Denseness of volatile and nonvolatile sequences of functions
In a recent paper by Jonasson and Steif, definitions to describe the
volatility of sequences of Boolean functions, were introduced. We continue their study of how these definitions
relate to noise stability and noise sensitivity. Our main results are that the
set of volatile sequences of Boolean functions is a natural way "dense" in the
set of all sequences of Boolean functions, and that the set of non-volatile
Boolean sequences is not "dense" in the set of noise stable sequences of

The spectrum and convergence rates of exclusion and interchange processes on the complete graph
We give a short and completely elementary method to find the full spectrum of
the exclusion process and a nicely limited superset of the spectrum of the
interchange process (a.k.a.\ random transpositions) on the complete graph. In
the case of the exclusion process, this gives a simple closed form expression
for all the eigenvalues and their multiplicities. This result is then used to
give an exact expression for the distance in from stationarity at any
time and upper and lower bounds on the convergence rate for the exclusion
process. In the case of the interchange process, upper and lower bounds are
similarly found. Our results strengthen or reprove all known results of the
mixing time for the two processes in a very simple way.Comment: 16 page
Divide and color representations for threshold Gaussian and stable vectors
We study the question of when a (\{0,1\})-valued threshold process associated
to a mean zero Gaussian or a symmetric stable vector corresponds to a {\it
divide and color (DC) process}. This means that the process corresponding to
fixing a threshold level and letting a 1 correspond to the variable being
larger than arises from a random partition of the index set followed by
coloring {\it all} elements in each partition element 1 or 0 with probabilities
and , independently for different partition elements.
While it turns out that all discrete Gaussian free fields yield a DC process
when the threshold is zero, for general -dimensional mean zero, variance one
Gaussian vectors with nonnegative covariances, this is true in general when
but is false for .
The behavior is quite different depending on whether the threshold level
is zero or not and we show that there is no general monotonicity in in
either direction. We also show that all constant variance discrete Gaussian
free fields with a finite number of variables yield DC processes for large
thresholds.
In the stable case, for the simplest nontrivial symmetric stable vector with
three variables, we obtain a phase transition in the stability exponent
at the surprising value of ; if the index of stability is larger
than , then the process yields a DC process for large while if the

Introduced marine crab species in the northern Baltic Sea : from detection to impacts
Human mediated species introductions are often irreversible, represent a world-wide problem and are considered one of the threats to marine biodiversity. Invasions can have an impact on the native species and communities, but invasions also affect the demography, dynamics, and genetic composition of the invading species population. Thus, newly introduced species provide a unique opportunity to study different ecological and genetic processes associated with invasions, such as invasion dynamics, build-up of the spatial and temporal population genetic structure, understanding the roles of added or removed functions in an ecosystem and the direct impacts of the invaders.
In my thesis, I studied population demography, dynamics, and the genetics of a newly introduced mud crab, Rhithropanopeus harrisii, in the Archipelago Sea in the northern Baltic Sea. In addition, I studied the impacts of this novel invader to the native species and tested whether new molecular tools could be used to detect and monitor this newly introduced species.
The results show that R. harrisii has established a relatively stable reproductive population in the invaded area, has spread along the coast, and can be found in several habitats that range from soft sediments to the macroalga Fucus vesiculosus having negative impacts on the abundance, richness, and diversity of its prey species. The abundance of the introduced population in the Archipelago Sea is lower than in its native range of North America, although the individuals grow substantially larger in the northern Baltic Sea increasing the reproductive output. The overall abundance of R. harrisii appeared to follow the boom and bust pattern with a rapid initial abundance increase and subsequent decline. The population dynamics of R. harrisii was mainly driven by changes in the survival of the reproductive females. In addition, environmental variables, such as temperature, was related to the recruitment and growth of juveniles, thus indicating that increasing temperature caused by climate change could potentially increase juvenile recruitment in the future. There was no significant spatial genetic divergence within Finland, which probably reflects the short invasion history of the species in the area. However, the presence of a significant temporal variation between the cohorts (juvenile vs. adult) indicated a lack of temporal stability in this species. Finally, a molecular environmental DNA (eDNA) approach can be used to detect R. harrisii from water samples although the detection rate was fairly low. Therefore, more studies are needed to optimize the eDNA method and to evaluate its usability in monitoring.
In conclusion, R. harrisii has established a population in the northern Baltic Sea having a negative impact on the native species and communities. However, despite the initial population size increase, the population has declined to the similar size where it was at the beginning of the six-year monitoring. Although the population size seems to be stabilized at the monitoring sites, R. harrisii continues to expand its distribution range, and the rapid initial population increase together with the negative impacts, is likely occurring at the newly invaded sites. The results of my thesis provide new information about the population ecology and genetics of a newly introduced functionally novel species that can be used for further research and management purposes in the future.Ihmistoiminnan aiheuttamat vieraslajien leviämiset ovat peruuttamattomia sekä maailmanlaajuinen ongelma, ja siksi vieraslajeja pidetäänkin yhtenä uhkana merien monimuotoisuudelle. Vieraslajit voivat vaikuttaa paikalliseen lajistoon ja yhteisöihin, mutta vieraslajien kulkeutuminen vaikuttaa myös vieraslajiin itseensä; sen populaatiorakenteeseen ja -dynamiikkaan sekä populaation geneettiseen rakenteeseen. Siksi hiljattain levinneet vieraslajit luovat ainutlaatuisen mahdollisuuden tutkia vieraslajien ekologisia ja geneettisiä prosesseja, kuten vieraslajien populaatiodynamiikkaa, populaation geneettisen rakenteen alueellista ja ajallista muuttumista sekä vieraslajien vaikutuksia paikalliseen lajistoon.
Väitöskirjassani tutkin Saaristomerellä, pohjoisella Itämerellä, hiljattain havaitun vieraslaji liejutaskuravun Rhithropanopeus harrisii populaatiorakennetta, -dynamiikkaa ja populaation geneettistä rakennetta. Lisäksi tutkin kyseisen uudenlaisen lajin vaikutuksia alueen paikalliseen lajistoon sekä kokeilin sopiiko uusi ympäristö-DNA menetelmä vieraslajin havainnointiin ja seurantaan.
Tulosteni mukaan liejutaskurapu on vakiinnuttanut paikkansa osana pohjoisen Itämeren eliöyhteisöä, levinnyt uusille alueille ja esiintyy useissa erilaisissa elinympäristöissä, kuten pehmeillä pohjilla sekä rakkoleväkasvustoissa vähentävän saaliikseen käyttämien paikallisten lajien runsautta ja monimuotoisuutta. Pohjoisella Itämerellä liejutaskuravun runsaus on alempi kuin lajin alkuperäisellä esiintymisalueella, mutta Itämerellä yksilöt kasvavat huomattavasti suuremmiksi. Lisääntymisikäisten naaraiden elossa säilyvyydellä oli suurin vaikutus liejutaskuravun populaatiodynamiikkaan kuusivuotisen seurannan aikana. Tämän lisäksi ympäristötekijöistä lämpötila vaikutti poikasten elossa säilyvyyteen ja kasvuun. Ilmastonmuutoksen seurauksena aiheutuva lämpötilan nousu saattaakin parantaa poikasten elossa säilyvyyttä tulevaisuudessa. Saaristomerellä esiintyvillä liejutaskuravuilla ei ollut havaittavissa alueellista geneettistä eriytymistä, mikä selittyy Saaristomeren populaation nuorella iällä. Eri ikäpolvien (poikaset vs. aikuiset) välillä taasen oli merkitsevää vaihtelua geneettisessä monimuotoisuudessa sekä eriytymisessä. Lisäksi totesin, että ympäristö-DNA:han perustavalla menetelmällä pystyy havaitsemaan liejutaskurapuja rapulajia, tosin menetelmä ei vaikuta olevan erityisen herkkä havaitsemaan pohjalla elävää. Lisätutkimuksia tarvitaankin optimoimaan menetelmä sekä arvioimaan sen käytettävyyttä vieraslajien seurannassa.
Yhteenvetona, liejutaskurapu on vakiinnuttanut paikkansa osana paikallista lajistoa pohjoisella Itämerellä ja sillä on haitallisia vaikutuksia paikallisiin lajeihin. Kolonisaation alkuvaiheen nopeasta liejutaskurapumäärän kasvusta huolimatta, kuuden vuoden seurannan lopulla rapumäärä oli vähentynyt takaisin lähtötasolle. Vaikka liejutaskurapumäärä näyttää vähentyneen seurantapaikoilla, liejutaskurapu jatkaa leviämistä yhä laajemmalle alueelle pohjoisella Itämerellä ja rapumäärä todennäköisesti kasvaa alkuun voimakkaasti uusilla alueilla aiheuttaen haitallisia vaikutuksia paikalliseen lajistoon. Tulokseni antavat uutta tietoa hiljattain levinneen vieraslajin populaatioekologiasta ja populaation geneettisestä rakenteesta. Mechanisms and dynamics of mitochondrial disease stress responses : special emphasis on FGF21
Mitochondria are best known for ATP production in oxidative phosphorylation (OXPHOS), dependent on nuclear factors and the organellar genome of the mitochondria, mtDNA. Mitochondrial disorders are categorically OXPHOS diseases, presenting with extreme variability of tissue-specific manifestation that cannot be explained by genetic causes or impaired ATP production. Comprehensive understanding of the pathophysiology is key for better diagnostics and therapy targets.
AdPEO is a mitochondrial disease characterized by mtDNA deletions and mitochondrial deficiency in muscles and brain. Studies on a transgenic mouse model of AdPEO, Deletor, have revealed similar pathology to human patients, and induction of a local stress response in muscle that involves expression of a metabolic hormone, FGF21. In physiological challenges, FGF21 is secreted by the liver to enhance systemic energy-metabolism. Therefore, chronic exposure to FGF21 in mitochondrial disease exposes the body to non-homeostatic regulation of metabolism. In this thesis, we have studied the stress responses upon mitochondrial myopathy with emphasis on the actions of FGF21. We utilized parallel analysis of patient samples and established mouse models, and generated a Deletor-FGF21 knockout model.
In the first part, we discovered novel rearrangements of whole-cellular metabolism in post-mitotic muscle with mtDNA maintenance defect, including induction of one-carbon metabolism and glucose-driven glutathione synthesis. We demonstrated that the transcriptional and metabolic stress programs progressed sequentially along the primary disease pathology, and that FGF21 expression was indisputable for initiation of the glucose-driven metabolic programs in the muscle. Systemically, FGF21 expectedly impaired maintenance of adiposity and altered tissue-level glucose preferences. Additionally, we discovered FGF21-dependent mitochondrial and metabolic pathology in CA2-region of hippocampus in Deletor. The second part highlighted that the mitochondrial stress responses dependent on the primary disease mechanisms, not on the fundamental OXPHOS-deficiency. Our clinical analyses showed that the circulating mitochondrial disease biomarkers FGF21 and GDF15 were specific for primary or secondary mitochondrial translation defects, not for isolated OXPHOS mutations.
In summary, this work has revealed clinically relevant local and systemic metabolic rearrangements in response to mtDNA maintenance and expression defects, and demonstrated tissue-specific regulation of pathophysiology by FGF21.Mitokondriot tunnetaan parhaiten solun energialaitoksina, joissa tuotetaan ATP:tä oksidatiivisessa fosforylaatiossa (OXPHOS). OXPHOS-koneiston ylläpito vaatii sekä tuman koodaamien tekijöiden että mitokondrioiden oman genomin (mtDNA) koordinoitua ilmentämistä. Mitokondriotaudit johtavat kategorisesti OXPHOS-puutokseen, mutta oireet ja kohdekudokset vaihtelevat merkittävästi, eikä variaatio usein selity geneettisesti tai ATP-vajauksella. Tautimekanismien ymmärtäminen on avainasemassa, kun yritetään kehittää diagnostiikkaa ja hoitomenetelmiä.
AdPEO on periytyvä mitokondriaalinen lihasheikkoussairaus, joka ilmenee mtDNA:n katkoksina sekä mitokondrioiden toimintapuutoksena lihaksissa ja aivoissa. Deletor-hiiri on siirtogeeninen malli AdPEO:lle, ja sen kudoksissa toistuvat potilaiden patologiset löydökset. Deletor-lihaksissa on osoitettu paikallinen stressivaste, jonka tärkeä osatekijä on FGF21-hormoni. Tyypillisesti FGF21 eritetään maksasta ja sen tiedetään vaikuttavan laajalti kehon energia-aineenvaihduntaan. Siksi jatkuva altistuminen FGF21-viestinnälle mitokondriotaudeissa voi johtaa krooniseen aineenvaihdunnan epätasapainoon. Tässä väitöskirjassa olemme tutkineet kudoskohtaisia stressivasteita mitokondriotaudeissa, keskittyen erityisesti FGF21:n vaikutuksiin. Olemme hyödyntäneet potilasmateriaalin lisäksi jo kuvattuja hiirimalleja sekä luoneet FGF21-poistogeenisen Deletor-hiiren.
Ensimmäisessä osassa havaitsimme, että mtDNA:n katkoksista johtuvan mitokodnriotaudin yhteydessä lihassolun aineenvaihdunta muuttuu, käsittäen koko solun metyylireaktiot sekä glukoosilähtöisen glutationisynteesin. Pystyimme lisäksi osoittamaan, että lihaksen stressivaste kehittyy asteittain patologian edetessä, ja että FGF21 on erityisen tärkeä glukoosivasteen käynnistymiselle lihaksessa. Laajemmassa analyysissä havaitsimme, että FGF21 odotetusti vaikutti Deletorin koko kehon rasvavarantoihin ja ravintoaineenvaihduntaan. Lisäksi kuvasimme uuden FGF21-riippuvaisen mitokondriaalisen patologian Deletorin hippokampuksen CA2-alueella. Toisessa osassa kliiniset analyysimme osoittivat, että mitokondriotautien stressivasteet ovat riippuvaisia ensisijaisista tautimekanismeista, eivätkä lopputuloksena syntyvästä OXPHOS-puutoksesta. Havaitsimme, että seerumibiomarkkerit FGF21 ja GFD15 ovat ominaisia mitokondriaalisen geeni-ilmennyksen puutoksille, kun taas yksittäiset OXPHOS-mutaatiot eivät indusoineet samaa vastetta.
Tiivistäen, tämän kirjan tutkimukset kuvaavat kattavasti mitokondriaalisen stressivasteen ominaisuuksia mtDNA:n ylläpitoon ja ilmentämiseen liittyvissä taudeissa. Lisäksi osoitamme, että FGF21:lla on tärkeä rooli patologian säätelyssä paikallisesti ja koko kehossa
Kahden varpukasvin spektrien kaksisuuntaiset heijastussuhdetekijämittaukset
Recent studies have shown the benefits of multiangular remote sensing techniques for characterizing vegetation reflection properties. The study of spectral anisotropy of understory vegetation enables methods for improved plant species identification, and provides valuable input data for radiation scattering models of forests. This thesis presents the applied methods and results of a research effort carried out over the growing season of 2017 for the temporal spectral characterization of two of the economically most important wild berry species in Finland: lingonberry (Vaccinium vitis-idaea) and blueberry (Vaccinium myrtillus).
The spectral bidirectional reflectance factor (BRF) data on lingonberry and blueberry shrub samples were collected in a multidirectional measurement geometry using the Finnish Geodetic Institute Goniospectrometer (FIGIFIGO) in laboratory conditions. Leaf reflectance and transmittance spectra on both species were collected with SpectroClip-TR spectral probe. The anisotropic characteristics were analysed in the spectral range from 400 to 2200 nm for view angle dependence (-40° to +40°), illumination angle dependence (+40°, +55°), seasonal dynamics over the growing season (2017), and for berry and flower detection.
Both lingonberry and blueberry shrubs have strong backward and notable forward scattering characteristics on the principal plane. In the interspecies comparison, lingonberry is brighter into all view direction in the visible and near infrared wavelengths but darker in the short-wave infrared. Increasing the illumination zenith angle by 15° improves the spectral discrimination of the two dwarf shrub species by inducing a 12% ratio of the spectral responses. Vegetation indices that are commonly used in remote sensing of forests (NDVI, NDVI705, MSI, PSRI) show low sensitivity to the changes in the view- and illumination angles. The presence of lingonberries and lingonberry flowers is indicated as a spectral peak around 679 nm in the spectral ratio of samples with berries or flowers to samples without berries or flowers.
It was shown that the analysis of spectral data on the reflectance anisotropy improves the spectral discrimination of the dwarf shrub species. The contribution of the berries on the obtained shrub spectra was shown to be notable enough to justify further studies by applying unmanned aerial vehicle (UAV) platforms. Future studies on the aerial spectral data are suggested to evaluate the potential of berry mapping in larger-scale.Viimeaikaiset tutkimukset ovat osoittaneet monisuunta-spektrometrian hyödyt kasvillisuuden heijastusominaisuuksien karakterisoinnissa kaukokartoituksessa. Aluskasvillisuuden spektrien anisotropian tutkiminen edesauttaa kehittämään menetelmiä kasvilajien tunnistamiseksi ja tarjoaa validointiaineistoa metsien sirontamalleihin. Tämä diplomityö esittää menetelmät ja tulokset Suomen kahden taloudellisesti tärkeimmän luonnonmarjoja tuottavan varpukasvin, mustikan (Vaccinium myrtillus) ja puolukan (Vaccinium vitis-idaea), spektrien temporaalisesta karakterisointikampanjasta kasvukauden 2017 yli.
Kaksisuuntainen heijastussuhdetekijä spektriaineisto mitattiin mustikan ja puolukan varpunäytteistä monisuuntamittausgeometriassa FIGIFIGO (Finnish Geodetic Institute Goniospectrometer) goniospektrometrillä laboratorio-olosuhteissa. Lehtien heijastus- ja läpäisyspektrit mitattiin molemmista lajeista käyttäen SpectroClip-TR mittalaitetta. Anisotropiset ominaispiirteet analysointiin aallonpituuksien 400 - 2200 nm välillä katselukulmariippuvuudelle (-40° to +40°), valaistuskulmariippuvuudelle (+40°, +55°), vuodenajan aiheuttamille muutoksille (kasvukausi 2017) sekä marja ja kukintojen tunnistamiselle.
Sekä puolukka että mustikka osoittavat voimakasta taaksepäin suuntautuvaa ja huomattavaa eteenpäin suuntautuvaa ominaissirontaa päätasossa. Lajien välisessä vertailussa puolukka on kirkkaampi kaikkiin mitattuihin katselukulmiin näkyvän valon ja lähi-infrapunan aallonpituuksilla, mutta tummempi lyhytaaltoisen infrapunan alueella. Valaistuskulman zeniitin kasvattaminen 15° parantaa lajien spektrien erotettavuutta aiheuttamalla 12 %:n eron lajien heijastusvasteisiin. Yleisesti metsän kaukokartoituksessa käytetyt kasvillisuusindeksit (NDVI, NDVI705, MSI, PSRI) osoittavat matalaa herkkyyttä katselu- ja valaistuskulman muutoksille. Näytteessä olevat puolukanmarjat ja -kukat erottuvat spektrissä piikkinä 679 nm:n kohdalla, kun tarkastellaan marjallisten ja kukallisten näytteiden suhdetta marjattomiin ja kukattomiin.
Spektriaineiston heijastus-anisotropian analysoinnin näytettiin edesauttavan varpukasvien erotettavuutta. Marjojen vahva kontribuutio varpunäytteistä mitattuihin spektreihin osoitettiin niin selkeästi, että jatkotutkimuksia UAV (unmanned aerial vehicle) -alustalla voidaan pitää perusteltuina. Ilma-aluksilla kerättyä aineistoa ehdotetaan käytettävän marjojen laajemman kartoituksen potentiaalin selvittämiseksi
