    Dietzia papillomatosis sp. nov., a novel actinomycete isolated from the skin of an immunocompetent patient with confluent and reticulated papillomatosis

    An actinomycete isolated from an immunocompetent patient suffering from confluent and reticulated papillomatosis was characterized using a polyphasic taxonomic approach. The organism had chemotaxonomic and morphological properties that were consistent with its assignment to the genus Dietzia and it formed a distinct phyletic line within the Dietzia 16S rRNA gene tree. It shared a 16S rRNA gene sequence similarity of 98.3 % with its nearest neighbour, the type strain of Dietzia cinnamea, and could be distinguished from the type strains of all Dietzia species using a combination of phenotypic properties. It is apparent from genotypic and phenotypic data that the organism represents a novel species in the genus Dietzia. The name proposed for this taxon is Dietzia papillomatosis; the type strain is N 1280T (=DSM 44961T=NCIMB 14145T)

    Comparative phylogenetic analysis of vitellogenin in species of cyst and root-knot nematodes

This is the accepted manuscript version of an article which has been published in final form at https://doi.org/10.1163/15685411-bja10232Plant-parasitic nematodes (PPN) are an economically important group of crop pests and are oviparous animals; all nutrients required to develop and ensure the survival of their unhatched progeny need to be deposited within the egg, including proteins. The most abundant protein deposited is vitellin, formed of a precursor protein vitellogenin, which has roles in transporting lipids, providing amino acids and influencing post-embryonic development. The genes encoding vitellogenin have been well studied in Caenorhabditis elegans, but little is known about vitellogenin in PPN. Using the vitellogenin gene sequences from C. elegans, homologous sequences in the genomes of some economically important cyst and root-knot nematodes were identified and hypothetical vitellogenin genes were predicted. Protein domains were then determined. Sequences were aligned using MUSCLE and then used to construct phylogenetic trees using the maximum likelihood method. With the availability of genomic data and use of online local alignment tools, the vitellogenin encoding genes from C. elegans could be aligned to PPN genomes. All predicted genes contained the same protein domains as C. elegans; Vitellogenin-N, vitellogenin open beta-sheet and von Willebrand factor domain type D. The constructed phylogenetic tree clustered the species into four groups: root-knot nematodes, two cyst nematode groups and Caenorhabditis species. By determining the hypothetical vitellogenin genes in PPN and inferring their relationships, this could form a potential basis to understand further the role of vitellogenin in cyst and root-knot nematodes.Peer reviewe

    Verovio: A Library for Engraving MEI Music Notation into SVG

    Rendering symbolic music notation is a common component of many MIR applications, and many tools are available for this task. There is, however, a need for a tool that can natively render the Music Encoding Initiative (MEI) notation encodings that are increasingly used in music research projects. In this paper, we present Verovio, a library and toolkit for rendering MEI. A significant advantage of Verovio is that it implements MEI’s structure internally, making it the best suited solution for rendering features that make MEI unique. Verovio is designed as a fast, portable, lightweight tool written in pure standard C++ with no dependencies on third-party frameworks or libraries. It can be used as a command-line rendering tool, as a library, or it can be compiled to JavaScript using the Emscripten LLVM-to-JavaScript compiler. This last option is particularly interesting because it provides a complete in-browser music MEI typesetter. The SVG output from Verovio is organized in such a way that the MEI structure is preserved as much as possible. Since every graphic in SVG is an XML element that is easily addressable, Verovio is particularly well-suited for interactive applications, especially in web browsers.     Digital Music Notation Data Model and Prototype Delivery System

    The UVa Library requests $161,175 in outright funds from NEH to collaborate with the University of Paderborn in Detmold, Germany, to produce a Music Encoding Initiative (MEI) demonstration project and to engage in dissemination efforts that will establish MEI as the predominant academic encoding standard for music notation. The demonstration project will include basic software for transforming material into MEI, a searchable archive of representative MEI-encoded data, and a prototype delivery system for items in the archive. This will allow the scholarly community to overcome the limitations of today's printed editions by extending the potential of digital editions, implementing new methodological techniques for music research, and facilitating collaboration between musicologists

    Enhancements to jml and its extended static checking technology

    Formal methods are useful for developing high-quality software, but to make use of them, easy-to-use tools must be available. This thesis presents our work on the Java Modeling Language (JML) and its static verification tools. A main contribution is Offline User-Assisted Extended Static Checking (OUA-ESC), which is positioned between the traditional, fully automatic ESC and interactive Full Static Program Verification (FSPV). With OUA-ESC, automated theorem provers are used to discharge as many Verification Conditions (VCs) as possible, then users are allowed to provide Isabelle/HOL proofs for the sub-VCs that cannot be discharged automatically. Thus, users are able to take advantage of the full power of Isabelle/HOL to manually prove the system correct, if they so choose. Exploring unproven sub-VCs with Isabelle's ProofGeneral has also proven very useful for debugging code and their specifications. We also present syntax and semantics for monotonic non-null references, a common category that has not been previously identified. This monotonic non-null modifier allows some fields previously declared as nullable to be treated like local variables for nullity flow analysis. To support this work, we developed JML4, an Eclipse-based Integration Verification Environment (IVE) for the Java Modeling Language. JML4 provides integration of JML into all of the phases of the Eclipse JDT's Java compiler, makes use of external API specifications, and provides native error reporting. The verification techniques initially supported include a Non-Null Type System (NNTS), Runtime Assertion Checking (RAC), and Extended Static Checking (ESC); and verification tools to be developed by other researchers can be incorporated. JML4 was adopted by the JML4 community as the platform for their combined research efforts. ESC4, JML4's ESC component, provides other novel features not found before in ESC tools. Multiple provers are used automatically, which provides a greater coverage of language constructs that can be verified. Multi-threaded generation and distributed discharging of VCs, as well as a proof-status caching strategy, greatly speed up this CPU-intensive verification technique. VC caches are known to be fragile, and we developed a simple way to remove some of that fragility. These features combine to form the first IVE for JML, which will hopefully bring the improved quality promised by formal methods to Java developer

Therefore, additional nematicides are required to control the nematode. The objective of this study was to screen for an effective nematicide. Fourth-stage juveniles and adults of H. diversa sampled from a lotus field were tested in in vitro solution experiments against 37 pesticides that are registered for the pest control of crops in Japan. Carbamate-based benfuracarb, organophosphate-based fenthion, nereistoxin-based cartap hydrochloride and cyanamide showed nematicidal effects against H. diversa. Benfuracarb at 1 μg/mL showed a nematostatic effect on H. diversa in an agar plate assay. Further, H. diversa treated with benfuracarb did not resume activity 7 days post nematicide treatment when transferred to distilled water. Benfuracarb was tested in micro-field experiments, in which H. diversa density and lotus tuber damage levels were monitored. Results showed that benfuracarb reduced H. diversa densities in the roots during the cultivation period in 2012 and consistently reduced damage levels during a five year study period.     Suppression of the soybean cyst nematode, Heterodera glycines, by short-term field cultivation and soil incorporation of mung bean.

This is the accepted manuscript version of an article which has been published in final form at https://doi.org/10.1163/15685411-bja10042Our previous study using pots reported that short-term growth of mung bean (Vigna radiata) may be useful to decrease the density of the soybean cyst nematode (SCN), Heterodera glycines, in soil. The objective of this study was to determine whether short-term growth of mung bean and its incorporation by ploughing decreased SCN density in infested fields. Firstly, we did pot experiments to evaluate the optimum temperature and moisture for hatching in soil. SCN hatching was stimulated at 25 and 30°C and not at 20°C; however, it was stimulated at alternating temperature conditions between 20 and 25°C. Soil moisture levels with pF 2.76 or less were required to stimulate SCN hatch in soil. Field experiments were done in Saitama, Kanagawa and Nara Prefectures, Japan. SCN density was reduced by nearly half even in control plots, in which mung bean was not cultivated and ploughed, in Saitama and Nara Prefectures. However, SCN density was reduced by nearly 80% or more in the three Prefectures, except for one plot in Kanagawa, and the soil temperature and moisture conditions were kept at around 20-30°C and at <pF 2.8. Increase in yield of green soybean by SCN control was estimated at 350 kg (1000 m)−2. Overall, the present study revealed that short-term field cultivation of mung bean and ploughing was a profitable method to decrease SCN density in infested fields and thereby to increase yield of green soybean.Peer reviewedFinal Accepted Versio

    Distribution of pigeon pea cyst nematode and root-knot nematodes in major sesame growing areas in Myanmar

The objective of the study was to investigate distribution of H. cajani in the major sesame producing areas in Myanmar. Before cultivation, soil samples were collected in 96 local farmer’s fields: (19 fields in Magway, 20 fields in Mandalay, 14 fields in Sagaing and 43 in Nay Pyi Taw), and nematode density was quantified by real-time PCR. The cyst nematode was detected in 63.2% of the fields in Magway and the mean density was 22.6 eggs equivalent (20 g soil)−1. In Mandalay and Nay Pyi Taw, the cyst nematode was detected in 40.0% and 18.6% of the fields with the mean densities of 9.9 and 21.0 eggs equivalent (20 g soil)−1, respectively. By contrast, the cyst nematode was not detected in Sagaing fields, in which sesame is rotated with paddy rice. Infestation of root-knot nematodes (RKN, Meloidogyne spp.) was also evaluated, because sesame is generally rotated with rice and pulses, which are attacked by RKN. The results showed 25.6% infestation of RKN with a mean density of 34.3 eggs equivalent (20 g soil)−1 only in Nay Pyi Taw, while there was no infestation in Magway, Mandalay, and Sagaing.
