    Pregenomic RNA encapsidation analysis of eleven missense and nonsense polymerase mutants of human hepatitis B virus

    We characterized 11 DNA polymerase mutants of human hepatitis B virus (HBV) which contain single missense or nonsense mutations in the various domains within this gene. Except for mutant 738, a tight association between DNA replication and RNA packaging of these missense pol mutants was observed. Further analysis of HBV core particle-associated RNA indicated that only the 3.5-kb core-specific RNA, but not the precore-specific RNA, is selectively packaged in this tissue culture system. Previously, we have demonstrated that only the 3.5-kb core-specific RNA can serve as an efficient template for pol translation. Taken together, our results suggest that selectivity of HBV RNA packaging occurs as a result of selective translation of pol-containing mRNAs. Furthermore, our data suggest that the RNA encapsidation domain of pol overlaps with all of the domains of pol involved in the synthesis of terminal protein, as well as DNA replication. Finally, on the basis of gradient centrifugation analysis, a pol defect appeared to have no negative effect on the assembly or stability of core particles.     Resistively-Heated Microlith-based Adsorber for Carbon Dioxide and Trace Contaminant Removal

    An integrated sorber-based Trace Contaminant Control System (TCCS) and Carbon Dioxide Removal Assembly (CDRA) prototype was designed, fabricated and tested. It corresponds to a 7-person load. Performance over several adsorption/regeneration cycles was examined. Vacuum regenerations at effective time/temperature conditions, and estimated power requirements were experimentally verified for the combined CO2/trace contaminant removal prototype. The current paper details the design and performance of this prototype during initial testing at CO2 and trace contaminant concentrations in the existing CDRA, downstream of the drier. Additional long-term performance characterization is planned at NASA. Potential system design options permitting associated weight, volume savings and logistic benefits, especially as relevant for long-duration space flight, are reviewed. The technology consisted of a sorption bed with sorbent- coated metal meshes, trademarked and patented as Microlith by Precision Combustion, Inc. (PCI). By contrast the current CO2 removal system on the International Space Station employs pellet beds. Preliminary bench scale performance data (without direct resistive heating) for simultaneous CO2 and trace contaminant removal was reviewed in SAE 2004-01-2442. In the prototype, the meshes were directly electrically heated for rapid response and accurate temperature control. This allowed regeneration via resistive heating with the potential for shorter regeneration times, reduced power requirement, and net energy savings vs. conventional systems. A novel flow arrangement, for removing both CO2 and trace contaminants within the same bed, was demonstrated. Thus, the need for a separate trace contaminant unit was eliminated resulting in an opportunity for significant weight savings. Unlike the current disposable charcoal bed, zeolites for trace contaminant removal are amenable to periodic regeneration

    Is Indian Development Cooperation Taking a New Direction Under Modi?

    Rising powers such as the BRICS (Brazil, Russia, India, China and South Africa) are taking independent stands and changing the discourse on development cooperation in international fora. India has played a key role in driving this, most recently contributing to the establishment of the BRICS Development Bank and being nominated to host its first presidency. At home, a new Development Partnership Administration signals a commitment to a more coherent and consistent implementation of development cooperation. However, the recently elected Bharatiya Janata Party (BJP)-led coalition government has yet to articulate a clear development policy despite election pledges to strengthen India’s position as world leader, and Prime Minister Narendra Modi’s proactive foreign policy engagement. India needs to move on from the rhetoric of South- South Cooperation and ad hoc decisions based on high-level bilateral visits, to a more concrete development agenda. It can play to the strength of its civil society experience in poverty reduction, livelihood promotion and good governance, and it needs to develop appropriate regulatory mechanisms for companies operating its lines of credit or involved in foreign direct investment.UK Department for International Developmen

    Test-Equivalence Analysis for Automatic Patch Generation

    Automated program repair is a problem of finding a transformation (called a patch) of a given incorrect program that eliminates the observable failures. It has important applications such as providing debugging aids, automatically grading student assignments, and patching security vulnerabilities. A common challenge faced by existing repair techniques is scalability to large patch spaces, since there are many candidate patches that these techniques explicitly or implicitly consider. The correctness criteria for program repair is often given as a suite of tests. Current repair techniques do not scale due to the large number of test executions performed by the underlying search algorithms. In this work, we address this problem by introducing a methodology of patch generation based on a test-equivalence relation (if two programs are “test-equivalent” for a given test, they produce indistinguishable results on this test). We propose two test-equivalence relations based on runtime values and dependencies, respectively, and present an algorithm that performs on-the-fly partitioning of patches into test-equivalence classes. Our experiments on real-world programs reveal that the proposed methodology drastically reduces the number of test executions and therefore provides an order of magnitude efficiency improvement over existing repair techniques, without sacrificing patch quality

    Re-factoring based program repair applied to programming assignments

    Automated program repair has been used to provide feedback for incorrect student programming assignments, since program repair captures the code modification needed to make a given buggy program pass a given test-suite. Existing student feedback generation techniques are limited because they either require manual effort in the form of providing an error model, or require a large number of correct student submissions to learn from, or suffer from lack of scalability and accuracy. In this work, we propose a fully automated approach for generating student program repairs in real-time. This is achieved by first re-factoring all available correct solutions to semantically equivalent solutions. Given an incorrect program, we match the program with the closest matching refactored program based on its control flow structure. Subsequently, we infer the input-output specifications of the incorrect program's basic blocks from the executions of the correct program's aligned basic blocks. Finally, these specifications are used to modify the blocks of the incorrect program via search-based synthesis. Our dataset consists of almost 1,800 real-life incorrect Python program submissions from 361 students for an introductory programming course at a large public university. Our experimental results suggest that our method is more effective and efficient than recently proposed feedback generation approaches. About 30% of the patches produced by our tool Refactory are smaller than those produced by the state-of-art tool Clara, and can be produced given fewer correct solutions (often a single correct solution) and in a shorter time. We opine that our method is applicable not only to programming assignments, and could be seen as a general-purpose program repair method that can achieve good results with just a single correct reference solution
