    In this article, we show how the compositional refinement of the ``Shuffle Conjecture'' due to Jim Haglund, Jennifer Morse, and Mike Zabrocki can be used to express the image of a Schur function under the Bergeron-Garsia Nabla operator as a weighted sum of a suitable collection of ``Parking Functions.'' The validity of these expressions is, of course, going to be conjectural until the compositional refinement of the Shuffle Conjecture is established

    An explicit formula for ndinv, a new statistic for two-shuffle parking functions

    In a recent paper, Duane, Garsia, and Zabrocki introduced a new statistic, "ndinv'', on a family of parking functions. The definition was guided by a recursion satisfied by the polynomial ΔhmCp1Cp2...Cpk1,en\langle\Delta_{h_m}C_p1C_p2...C_{pk}1,e_n\rangle, for Δhm\Delta_{h_m} a Macdonald eigenoperator, CpiC_{p_i} a modified Hall-Littlewood operator and (p1,p2,,pk)(p_1,p_2,\dots ,p_k) a composition of n. Using their new statistics, they are able to give a new interpretation for the polynomial en,hjhnj\langle\nabla e_n, h_j h_n-j\rangle as a q,t numerator of parking functions by area and ndinv. We recall that in the shuffle conjecture, parking functions are q,t enumerated by area and diagonal inversion number (dinv). Since their definition is recursive, they pose the problem of obtaining a non recursive definition. We solved this problem by giving an explicit formula for ndinv similar to the classical definition of dinv. In this paper, we describe the work we did to construct this formula and to prove that the resulting ndinv is the same as the one recursively defined by Duane, Garsia, and Zabrocki

    KOREF_S1: phased, parental trio-binned Korean reference genome using long reads and Hi-C sequencing methods

    Background KOREF is the Korean reference genome, which was constructed with various sequencing technologies including long reads, short reads, and optical mapping methods. It is also the first East Asian multiomic reference genome accompanied by extensive clinical information, time-series and multiomic data, and parental sequencing data. However, it was still not a chromosome-scale reference. Here, we updated the previous KOREF assembly to a new chromosome-level haploid assembly of KOREF, KOREF_S1v2.1. Oxford Nanopore Technologies (ONT) PromethION, Pacific Biosciences HiFi-CCS, and Hi-C technology were used to build the most accurate East Asian reference assembled so far. Results We produced 705 Gb ONT reads and 114 Gb Pacific Biosciences HiFi reads, and corrected ONT reads by Pacific Biosciences reads. The corrected ultra-long reads reached higher accuracy of 1.4% base errors than the previous KOREF_S1v1.0, which was mainly built with short reads. KOREF has parental genome information, and we successfully phased it using a trio-binning method, acquiring a near-complete haploid-assembly. The final assembly resulted in total length of 2.9 Gb with an N50 of 150 Mb, and the longest scaffold covered 97.3% of GRCh38's chromosome 2. In addition, the final assembly showed high base accuracy, with Conclusions KOREF_S1v2.1 is the first chromosome-scale haploid assembly of the Korean reference genome with high contiguity and accuracy. Our study provides useful resources of the Korean reference genome and demonstrates a new strategy of hybrid assembly that combines ONT's PromethION and PacBio's HiFi-CCS

    Nebraska’s Women in Stem | Listen Then Act

    A large and vibrant science, technology, engineering, and math (STEM) workforce has a range of benefits for the economic and social well-being of communities; yet, women continue to be underrepresented in these occupations. Nationally, in 2017, women accounted for over half of the college-educated workforce but made up only 29% of those employed in science and engineering occupations, while being overrepresented in STEMrelated fields like healthcare. Nebraska’s STEM workforce is reflective of national trends. In 2019, about 27% of Nebraska women 25 years or older worked in a core STEM occupation, which we can estimate to be about 15,300 women (U.S. Census Bureau, 2019). Women of color are even less represented. In partnership with the Center for Public Affairs Research (CPAR) at the University of Nebraska at Omaha (UNO), Bio Nebraska and the Nebraska Coalition for Lifesaving Cures sponsored an extensive qualitative research initiative to better understand the challenges and opportunities for women working in STEM occupations in Nebraska. In order to hear the lived experiences of women working in STEM, researchers at UNO CPAR conducted 48 in-depth, semi-structured interviews with women working in STEM occupations and residing in Nebraska

    Transcriptomic Analysis of Shiga Toxin-Producing Escherichia coli FORC_035 Reveals the Essential Role of Iron Acquisition for Survival in Canola Sprouts and Water Dropwort

    Enterohemorrhagic Escherichia coli (EHEC) is a foodborne pathogen that poses a serious threat to humans. Although EHEC is problematic mainly in food products containing meat, recent studies have revealed that many EHEC-associated foodborne outbreaks were attributable to spoiled produce such as sprouts and green leafy vegetables. To understand how EHEC adapts to the environment in fresh produce, we exposed the EHEC isolate FORC_035 to canola spouts (Brassica napus) and water dropwort (Oenanthe javanica) and profiled the transcriptome of this pathogen at 1 and 3 h after incubation with the plant materials. Transcriptome analysis revealed that the expression of genes associated with iron uptake were down-regulated during adaptation to plant tissues. A mutant strain lacking entB, presumably defective in enterobactin biosynthesis, had growth defects in co-culture with water dropwort, and the defective phenotype was complemented by the addition of ferric ion. Furthermore, gallium treatment to block iron uptake inhibited bacterial growth on water dropwort and also hampered biofilm formation. Taken together, these results indicate that iron uptake is essential for the fitness of EHEC in plants and that gallium can be used to prevent the growth of this pathogen in fresh produce

    Comparison of out-of-hospital cardiac arrests during the COVID-19 pandemic with those before the pandemic: an updated systematic review and meta-analysis

    The coronavirus disease of 2019 (COVID-19) pandemic, directly and indirectly, affected the emergency medical care system and resulted in worse out-of-hospital cardiac arrest (OHCA) outcomes and epidemiological features compared with those before the pandemic. This review compares the regional and temporal features of OHCA prognosis and epidemiological characteristics. Various databases were searched to compare the OHCA outcomes and epidemiological characteristics during the COVID-19 pandemic with before the pandemic. During the COVID-19 pandemic, survival and favorable neurological outcome rates were significantly lower than before. Survival to hospitalization, return of spontaneous circulation, endotracheal intubation, and use of an automated external defibrillator (AED) decreased significantly, whereas the use of a supraglottic airway device, the incidence of cardiac arrest at home, and response time of emergency medical service (EMS) increased significantly. Bystander CPR, unwitnessed cardiac arrest, EMS transfer time, use of mechanical CPR, and in-hospital target temperature management did not differ significantly. A subgroup analysis of the studies that included only the first wave with those that included the subsequent waves revealed the overall outcomes in which the epidemiological features of OHCA exhibited similar patterns. No significant regional differences between the OHCA survival rates in Asia before and during the pandemic were observed, although other variables varied by region. The COVID-19 pandemic altered the epidemiologic characteristics, survival rates, and neurological prognosis of OHCA patients.Review registration: PROSPERO (CRD42022339435)
