Ultraviolet emission lines of Si II in quasars --- investigating the "Si II disaster"
The observed line intensity ratios of the Si II 1263 and 1307 \AA\ multiplets
to that of Si II 1814\,\AA\ in the broad line region of quasars are both an
order of magnitude larger than the theoretical values. This was first pointed
out by Baldwin et al. (1996), who termed it the "Si II disaster", and it has
remained unresolved. We investigate the problem in the light of newly-published
atomic data for Si II. Specifically, we perform broad line region calculations
using several different atomic datasets within the CLOUDY modeling code under
optically thick quasar cloud conditions. In addition, we test for selective
pumping by the source photons or intrinsic galactic reddening as possible
causes for the discrepancy, and also consider blending with other species.
However, we find that none of the options investigated resolves the Si II
disaster, with the potential exception of microturbulent velocity broadening
and line blending. We find that a larger microturbulent velocity () may solve the Si II disaster through continuum pumping and other
effects. The CLOUDY models indicate strong blending of the Si II 1307 \AA\
multiplet with emission lines of O I, although the predicted degree of blending
is incompatible with the observed 1263/1307 intensity ratios. Clearly, more
work is required on the quasar modelling of not just the Si II lines but also
nearby transitions (in particular those of O I) to fully investigate if
blending may be responsible for the Si II disaster.Comment: Accepted for publication in Ap
A test of the model that RNA polymerase III transcription is regulated by selective induction of the 110 kDa subunit of TFIIIC
TFIIIC is a RNA polymerase (pol) III-specific DNA-binding factor that is required for transcription of tRNA and 5S rRNA genes. Active human TFIIIC consists of five subunits. However, an inactive form has also been isolated that lacks one of the five subunits, called TFIIIC110. A model was proposed in which pol III transcription might be regulated by the specific induction of TFIIIC110, allowing formation of active TFIIIC from the inactive form. We have tested this model by transient transfection of HeLa and HEK293 cells with a vector expressing TFIIIC110. We have also made stably transfected HeLa cell lines that carry a doxycycline-inducible version of the cDNA for TFIIIC110. We show that the induced TFIIIC110 enters the nucleus, binds other TFIIIC subunits and is recruited to tRNA and 5S rRNA genes in vivo. However, little or no effect is seen on the expression of pol III transcripts. The data argue against the model that pol III transcription can be effectively modulated through the specific induction of TFIIIC110
A Quantitative Comparison of Opacities Calculated Using the Distorted- Wave and -Matrix Methods
The present debate on the reliability of astrophysical opacities has reached
a new climax with the recent measurements of Fe opacities on the Z-machine at
the Sandia National Laboratory \citep{Bailey2015}. To understand the
differences between theoretical results, on the one hand, and experiments on
the other, as well as the differences among the various theoretical results,
detailed comparisons are needed. Many ingredients are involved in the
calculation of opacities; deconstructing the whole process and comparing the
differences at each step are necessary to quantify their importance and impact
on the final results. We present here such a comparison using the two main
approaches to calculate the required atomic data, the -Matrix and
distorted-wave methods, as well as sets of configurations and coupling schemes
to quantify the effects on the opacities for the and ions.Comment: 10 pages, 2 figure
Sulf1 influences the Shh morphogen gradient during the dorsal ventral patterning of the neural tube in Xenopus tropicalis
AbstractGenetic studies have established that heparan sulphate proteoglycans (HSPGs) are required for signalling by key developmental regulators, including Hedgehog, Wnt/Wg, FGF, and BMP/Dpp. Post-synthetic remodelling of heparan sulphate (HS) by Sulf1 has been shown to modulate these same signalling pathways. Sulf1 codes for an N-acetylglucosamine 6-O-endosulfatase, an enzyme that specifically removes the 6-O sulphate group from glucosamine in highly sulfated regions of HS chains. One striking aspect of Sulf1 expression in all vertebrates is its co-localisation with that of Sonic hedgehog in the floor plate of the neural tube. We show here that Sulf1 is required for normal specification of neural progenitors in the ventral neural tube, a process known to require a gradient of Shh activity. We use single-cell injection of mRNA coding for GFP-tagged Shh in early Xenopus embryos and find that Sulf1 restricts ligand diffusion. Moreover, we find that the endogenous distribution of Shh protein in Sulf1 knockdown embryos is altered, where a less steep ventral to dorsal gradient forms in the absence of Sulf1, resulting in more a diffuse distribution of Shh. These data point to an important role for Sulf1 in the ventral neural tube, and suggests a mechanism whereby Sulf1 activity shapes the Shh morphogen gradient by promoting ventral accumulation of high levels of Shh protein

A discussion is given of Robert Brown's original observations of particles
ejected by pollen of the plant \textit{Clarkia pulchella} undergoing what is
now called Brownian motion. We consider the nature of those particles, and how
he misinterpreted the Airy disc of the smallest particles to be universal
organic building blocks. Relevant qualitative and quantitative investigations
with a modern microscope and with a "homemade" single lens microscope similar

Observations of the Crab Nebula and its pulsar in the far-ultraviolet and in the optical
We present HST/STIS far-UV observations of the Crab nebula and its pulsar.
Broad, blueshifted absorption arising in the nebula is seen in C IV 1550,
reaching about 2500 km/s. This can be interpreted as evidence for a fast outer
shell, and we adopt a spherically symmetric model to constrain the properties
of this. We find that the density appears to decrease outward in the shell. A
lower limit to the mass is 0.3 solar masses with an accompanying kinetic energy
of 1.5EE{49} ergs. A massive 10^{51} erg shell cannot be excluded, but is less
likely if the density profile is much steeper than R^{-4} and the velocity is
<6000 km/s. The observations cover the region 1140-1720 A. With the time-tag
mode of the spectrograph we obtain the pulse profile. It is similar to that in
the near-UV, although the primary peak is marginally narrower. Together with
the near-UV data, and new optical data from NOT, our spectrum of the pulsar
covers the entire region from 1140-9250 A. Dereddening the spectrum gives a
flat spectrum for E(B-V)=0.52, R=3.1. This dereddened spectrum of the Crab
pulsar can be fitted by a power law with spectral index alpha_{\nu} = 0.11 +/-
0.04. The main uncertainty is the amount and characteristics of the interstel-
lar reddening, and we have investigated the dependence of \alpha_{\nu} on
E(B-V) and R. In the extended emission covered by our 25" x 0.5" slit in the
far-UV, we detect C IV 1550 and He II 1640 emission lines from the Crab nebula.
Several interstellar absorption lines are detected toward the pulsar. The Ly
alpha absorption indicates a column density of 3.0+/-0.5\EE{21} cm^{-2} of
neutral hydrogen, which agrees well with our estimate of E(B-V)=0.52 mag. Other

Modelling transmission and control of Mycobacterium avium subspecies paratuberculosis within Irish dairy herds with compact spring calving
Paratuberculosis is a chronic bacterial infection of the intestine in cattle caused by Mycobacterium avium subspecies paratuberculosis (Map). To better understand Map transmission in Irish dairy herds, we adapted the French stochastic individual-based epidemiological simulation model to account for seasonal herd demographics. We investigated the probability of Map persistence over time, the within-herd prevalence over time, and the relative importance of transmission pathways, and assessed the relative effectiveness of test-and-cull control strategies. We investigated the impact on model outputs of calf separation from cows (calves grazed on pasture adjacent to cows vs. were completely separated from cows) and test-and-cull. Test-and-cull scenarios consisted of highly test-positive cows culled within 13 or 4 weeks after detection, and calf born to highly test-positive cows kept vs removed. We simulated a typical Irish dairy herd with on average 82 lactating cows, 112 animals in total. Each scenario was iterated 1000 times to adjust variation caused by stochasticity. Map was introduced in the fully naive herd through the purchase of a moderately infectious primiparous cow. Infection was considered to persist when at least one infected animal remained in the herd or when Map was present in the environment.
The probability of Map persistence 15 years after introduction ranged between 32.2-42.7 % when calves and cows had contact on pasture, and between 18.9-29.4 % when calves and cows were separated on pasture. The most effective control strategy was to cull highly test-positive cows within four weeks of detection (absolute 10 % lower persistence compared to scenarios without control). Removing the offspring of highly test-positive dams did not affect either Map persistence or within-herd prevalence of Map.
Mean prevalence 15 years after Map introduction was highest (63.5 %) when calves and cows had contact on pasture. Mean prevalence was 15 % lower (absolute decrease) when cows were culled within 13 weeks of a high test-positive result, and 28 % lower when culled within 4 weeks.
Around calving, the infection rate was high, with calves being infected in utero or via the general indoor environment (most important transmission routes). For the remainder of the year, the incidence rate was relatively low with most calves being infected on pasture when in contact with cows. Testing and culling was an effective control strategy when it was used prior to the calving period to minimize the number of highly infectious cows present when calves were born

Quantum-mechanical calculation of Stark widths of Ne VII n=3, transitions
The Stark widths of the Ne VII 2s3s-2s3p singlet and triplet lines are
calculated in the impact approximation using quantum-mechanical Convergent
Close-Coupling and Coulomb-Born-Exchange approximations. It is shown that the
contribution from inelastic collisions to the line widths exceeds the elastic
width contribution by about an order of magnitude. Comparison with the line
widths measured in a hot dense plasma of a gas-liner pinch indicates a
significant difference which may be naturally explained by non-thermal Doppler
effects from persistent implosion velocities or turbulence developed during the
pinch implosion. Contributions to the line width from different partial waves
