    ABCD Neurocognitive Prediction Challenge 2019: Predicting individual fluid intelligence scores from structural MRI using probabilistic segmentation and kernel ridge regression

    We applied several regression and deep learning methods to predict fluid intelligence scores from T1-weighted MRI scans as part of the ABCD Neurocognitive Prediction Challenge (ABCD-NP-Challenge) 2019. We used voxel intensities and probabilistic tissue-type labels derived from these as features to train the models. The best predictive performance (lowest mean-squared error) came from Kernel Ridge Regression (KRR; λ=10\lambda=10), which produced a mean-squared error of 69.7204 on the validation set and 92.1298 on the test set.     Testing approach to new fibre-reinforced UHTC materials in the C3HARME project

    In space applications, very high temperatures are often a driving environmental condition for certain technologies. This is especially true for the engines of rockets and for re-entry systems where thermal protection is vital. With current state-of-the-art systems of both types, there are in some cases materials used which are simply consumed because temperatures are so high, there is no choice of a material able to withstand the conditions. In order to overcome these restraints, Ultra-high-temperature ceramics (UHTC) provide an option in terms of the pure temperature capability of the material. However, bulk UHTC materials so far suffered from the problem of rather low mechanical properties and especially size limitations due to thermal shock sensitivity. If this situation could be improved by introducing a fibre reinforcement and combining the advantages of UHTC with the robustness of Ceramic Matrix Composites (CMC), the resulting UHTCMC materials could open up a whole new world of possibilities for new designs and flight regimes of the systems mentioned. The C3HARME project aims at exactly that. The goal is to develop new fibre-reinforced UHTC types and to significantly improve the maturity of them to a level of TRL 5-6. In order to do so, the thermo-mechanical characterization of samples and components is of great importance. A multitude of different tests are done to get the full data set of all the relevant properties from room temperature up to very high temperatures as they are encountered in the application scenario. The talk will give an overview about the characterization strategy and the individual tests and facilities applied with some of the results already obtained

    Antigenic Variation in Plasmodium falciparum Malaria Involves a Highly Structured Switching Pattern

    Many pathogenic bacteria, fungi, and protozoa achieve chronic infection through an immune evasion strategy known as antigenic variation. In the human malaria parasite Plasmodium falciparum, this involves transcriptional switching among members of the var gene family, causing parasites with different antigenic and phenotypic characteristics to appear at different times within a population. Here we use a genome-wide approach to explore this process in vitro within a set of cloned parasite populations. Our analyses reveal a non-random, highly structured switch pathway where an initially dominant transcript switches via a set of switch-intermediates either to a new dominant transcript, or back to the original. We show that this specific pathway can arise through an evolutionary conflict in which the pathogen has to optimise between safeguarding its limited antigenic repertoire and remaining capable of establishing infections in non-naĂŻve individuals. Our results thus demonstrate a crucial role for structured switching during the early phases of infections and provide a unifying theory of antigenic variation in P. falciparum malaria as a balanced process of parasite-intrinsic switching and immune-mediated selection

    Ki-67 expression predicts locoregional recurrence in stage I oral tongue carcinoma

    Oral tongue squamous cell carcinoma (OTSCC) is an aggressive cancer associated with poor prognosis. Methods for determining the aggressiveness of OTSCC from analysis of the primary tumour specimen are thus highly desirable. We investigated whether genomic instability and proliferative activity (by means of Ki-67 activity) could be of clinical use for prediction of locoregional recurrence in 76 pretreatment OTSCC paraffin samples (stage I, n=22; stage II, n=33; stage III, n=8; stage IV, n=13). Eleven surgical tumour specimens were also analysed for remnants of proliferative activity after preoperative radiotherapy. Ninety-seven percent of cases (n=72) were characterised as being aneuploid as measured by means of image cytometry. Preoperative radiotherapy (50–68 Gy) resulted in significant reduction of proliferative activity in all patients for which post-treatment biopsies were available (P-value=0.001). Proliferative activity was not associated with response to radiation in stage II patients. However, we report a significant correlation between high proliferation rates and locoregional recurrences in stage I OTSCC patients (P-value=0.028). High-proliferative activity is thus related to an elevated risk of recurrence after surgery alone. We therefore conclude that Ki-67 expression level is a potentially useful clinical marker for predicting recurrence in surgically treated stage I OTSCC

    CD36 selection of 3D7 Plasmodium falciparum associated with severe childhood malaria results in reduced VAR4 expression

    <p>Abstract</p> <p>Background</p> <p>A subset of the <it>Plasmodium falciparum </it>erythrocyte membrane protein 1 (PfEMP1<sub>SM</sub>) is involved in the cytoadherence of <it>P. falciparum</it>-infected red blood cells (iRBC) contributing to the pathogenesis of severe disease among young children in malaria endemic areas. The PfEMP1<sub>SM </sub>are encoded by group A <it>var </it>genes that are composed of a more constrained range of amino acid sequences than groups B and C <it>var </it>genes encoding PfEMP1<sub>UM </sub>associated with uncomplicated malaria. Also, unlike <it>var </it>genes from groups B and C, those from group A do not have sequences consistent with CD36 binding – a major cytoadhesion phenotype of <it>P. falciparum </it>isolates.</p> <p>Methods</p> <p>A 3D7 PfEMP1<sub>SM </sub>sub-line (3D7<sub>SM</sub>) expressing VAR4 (PFD1235w/MAL8P1.207) was selected for binding to CD36. The protein expression of this parasite line was monitored by surface staining of iRBC using VAR4-specific antibodies. The serological phenotype of the 3D7<sub>SM </sub>parasites was determined by flow cytometry using malaria semi-immune and immune plasma and transcription of the 59 <it>var </it>genes in 3D7 were analysed by real-time quantitative reverse transcriptase-polymerase chain reaction (RT-PCR) using <it>var</it>-specific primers.</p> <p>Results</p> <p>A selection-induced increased adhesion of 3D7<sub>SM </sub>iRBC to CD36 resulted in a reduced <it>var4 </it>transcription and VAR4 surface expression.</p> <p>Conclusion</p> <p>VAR4 is not involved in CD36 adhesion. The current findings are consistent with the notion that CD36 adhesion is not associated with particular virulent parasite phenotypes, such as those believed to be exhibited by VAR4 expressing parasites.</p

    Prevalence and risk factors of malaria among children in southern highland Rwanda

    <p>Abstract</p> <p>Background</p> <p>Increased control has produced remarkable reductions of malaria in some parts of sub-Saharan Africa, including Rwanda. In the southern highlands, near the district capital of Butare (altitude, 1,768 m), a combined community-and facility-based survey on <it>Plasmodium </it>infection was conducted early in 2010.</p> <p>Methods</p> <p>A total of 749 children below five years of age were examined including 545 randomly selected from 24 villages, 103 attending the health centre in charge, and 101 at the referral district hospital. Clinical, parasitological, haematological, and socio-economic data were collected.</p> <p>Results</p> <p><it>Plasmodium falciparum </it>infection (mean multiplicity, 2.08) was identified by microscopy and PCR in 11.7% and 16.7%, respectively; 5.5% of the children had malaria. PCR-based <it>P. falciparum </it>prevalence ranged between 0 and 38.5% in the villages, and was 21.4% in the health centre, and 14.9% in the hospital. Independent predictors of infection included increasing age, low mid-upper arm circumference, absence of several household assets, reported recent intake of artemether-lumefantrine, and chloroquine in plasma, measured by ELISA. Self-reported bed net use (58%) reduced infection only in univariate analysis. In the communities, most infections were seemingly asymptomatic but anaemia was observed in 82% and 28% of children with and without parasitaemia, respectively, the effect increasing with parasite density, and significant also for submicroscopic infections.</p> <p>Conclusions</p> <p><it>Plasmodium falciparum </it>infection in the highlands surrounding Butare, Rwanda, is seen in one out of six children under five years of age. The abundance of seemingly asymptomatic infections in the community forms a reservoir for transmission in this epidemic-prone area. Risk factors suggestive of low socio-economic status and insufficient effectiveness of self-reported bed net use refer to areas of improvable intervention.</p

    Inflammatory mediators in breast cancer: Coordinated expression of TNFα & IL-1ÎČ with CCL2 & CCL5 and effects on epithelial-to-mesenchymal transition

    <p>Abstract</p> <p>Background</p> <p>The inflammatory chemokines CCL2 (MCP-1) & CCL5 (RANTES) and the inflammatory cytokines TNFα & IL-1ÎČ were shown to contribute to breast cancer development and metastasis. In this study, we wished to determine whether there are associations between these factors along stages of breast cancer progression, and to identify the possible implications of these factors to disease course.</p> <p>Methods</p> <p>The expression of CCL2, CCL5, TNFα and IL-1ÎČ was determined by immunohistochemistry in patients diagnosed with: (1) Benign breast disorders (=healthy individuals); (2) Ductal Carcinoma <it>In Situ </it>(DCIS); (3) Invasive Ducal Carcinoma without relapse (IDC-no-relapse); (4) IDC-with-relapse. Based on the results obtained, breast tumor cells were stimulated by the inflammatory cytokines, and epithelial-to-mesenchymal transition (EMT) was determined by flow cytometry, confocal analyses and adhesion, migration and invasion experiments.</p> <p>Results</p> <p>CCL2, CCL5, TNFα and IL-1ÎČ were expressed at very low incidence in normal breast epithelial cells, but their incidence was significantly elevated in tumor cells of the three groups of cancer patients. Significant associations were found between CCL2 & CCL5 and TNFα & IL-1ÎČ in the tumor cells in DCIS and IDC-no-relapse patients. In the IDC-with-relapse group, the expression of CCL2 & CCL5 was accompanied by further elevated incidence of TNFα & IL-1ÎČ expression. These results suggest progression-related roles for TNFα and IL-1ÎČ in breast cancer, as indeed indicated by the following: (1) Tumors of the IDC-with-relapse group had significantly higher persistence of TNFα and IL-1ÎČ compared to tumors of DCIS or IDC-no-relapse; (2) Continuous stimulation of the tumor cells by TNFα (and to some extent IL-1ÎČ) has led to EMT in the tumor cells; (3) Combined analyses with relevant clinical parameters suggested that IL-1ÎČ acts jointly with other pro-malignancy factors to promote disease relapse.</p> <p>Conclusions</p> <p>Our findings suggest that the coordinated expression of CCL2 & CCL5 and TNFα & IL-1ÎČ may be important for disease course, and that TNFα & IL-1ÎČ may promote disease relapse. Further <it>in vitro </it>and <it>in vivo </it>studies are needed for determination of the joint powers of the four factors in breast cancer, as well as analyses of their combined targeting in breast cancer.</p
