    THOR - The HI, OH, Recombination Line Survey of the Milky Way - The pilot study: HI observations of the giant molecular cloud W43

    To study the atomic, molecular and ionized emission of Giant Molecular Clouds (GMCs), we have initiated a Large Program with the VLA: 'THOR - The HI, OH, Recombination Line survey of the Milky Way'. We map the 21cm HI line, 4 OH lines, 19 H_alpha recombination lines and the continuum from 1 to 2 GHz of a significant fraction of the Milky Way (l=15-67deg, |b|<1deg) at ~20" resolution. In this paper, we focus on the HI emission from the W43 star-formation complex. Classically, the HI 21cm line is treated as optically thin with column densities calculated under this assumption. This might give reasonable results for regions of low-mass star-formation, however, it is not sufficient to describe GMCs. We analyzed strong continuum sources to measure the optical depth, and thus correct the HI 21cm emission for optical depth effects and weak diffuse continuum emission. Hence, we are able to measure the HI mass of W43 more accurately and our analysis reveals a lower limit of M=6.6x10^6 M_sun, which is a factor of 2.4 larger than the mass estimated with the assumption of optically thin emission. The HI column densities are as high as N(HI)~150 M_sun/pc^2 ~ 1.9x10^22 cm^-2, which is an order of magnitude higher than for low mass star formation regions. This result challenges theoretical models that predict a threshold for the HI column density of ~10 M_sun/pc^2, at which the formation of molecular hydrogen should set in. By assuming an elliptical layered structure for W43, we estimate the particle density profiles. While at the cloud edge atomic and molecular hydrogen are well mixed, the center of the cloud is strongly dominated by molecular hydrogen. We do not identify a sharp transition between hydrogen in atomic and molecular form. Our results are an important characterization of the atomic to molecular hydrogen transition in an extreme environment and challenges current theoretical models

    In silico pathway reconstruction: Iron-sulfur cluster biogenesis in Saccharomyces cerevisiae

    BACKGROUND: Current advances in genomics, proteomics and other areas of molecular biology make the identification and reconstruction of novel pathways an emerging area of great interest. One such class of pathways is involved in the biogenesis of Iron-Sulfur Clusters (ISC). RESULTS: Our goal is the development of a new approach based on the use and combination of mathematical, theoretical and computational methods to identify the topology of a target network. In this approach, mathematical models play a central role for the evaluation of the alternative network structures that arise from literature data-mining, phylogenetic profiling, structural methods, and human curation. As a test case, we reconstruct the topology of the reaction and regulatory network for the mitochondrial ISC biogenesis pathway in S. cerevisiae. Predictions regarding how proteins act in ISC biogenesis are validated by comparison with published experimental results. For example, the predicted role of Arh1 and Yah1 and some of the interactions we predict for Grx5 both matches experimental evidence. A putative role for frataxin in directly regulating mitochondrial iron import is discarded from our analysis, which agrees with also published experimental results. Additionally, we propose a number of experiments for testing other predictions and further improve the identification of the network structure. CONCLUSION: We propose and apply an iterative in silico procedure for predictive reconstruction of the network topology of metabolic pathways. The procedure combines structural bioinformatics tools and mathematical modeling techniques that allow the reconstruction of biochemical networks. Using the Iron Sulfur cluster biogenesis in S. cerevisiae as a test case we indicate how this procedure can be used to analyze and validate the network model against experimental results. Critical evaluation of the obtained results through this procedure allows devising new wet lab experiments to confirm its predictions or provide alternative explanations for further improving the models

    The 2014 ALMA Long Baseline Campaign: An Overview

    A major goal of the Atacama Large Millimeter/submillimeter Array (ALMA) is to make accurate images with resolutions of tens of milliarcseconds, which at submillimeter (submm) wavelengths requires baselines up to ~15 km. To develop and test this capability, a Long Baseline Campaign (LBC) was carried out from September to late November 2014, culminating in end-to-end observations, calibrations, and imaging of selected Science Verification (SV) targets. This paper presents an overview of the campaign and its main results, including an investigation of the short-term coherence properties and systematic phase errors over the long baselines at the ALMA site, a summary of the SV targets and observations, and recommendations for science observing strategies at long baselines. Deep ALMA images of the quasar 3C138 at 97 and 241 GHz are also compared to VLA 43 GHz results, demonstrating an agreement at a level of a few percent. As a result of the extensive program of LBC testing, the highly successful SV imaging at long baselines achieved angular resolutions as fine as 19 mas at ~350 GHz. Observing with ALMA on baselines of up to 15 km is now possible, and opens up new parameter space for submm astronomy

    The use of acid etchants to produce surface demineralization and collagen network exposure, allowing adhesive monomers interdiffusion and consequently the formation of a hybrid layer, has been considered the most efficient mechanism of dentin bonding. The aim of this study was to compare the tensile bond strength to dentin of three adhesive systems, two self-etching ones (Clearfil SE Bond - CSEB and One Up Bond F - OUBF) and one total-etching one (Single Bond - SB), under three dentinal substrate conditions (wet, dry and re-wet). Ninety human, freshly extracted third molars were sectioned at the occlusal surface to remove enamel and to form a flat dentin wall. The specimens were restored with composite resin (Filtek Z250) and submitted to tensile bond strength testing (TBS) in an MTS 810. The data were submitted to two-way ANOVA and Tukey's test (p = 0.05). Wet dentin presented the highest TBS values for SB and CSEB. Dry dentin and re-wet produced significantly lower TBS values when using SB. OUBF was not affected by the different conditions of the dentin substrate, producing similar TBS values regardless of the surface pretreatments.<br>O uso de condicionadores ácidos para desmineralizar a superfície dental e expor a rede de fibras colágenas para interdifusão dos monômeros adesivos e conseqüente formação da camada híbrida tem sido considerado o mais eficiente mecanismo de adesão dos agentes de união. O objetivo deste estudo foi comparar a resistência de união à dentina de três sistemas adesivos, dois autocondicionantes (Clearfil SE Bond - CSEB e One Up Bond F - OUBF) e um de condicionamento total (Single Bond - SB), sob três diferentes condições de substrato dentinário (úmido, seco e reidratado). Noventa terceiros molares humanos recém-extraídos foram cortados na superfície oclusal, para se remover o esmalte e formar uma parede plana de dentina. Os espécimes foram restaurados com resina composta (Filtek Z250) e submetidos ao teste de resistência de união à tração (TBS) em uma MTS 810. As médias foram submetidas à ANOVA a dois critérios e ao teste de Tukey (p = 0,05). A dentina úmida apresentou os maiores valores de TBS para os sistemas adesivos SB e CSEB. A dentina seca e a reidratada apresentaram TBS significativamente menor quando foi empregado SB. OUBF não apresentou resultados influenciados pela condição do substrato dentinário, tendo produzido TBS similares para os diferentes tratamentos de superfície
