    One-dimensional staged self-assembly

ProceedingsWe introduce the problem of staged self-assembly of one-dimensional nanostructures, which becomes interesting when the elements are labeled (e.g., representing functional units that must be placed at specific locations). In a restricted model in which each operation has a single terminal assembly, we prove that assembling a given string of labels with the fewest stages is equivalent, up to constant factors, to compressing the string to be uniquely derived from the smallest possible context-free grammar (a well-studied O(logn)-approximable problem). Without this restriction, we show that the optimal assembly can be substantially smaller than the optimal context-free grammar, by a factor of Ω √n/log n even for binary strings of length n. Fortunately, we can bound this separation in model power by a quadratic function in the number of distinct glues or tiles allowed in the assembly, which is typically small in practice

    Efficient LZ78 factorization of grammar compressed text

    We present an efficient algorithm for computing the LZ78 factorization of a text, where the text is represented as a straight line program (SLP), which is a context free grammar in the Chomsky normal form that generates a single string. Given an SLP of size nn representing a text SS of length NN, our algorithm computes the LZ78 factorization of TT in O(nN+mlog⁥N)O(n\sqrt{N}+m\log N) time and O(nN+m)O(n\sqrt{N}+m) space, where mm is the number of resulting LZ78 factors. We also show how to improve the algorithm so that the nNn\sqrt{N} term in the time and space complexities becomes either nLnL, where LL is the length of the longest LZ78 factor, or (N−α)(N - \alpha) where α≄0\alpha \geq 0 is a quantity which depends on the amount of redundancy that the SLP captures with respect to substrings of SS of a certain length. Since m=O(N/logâĄÏƒN)m = O(N/\log_\sigma N) where σ\sigma is the alphabet size, the latter is asymptotically at least as fast as a linear time algorithm which runs on the uncompressed string when σ\sigma is constant, and can be more efficient when the text is compressible, i.e. when mm and nn are small.Comment: SPIRE 201

    Temporal and regional differences in the incidence of hospital-diagnosed endometriosis:a Danish population-based study

    INTRODUCTION: Due to diagnostic challenges, normalization of symptoms and an overall lack of awareness among both patients and physicians, endometriosis is an underdiagnosed disease. This can result in delayed treatment and potentially worsening of the disease. Despite initiatives, such as patients' support organizations and specialized endometriosis referral centers, differences in awareness, socioeconomic factors and lifestyle, combined with varying distances to specialized referral centers, could result in regional differences in the degree of underdiagnosing. This study aims to explore temporal and regional variations in the incidence of endometriosis based on the Danish hospital discharge register, and shed light on the degree of underdiagnosing of endometriosis in Denmark. MATERIAL AND METHODS: This registry‐based cohort study included all women aged 15–55 living in Denmark from 1990–2017. Participants were identified through the Danish Civil Registration system and endometriosis diagnoses received at a hospital were obtained from the Danish National Patient Registry. Incidence rates of diagnosed endometriosis were calculated for each year of the study period and for each municipality in Denmark. A Cox regression analysis, stratified by calendar time and adjusted for ethnic origin, household composition, highest educational level and family socioeconomic status, was performed to estimate the association between residence and likelihood of receiving a hospital‐based diagnosis of endometriosis. RESULTS: The nationwide incidence rate of hospital‐diagnosed endometriosis was 7.89 (95% confidence interval [CI] 7.80–7.99) per 10 000 person‐years and the prevalence in 2017 was 1.63%. The results showed an overall increase in the incidence of diagnosed endometriosis of 46.8% (95% CI 32.9–62.2) during the study period and also displayed significant regional differences. After adjustments, women living in northern Jutland had the highest probability of receiving a hospital‐based diagnosis of endometriosis (hazard ratio 1.13, 95% CI 1.09–1.18), whereas women living in northern Zealand had the lowest probability (hazard ratio 0.63, 95% CI 0.60–0.67) compared with eastern Jutland. These regional differences have become more evident over time. CONCLUSIONS: Our results reveal significant regional differences in the incidence of hospital‐diagnosed endometriosis, suggesting that a significant number of women may be left behind without a diagnosis. Further studies are needed to assess the underlying reasons for the significant regional differences

    Compact q-gram Profiling of Compressed Strings

    We consider the problem of computing the q-gram profile of a string \str of size NN compressed by a context-free grammar with nn production rules. We present an algorithm that runs in O(N−α)O(N-\alpha) expected time and uses O(n+q+\kq) space, where N−α≀qnN-\alpha\leq qn is the exact number of characters decompressed by the algorithm and \kq\leq N-\alpha is the number of distinct q-grams in \str. This simultaneously matches the current best known time bound and improves the best known space bound. Our space bound is asymptotically optimal in the sense that any algorithm storing the grammar and the q-gram profile must use \Omega(n+q+\kq) space. To achieve this we introduce the q-gram graph that space-efficiently captures the structure of a string with respect to its q-grams, and show how to construct it from a grammar

    How generalist are these forest specialists? What Sweden's avian indicators indicate

    Monitoring of forest biodiversity and habitats is an important part of forest conservation, but due to the impossible task of monitoring all species, indicator species are frequently used. However, reliance on an incorrect indicator of valuable habitat can reduce the efficiency of conservation efforts. Birds are often used as indicators as they are charismatic, relatively easy to survey, and because we often have knowledge of their habitat and resource requirements. In the Swedish government's environmental quality goals, there are a number of bird species identified as being associated with 'older' and 'high natural value' forests. Here we evaluate the occurrence of four of these indicator species using data from 91 production forest stands and 10 forest reserves in southern Sweden. The bird species assessed are willow tit Poecile montanus, coal tit Periparus ater, European crested tit Lophophanes cristatus and Eurasian treecreeper Certhia familiaris. For the production stands assessed, these indicator species exhibited no significant preferences regarding forest composition and structure, indicating a wider range of habitat associations than expected. These species frequently showed territorial behavior in forest stands &lt;60 and even 40 years of age; much younger than the 120-year threshold for 'older forest' as defined by governmental environmental goals. As almost 80% of the production stands >= 10 years old included at least one of the four indicator species, this raises questions regarding the suitability of these species as indictors of forests of high conservational value in southern Sweden. Notably, besides the four species assessed here, none of the additional indicator taxa identified by the government, were recorded in the 10 reserves. This outcome may reflect the difficulties involved in finding bird indicator species indicative of high natural values in this region.     Investigating the Host-Range of the Rust Fungus Puccinia psidii sensu lato across Tribes of the Family Myrtaceae Present in Australia

    The exotic rust fungus Puccinia psidii sensu lato was first detected in Australia in April 2010. This study aimed to determine the host-range potential of this accession of the rust by testing its pathogenicity on plants of 122 taxa, representative of the 15 tribes of the subfamily Myrtoideae in the family Myrtaceae. Each taxon was tested in two separate trials (unless indicated otherwise) that comprised up to five replicates per taxon and six replicates of a positive control (Syzygium jambos). No visible symptoms were observed on the following four taxa in either trial: Eucalyptus grandis×camaldulensis, E. moluccana, Lophostemon confertus and Sannantha angusta. Only small chlorotic or necrotic flecks without any uredinia (rust fruiting bodies) were observed on inoculated leaves of seven other taxa (Acca sellowiana, Corymbia calophylla ‘Rosea’, Lophostemon suaveolens, Psidium cattleyanum, P. guajava ‘Hawaiian’ and ‘Indian’, Syzygium unipunctatum). Fully-developed uredinia were observed on all replicates across both trials of 28 taxa from 8 tribes belonging to the following 17 genera: Agonis, Austromyrtus, Beaufortia, Callistemon, Calothamnus, Chamelaucium, Darwinia, Eucalyptus, Gossia, Kunzea, Leptospermum, Melaleuca, Metrosideros, Syzygium, Thryptomene, Tristania, Verticordia. In contrast, the remaining 83 taxa inoculated, including the majority of Corymbia and Eucalyptus species, developed a broad range of symptoms, often across the full spectrum, from fully-developed uredinia to no visible symptoms. These results were encouraging as they indicate that some levels of genetic resistance to the rust possibly exist in these taxa. Overall, our results indicated no apparent association between the presence or absence of disease symptoms and the phylogenetic relatedness of taxa. It is most likely that the majority of the thousands of Myrtaceae species found in Australia have the potential to become infected to some degree by the rust, although this wide host range may not be fully realized in the field
