    Protein engineering studies on bacillus thermocatenulatus lipase

    Bacillus thermocatenulatus lipase (BTL2) is a thermostable enzyme with distinct tributyrin selectivity and currently two different resolved structures are publicly available representing the; a) active-monomer form (PDB ID: 2w22) and b) inactive-dimer form (PDB ID: 1KU0). Using the information gained from these two structures, here we report the results of two studies related to the protein engineering of BTL2 aiming to improve its chainlength selectivity and to assess the impact of the lid tryptophans. For both of these studies, the experimental approach was to generate specific BTL2 mutants for which site-directed mutagenesis, heterologous protein expression and purification methodologies were used.In the first study, a rational design of BTL2 was carried out to lower the activation barrier of hydrolysis of short chain substrates. The results indicate that the mutant L360F optimizes the physical and chemical interactions in BTL2 to lower the activation barrier for C4 and elevate it for C8 hydrolysis. For the second case, a semi-rational design was implemented to investigate the impacts of the two tryptophans (W212, W235) in the lid of BTL2. W235A affected tributyrin selectivity while W212A mutation is resulted in loss of the thermostability and aggregation tendency but also in the improvement of zinc tolerance in BTL2. For this, it is envisioned that the aggregation of BTL2 is mediated through a zinc domain and W212 is a secondary but vital residue for this action

    06.03.2018 tarihli ve 30352 sayılı Resmi Gazetede yayımlanan “Yükseköğretim Kanunu İle Bazı Kanun Ve Kanun Hükmünde Kararnamelerde Değişiklik Yapılması Hakkında Kanun” ile 18.06.2018 tarihli “Lisansüstü Tezlerin Elektronik Ortamda Toplanması, Düzenlenmesi ve Erişime Açılmasına İlişkin Yönerge” gereğince tam metin erişime açılmıştır.Bu tez çalışmasında, yapay zekâ tekniklerinden olan Uzman Sistemlerin, su kalite kontrol problemlerinin çözümündeki kullanımı incelenmiştir. Uzman Sistemlerle, kalite kontrol faaliyetleri daha etkin uygulanmakta ve kontrol süreleri minimize edilebilmektedir. Bu çalışmada, Melen Nehri üzerindeki 5 ayrı noktadan Ekim 2001-Eylül 2002 tarihleri arasında alınan su numunelerinde yapılan ölçümler sonucunda ortaya çıkan veriler kullanılarak, Su Kirliliği Kontrol Yönetmeliği'ndeki Kıta İçi Su Kaynaklarının sınıflarına ve Uzman Sistem yaklaşımına göre su kalite sınıfları belirlenmiştir. Bu yaklaşımda, su kalite sınıfları, kirliliği yaratan parametreler ve kirletici kaynakların neler olduğu, uzman bilgisine dayanarak tahmin edilmiştir.In this thesis, usage of Expert Systems, which is a type of artificial intelligence technique, is investigated in to solve water quality control problems. By using Expert Systems, quality control processes can be applied more efficiently and control process can be minimized. In this study, water quality classes have been determined by using the outputs of measurements of water samples taken from five different points of River Melen between October 2001-September 2002 in accordance with the ?Categories of the Continental Water Sources in Water Pollution Control Regularitons of Turkey?. In this approach, water quality classes, the parameters causing of the pollution and what the sources of the pollution are were estimated on the basis of expert knowledge

    A study on the implementation frequency of classroom management strategies by preschool teachers and how useful teachers find them

    In this study, it is aimed to determine the classroom management strategies used by preschool teachers and to detect how useful they find these strategies. The screening model, which is among the quantitative research methods, was used in the study. The study group constitutes of 72 pre-school teachers, who work private and state kindergartens in Ankara and who take part in TUBITAK Project entitled the "Incredible Years (The Incredible Years-IY) Teacher Classroom Management Adaptation Program of Classroom: Turkey Sample". Teacher Classroom Management Strategies Questionnaire and the Personal Information Form were used as data collection tools in this study. In this study, only the data on the Specific Teaching Techniques Scale of the questionnaire were evaluated. Descriptive statistics and paired samples t-test were used to evaluate the data. As a result of the study, it was found that teachers used both developing and compulsive dimensions as classroom management strategies. However, teachers reported that although the developing dimension of classroom management strategies was more beneficial than the compulsive dimension, they did not frequently use strategies for the developing dimension. As a result, it has been determined that preschool teachers use compulsive classroom management strategies more frequently although they do not find it useful. © 2020, Ankara University.     Pigmented Bowen’s Disease of the Genitalia Masquerading as Malignant Melanoma

    Abstract Pigmented Bowen’s disease is a rare subtype of in situ squamous cell carcinoma of the skin and mucosa, with a potential risk of invasion and metastasis. It is universally accepted that human papillomavirus (HPV) is the cause of genital Bowen’s disease. Herein we report an unusual case of pigmented Bowen’s disease of the genital area that clinically simulated malignant melanoma. Accurate diagnosis could only be established after histological examination. Polymerase chain reaction (PCR) analysis showed that the lesion harbored HPV 16 DNA. Although pigmented Bowen’s disease is rare, it should be considered in the differential diagnosis of all pigmented lesions of the genitalia. This case report highlights the necessity of biopsy and histopathological examination for every suspicious cutaneous lesion.  Key words: pigmented Bowen’s disease; human papillomavirus </p

    Onychomatricoma masquerading as candidal onychomycosis and paronychia

    Onychomatricoma is a benign slow-growing fibroepithelial tumor arising from the nail matrix. The tumor has been described as a new entity almost two decades ago. Although the clinical appearance is typical, most cases are probably misdiagnosed by physicians because of unfamiliarity with the condition. Herein we describe a case of onychomatricoma masquerading as candidal onychomycosis and paronychia and treated erroneously as such. We believe that OM is still an unrecognized entity and probably more common than cited in the relevant literature. Awareness of the condition not only offers accurate diagnosis and appropriate management but also precludes the long-term use of potentially toxic oral antifungal medications. </span

    Ebeveynlerin okul öncesi eğitim kurumlarını tercih nedenleri ile sosyoekonomik düzeyleri arasındaki ilişki

    The purpose of this study was to examine the relationship between parents’ criteria when choosing a preschool and their socioeconomic levels. It was conducted as basic quantitative research and used a correlational descriptive research model. This study was conducted with the parents of 207 preschool children at different socioeconomic levels whose children were students at preschools located in different regions of Ankara in the 2015-2016 school year. A questionnaire, developed by the researchers, was used as the data collection tool in this study. In the questionnaire, there were questions and statements about defining parents’ socioeconomic levels and the level of importance for different preschool preference criteria. Data was analysed using descriptive methods. Criteria that were seen as “very important” were the security of the preschool, the teacher’s communication skills, the hygiene of the preschool, the professional competence of teachers and the support given to children in terms of different developmental areas. For parents in the sub, middle and upper socioeconomic levels, the security and hygiene of the preschool were seen as “very important” in our study. The proximity of the preschool to the parents’ work criterion was at the top of the criteria which were characterized as “slightly important”.Bu çalışmada ebeveynlerin okul öncesi eğitim kurumu tercihlerinde dikkate aldıkları ölçütler ile sosyoekonomik düzeyleri arasındaki ilişkilerin incelenmesi amaçlanmıştır. Nicel araştırma yaklaşımı doğrultusunda temel araştırma türünde ve ilişkisel tarama modelinde yürütülmüştür. Çalışma, 2015-2016 eğitim ve öğretim yılında Ankara ilinin sosyoekonomik düzey açısından farklı bölgelerinde yer alan anaokullarına devam eden 207 çocuğun ebeveynleri ile gerçekleştirilmiştir. Veri toplama aracı olarak araştırmacılar tarafından geliştirilen bir anket kullanılmıştır. Ankette, ebeveynlerin sosyoekonomik düzeylerini ve okul öncesi eğitim kurumu tercih ölçütlerini önemli görme düzeylerini belirlemeye yönelik sorulara ve ifadelere yer verilmiştir. Veriler betimsel yöntemlerle analiz edilmiştir. Okul öncesi eğitim kurumunun güvenliği, öğretmenin iletişim becerisi, okulun temizliği, öğretmenin mesleki yeterliliği ve çocukların farklı gelişim alanlarının desteklenmesi ölçütlerinin ebeveynler tarafından “çok önemli” görüldüğü saptanmıştır. Alt, orta ve üst SED olmak üzere her üç grupta da ‘okul öncesi eğitim kurumunun güvenliği ve temizliği’ “en önemli” görülen; ‘kurumun ebeveynlerin işlerine yakınlığı’ da tercihlerde “önemsiz” olarak nitelendirilen ölçütler arasında yer aldığı görülmüştür

    RACK1 is an interaction partner of ATG5 and a novel regulator of autophagy

    Autophagy is biological mechanism allowing recycling of long-lived proteins, abnormal protein aggregates, and damaged organelles under cellular stress conditions. Following sequestration in double- or multimembrane autophagic vesicles, the cargo is delivered to lysosomes for degradation. ATG5 is a key component of an E3-like ATG12-ATG5-ATG16 protein complex that catalyzes conjugation of the MAP1LC3 protein to lipids, thus controlling autophagic vesicle formation and expansion. Accumulating data indicate that ATG5 is a convergence point for autophagy regulation. Here, we describe the scaffold protein RACK1 (receptor activated C-kinase 1, GNB2L1) as a novel ATG5 interactor and an autophagy protein. Using several independent techniques, we showed that RACK1 interacted with ATG5. Importantly, classical autophagy inducers (starvation or mammalian target of rapamycin blockage) stimulated RACK1-ATG5 interaction. Knockdown of RACK1 or prevention of its binding to ATG5 using mutagenesis blocked autophagy activation. Therefore, the scaffold protein RACK1 is a new ATG5-interacting protein and an important and novel component of the autophagy pathways
