    GOGOT: a method for the identification of differentially expressed fragments from cDNA-AFLP data

    <p>Abstract</p> <p>Background</p> <p>One-dimensional (1-D) electrophoretic data obtained using the cDNA-AFLP method have attracted great interest for the identification of differentially expressed transcript-derived fragments (TDFs). However, high-throughput analysis of the cDNA-AFLP data is currently limited by the need for labor-intensive visual evaluation of multiple electropherograms. We would like to have high-throughput ways of identifying such TDFs.</p> <p>Results</p> <p>We describe a method, GOGOT, which automatically detects the differentially expressed TDFs in a set of time-course electropherograms. Analysis by GOGOT is conducted as follows: correction of fragment lengths of TDFs, alignment of identical TDFs across different electropherograms, normalization of peak heights, and identification of differentially expressed TDFs using a special statistic. The output of the analysis is a highly reduced list of differentially expressed TDFs. Visual evaluation confirmed that the peak alignment was performed perfectly for the TDFs by virtue of the correction of peak fragment lengths before alignment in step 1. The validity of the automated ranking of TDFs by the special statistic was confirmed by the visual evaluation of a third party.</p> <p>Conclusion</p> <p>GOGOT is useful for the automated detection of differentially expressed TDFs from cDNA-AFLP temporal electrophoretic data. The current algorithm may be applied to other electrophoretic data and temporal microarray data.</p

    All-or-none switching of transcriptional activity on single DNA molecules caused by a discrete conformational transition

    Recently, it has been confirmed that long duplex DNA molecules with sizes larger than several tens of kilo-base pairs (kbp), exhibit a discrete conformational transition from an elongated coil state to a compact globule state upon the addition of various kinds of chemical species that usually induce DNA condensation. In this study, we performed a single-molecule observation on a large DNA, Lambda ZAP II DNA (ca. 41 kbp), in a solution containing RNA polymerase and substrates along with spermine, a tetravalent cation, at different concentrations, by use of fluorescence staining of both DNA and RNA. We found that transcription, or RNA production, is completely inhibited in the compact state, but is actively performed in the unfolded coil state. Such an all-or-none effect on transcriptional activity induced by the discrete conformational transition of single DNA molecules is discussed in relation to the mechanism of the regulation of large-scale genetic activity.Comment: 14 pages, 2 figure

    Deformation of rhyolite lava crust associated with intermittent inner flow of lava: palaeomagnetic evidence

    A palaeomagnetic study has been conducted to examine the deformation of thick crusts of rhyolite lava while its inner portions continue to flow. The Sanukayama rhyolite lava, which erupted in the Pleistocene in Kozushima Island, Japan, was chosen as the investigation site because of its well-exposed vertical lithofacies variations classified into three distinct zones (pumiceous, obsidian and crystalline). The targets of this study are the pumiceous and obsidian zones, which constitute the crust of the lava. Thermal demagnetization reveals three remanent magnetization components from the pumiceous and obsidian samples but only a single magnetization component from the inner crystalline rhyolite samples. Alternating field demagnetization is ineffective in isolating the magnetization components in the pumiceous and obsidian samples. The multiple components of remanent magnetization of the crust are interpreted to have been acquired during cooling as thermoremanent magnetizations. We suspect intermittent lava transport of the inner portions, the primary mode of rhyolite lava advancement, to be responsible for the presence of multiple components in pumice and obsidian of the lava crust. When the inner portions of the lava retain mobility to flow out of the crust, the solidified crust of the lava surface below the magnetite Curie temperature remains susceptible to deformation. Analysis of palaeomagnetic directions from the crust allows the deformation of the crust to be described in terms of rotation. Although the mode of rhyolite lava advancement is not well understood, because of its infrequent occurrence, our observations offer an important insight on how the mobile part of the lava is associated with the deformation of the crust during continued lava advance

    ROKU: a novel method for identification of tissue-specific genes

    BACKGROUND: One of the important goals of microarray research is the identification of genes whose expression is considerably higher or lower in some tissues than in others. We would like to have ways of identifying such tissue-specific genes. RESULTS: We describe a method, ROKU, which selects tissue-specific patterns from gene expression data for many tissues and thousands of genes. ROKU ranks genes according to their overall tissue specificity using Shannon entropy and detects tissues specific to each gene if any exist using an outlier detection method. We evaluated the capacity for the detection of various specific expression patterns using synthetic and real data. We observed that ROKU was superior to a conventional entropy-based method in its ability to rank genes according to overall tissue specificity and to detect genes whose expression pattern are specific only to objective tissues. CONCLUSION: ROKU is useful for the detection of various tissue-specific expression patterns. The framework is also directly applicable to the selection of diagnostic markers for molecular classification of multiple classes

    Anode properties of thick-film electrodes prepared by gas deposition of Ni-coated Si particles

    Thick-film electrodes of Si particles coated with Ni, Ni-Sn, and Ni-P were fabricated by electroless deposition followed by gas deposition to form the anode of a Li-ion battery. The electrode of Ni-coated Si showed remarkably improved cycling performance with a discharge capacity of 580 mA h g-1 at the 1000th cycle, which is possibly caused by its higher elastic modulus than that of the uncoated Si electrode. The electrode of Si coated with Ni-P, which consisted of Ni3P, with the lower coating amount exhibited a higher initial capacity and excellent cycling performance with a capacity of 790 mA h g-1 at the 1000th cycle, whereas poor performance was obtained for the electrode of Si coated with Ni-Sn. The excellent performance in the case of Ni-P coating is attributed to the smaller amount of coating, the high elastic modulus, and the lower reactivity of Ni3P with Li ions in comparison with Ni3Sn in Ni-Sn

    Anode Properties of Composite Thick-Film Electrodes Consisted of Si and Various Metal Silicides

    Thick-film electrodes of composite active materials consisted of Si and various metal silicides, FeSi2/Si, VSi2/Si, or MmSi2/Si, were prepared by mechanical alloying followed by gas deposition for anodes of Li-ion batteries. We investigated a relationship between the performance of these electrodes and properties of the silicide, the electrical resistivity, the referential breaking strength, and the thermodynamic stability. The MmSi2/Si composite electrode exhibited superb cycling performance, where the discharge capacity of 380 mA h g-1 was maintained even at the 1000th cycle. It is suggested that thermodynamically stable MmSi2 in the composite electrode can improve the electrical conductivity of the electrode and can release the stress induced by a volumetric change of Si for a long period

    Superoxide Anion Radical Scavenging Activities of Herbs and Pastures in Northern Japan Determined Using Electron Spin Resonance Spectrometry

    Free radicals are not only destructive to the living cells but also reduce the quality of animal products through oxidation. As a result the superoxide anion radical (O2・-), one of the most destructive reactive oxygen species, is a matter of concern for the animal scientists as well as feed manufacturers to ensure the quality of product to reach consumers demand. The superoxide anion radical scavenging activities (SOSA) of water and MeOH extracts of 2 herbs and 9 pasture samples collected from lowland and highland swards were determined against a 5,5-dimethyl-1-pyroline-N-oxide-O2・-spin adduct based on a hypoxanthine-xanthine oxidase reaction using electron spin resonance spectrometry. Both the water and MeOH extracted SOSA differed among the herbs and pastures. Species and altitudinal variations were observed between extraction methods. The herbs were higher in both water and MeOH extracted SOSA than the pastures except for water extracts of one pasture, white clover (Trifolium repens L.). Among the pastures, quackgrass (Agrophyron repens L.) showed higher SOSA in both the MeOH and water extracts, and timothy (Phleum pretense L.) showed higher MeOH extracted SOSA. It is apparent that the kind and amount of antioxidants differ among herbs and pastures. Animal health and quality of animal products could be improved by adequate selection and combining of herbs and pastures having higher SOSA
