    DARPins detect the formation of hetero-tetramers of p63 and p73 in epithelial tissues and in squamous cell carcinoma

    The two p53 homologues p63 and p73 regulate transcriptional programs in epithelial tissues and several cell types in these tissues express both proteins. All members of the p53 family form tetramers in their active state through a dedicated oligomerization domain that structurally assembles as a dimer of dimers. The oligomerization domain of p63 and p73 share a high sequence identity, but the p53 oligomerization domain is more divergent and it lacks a functionally important C-terminal helix present in the other two family members. Based on these structural differences, p53 does not hetero-oligomerize with p63 or p73. In contrast, p63 and p73 form hetero-oligomers of all possible stoichiometries, with the hetero-tetramer built from a p63 dimer and a p73 dimer being thermodynamically more stable than the two homo-tetramers. This predicts that in cells expressing both proteins a p632_{2}/p732_{2} hetero-tetramer is formed. So far, the tools to investigate the biological function of this hetero-tetramer have been missing. Here we report the generation and characterization of Designed Ankyrin Repeat Proteins (DARPins) that bind with high affinity and selectivity to the p632_{2}/p732_{2} hetero-tetramer. Using these DARPins we were able to confirm experimentally the existence of this hetero-tetramer in epithelial mouse and human tissues and show that its level increases in squamous cell carcinoma

    Discovery of Protein-Protein Interaction Inhibitors by Integrating Protein Engineering and Chemical Screening Platforms

    Protein-protein interactions (PPIs) govern intracellular life, and identification of PPI inhibitors is challenging. Roadblocks in assay development stemming from weak binding affinities of natural PPIs impede progress in this field. We postulated that enhancing binding affinity of natural PPIs via protein engineering will aid assay development and hit discovery. This proof-of-principle study targets PPI between linear ubiquitin chains and NEMO UBAN domain, which activates NF-ÎșB signaling. Using phage display, we generated ubiquitin variants that bind to the functional UBAN epitope with high affinity, act as competitive inhibitors, and structurally maintain the existing PPI interface. When utilized in assay development, variants enable generation of robust cell-based assays for chemical screening. Top compounds identified using this approach directly bind to UBAN and dampen NF-ÎșB signaling. This study illustrates advantages of integrating protein engineering and chemical screening in hit identification, a development that we anticipate will have wide application in drug discovery

    Die Tumorprotein-Familie des Proteins p53 besteht aus drei Familienmitgliedern p53, p63 und p73 mit diversen Funktionen als Transkriptionsfaktoren. p53 war das erste Mitglied dieser Familie, das im Jahre 1979 entdeckt wurde und wurde zunĂ€chst als krebsverursachendes Protein eingeordnet, weil es in vielen Tumorgeweben in erhöhter Menge vorgefunden wurde. Es wurde allerdings festgestellt, dass der Großteil dieser gefundenen p53-Proteine funktionsunfĂ€hig durch Mutationen in ihrer AminosĂ€uresequenz waren. Unmutiertes p53 hingegen fĂŒhrt zu einem Stopp von Zellteilung oder sogar Zelltod, sofern die Zellen genetischem Stress durch Strahlung oder mutagene Chemikalien ausgesetzt sind. Heute wird p53 als eines der wichtigsten Tumor-UnterdrĂŒckungsproteine betrachtet. Die beiden anderen Familienmitglieder p63 und p73 existieren in einer Vielzahl von Isoformen. Neben carboxyterminaler alternativer mRNA-Prozessierung (α, ÎČ, Îł, usw. Isoformen) fĂŒhren zwei unabhĂ€ngige Promotoren auch zu zwei unterschiedlichen Aminotermini. Hier wird zwischen ΔN- und TA-Isoformen unterschieden. Im Falle von p63 treten zwei dominante Isoformen auf, ΔNp63α und TAp63α. WĂ€hrend ΔNp63α eine Rolle in der Differenzierung von Haut spielt, wurde TAp63α bisher ausschließlich in Eizellen gefunden. Dort hat es die Funktion eines Sensors, der die genetische IntegritĂ€t der weiblichen Keimbahn sicherstellt. Es liegt in Eizellen in hoher Konzentration vor, allerdings in einer komplett inaktiven Form. Werden SchĂ€den im der Erbgut der Eizelle festgestellt, so wird das Protein aktiviert und kann so den Prozess des Zelltods der Eizelle einleiten. Mutationen oder das Fehlen des p63-Genes fĂŒhren zu Missbildungen wĂ€hrend der Entwicklung und zu unvollstĂ€ndig ausgebildeter Haut. Im Falle von p73 gibt es ebenfalls mehrere Isoformen, wobei die Funktionen und Relevanzen der einzelnen Isoformen bisher nicht komplett geklĂ€rt werden konnten. Eine p73-negative Maus hat einen diffusen PhĂ€notyp, der sich durch niedrige Intelligenz, fast sterile MĂ€nnchen und chronische bronchiale Infektion auszeichnet. Generell sind alle Mitglieder der p53-Familie tetramere Proteine und sind nur in diesem Zustand auch aktiv. Die einzige Ausnahme stellt, wie oben beschrieben, TAp63α dar, das in einem inaktiven dimeren Zustand vorliegt und nur durch Modifikation durch zwei unabhĂ€ngige Kinasen aktiviert werden kann. Dabei geht es in den tetrameren Zustand ĂŒber und ist daraufhin aktiv. Alle drei Proteine haben (anhand ihrer lĂ€ngsten Isoform beschrieben) eine konservierte DomĂ€nenstruktur. Am Aminoterminus befindet sich zunĂ€chst die transaktivierende-DomĂ€ne (TAD), die fĂŒr Interaktionen mit transkriptionellen Koaktivatioren relevant ist. Danach folgt die stark konservierte DesoxyribonukleinsĂ€ure (DNA) bindende DomĂ€ne (DBD). Sie stellt sicher, dass der Transkriptionsfaktor sequenzspezifisch an der richtigen Stelle auf die DNA bindet. Weitergehend folgt die TetramerisierungsdomĂ€ne (TD), welche den oligomeren Zustand des Proteins herstellt. Im Falle von p53 endet das Protein an dieser Stelle, bei p63 und p73 folgen noch das Sterile-Alpha-Motiv (SAM) und die Transkription-inhibierende DomĂ€ne (TID). Die SAM DomĂ€ne wird generell als InteraktionsdomĂ€ne beschrieben, es konnte allerdings bis dato kein Interaktionspartner gefunden werden. Die TID hat einen negativen Einfluss auf die transkriptionelle AktivitĂ€t der Proteine. Im Falle von TAp63α interagiert sie zusĂ€tzlich mit der TAD um den Dimeren Zustand zu stabilisieren. Histon Acetylasen Die Acetylierung von Histonen ist neben deren Methylierung die wichtigste Modifikation. Sie ist essenziell fĂŒr die Transkription innerhalb aller eukaryontischen Lebewesen, da sie durch die Modifikation von Histonen die DNA fĂŒr die DNA-Polymerase II zugĂ€nglich macht. Es gibt insgesamt fĂŒnf verschiedene, nicht nĂ€her miteinander verwandte Familien von Histonacetylasen. Diese Studie beschĂ€ftigt sich ausschließlich mit der KAT3 Familie, bestehend aus den Proteinen p300 und CBP. Beide sind hochgradig konserviert, in gefalteten Bereichen der Proteine erreicht die SequenzidentitĂ€t fast 100%. Beide Proteine scheinen sehr Ă€hnliche Aufgaben zu erfĂŒllen, die jedoch nicht komplett identisch sind. Die Fehlfunktion von einem Allel von CBP fĂŒhrt zum Krankheitsbild des Rubinstein-Taybi-Syndrom (RTS), wĂ€hrend ein Mangel an p300 sich in MĂ€usen auf das GedĂ€chtnis auswirkt. Der komplette Verlust beider Allele eines der Proteine ist immer tödlich, genauso wie auch Verlust jeweils eines Allels bei beiden Proteinen. Insgesamt vier unabhĂ€ngige DomĂ€nen in p300/CBP sind in der Lange die transaktivierende DomĂ€nen der p53-Familie zu binden. Bei zwei der DomĂ€nen handelt es sich um Zinkfinger-Proteine (Taz1 und Taz2), die anderen beiden sind kleine, ausschließlich α-helikale DomĂ€nen (Kix und IBiD). Diese Studie beschĂ€ftigt sich mit der Lösung von Strukturen von der transaktivierenden DomĂ€ne von p63 und p73 mit der p300-DomĂ€ne Taz2. Außerdem wurden die Auswirkungen von direkten Acetylierungen von TAp63α charakterisiert und der Effekt von einem potenten p300/CBP Inhibitor auf Oozyten unter genotoxischem Stress analysiert. ZusĂ€tzlich wurde die Phosphorylierungskinetiken von Tap63α wĂ€rend der Aktivierung durch Kinasen untersucht. ..

    The production of haploid gametes through meiosis is central to the principle of sexual reproduction. The genetic diversity is further enhanced by exchange of genetic material between homologous chromosomes by the crossover mechanism. This mechanism not only requires correct pairing of homologous chromosomes but also efficient repair of the induced DNA double-strand breaks. Oocytes have evolved a unique quality control system that eliminates cells if chromosomes do not correctly align or if DNA repair is not possible. Central to this monitoring system that is conserved from nematodes and fruit fly to humans is the p53 protein family, and in vertebrates in particular p63. In mammals, oocytes are stored for a long time in the prophase of meiosis I which, in humans, can last more than 50 years. During the entire time of this arrest phase, the DNA damage checkpoint remains active. The treatment of female cancer patients with DNA damaging irradiation or chemotherapeutics activates this checkpoint and results in elimination of the oocyte pool causing premature menopause and infertility. Here, we review the molecular mechanisms of this quality control system and discuss potential therapeutic intervention for the preservation of the oocyte pool during chemotherapy

    Fuzzy interactions between the auto-phosphorylated C-terminus and the kinase domain of CK1Ύ inhibits activation of TAp63α

    Abstract The p53 family member TAp63α plays an important role in maintaining the genetic integrity in oocytes. DNA damage, in particular DNA double strand breaks, lead to the transformation of the inhibited, only dimeric conformation into the active tetrameric one that results in the initiation of an apoptotic program. Activation requires phosphorylation by the kinase CK1 which phosphorylates TAp63α at four positions. The third phosphorylation event is the decisive step that transforms TAp63α into the active state. This third phosphorylation, however, is ~ 20 times slower than the first two phosphorylation events. This difference in the phosphorylation kinetics constitutes a safety mechanism that allows oocytes with a low degree of DNA damage to survive. So far these kinetic investigations of the phosphorylation steps have been performed with the isolated CK1 kinase domain. However, all CK1 enzymes contain C-terminal extensions that become auto-phosphorylated and inhibit the activity of the kinase. Here we have investigated the effect of auto-phosphorylation of the C-terminus in the kinase CK1ÎŽ and show that it slows down phosphorylation of the first two sites in TAp63α but basically inhibits the phosphorylation of the third site. We have identified up to ten auto-phosphorylation sites in the CK1ÎŽ C-terminal domain and show that all of them interact with the kinase domain in a “fuzzy” way in which not a single site is particularly important. Through mutation analysis we further show that hydrophobic amino acids following the phosphorylation site are important for a substrate to be able to successfully compete with the auto-inhibitory effect of the C-terminal domain. This auto-phosphorylation adds a new layer to the regulation of apoptosis in oocytes

    Deconstructing Protein Binding of Sulfonamides and Sulfonamide Analogs

    Sulfonamides are one of the most important pharmacophores in medicinal chemistry and sulfonamide analogs have gained substantial interest in recent years. However, the protein interactions of sulfonamides and especially of their analogs are underexplored. Using FKBP12 as a model system, we describe the synthesis of optically pure sulfenamide, sulfinamide and sulfonimidamide analogs of a well characterized sulfonamide ligand. This allowed us to precisely determine the binding contributions of each sulfonamide oxygen atom and the consequence of nitrogen replacements. We also present high resolu-tion cocrystal structures of sulfonamide analogs buried in the pocket of a protein target. This revealed intimate contacts with the protein, including an unprecedented hydrogen bond acceptor of sulfonimidamides. The use of sulfonamide analogs ena-bled new exit vectors that allowed to remodel a subpocket in FKBP12. Our results illuminate the protein interaction potential of sulfonamides/sulfonamide analogs and will aid in their rational design
