    Motivated by a family of related hybrid multiscale models, we have built an object-oriented framework for developing and implementing multiscale models of vascular tumour growth. The models are implemented in our framework as a case study to highlight how object-oriented programming techniques and good object-oriented design may be used effectively to develop hybrid multiscale models of vascular tumour growth. The intention is that this paper will serve as a useful reference for researchers modelling complex biological systems and that these researchers will employ some of the techniques presented herein in their own projects

    Wound healing angiogenesis the clinical implications of a simple mathematical model

    Nonhealing wounds are a major burden for health care systems worldwide. In addition, a patient who suffers from this type of wound usually has a reduced quality of life. While the wound healing process is undoubtedly complex, in this paper we develop a deterministic mathematical model, formulated as a system of partial differential equations, that focusses on an important aspect of successful healing: oxygen supply to the wound bed by a combination of diffusion from the surrounding unwounded tissue and delivery from newly-formed blood vessels. While the model equations can be solved numerically, the emphasis here is on the use of asymptotic methods to establish conditions under which new blood vessel growth can be initiated and wound-bed angiogenesis can progress. These conditions are given in terms of key model parameters including the rate of oxygen supply and its rate of consumption in the wound. We use our model to discuss the clinical use of treatments such as hyperbaric oxygen therapy, wound bed debridement, and revascularisation therapy that have the potential to initiate healing in chronic, stalled wounds

    The interplay between tissue growth and scaffold degradation in engineered tissue constructs

    In vitro tissue engineering is emerging as a potential tool to meet the high demand for replacement tissue, caused by the increased incidence of tissue degeneration and damage. A key challenge in this field is ensuring that the mechanical properties of the engineered tissue are appropriate for the in vivo environment. Achieving this goal will require detailed understanding of the interplay between cell proliferation, extracellular matrix (ECM) deposition and scaffold degradation.\ud \ud In this paper, we use a mathematical model (based upon a multiphase continuum framework) to investigate the interplay between tissue growth and scaffold degradation during tissue construct evolution in vitro. Our model accommodates a cell population and culture medium, modelled as viscous fluids, together with a porous scaffold and ECM deposited by the cells, represented as rigid porous materials. We focus on tissue growth within a perfusion bioreactor system, and investigate how the predicted tissue composition is altered under the influence of (i) differential interactions between cells and the supporting scaffold and their associated ECM, (ii) scaffold degradation, and (iii) mechanotransduction-regulated cell proliferation and ECM deposition.\ud \ud Numerical simulation of the model equations reveals that scaffold heterogeneity typical of that obtained from μCT scans of tissue engineering scaffolds can lead to significant variation in the flow-induced mechanical stimuli experienced by cells seeded in the scaffold. This leads to strong heterogeneity in the deposition of ECM. Furthermore, preferential adherence of cells to the ECM in favour of the artificial scaffold appears to have no significant influence on the eventual construct composition; adherence of cells to these supporting structures does, however, lead to cell and ECM distributions which mimic and exaggerate the heterogeneity of the underlying scaffold. Such phenomena have important ramifications for the mechanical integrity of engineered tissue constructs and their suitability for implantation in vivo

    Motivation for the IRISC workshop came from the observation that identity and digital identification are increasingly important factors in modern scientific research, especially with the now near-ubiquitous use of the Internet as a global medium for dissemination and debate of scientific knowledge and data, and as a platform for scientific collaborations and large-scale e-science activities.

The 1 1/2 day IRISC2011 workshop sought to explore a series of interrelated topics under two main themes: i) unambiguously identifying authors/creators & attributing their scholarly works, and ii) individual identification and access management in the context of identity federations. Specific aims of the workshop included:

• Raising overall awareness of key technical and non-technical challenges, opportunities and developments.
• Facilitating a dialogue, cross-pollination of ideas, collaboration and coordination between diverse – and largely unconnected – communities.
• Identifying & discussing existing/emerging technologies, best practices and requirements for researcher identification.

This report provides background information on key identification-related concepts & projects, describes workshop proceedings and summarizes key workshop findings

    Area estimations of cultivated organic soils in Ireland: reducing GHG reporting uncertainties

    peer-reviewed Cultivated organic soils, which are a large source of CO2 emissions, are of particular interest in the Republic of Ireland where peatlands cover 20 % of the landscape. For accurate accounting and national reporting of greenhouse gas (GHG) emissions, there is a need to calculate the total land area used for cultivation activity on drained organic soils. Peatlands (organic soils) in Ireland are also used for arable farming, which results in particularly high greenhouse gas emissions per unit area. However, the Irish National Inventory Report to the United Nations Framework Convention on Climate Change lacks mention of this type of land use. The actual area of organic soils under arable land use (cropland) in Ireland has, thus far, not been quantified. Here we provide a first estimate of the area of organic soil that is used for arable farming in Ireland. Through map overlay analysis using GIS in combination with probability sampling and ground truthing, we estimate the area of organic soils under arable cropping at 1,235 ha, which is considerably lower than the estimate of 3,688 ha based on map overlays alone. This research provides information to support improved accounting of organic soils under cultivation and may contribute to reducing uncertainty in national reporting of GHG emissions, thus providing a more reliable basis for strategies aimed at reducing GHG emissions in Ireland in the future.PUBLISHEDpeer-reviewe

    Laser application to measure vertical sea temperature and turbidity, design phase

    An experiment to test a new method was designed, using backscattered radiation from a laser beam to measure oceanographic parameters in a fraction of a second. Tyndall, Rayleigh, Brillouin, and Raman scattering all are utilized to evaluate the parameters. A beam from a continuous argon ion laser is used together with an interferometer and interference filters to gather the information. The results are checked by direct measurements.
