    Normalization in MALDI-TOF imaging datasets of proteins: practical considerations

    Normalization is critically important for the proper interpretation of matrix-assisted laser desorption/ionization (MALDI) imaging datasets. The effects of the commonly used normalization techniques based on total ion count (TIC) or vector norm normalization are significant, and they are frequently beneficial. In certain cases, however, these normalization algorithms may produce misleading results and possibly lead to wrong conclusions, e.g. regarding to potential biomarker distributions. This is typical for tissues in which signals of prominent abundance are present in confined areas, such as insulin in the pancreas or β-amyloid peptides in the brain. In this work, we investigated whether normalization can be improved if dominant signals are excluded from the calculation. Because manual interaction with the data (e.g., defining the abundant signals) is not desired for routine analysis, we investigated two alternatives: normalization on the spectra noise level or on the median of signal intensities in the spectrum. Normalization on the median and the noise level was found to be significantly more robust against artifact generation compared to normalization on the TIC. Therefore, we propose to include these normalization methods in the standard “toolbox” of MALDI imaging for reliable results under conditions of automation

    Suppression of Chlorella vulgaris Growth by Cadmium, Lead, and Copper Stress and Its Restoration by Endogenous Brassinolide

    Brassinosteroids play a significant role in the amelioration of various abiotic and biotic stresses. In order to elaborate their roles in plants subjected to heavy metals stress, Chlorella vulgaris cultures treated with 10−8 M brassinolide (BL) were exposed to 10−6–10−4 M heavy metals (cadmium, lead and copper) application. Under heavy metals stress, the growth and chemical composition (chlorophyll, monosaccharides, and protein content) have been decreased during the first 48 h of cultivation. The inhibitory effect of heavy metals on C. vulgaris cultures was arranged in the following order: copper > lead > cadmium. C. vulgaris cultures treated with BL in the absence or presence of heavy metals showed no differences in the endogenous level of BL. On the other hand, treatment with heavy metals results in BL level very similar to that of control cell cultures. These results suggest that the activation of brassinosteroids biosynthesis, via an increase of endogenous BL, is not essential for the growth and development of C. vulgaris cells in response to heavy metals stress. Simultaneously, BL enhanced the content of indole-3-acetic acid, zeatin, and abscisic acid in cultures treated with heavy metals. Levels per cell of chlorophylls, protein, and monosaccharides are all increased by BL treatment when compared to nontreated control cells. Application of BL to C. vulgaris cultures reduced the accumulation of heavy metals stress on growth, prevented chlorophyll, monosaccharides, and protein loss, and increased phytochelatins content. The arrested growth of C. vulgaris cells treated with heavy metals was restored by the coapplication of BL. It suggested that BL overcame the inhibitory effect of heavy metals. From these results, it can be concluded that BL plays the positive role in the alleviation of heavy metals stress

    The influence of cadmium stress on the content of mineral nutrients and metal-binding proteins in arabidopsis halleri

    We investigated the influence of cadmium stress on zinc hyperaccumulation, mineral nutrient uptake, and the content of metal-binding proteins in Arabidopsis halleri. The experiments were carried out using plants subjected to long-term cadmium exposure (40 days) in the concentrations of 45 and 225 μM Cd2+. Inductively coupled plasma-mass spectrometry, size exclusion chromatography coupled with plasma-mass spectrometry, and laser ablation inductively coupled plasma-mass spectrometry used for ablation of polyacylamide gels were employed to assess the content of investigated elements in plants as well as to identify metal-binding proteins. We found that A. halleri is able to translocate cadmium to the aerial parts in high amounts (translocation index >1). We showed that Zn content in plants decreased significantly with the increase of cadmium content in the growth medium. Different positive and negative correlations between Cd content and mineral nutrients were evidenced by our study. We identified more than ten low-molecular-weight (<100 kDa) Cd-binding proteins in Cd-treated plants. These proteins are unlikely to be phytochelatins or metallothioneins. We hypothesize that low-molecular-weight Cd-binding proteins can be involved in cadmium resistance in A. halleri

    HER-2/neu gene amplification in esophageal adenocarcinoma and its influence on survival

    The original publication is available at the Annals website at www.springerlink.com/content/1534-4681.Background: HER-2/neu (c-erbB-2, HER2) gene amplification and protein overexpression have been associated with poor prognosis in several solid tumors, including breast and gastric cancer. Its incidence and significance in esophageal adenocarcinoma is unknown. Materials and Methods: Tissue microarrays were successfully constructed from 89 paraffin-embedded archival specimens of esophageal adenocarcinomas for HER2 gene amplification by silver-enhanced in situ hybridization (SISH). No patients had undergone neoadjuvant therapy. Protein overexpression was tested with immunohistochemistry (IHC) using automated immunostaining (Ventana Benchmark). Incidence of HER2 positivity, correlation to clinicopathological variables in esophageal cancer patients, and concordance between SISH and IHC were determined. Results: True HER2 gene amplification was detected in 14 esophageal cancer specimens (16%), and 92% of those with high-level HER2 amplification showed positive HER2 protein overexpression. No significant associations were found among gene amplification and clinicopathological factors. The 5-year survival rates were 57% for esophageal cancer patients with HER2 amplification compared with 32% without, but the difference in overall survival was not significant (P = .37). The correlation between SISH and IHC was statistically significant (P < .0001). Conclusion: While molecular targeting may be possible for approximately 16% of esophageal adenocarcinoma patients, HER2 oncogene amplification did not influence survival in this study.Sarah K.     Maize and radish sequester excess cadmium and zinc in different ways

    The aims were to compare the reactions of radish and maize to excess cadmium (Cd), zinc (Zn) and Cd + Zn in terms of metal extractability and the amounts of metal in roots and shoots bound through phytochelatins (PCs). Seedlings were grown in hydroponics and exposed to 1 muM Cd, 50 muM Zn and their combination for 10 and 15 days. Tissues were extracted with buffer followed by acid. Buffer soluble metal was resolved by small-scale gel filtration. Six buffer extracts removed 87-95% of the Cd from roots of radish and maize, 43-57% of the Zn in their roots, yet 71-86% of the Cd and Zn in shoots. Acid removed most of the remaining metal. Buffer soluble Cd yielded three peaks including a prominent high molecular weight (HMW) PC-based complex and the low molecular weight (LMW) counterpart. In radish these complexes accounted for 69% of the Cd in the roots and 42% of the Cd in shoots, for maize 88% in the roots and 27% in the shoots. Most buffer soluble Zn (83-87%) from radish and maize roots and shoots eluted close to the total volume of the gel filtration column. A small Zn peak (4-7%) corresponding to the HMW Cd-binding complex was found in maize roots, not in radish. PCs were not prominent ligands for Zn in maize and not at all in radish.
