    Reweaving the tapestry: a supertree of birds

    Supertrees are a useful method of constructing large-scale phylogenies by assembling numerous smaller phylogenies that have some, but not necessarily all, taxa in common. Birds are an obvious candidate for supertree construction as they are the most abundant land vertebrates on the planet and no comprehensive phylogeny of both extinct and extant species currently exists. In order to construct supertrees, primary analysis of characters is required. One such study, presented here, describes two new partial specimens belonging to the Primobucconidae from the Green River Formation of Wyoming (USA), which were assigned to the species Primobucco mcgrewi. Although incomplete, these specimens had preserved anatomical features not seen in other material. An attempt to further constrain their phylogenetic position was inconclusive, showing only that the Primobucconidae belong in a clade containing the extant Coraciiformes and related taxa. Over 700 such studies were used to construct a species-level supertree of Aves containing over 5000 taxa. The resulting tree shows the relationships between the main avian groups, with only a few novel clades, some of which can be explained by a lack of information regarding those taxa. The tree was constructed using a strict protocol which ensures robust, accurate and efficient data collection and processing; extending previous work by other authors. Before creating the species-level supertree the protocol was tested on the order Galliformes in order to determine the most efficient method of removing non-independent data. It was found that combining non-independent source trees via a “mini-supertree” analysis produced results more consistent with the input source data and, in addition, significantly reduced computational load. Another method for constructing large-scale trees is via a supermatrix, which is constructed from primary data collated into a single, large matrix. A molecular-only tree was constructed using both supertree and supermatrix methods, from the same data, again of the order Galliformes. Both methods performed equally as well in producing trees that fit the source data. The two methods could be considered complementary rather than conflicting as the supertree took a long time to construct but was very quick to calculate, but the supermatrix took longer to calculate, but was quicker to construct. Dependent upon the data at hand and the other factors involved, the choice of which method to use appears, from this small study, to be of little consequence. Finally an updated species-level supertree of the Dinosauria was also constructed and used to look at diversification rates in order to elucidate the “Cretaceous explosion of terrestrial life”. Results from this study show that this apparent burst in diversity at the end of the Cretaceous is a sampling artefact and in fact, dinosaurs show most of their major diversification shifts in the first third of their history

    Losing silence, gaining acceptance:A qualitative exploration of the role of thoughts in adult patients with subjective tinnitus

    Objective: Tinnitus is one of the most common somatic symptoms to affect humanity. Prevalence rates in adult populations range from 8.2 to 20.1%. Our aim was to understand the beliefs and interpretations of tinnitus and the experience of living with it. Design: An in depth grounded theory interview study. Grounded theory is an inductive approach to developing theory. Sample: Thirteen contrasting people with tinnitus who had sought help from clinical services in England. Results: We identified that the thinking patterns that people held around their tinnitus impacted how they experienced it. A core category emerged from the data, “sense making”. Around “sense making” eight other themes operated. Results are discussed in relation to the literature on tinnitus acceptance and beliefs. Conclusions: The aim of interventions is to foster understanding and enhance perceptions of control, which may minimise the emotional impact of tinnitus and reduce the perceived severity of consequences

    <p>Abstract</p> <p>Background</p> <p>Large phylogenies are crucial for many areas of biological research. One method of creating such large phylogenies is the supertree method, but creating supertrees containing thousands of taxa, and hence providing a comprehensive phylogeny, requires hundred or even thousands of source input trees. Managing and processing these data in a systematic and error-free manner is challenging and will become even more so as supertrees contain ever increasing numbers of taxa. Protocols for processing input source phylogenies have been proposed to ensure data quality, but no robust software implementations of these protocols as yet exist.</p> <p>Findings</p> <p>The aim of the Supertree Tool Kit (STK) is to aid in the collection, storage and processing of input source trees for use in supertree analysis. It is therefore invaluable when creating supertrees containing thousands of taxa and hundreds of source trees. The STK is a Perl module with executable scripts to carry out various steps in the processing protocols. In order to aid processing we have added meta-data, via XML, to each tree which contains information such as the bibliographic source information for the tree and how the data were derived, for instance the character data used to carry out the original analysis. These data are essential parts of previously proposed protocols.</p> <p>Conclusions</p> <p>The STK is a bioinformatics tool designed to make it easier to process source phylogenies for inclusion in supertree analysis from hundreds or thousands of input source trees, whilst reducing potential errors and enabling easy sharing of such datasets. It has been successfully used to create the largest known supertree to date containing over 5000 taxa from over 700 source phylogenies.</p

    Range-Wide Declines of Northern Spotted Owl Populations in the Pacific Northwest: A Meta-Analysis

    The northern spotted owl (Strix occidentalis caurina) inhabits older coniferous forests in the Pacific Northwest and has been at the center of forest management issues in this region. The immediate threats to this federally listed species include habitat loss and competition with barred owls (Strix varia), which invaded from eastern North America. We conducted a prospective meta-analysis to assess population trends and factors affecting those trends in northern spotted owls using 26 years of survey and capture-recapture data from 11 study areas across the owls\u27 geographic range to analyze demographic traits, rates of population change, and occupancy parameters for spotted owl territories. We found that northern spotted owl populations experienced significant declines of 6–9% annually on 6 study areas and 2–5% annually on 5 other study areas. Annual declines translated to ≤35% of the populations remaining on 7 study areas since 1995. Barred owl presence on spotted owl territories was the primary factor negatively affecting apparent survival, recruitment, and ultimately, rates of population change. Analysis of spotted and barred owl detections in an occupancy framework corroborated the capture-recapture analyses with barred owl presence increasing territorial extinction and decreasing territorial colonization of spotted owls. While landscape habitat components reduced the effect of barred owls on these rates of decline, they did not reverse the negative trend. Our analyses indicated that northern spotted owl populations potentially face extirpation if the negative effects of barred owls are not ameliorated while maintaining northern spotted owl habitat across their range

    Invader removal triggers competitive release in a threatened avian predator

    Changes in the distribution and abundance of invasive species can have far-reaching ecological consequences. Programs to control invaders are common but gauging the effectiveness of such programs using carefully controlled, large-scale field experiments is rare, especially at higher trophic levels. Experimental manipulations coupled with long-term demographic monitoring can reveal the mechanistic underpinnings of interspecific competition among apex predators and suggest mitigation options for invasive species. We used a large-scale before-after control-impact removal experiment to investigate the effects of an invasive competitor, the barred owl (Strix varia), on the population dynamics of an iconic old-forest native species, the northern spotted owl (Strix occidentalis caurina). Removal of barred owls had a strong, positive effect on survival of sympatric spotted owls and a weaker but positive effect on spotted owl dispersal and recruitment. After removals, the estimated mean annual rate of population change for spotted owls stabilized in areas with removals (0.2% decline per year), but continued to decline sharply in areas without removals (12.1% decline per year). The results demonstrated that the most substantial changes in population dynamics of northern spotted owls over the past two decades were associated with the invasion, population expansion, and subsequent removal of barred owls. Our study provides experimental evidence of the demographic consequences of competitive release, where a threatened avian predator was freed from restrictions imposed on its population dynamics with the removal of a competitively dominant invasive species

    Amy Tan’s The Bonesetter’s Daughter is a fictional account of a Chinese American woman and her mother, a first generation migrant, who is negotiating dementia in later life. Analysis of diasporic novels can provide insight into migrant belonging, especially the emotional geographies of home and emotional subjectivities of ageing that are not commonly or easily elucidated even by qualitative interviewing methods. This article examines Tan’s construction of ageing as an intergenerational, cultural and emotional process, and highlights the role of storytelling as an everyday home-making practice through which the transnationality of home in older age becomes evident
