    Complement-Mediated Virus Infectivity Neutralisation by HLA Antibodies Is Associated with Sterilising Immunity to SIV Challenge in the Macaque Model for HIV/AIDS.

    Sterilising immunity is a desired outcome for vaccination against human immunodeficiency virus (HIV) and has been observed in the macaque model using inactivated simian immunodeficiency virus (SIV). This protection was attributed to antibodies specific for cell proteins including human leucocyte antigens (HLA) class I and II incorporated into virions during vaccine and challenge virus preparation. We show here, using HLA bead arrays, that vaccinated macaques protected from virus challenge had higher serum antibody reactivity compared with non-protected animals. Moreover, reactivity was shown to be directed against HLA framework determinants. Previous studies failed to correlate serum antibody mediated virus neutralisation with protection and were confounded by cytotoxic effects. Using a virus entry assay based on TZM-bl cells we now report that, in the presence of complement, serum antibody titres that neutralise virus infectivity were higher in protected animals. We propose that complement-augmented virus neutralisation is a key factor in inducing sterilising immunity and may be difficult to achieve with HIV/SIV Env-based vaccines. Understanding how to overcome the apparent block of inactivated SIV vaccines to elicit anti-envelope protein antibodies that effectively engage the complement system could enable novel anti-HIV antibody vaccines that induce potent, virolytic serological response to be developed

    Observation of a ppb mass threshoud enhancement in \psi^\prime\to\pi^+\pi^-J/\psi(J/\psi\to\gamma p\bar{p}) decay

    The decay channel Οˆβ€²β†’Ο€+Ο€βˆ’J/ψ(J/Οˆβ†’Ξ³ppΛ‰)\psi^\prime\to\pi^+\pi^-J/\psi(J/\psi\to\gamma p\bar{p}) is studied using a sample of 1.06Γ—1081.06\times 10^8 Οˆβ€²\psi^\prime events collected by the BESIII experiment at BEPCII. A strong enhancement at threshold is observed in the ppΛ‰p\bar{p} invariant mass spectrum. The enhancement can be fit with an SS-wave Breit-Wigner resonance function with a resulting peak mass of M=1861βˆ’13+6(stat)βˆ’26+7(syst)MeV/c2M=1861^{+6}_{-13} {\rm (stat)}^{+7}_{-26} {\rm (syst)} {\rm MeV/}c^2 and a narrow width that is Ξ“<38MeV/c2\Gamma<38 {\rm MeV/}c^2 at the 90% confidence level. These results are consistent with published BESII results. These mass and width values do not match with those of any known meson resonance.Comment: 5 pages, 3 figures, submitted to Chinese Physics

    A discriminative method for protein remote homology detection and fold recognition combining Top-n-grams and latent semantic analysis

    <p>Abstract</p> <p>Background</p> <p>Protein remote homology detection and fold recognition are central problems in bioinformatics. Currently, discriminative methods based on support vector machine (SVM) are the most effective and accurate methods for solving these problems. A key step to improve the performance of the SVM-based methods is to find a suitable representation of protein sequences.</p> <p>Results</p> <p>In this paper, a novel building block of proteins called Top-<it>n</it>-grams is presented, which contains the evolutionary information extracted from the protein sequence frequency profiles. The protein sequence frequency profiles are calculated from the multiple sequence alignments outputted by PSI-BLAST and converted into Top-<it>n</it>-grams. The protein sequences are transformed into fixed-dimension feature vectors by the occurrence times of each Top-<it>n</it>-gram. The training vectors are evaluated by SVM to train classifiers which are then used to classify the test protein sequences. We demonstrate that the prediction performance of remote homology detection and fold recognition can be improved by combining Top-<it>n</it>-grams and latent semantic analysis (LSA), which is an efficient feature extraction technique from natural language processing. When tested on superfamily and fold benchmarks, the method combining Top-<it>n</it>-grams and LSA gives significantly better results compared to related methods.</p> <p>Conclusion</p> <p>The method based on Top-<it>n</it>-grams significantly outperforms the methods based on many other building blocks including N-grams, patterns, motifs and binary profiles. Therefore, Top-<it>n</it>-gram is a good building block of the protein sequences and can be widely used in many tasks of the computational biology, such as the sequence alignment, the prediction of domain boundary, the designation of knowledge-based potentials and the prediction of protein binding sites.</p

    Research misconduct in the fields of ethics and philosophy: researchers’ perceptions in Spain

The online version is available at: https://doi.org/10.1007/s11948-021-00278-wEmpirical studies have revealed a disturbing prevalence of research misconduct in a wide variety of disciplines, although not, to date, in the areas of ethics and philosophy. This study aims to provide empirical evidence on perceptions of how serious a problem research misconduct is in these two disciplines in Spain, particularly regarding the effects that the model used to evaluate academics’ research performance may have on their ethical behaviour. The methodological triangulation applied in the study combines a questionnaire, a debate at the annual meeting of scientific association, and in-depth interviews. Of the 541 questionnaires sent out, 201 responses were obtained (37.1% of the total sample), with a significant difference in the participation of researchers in philosophy (30.5%) and in ethics (52.8%); 26 researchers took part in the debate and 14 interviews were conducted. The questionnaire results reveal that 91.5% of the respondents considered research misconduct to be on the rise; 63.2% considered at least three of the fraudulent practices referred to in the study to be commonplace, and 84.1% identified two or more such practices. The researchers perceived a high prevalence of duplicate publication (66.5%) and self-plagiarism (59.0%), use of personal influence (57.5%) and citation manipulation (44.0%), in contrast to a low perceived incidence of data falsification or fabrication (10.0%).     HCV Induces Oxidative and ER Stress, and Sensitizes Infected Cells to Apoptosis in SCID/Alb-uPA Mice

    Hepatitis C virus (HCV) is a blood-borne pathogen and a major cause of liver disease worldwide. Gene expression profiling was used to characterize the transcriptional response to HCV H77c infection. Evidence is presented for activation of innate antiviral signaling pathways as well as induction of lipid metabolism genes, which may contribute to oxidative stress. We also found that infection of chimeric SCID/Alb-uPA mice by HCV led to signs of hepatocyte damage and apoptosis, which in patients plays a role in activation of stellate cells, recruitment of macrophages, and the subsequent development of fibrosis. Infection of chimeric mice with HCV H77c also led an inflammatory response characterized by infiltration of monocytes and macrophages. There was increased apoptosis in HCV-infected human hepatocytes in H77c-infected mice but not in mice inoculated with a replication incompetent H77c mutant. Moreover, TUNEL reactivity was restricted to HCV-infected hepatocytes, but an increase in FAS expression was not. To gain insight into the factors contributing specific apoptosis of HCV infected cells, immunohistological and confocal microscopy using antibodies for key apoptotic mediators was done. We found that the ER chaperone BiP/GRP78 was increased in HCV-infected cells as was activated BAX, but the activator of ER stress–mediated apoptosis CHOP was not. We found that overall levels of NF-ΞΊB and BCL-xL were increased by infection; however, within an infected liver, comparison of infected cells to uninfected cells indicated both NF-ΞΊB and BCL-xL were decreased in HCV-infected cells. We conclude that HCV contributes to hepatocyte damage and apoptosis by inducing stress and pro-apoptotic BAX while preventing the induction of anti-apoptotic NF-ΞΊB and BCL-xL, thus sensitizing hepatocytes to apoptosis

    Based on a data sample of 106Γ—106 ψ β€² events collected with the BESIII detector, the decays ψ β€²β†’Ξ³Ο‡ c0,2, Ο‡ c0,2β†’Ξ³Ξ³ are studied to determine the two-photon widths of the Ο‡ c0,2 states. The two-photon decay branching fractions are determined to be B(Ο‡ c0β†’Ξ³Ξ³)=(2. 24Β±0.19Β±0.12Β±0.08)Γ—10 -4 and B(Ο‡ c2β†’Ξ³Ξ³)=(3.21Β±0.18Β±0. 17Β±0.13)Γ—10 -4. From these, the two-photon widths are determined to be Ξ“ Ξ³Ξ³(Ο‡ c0)=(2. 33Β±0.20Β±0.13Β±0.17)keV, Ξ“ Ξ³Ξ³(Ο‡ c2)=(0.63Β±0.04Β±0. 04Β±0.04)keV, and R=Ξ“ Ξ³Ξ³(Ο‡ c2)/ Ξ“ Ξ³Ξ³(Ο‡ c0)=0.271Β±0. 029Β±0.013Β±0.027, where the uncertainties are statistical, systematic, and those from the PDG B(ψ β€²β†’Ξ³Ο‡ c0,2) and Ξ“(Ο‡ c0,2) errors, respectively. The ratio of the two-photon widths for helicity Ξ»=0 and helicity Ξ»=2 components in the decay Ο‡ c2β†’Ξ³Ξ³ is measured for the first time to be f 0/2=Γγγλ= 0(Ο‡ c2)/Γγγλ=2(Ο‡ c2)=0. 00Β±0.02Β±0.02.     Functional Stability of Unliganded Envelope Glycoprotein Spikes among Isolates of Human Immunodeficiency Virus Type 1 (HIV-1)

    The HIV-1 envelope glycoprotein (Env) spike is challenging to study at the molecular level, due in part to its genetic variability, structural heterogeneity and lability. However, the extent of lability in Env function, particularly for primary isolates across clades, has not been explored. Here, we probe stability of function for variant Envs of a range of isolates from chronic and acute infection, and from clades A, B and C, all on a constant virus backbone. Stability is elucidated in terms of the sensitivity of isolate infectivity to destabilizing conditions. A heat-gradient assay was used to determine T90 values, the temperature at which HIV-1 infectivity is decreased by 90% in 1 h, which ranged between ∼40 to 49Β°C (nβ€Š=β€Š34). For select Envs (nβ€Š=β€Š10), the half-lives of infectivity decay at 37Β°C were also determined and these correlated significantly with the T90 (pβ€Š=β€Š0.029), though two β€˜outliers’ were identified. Specificity in functional Env stability was also evident. For example, Env variant HIV-1ADA was found to be labile to heat, 37Β°C decay, and guanidinium hydrochloride but not to urea or extremes of pH, when compared to its thermostable counterpart, HIV-1JR-CSF. Blue native PAGE analyses revealed that Env-dependent viral inactivation preceded complete dissociation of Env trimers. The viral membrane and membrane-proximal external region (MPER) of gp41 were also shown to be important for maintaining trimer stability at physiological temperature. Overall, our results indicate that primary HIV-1 Envs can have diverse sensitivities to functional inactivation in vitro, including at physiological temperature, and suggest that parameters of functional Env stability may be helpful in the study and optimization of native Env mimetics and vaccines

    Higher-order multipole amplitude measurement in ψ β€²β†’Ξ³Ο‡ c2

    Using 106Γ—106 ψ β€² events collected with the BESIII detector at the BEPCII storage ring, the higher-order multipole amplitudes in the radiative transition ψ β€²β†’Ξ³Ο‡ c2β†’Ξ³Ο€ +Ο€ -/Ξ³K +K - are measured. A fit to the Ο‡ c2 production and decay angular distributions yields M2=0.046Β±0. 010Β±0.013 and E3=0.015Β±0.008Β±0.018, where the first errors are statistical and the second systematic. Here M2 denotes the normalized magnetic quadrupole amplitude and E3 the normalized electric octupole amplitude. This measurement shows evidence for the existence of the M2 signal with 4.4Οƒ statistical significance and is consistent with the charm quark having no anomalous magnetic moment.     Search for a light exotic particle in J/psi radiative decays

    Using a data sample containing 1.06x10^8 psi' events collected with the BESIII detector at the BEPCII electron-positron collider, we search for a light exotic particle X in the process psi' -> pi^+ pi^- J/psi, J/psi -> gamma X, X -> mu^+ mu^-. This light particle X could be a Higgs-like boson A^0, a spin-1 U boson, or a pseudoscalar sgoldstino particle. In this analysis, we find no evidence for any mu^+mu^- mass peak between the mass threshold and 3.0 GeV/c^2. We set 90%-confidence-level upper limits on the product-branching fractions for J/psi -> gamma A^0, A^0 -> mu^+ mu^- which range from 4x10^{-7} to 2.1x10^{-5}, depending on the mass of A^0, for M(A^0)<3.0 GeV/c^2. Only one event is seen in the mass region below 255 MeV/c^2 and this has a mu^+mu^- mass of 213.3 MeV/c^2 and the product branching fraction upper limit 5x10^{-7}.Comment: 7 pages, 3 figures, submitted to Physical Review
