    Classifying the fertility of dairy cows using milk mid-infrared spectroscopy

    The objective of this study was to investigate the potential of milk mid-infrared (MIR) spectroscopy, MIR-derived traits including milk composition, milk fatty acids, and blood metabolic profiles (fatty acids, \u3b2-hydroxybutyrate, and urea), and other on-farm data for discriminating cows of good versus poor likelihood of conception to first insemination (i.e., pregnant vs. open). A total of 6,488 spectral and milk production records of 2,987 cows from 19 commercial dairy herds across 3 Australian states were used. Seven models, comprising different explanatory variables, were examined. Model 1 included milk production; concentrations of fat, protein, and lactose; somatic cell count; age at calving; days in milk at herd test; and days from calving to insemination. Model 2 included, in addition to the variables in model 1, milk fatty acids and blood metabolic profiles. The MIR spectrum collected before first insemination was added to model 2 to form model 3. Fat, protein, and lactose percentages, milk fatty acids, and blood metabolic profiles were removed from model 3 to create model 4. Model 5 and model 6 comprised model 4 and either fertility genomic estimated breeding value or principal components obtained from a genomic relationship matrix derived using animal genotypes, respectively. In model 7, all previously described sources of information, but not MIR-derived traits, were used. The models were developed using partial least squares discriminant analysis. The performance of each model was evaluated in 2 ways: 10-fold random cross-validation and herd-by-herd external validation. The accuracy measures were sensitivity (i.e., the proportion of pregnant cows that were correctly classified), specificity (i.e., the proportion of open cows that were correctly classified), and area under the curve (AUC) for the receiver operating curve. The results showed that in all models, prediction accuracy obtained through 10-fold random cross-validation was higher than that of herd-by-herd external validation, with the difference in AUC ranging between 0.01 and 0.09. In the herd-by-herd external validation, using basic on-farm information (model 1) was not sufficient to classify good- and poor-fertility cows; the sensitivity, specificity, and AUC were around 0.66. Compared with model 1, adding milk fatty acids and blood metabolic profiles (model 2) increased the sensitivity, specificity, and AUC by 0.01, 0.02, and 0.02 unit, respectively (i.e., 0.65, 0.63, and 0.678). Incorporating MIR spectra into model 2 resulted in sensitivity, specificity, and AUC values of 0.73, 0.63, and 0.72, respectively (model 3). The comparable prediction accuracies observed for models 3 and 4 mean that useful information from MIR-derived traits is already included in the spectra. Adding the fertility genomic estimated breeding value and animal genotypes (model 7) produced the highest prediction accuracy, with sensitivity, specificity, and AUC values of 0.75, 0.66, and 0.75, respectively. However, removing either the fertility estimated breeding value or animal genotype from model 7 resulted in a reduction of the prediction accuracy of only 0.01 and 0.02, respectively. In conclusion, this study indicates that MIR and other on-farm data could be used to classify cows of good and poor likelihood of conception with promising accuracy

    Efficient computation of high index Sturm-Liouville eigenvalues for problems in physics

    Finding the eigenvalues of a Sturm-Liouville problem can be a computationally challenging task, especially when a large set of eigenvalues is computed, or just when particularly large eigenvalues are sought. This is a consequence of the highly oscillatory behaviour of the solutions corresponding to high eigenvalues, which forces a naive integrator to take increasingly smaller steps. We will discuss some techniques that yield uniform approximation over the whole eigenvalue spectrum and can take large steps even for high eigenvalues. In particular, we will focus on methods based on coefficient approximation which replace the coefficient functions of the Sturm-Liouville problem by simpler approximations and then solve the approximating problem. The use of (modified) Magnus or Neumann integrators allows to extend the coefficient approximation idea to higher order methods

    Effectiveness of contingent screening for placenta accreta spectrum disorders based on persistent low‐lying placenta and previous uterine surgery

    Objectives Maternal mortality related to placenta accreta spectrum (PAS) disorders remains substantial when diagnosed unexpectedly at delivery. The aim of this study was to evaluate the effectiveness of a routine contingent ultrasound screening program for PAS. Methods This was a retrospective study of data obtained between 2009 and 2019, involving two groups: a screening cohort of unselected women attending for routine mid‐trimester ultrasound assessment and a diagnostic cohort consisting of women referred to the PAS diagnostic service with a suspected diagnosis of PAS. In the screening cohort, women with a low‐lying placenta at the mid‐trimester assessment were followed up in the third trimester, and those with a persistent low‐lying placenta (i.e. placenta previa) and previous uterine surgery were referred to the PAS diagnostic service. Ultrasound assessment by the PAS diagnostic service consisted of two‐dimensional grayscale and color Doppler ultrasonography, and women with a diagnosis of PAS were usually managed with conservative myometrial resection. The final diagnosis of PAS was based on a combination of intraoperative clinical findings and histopathological examination of the surgical specimen. Results In total, 57 179 women underwent routine mid‐trimester fetal anatomy assessment, of whom 220 (0.4%) had a third‐trimester diagnosis of placenta previa. Seventy‐five of these women were referred to the PAS diagnostic service because of a history of uterine surgery, and 21 of 22 cases of PAS were diagnosed correctly (sensitivity, 95.45% (95% CI, 77.16–99.88%) and specificity, 100% (95% CI, 99.07–100%)). Univariate analysis demonstrated that parity ≥ 2 (odds ratio (OR), 35.50 (95% CI, 6.90–649.00)), two or more previous Cesarean sections (OR, 94.20 (95% CI, 22.00–656.00)) and placenta previa (OR, 20.50 (95% CI, 4.22–369.00)) were the strongest risk factors for PAS. In the diagnostic cohort, there were 173 referrals, with one false‐positive and three false‐negative diagnoses, resulting in a sensitivity of 96.63% (95% CI, 90.46–99.30%) and a specificity of 98.81% (95% CI, 93.54–99.97%). Conclusions A contingent screening strategy for PAS is both feasible and effective in a routine healthcare setting. When linked to a PAS diagnostic and surgical management service, adoption of such a screening strategy has the potential to reduce the maternal morbidity and mortality associated with this condition. However, larger prospective studies are necessary before implementing this screening strategy into routine clinical practice

    Post-Newtonian corrections to the motion of spinning bodies in NRGR

    In this paper we include spin and multipole moment effects in the formalism used to describe the motion of extended objects recently introduced in hep-th/0409156. A suitable description for spinning bodies is developed and spin-orbit, spin-spin and quadrupole-spin Hamiltonians are found at leading order. The existence of tidal, as well as self induced finite size effects is shown, and the contribution to the Hamiltonian is calculated in the latter. It is shown that tidal deformations start formally at O(v^6) and O(v^10) for maximally rotating general and compact objects respectively, whereas self induced effects can show up at leading order.     Package Opening: An Evaluation of Opening Tools for the Elderly Population

    Opening packages is becoming more difficult with manufacturers making packaging harder to tamper with. Consumers must apply greater force or use tools to aid them in opening. With aging, the amount of force that can be applied reduces considerably which makes it important to view the packaging problem from the perspective of the older population. The objective of the current study was to determine the effectiveness of opening tools in opening different kinds of packages. The study revealed that the tools are mostly ineffective and do not improve performance beyond the use of the hands alone.     Therapeutic hypothermia initiated within 6 hours of birth is associated with reduced brain injury on MR biomarkers in mild hypoxic ischemic encephalopathy: a non-randomised cohort study

    Objective To examine the effect of therapeutic hypothermia on MR biomarkers and neurodevelopmental outcomes in babies with mild hypoxic-ischaemic encephalopathy (HIE). Design Non-randomised cohort study. Setting Eight tertiary neonatal units in the UK and the USA. Patients 47 babies with mild HIE on NICHD neurological examination performed within 6 hours after birth. Interventions Whole-body cooling for 72 hours (n=32) or usual care (n=15; of these 5 were cooled for <12 hours). Main outcome measures MRI and MR spectroscopy (MRS) within 2 weeks after birth, and a neurodevelopmental outcome assessment at 2 years. Results The baseline characteristics in both groups were similar except for lower 10 min Apgar scores (p=0.02) in the cooled babies. Despite this, the mean (SD) thalamic NAA/Cr (1.4 (0.1) vs 1.6 (0.2); p<0.001) and NAA/Cho (0.67 (0.08) vs 0.89 (0.11); p<0.001) ratios from MRS were significantly higher in the cooled group. Cooled babies had lower white matter injury scores than non-cooled babies (p=0.02). Four (27%) non-cooled babies with mild HIE developed seizures after 6 hours of age, while none of the cooled babies developed seizures (p=0.008). Neurodevelopmental outcomes at 2 years were available in 40 (85%) of the babies. Adverse outcomes were seen in 2 (14.3%) non-cooled babies, and none of the cooled babies (p=0.09). Conclusions Therapeutic hypothermia may have a neuroprotective effect in babies with mild HIE, as demonstrated by improved MRS biomarkers and reduced white matter injury on MRI. This may warrant further evaluation in adequately powered randomised controlled trials

    Canonical Gravity, Diffeomorphisms and Objective Histories

    This paper discusses the implementation of diffeomorphism invariance in purely Hamiltonian formulations of General Relativity. We observe that, if a constrained Hamiltonian formulation derives from a manifestly covariant Lagrangian, the diffeomorphism invariance of the Lagrangian results in the following properties of the constrained Hamiltonian theory: the diffeomorphisms are generated by constraints on the phase space so that a) The algebra of the generators reflects the algebra of the diffeomorphism group. b) The Poisson brackets of the basic fields with the generators reflects the space-time transformation properties of these basic fields. This suggests that in a purely Hamiltonian approach the requirement of diffeomorphism invariance should be interpreted to include b) and not just a) as one might naively suppose. Giving up b) amounts to giving up objective histories, even at the classical level. This observation has implications for Loop Quantum Gravity which are spelled out in a companion paper.     Generality of shear thickening in suspensions

    Suspensions are of wide interest and form the basis for many smart fluids. For most suspensions, the viscosity decreases with increasing shear rate, i.e. they shear thin. Few are reported to do the opposite, i.e. shear thicken, despite the longstanding expectation that shear thickening is a generic type of suspension behavior. Here we resolve this apparent contradiction. We demonstrate that shear thickening can be masked by a yield stress and can be recovered when the yield stress is decreased below a threshold. We show the generality of this argument and quantify the threshold in rheology experiments where we control yield stresses arising from a variety of sources, such as attractions from particle surface interactions, induced dipoles from applied electric and magnetic fields, as well as confinement of hard particles at high packing fractions. These findings open up possibilities for the design of smart suspensions that combine shear thickening with electro- or magnetorheological response.Comment: 11 pages, 9 figures, accepted for publication in Nature Material

    Estimating the environmental impact of dairy cattle breeding programs through emission intensity.

    A recently developed methodological approach for determining the greenhouse gas emissions impact of national breeding programs was applied to measure the effects of current and future breeding goals on the emission intensity (EI) of the Canadian dairy industry. Emission intensity is the ratio of greenhouse gas outputted in comparison to the product generated. Traits under investigation affected EI by either decreasing the direct emissions yield (i.e. increasing feed performance), changing herd structure (i.e. prolonging herd life) or through the dilution effect of increased production (i.e. increasing fat yield). The intensity value (IV) of each trait, defined as the change in emissions' intensity per unit change in each trait, was calculated for each of the investigated traits. The IV trend of these traits was compared for the current and prospective selection index, as well as for a system with and without quota (the supply management policy designed to prevent overproduction). The overall EI of the average genetic merit Canadian dairy herd per breeding female was 5.07 kg CO2eq/kg protein equivalent output. The annual reduction in EI due to the improvement of production traits was -0.027, -0.018 and -0.006 for fat, protein and milk other solids, respectively. The functional traits, herd life and mastitis resistance, had more modest effects (-0.008 and -0.001, respectively). These results are consistent with international studies that identified traits related to production, survival, health and fertility as having the largest impact on the environmental footprint of dairy cattle. Overall, the dairy industry is becoming more efficient by reducing its EI through selection of environmentally favorable traits, with a 1% annual reduction of EI in Canada
