    A bird's eye view: using geographic analysis to evaluate the representativeness of corvid indicators for West Nile virus surveillance

    BACKGROUND: The objective of this evaluation was to determine whether reports of dead corvid sightings and submissions of dead corvids for West Nile virus testing were representative of true corvid mortality in British Columbia in 2004, a year with no West Nile virus activity, in order to ensure the system was accurately describing corvid mortality rather than reflecting regional differences in surveillance methods. RESULTS: Local Health Areas reported 0–159 (median = 3) dead corvid sightings and 0–209 (median = 5) submissions for West Nile virus testing. The expected numbers of dead corvid sightings and submissions for testing from each Local Health Area were 0–232 (median = 3) and 0–258 (median = 4), respectively. Twelve Local Health Areas reported significantly fewer sightings than expected; 21 reported significantly more. Eleven Local Health Areas submitted significantly fewer corvids than expected; 26 submitted significantly more. CONCLUSION: Some Local Health Areas were over-represented and others under-represented in terms of corvid West Nile virus surveillance indicators. Recommendations were made to improve the representativeness of corvid surveillance data. Geographic analysis can be used to evaluate the representativeness of surveillance systems and result in improvements to surveillance

    Cryopreservation of human cancers conserves tumour heterogeneity for single-cell multi-omics analysis

    Background: High throughput single-cell RNA sequencing (scRNA-Seq) has emerged as a powerful tool for exploring cellular heterogeneity among complex human cancers. scRNA-Seq studies using fresh human surgical tissue are logistically difficult, preclude histopathological triage of samples, and limit the ability to perform batch processing. This hindrance can often introduce technical biases when integrating patient datasets and increase experimental costs. Although tissue preservation methods have been previously explored to address such issues, it is yet to be examined on complex human tissues, such as solid cancers and on high throughput scRNA-Seq platforms. Methods: Using the Chromium 10X platform, we sequenced a total of ~ 120,000 cells from fresh and cryopreserved replicates across three primary breast cancers, two primary prostate cancers and a cutaneous melanoma. We performed detailed analyses between cells from each condition to assess the effects of cryopreservation on cellular heterogeneity, cell quality, clustering and the identification of gene ontologies. In addition, we performed single-cell immunophenotyping using CITE-Seq on a single breast cancer sample cryopreserved as solid tissue fragments. Results: Tumour heterogeneity identified from fresh tissues was largely conserved in cryopreserved replicates. We show that sequencing of single cells prepared from cryopreserved tissue fragments or from cryopreserved cell suspensions is comparable to sequenced cells prepared from fresh tissue, with cryopreserved cell suspensions displaying higher correlations with fresh tissue in gene expression. We showed that cryopreservation had minimal impacts on the results of downstream analyses such as biological pathway enrichment. For some tumours, cryopreservation modestly increased cell stress signatures compared to freshly analysed tissue. Further, we demonstrate the advantage of cryopreserving whole-cells for detecting cell-surface proteins using CITE-Seq, which is impossible using other preservation methods such as single nuclei-sequencing. Conclusions: We show that the viable cryopreservation of human cancers provides high-quality single-cells for multiomics analysis. Our study guides new experimental designs for tissue biobanking for future clinical single-cell RNA sequencing studies

    The effects of a mindfulness-based family psychoeducation intervention for the caregivers of young adults with first-episode psychosis: A randomized controlled trial

    Objective: In this study, we investigated the effects of a mindfulness-based family psychoeducation (MBFPE) program on the mental-health outcomes of both caregivers and young adults with first-episode psychosis with an onset in the past three years through a multi-site randomized controlled trial. We also studied the outcomes of three potential mediating effects of interpersonal mindfulness, expressed emotions, and non-attachment on the program. Method: We randomly assigned 65 caregivers of young adults with psychosis to MBFPE (n = 33) or an ordinary family psychoeducation (FPE) program (n = 32); among them, 18 young adults in recovery also participated in the evaluation of outcomes. Results: Intent-to-treat analyses were conducted. No significant time × group interaction effects of MBFPE and FPE programs were found in any of the caregivers’ outcomes. However, the young adults with psychosis reported higher levels of recovery after the MBFPE program than after the ordinary FPE program (F = 8.268, p = 0.012, d = 1.484). They also reported a larger reduction in over-involvement of their caregivers (F = 4.846, p = 0.044, d = 1.136), showing that MBFPE had a superior effect to FPE in promoting recovery and reducing over-involvement. Conclusions: A brief psychoeducation program may not reduce the burden on or improve the mental-health outcome of caregivers of individuals with recent-onset psychosis. However, integrating mindfulness into a conventional family psychoeducation program may reduce the expressed emotions of caregivers, especially over-involvement. Further studies should explore how psychoeducation programs can reduce the impact of psychosis on family through sustainable effects in terms of reducing their burden and expressed emotions, using a rigorous study and adequate sample size

    Ecological niche modeling of Cryptococcus gattii in British Columbia

    Cryptococcus gattii unexpectedly emerged on Vancouver Island, British Columbia (BC), Canada in 1999 causing human and animal illness. Prior to its discovery on Vancouver Island, this microscopic fungal organism was limited to tropical and sub-tropical regions of the world with eucalyptus trees as the environmental reservoir. Environmental sampling for C. gattii in southwestern BC has isolated the organism from native vegetation, soil, air and water. Since it is not possible to sample every location for the presence or absence of C. gattii on Vancouver Island or the BC mainland, ecological niche modeling using the Genetic Algorithm for Rule-set Prediction (GARP) was performed to identify the optimal and potential ecological niche areas of C. gattii in BC. Human and animal surveillance and environmental sampling data were used as input data points to build and test the ecological niche models based on 15 predictor environmental data layers (topographic, climatic, biogeoclimatic, and soil). Training and testing accuracy of the C. gattii ecological niche models were 99.4% and 99.2% based on the distribution of human cases, 98.7% and 98.3% based on the distribution of animal cases, and 99.7% and 99.7% based on the distribution of positive environmental sampling locations (p-value <0.0001 for all models). Forecasted optimal C. gattii ecological niche areas in BC include the central and south eastern coast of Vancouver Island, Gulf Islands, Sunshine Coast and Vancouver Lower Mainland. They are characterized by areas of low lying elevations, daily January average temperatures above freezing, and presence within the Coastal Douglas-fir and Coastal Western Hemlock xeric maritime biogeoclimatic zones. The results of these analyses are visualized using Geographic Information Systems, and shared with public health to prioritize future C. gattii environmental sampling in previously unidentified areas and increase public and physician awareness of cryptococcal disease in BC.Arts, Faculty ofGeography, Department ofGraduat
