A high-throughput analysis of high-resolution X-ray CT images of stems of olive and citrus plants resistant and susceptible to Xylella fastidiosa
The bacterial plant pathogen Xylella fastidiosa causes disease in several globally important crops. However, some cultivars harbour reduced bacterial loads and express few symptoms. Evidence considering plant species in isolation suggests xylem structure influences cultivar susceptibility to X. fastidiosa. We test this theory more broadly by analysing high-resolution synchrotron X-ray computed tomography of healthy and infected plant vasculature from two taxonomic groups containing susceptible and resistant varieties: two citrus cultivars (sweet orange cv. Pera, tangor cv. Murcott) and two olive cultivars (Koroneiki, Leccino). Results found the susceptible plants had more vessels than resistant ones, which could promote within-host pathogen spread. However, features associated with resistance were not shared by citrus and olive. While xylem vessels in resistant citrus stems had comparable diameters to those in susceptible plants, resistant olives had narrower vessels that could limit biofilm spread. And while differences among olive cultivars were not detected, results suggest greater vascular connectivity in resistant compared to susceptible citrus plants. We hypothesize that this provides alternate flow paths for sustaining hydraulic functionality under infection. In summary, this work elucidates different physiological resistance mechanisms between two taxonomic groups, while supporting the existence of an intertaxonomical metric that could speed up the identification of candidate-resistant plants.</p
A Comparison of the Differences in Soil Structure under Long-Term Conservation Agriculture Relative to a Secondary Forest
Conservation agriculture is increasingly preferred to conventional methods due to its benefits in promoting more sustainable soil management. Our study aims to compare physical and morphological properties, at the microscale, of soils under long-term no tillage (NT) and minimum-tillage (MT) to adjacent ânaturalâ soils under long-term secondary forest (SF). Soil aggregates of c. 2 cm length were imaged by X-ray Computed Tomography (XCT). The three-dimensional (3D) images were segmented and analyzed in order to assess properties such as porosity, number of pores, degree of anisotropy, pore shape, volume classifications, Euler number for pore connectivity, and pore tortuosity. The pore architecture of soils under NT and MT, for c. 40 years, was similar to that from the SF in terms of imaged porosity, pore size, and shape distributions, as hypothesized in our study. However, we observed some important differences; for instance, SF had larger, more connected, and more complex pores, likely due to the greater biological activity. In addition, SF had more isotropic pores than NT and MT, i.e., without preferential flow paths for water redistribution. Therefore, we concluded that long-term conservation agriculture was efficient at reversing structural damage typically associated with conventional, intensive agriculture, but some large differences remain, particularly concerning the pore network complexity and connectivity

Lime application effects on soil aggregate properties: Use of the mean weight diameter and synchrotron-based X-ray mu CT techniques
The hierarchical organization of aggregates in soil is responsible for the presence of inter and intra-aggregate pores. This research aimed to investigate effects of soil surface liming, considering lime rates of 0, 10 and 15 t ha(-1), on the intra-aggregate porous system of soil aggregates with equivalent diameters of 2-4 and 1-2 mm, from 0 to 10 (A) and 10 to 20 cm (B) soil layers. These aggregates were selected by the wet sieving method carried out for determination of the mean weight diameter. Synchrotron-based computed microtomography (mu CT) of aggregates was analyzed in terms of porosity, connectivity, tortuosity, and fractal dimension. Additionally, X-ray fluorescence was used to evaluate the elemental composition of the soil aggregates. All liming effects were concentrated at layer A, where calcium percentage was elevated in aggregates from 1-2 mm class as compared to those from 2-4 mm class. Accordingly, the physical parameters studied were generally more affected in the case of smaller aggregates (1-2 mm). Liming decreased total porosity, increased tortuosity of pores, and decreased fractal dimension for 1-2 mm aggregates, which was in line with the fact that larger pores were replaced by smaller ones in 1-2 mm aggregates, as found via both quantitative and qualitative analyses. On the other hand, liming did not affect pore connectivity under any of the circumstances

AâDirtyâ Footprint: Macroinvertebrate diversity in Amazonian Anthropic Soils
International audienceAmazonian rainforests, once thought to be pristine wilderness, are increasingly known to have been widely inhabited, modified, and managed prior to European arrival, by human populations with diverse cultural backgrounds. Amazonian Dark Earths (ADEs) are fertile soils found throughout the Amazon Basin, created by pre-Columbian societies with sedentary habits. Much is known about the chemistry of these soils, yet their zoology has been neglected. Hence, we characterized soil fertility, macroinvertebrate communities, and their activity at nine archeological sites in three Amazonian regions in ADEs and adjacent reference soils under native forest (young and old) and agricultural systems. We found 673 morphospecies and, despite similar richness in ADEs (385 spp.) and reference soils (399 spp.), we identified a tenacious pre-Columbian footprint, with 49% of morphospecies found exclusively in ADEs. Termite and total macroinvertebrate abundance were higher in reference soils, while soil fertility and macroinvertebrate activity were higher in the ADEs, and associated with larger earthworm quantities and biomass. We show that ADE habitats have a unique pool of species, but that modern land use of ADEs decreases their populations, diversity, and contributions to soil functioning. These findings support the idea that humans created and sustained high-fertility ecosystems that persist today, altering biodiversity patterns in Amazonia
Detection of Human Bocavirus mRNA in Respiratory Secretions Correlates with High Viral Load and Concurrent Diarrhea
Human bocavirus (HBoV) is a parvovirus recently identified in association with acute respiratory infections (ARI). Despite its worldwide occurrence, little is known on the pathogenesis of HBoV infections. In addition, few systematic studies of HBoV in ARI have been conducted in Latin America. Therefore, in order to test whether active viral replication of human bocavirus is associated with respiratory diseases and to understand the clinical impact of this virus in patients with these diseases, we performed a 3-year retrospective hospital-based study of HBoV in outpatients and inpatients with symptoms of Acute Respiratory Infections (ARI) in Brazil. Nasopharyngeal aspirates (NPAs) from 1015 patients with respiratory symptoms were tested for HBoV DNA by PCR. All samples positive for HBoV were tested by PCR for all other respiratory viruses, had HBoV viral loads determined by quantitative real time PCR and, when possible, were tested by RT-PCR for HBoV VP1 mRNA, as evidence of active viral replication. HBoV was detected in 4.8% of patients, with annual rates of 10.0%, 3.0% and 3.0% in 2005, 2006 and 2007, respectively. The range of respiratory symptoms was similar between HBoV-positive and HBoV-negative ARI patients. However, a higher rate of diarrhea was observed in HBoV-positive patients. High HBoV viral loads (>108 copies/mL) and diarrhea were significantly more frequent in patients with exclusive infection by HBoV and in patients with detection of HBoV VP1 mRNA than in patients with viral co-infection, detected in 72.9% of patients with HBoV. In summary, our data demonstrated that active HBoV replication was detected in a small percentage of patients with ARI and was correlated with concurrent diarrhea and lack of other viral co-infections
