    Certain Adenylated Non-Coding RNAs, Including 5â€Č Leader Sequences of Primary MicroRNA Transcripts, Accumulate in Mouse Cells following Depletion of the RNA Helicase MTR4

    RNA surveillance plays an important role in posttranscriptional regulation. Seminal work in this field has largely focused on yeast as a model system, whereas exploration of RNA surveillance in mammals is only recently begun. The increased transcriptional complexity of mammalian systems provides a wider array of targets for RNA surveillance, and, while many questions remain unanswered, emerging data suggest the nuclear RNA surveillance machinery exhibits increased complexity as well. We have used a small interfering RNA in mouse N2A cells to target the homolog of a yeast protein that functions in RNA surveillance (Mtr4p). We used high-throughput sequencing of polyadenylated RNAs (PA-seq) to quantify the effects of the mMtr4 knockdown (KD) on RNA surveillance. We demonstrate that overall abundance of polyadenylated protein coding mRNAs is not affected, but several targets of RNA surveillance predicted from work in yeast accumulate as adenylated RNAs in the mMtr4KD. microRNAs are an added layer of transcriptional complexity not found in yeast. After Drosha cleavage separates the pre-miRNA from the microRNA\u27s primary transcript, the byproducts of that transcript are generally thought to be degraded. We have identified the 5â€Č leading segments of pri-miRNAs as novel targets of mMtr4 dependent RNA surveillance

    Internal gravity waves contribute to fluid mixing and energy transport, not only in oceans but also in the atmosphere and in astrophysical bodies. We provide here the first experimental measurement of the growth rate of a resonant triad instability (also called parametric subharmonic instability) transferring energy to smaller scales where it is dissipated. We make careful and quantitative comparisons with theoretical predictions for propagating vertical modes in laboratory experiments

    Nearshore movement ecology of a medium-bodied shark, the creek whaler Carcharhinus fitzroyensis

    Background: The movement and habitat use patterns of medium-bodied nearshore sharks are poorly understood. However, these species face some of the highest levels of exposure to anthropogenic development. The habitat and space use strategies species exhibit affect their role within communities and how they respond to environmental change. The present study used passive acoustic telemetry to evaluate the residency, space use, and habitat use patterns of the creek whaler Carcharhinus fitzroyensis in a nearshore embayment in Queensland, Australia. Results: Individuals were monitored for approximately 18 months. Half of the monitored population were highly resident to the bay. In contrast, several individuals spent less than 2 weeks in the bay, suggesting that broader movements may occur in a portion of the population. Size had no effect on residency. Activity space size varied between months and time of day but was also not affected by animal size. All C. fitzroyensis spent the majority of time in seagrass habitat (70%) and deep water (>5 m) mud substrate (20%). Shallow mudflat, sandy inshore, and reef habitats were rarely used (7%). Although the sample size of immature individuals was relatively small, results indicated immature and mature C. fitzroyensis shared space and habitats. Conclusions: Overall, C. fitzroyensis used a combination of nearshore movement patterns typically exhibited by small- and large-bodied species. The movement patterns exhibited by C. fitzroyensis suggest that this species has a moderately high degree of seagrass habitat specialisation. Seagrass habitat is typically highly productive and may be an important foraging habitat for this species. Given the consistent use of seagrass habitat, C. fitzroyensis are likely vulnerable to population decline as a result of seagrass habitat loss. Future research should continue to investigate the unique movements of medium-bodied sharks

    Phase transformation pathways in amorphous germanium under indentation pressure

    Nanoindentation-induced phase transformations have been studied in amorphous Ge thin films. These films initially tend to deform via plastic flow of the amorphous phase under load but at a critical pressure a sudden phase transformation occurs. This transformation, to a soft metallic (ÎČ-Sn-like)-Ge phase confined under the indenter, is signified by a "pop-in" event on loading. Following "pop-in," the indentation tests fall into two distinct types of behavior. In one case, the rate of deformation with increasing load after "pop-in" increases, and the observed end-phase following complete unloading is observed to be predominately diamond-cubic Ge. In the other case, the deformation rate (slope of the loading curve) remains the same as that before "pop-in," and the end phases following unloading are found to contain predominantly unstable r8 and more stable hexagonal Ge phases. The different transformation pathways for these two cases are shown to be related to the probability that the soft (ÎČ-Sn-like)-Ge phase volume, which suddenly forms at the transformation pressure, is either unconstrained by the indenter tip (the first case) or totally constrained under the indenter tip (in the latter case)

Unfortunately, our lack of knowledge regarding their larval transient stage hinders our understanding of their basic ecology and connectivity. Larvae can have swimming behavior that influences their transport within the marine environment. Understanding the larval stage provides insight into population connectivity that can help strategically identify areas for restoration. Current techniques for understanding the larval stage include modeling that combines particle attributes (e.g., larval behavior) with physical processes of water movement to contribute to our understanding of connectivity trends. This study builds on those methods by using a previously developed retention clock matrix (RCM) to illustrate time dependent connectivity of two species of shellfish between areas and over a range of larval durations. The RCM was previously used on physical parameters but we expand the concept by applying it to biology. A new metric, difference RCM (DRCM), is introduced to quantify changes in connectivity under different scenarios. Broad spatial trends were similar for all behavior types with a general south to north progression of particles. The DRCMs illustrate differences between neutral particles and those with behavior in northern regions where stratification was higher, indicating that larval behavior influenced transport. Based on these findings, particle behavior led to small differences (north to south movement) in transport patterns in areas with higher salinity gradients (the northern part of the system) compared to neutral particles. Overall, the dominant direction for particle movement was from south to north, which at times was enhanced by winds from the south. Clam and oyster restoration in the southern portion of Barnegat Bay could serve as a larval supply for populations in the north. These model results show that coupled hydrodynamic and particle tracking models have implications for fisheries management and restoration activities.This work is supported by the Barnegat Bay Partnership EPA grants CE98212311, CE98212312.     Tumor and reproductive traits are linked by RNA metabolism genes in the mouse ovary: a transcriptome-phenotype association analysis

    Background: The link between reproductive life history and incidence of ovarian tumors is well known. Periods of reduced ovulations may confer protection against ovarian cancer. Using phenotypic data available for mouse, a possible association between the ovarian transcriptome, reproductive records and spontaneous ovarian tumor rates was investigated in four mouse inbred strains. NIA15k-DNA microarrays were employed to obtain expression profiles of BalbC, C57BL6, FVB and SWR adult ovaries.Results: Linear regression analysis with multiple-test control (adjusted p ≀ 0.05) resulted in ovarian tumor frequency (OTF) and number of litters (NL) as the top-correlated among five tested phenotypes. Moreover, nearly one-hundred genes were coincident between these two traits and were decomposed in 76 OTF(-) NL(+) and 20 OTF(+) NL(-) genes, where the plus/minus signs indicate the direction of correlation.
