    Comparison of 20nm silver nanoparticles synthesized with and without a gold core: Structure, dissolution in cell culture media, and biological impact on macrophages

    Widespread use of silver nanoparticles raises questions of environmental and biological impact. Many synthesis approaches are used to produce pure silver and silver-shell gold-core particles optimized for specific applications. Since both nanoparticles and silver dissolved from the particles may impact the biological response, it is important to understand the physicochemical characteristics along with the biological impact of nanoparticles produced by different processes. The authors have examined the structure, dissolution, and impact of particle exposure to macrophage cells of two 20 nm silver particles synthesized in different ways, which have different internal structures. The structures were examined by electron microscopy and dissolution measured in Rosewell Park Memorial Institute media with 10% fetal bovine serum. Cytotoxicity and oxidative stress were used to measure biological impact on RAW 264.7 macrophage cells. The particles were polycrystalline, but 20 nm particles grown on gold seed particles had smaller crystallite size with many high-energy grain boundaries and defects, and an apparent higher solubility than 20 nm pure silver particles. Greater oxidative stress and cytotoxicity were observed for 20 nm particles containing the Au core than for 20 nm pure silver particles. A simple dissolution model described the time variation of particle size and dissolved silver for particle loadings larger than 9 μg/ml for the 24-h period characteristic of many in-vitro studies

    Hackflex: low-cost, high-throughput, Illumina Nextera Flex library construction.

    We developed a low-cost method for the production of Illumina-compatible sequencing libraries that allows up to 14 times more libraries for high-throughput Illumina sequencing to be generated for the same cost. We call this new method Hackflex. The quality of library preparation was tested by constructing libraries from Escherichia coli MG1655 genomic DNA using either Hackflex, standard Nextera Flex (recently renamed as Illumina DNA Prep) or a variation of standard Nextera Flex in which the bead-linked transposase is diluted prior to use. In order to test the library quality for genomes with a higher and a lower G+C content, library construction methods were also tested on Pseudomonas aeruginosa PAO1 and Staphylococcus aureus ATCC 25923, respectively. We demonstrated that Hackflex can produce high-quality libraries and yields a highly uniform coverage, equivalent to the standard Nextera Flex kit. We show that strongly size-selected libraries produce sufficient yield and complexity to support de novo microbial genome assembly, and that assemblies of the large-insert libraries can be much more contiguous than standard libraries without strong size selection. We introduce a new set of sample barcodes that are distinct from standard Illumina barcodes, enabling Hackflex samples to be multiplexed with samples barcoded using standard Illumina kits. Using Hackflex, we were able to achieve a per-sample reagent cost for library prep of A7.22(Australiandollars)(US7.22 (Australian dollars) (US 5.60; UK £3.87, £1=A$1.87), which is 9.87 times lower than the standard Nextera Flex protocol at advertised retail price. An additional simple modification and further simplification of the protocol by omitting the wash step enables a further price reduction to reach an overall 14-fold cost saving. This method will allow researchers to construct more libraries within a given budget, thereby yielding more data and facilitating research programmes where sequencing large numbers of libraries is beneficial

    Experimental Investigation of Oxide Leaching Methods for Li Isotopes

    To examine the applicability of different leaching methods used to extract secondary oxides from silicate solids for lithium isotope (δ7Li) analysis, this study has conducted leaching experiments on five different types of silicate solids, including a fresh basalt, two weathered basalts, a Yellow River sediment (loess-dominated) and a shale. Four factors were assessed in the experiments: the concentration of the leaching reagent hydroxylamine hydrochloride (HH), the leaching temperature (20 °C versus 95 °C), the leaching time and the reagent/solid ratio. Based on elemental concentrations and Li isotopes, 0.04 mol l-1 hydroxylamine hydrochloride (HH) in 25% v/v acetic acid at room temperature for 1 hour with 40 ml g-1 reagent/solid ratio is recommended. At high temperature, low δ7Li and high magnesium/iron ratios indicate that minerals other than secondary oxides are dissolved. With increased leaching time, there is no evidence for Li isotopic fractionation at room temperature. However, longer leaching time or increased reagent/solid ratios may increase the risk of leaching from non-oxide phases. Meanwhile, results suggest that low concentrations of HH are not sufficient to target the secondary oxides evenly, while high concentrations of HH can leach out more non-oxides. We also examined the optimal oxide leaching method within a full sequential leaching procedure (i.e., exchangeable, carbonate, oxide, clay and residual phases). Elemental concentrations show that no elements exist exclusively in oxides, so it is essential to analyse multi-elemental concentrations to verify that the leaching has accessed this phase in a given sample. Comparing secondary oxides with their corresponding solutions, we estimate the isotopic fractionation (Δ7Lioxide-solution) is -16.8‰ to -27.7‰

    A memetic algorithm with adaptive hill climbing strategy for dynamic optimization problems

    Copyright @ Springer-Verlag 2008Dynamic optimization problems challenge traditional evolutionary algorithms seriously since they, once converged, cannot adapt quickly to environmental changes. This paper investigates the application of memetic algorithms, a class of hybrid evolutionary algorithms, for dynamic optimization problems. An adaptive hill climbing method is proposed as the local search technique in the framework of memetic algorithms, which combines the features of greedy crossover-based hill climbing and steepest mutation-based hill climbing. In order to address the convergence problem, two diversity maintaining methods, called adaptive dual mapping and triggered random immigrants, respectively, are also introduced into the proposed memetic algorithm for dynamic optimization problems. Based on a series of dynamic problems generated from several stationary benchmark problems, experiments are carried out to investigate the performance of the proposed memetic algorithm in comparison with some peer evolutionary algorithms.     Whole Genome Sequencing Analysis of Porcine Faecal Commensal Escherichia coli Carrying Class 1 Integrons from Sows and Their Offspring.

    Intensive pig production systems often rely on the use of antimicrobials and heavy metal feed additives to maintain animal health and welfare. To gain insight into the carriage of antimicrobial resistance genes (ARGs) in the faecal flora of commercially reared healthy swine, we characterised the genome sequences of 117 porcine commensal E. coli that carried the class 1 integrase gene (intI1+). Isolates were sourced from 42 healthy sows and 126 of their offspring from a commercial breeding operation in Australia in 2017. intI1+ E. coli was detected in 28/42 (67%) sows and 90/126 (71%) piglets. Phylogroup A, particularly clonal complex 10, and phylogroup B1 featured prominently in the study collection. ST10, ST20, ST48 and ST361 were the dominant sequence types. Notably, 113/117 isolates (96%) carried three or more ARGs. Genes encoding resistance to -lactams, aminoglycosides, trimethoprim, sulphonamides, tetracyclines and heavy metals were dominant. ARGs encoding resistance to last-line agents, such as carbapenems and third generation cephalosporins, were not detected. IS26, an insertion sequence noted for its ability to capture and mobilise ARGs, was present in 108/117 (92%) intI1+ isolates, and it played a role in determining class 1 integron structure. Our data shows that healthy Australian pig faeces are an important reservoir of multidrug resistant E. coli that carry genes encoding resistance to multiple first-generation antibiotics and virulence-associated genes

    A New Method of Probing the Phonon Mechanism in Superconductors including MgB2_{2}

    Weak localization has a strong influence on both the normal and superconducting properties of metals. In particular, since weak localization leads to the decoupling of electrons and phonons, the temperature dependence of resistance (i.e., λtr\lambda_{tr}) is decreasing with increasing disorder, as manifested by Mooij's empirical rule. In addition, Testardi's universal correlation of TcT_{c} (i.e., λ\lambda) and the resistance ratio (i.e., λtr\lambda_{tr}) follows. This understanding provides a new means to probe the phonon mechanism in superconductors including MgB2_{2}. The merits of this method are its applicability to any superconductors and its reliability because the McMillan's electron-phonon coupling constant λ\lambda and λtr\lambda_{tr} change in a broad range, from finite values to zero, due to weak localization. Karkin et al's preliminary data of irradiated MgB2_{2} show the Testardi correlation, indicating that the dominant pairing mechanism in MgB2_{2} is the phonon-mediated interaction.Comment: 9 pages, latex, 3 figure

    Porcine commensal escherichia coli: A reservoir for class 1 integrons associated with IS26

    © 2017 The Authors. Porcine faecal waste is a serious environmental pollutant. Carriage of antimicrobial-resistance genes (ARGs) and virulenceassociated genes (VAGs), and the zoonotic potential of commensal Escherichia coli from swine are largely unknown. Furthermore, little is known about the role of commensal E. coli as contributors to the mobilization of ARGs between food animals and the environment. Here, we report whole-genome sequence analysis of 103 class 1 integron-positive E. coli from the faeces of healthy pigs from two commercial production facilities in New South Wales, Australia. Most strains belonged to phylogroups A and B1, and carried VAGs linked with extraintestinal infection in humans. The 103 strains belonged to 37 multilocus sequence types and clonal complex 10 featured prominently. Seventeen ARGs were detected and 97% (100/103) of strains carried three or more ARGs. Heavy-metal-resistance genes merA, cusA and terA were also common. IS26 was observed in 98% (101/103) of strains and was often physically associated with structurally diverse class 1 integrons that carried unique genetic features, which may be tracked. This study provides, to our knowledge, the first detailed genomic analysis and point of reference for commensal E. coli of porcine origin in Australia, facilitating tracking of specific lineages and the mobile resistance genes they carry

    MetAMOS: A modular and open source metagenomic assembly and analysis pipeline

    © 2013 Treangen et al. We describe MetAMOS, an open source and modular metagenomic assembly and analysis pipeline. MetAMOS represents an important step towards fully automated metagenomic analysis, starting with next-generation sequencing reads and producing genomic scaffolds, open-reading frames and taxonomic or functional annotations. MetAMOS can aid in reducing assembly errors, commonly encountered when assembling metagenomic samples, and improves taxonomic assignment accuracy while also reducing computational cost.
