite and antimonite in contrast to comparisons of arsenite with other metal compounds. These data were analyzed to predict upstream regulators and affected signaling pathways following arsenite and antimonite treatments. A majority of the top findings in each category were identical after treatment with either compound. Inspection of the predicted upstream regulators led to previously unsuspected roles for oncostatin M, corticosteroids and ephrins in mediating cellular response. The influence of these predicted mediators was then experimentally verified. Together with predictions of transcription factor effects more generally, the analysis has led to model signaling networks largely accounting for arsenite and antimonite action. The striking parallels between responses to arsenite and antimonite indicate the skin carcinogenic risk of exposure to antimonite merits close scrutiny
