In Silico Derivation of HLA-Specific Alloreactivity Potential from Whole Exome Sequencing of Stem Cell Transplant Donors and Recipients: Understanding the Quantitative Immuno-biology of Allogeneic Transplantation
Donor T cell mediated graft vs. host effects may result from the aggregate
alloreactivity to minor histocompatibility antigens (mHA) presented by the HLA
in each donor-recipient pair (DRP) undergoing stem cell transplantation (SCT).
Whole exome sequencing has demonstrated extensive nucleotide sequence variation
in HLA-matched DRP. Non-synonymous single nucleotide polymorphisms (nsSNPs) in
the GVH direction (polymorphisms present in recipient and absent in donor) were
identified in 4 HLA-matched related and 5 unrelated DRP. The nucleotide
sequence flanking each SNP was obtained utilizing the ANNOVAR software package.
All possible nonameric-peptides encoded by the non-synonymous SNP were then
interrogated in-silico for their likelihood to be presented by the HLA class I
molecules in individual DRP, using the Immune-Epitope Database (IEDB) SMM
algorithm. The IEDB-SMM algorithm predicted a median 18,396 peptides/DRP which
bound HLA with an IC50 of <500nM, and 2254 peptides/DRP with an IC50 of <50nM.
Unrelated donors generally had higher numbers of peptides presented by the HLA.
A similarly large library of presented peptides was identified when the data
was interrogated using the Net MHCPan algorithm. These peptides were uniformly
distributed in the various organ systems. The bioinformatic algorithm presented
here demonstrates that there may be a high level of minor histocompatibility
antigen variation in HLA-matched individuals, constituting an HLA-specific
alloreactivity potential. These data provide a possible explanation for how
relatively minor adjustments in GVHD prophylaxis yield relatively similar

Stem Cell Transplantation As A Dynamical System: Are Clinical Outcomes Deterministic?
Outcomes in stem cell transplantation (SCT) are modeled using probability
theory. However the clinical course following SCT appears to demonstrate many
characteristics of dynamical systems, especially when outcomes are considered
in the context of immune reconstitution. Dynamical systems tend to evolve over
time according to mathematically determined rules. Characteristically, the
future states of the system are predicated on the states preceding them, and
there is sensitivity to initial conditions. In SCT, the interaction between
donor T cells and the recipient may be considered as such a system in which,
graft source, conditioning and early immunosuppression profoundly influence
immune reconstitution over time. This eventually determines clinical outcomes,
either the emergence of tolerance or the development of graft versus host
disease. In this paper parallels between SCT and dynamical systems are explored
and a conceptual framework for developing mathematical models to understand

Whole Exome Sequencing to Estimate Alloreactivity Potential Between Donors and Recipients in Stem Cell Transplantation
Whole exome sequencing was performed on HLA-matched stem cell donors and
transplant recipients to measure sequence variation contributing to minor
histocompatibility antigen differences between the two. A large number of
nonsynonymous single nucleotide polymorphisms were identified in each of the
nine unique donor-recipient pairs tested. This variation was greater in
magnitude in unrelated donors as compared with matched related donors.
Knowledge of the magnitude of exome variation between stem cell transplant
recipients and donors may allow more accurate titration of immunosuppressive

Dialectics and difference: against Harvey's dialectical post-Marxism
David Harvey`s recent book, Justice, nature and the geography of difference (JNGD), engages with a central philosophical debate that continues to dominate human geography: the tension between the radical Marxist project of recent decades and the apparently disempowering relativism and `play of difference' of postmodern thought. In this book, Harvey continues to argue for a revised `post-Marxist' approach in human geography which remains based on Hegelian-Marxian principles of dialectical thought. This article develops a critique of that stance, drawing on the work of Jacques Derrida, Gilles Deleuze and Felix Guattari. I argue that dialectical thinking, as well as Harvey's version of `post-Marxism', has been undermined by the wide-ranging `post-' critique. I suggest that Harvey has failed to appreciate the full force of this critique and the implications it has for `post-Marxist' ontology and epistemology. I argue that `post-Marxism', along with much contemporary human geography, is constrained by an inflexible ontology which excessively prioritizes space in the theory produced, and which implements inflexible concepts. Instead, using the insights of several `post-' writers, I contend there is a need to develop an ontology of `context' leading to the production of `contextual theories'. Such theories utilize flexible concepts in a multilayered understanding of ontology and epistemology. I compare how an approach which produces a `contextual theory' might lead to more politically empowering theory than `post-Marxism' with reference to one of Harvey's case studies in JNGD

Ideological cultures and media discourses on scientific knowledge: re-reading news on climate change
Focusing on the representation of climate change in the British “quality press,” this article argues that the discursive (re)construction of scientific claims in the media is strongly entangled with ideological standpoints. Understood here as a set of ideas and values that legitimate a program of action vis-à-vis a given social and political order, ideology works as a powerful selection device in deciding what is scientific news, i.e. what the relevant “facts” are, and who are the authorized “agents of definition” of science matters. The representation of scientific knowledge has important implications for evaluating political programs and assessing the responsibility of both governments and the public in addressing climate change
Reproduction as a bottleneck to treeline advance across the circumarctic forest tundra ecotone
Published versionThe fundamental niche of many species is shifting with climate change, especially in
sub-arctic ecosystems with pronounced recent warming. Ongoing warming in sub-arctic
regions should lessen environmental constraints on tree growth and reproduction, leading to increased success of trees colonizing tundra. Nevertheless, variable responses of treeline ecotones have been documented in association with warming temperatures. One explanation for time lags between increasingly favourable environmental conditions and treeline ecotone movement is reproductive limitations caused by low seed availability. Our objective was to assess the reproductive constraints of the dominant tree species at the treeline ecotone in the circumpolar north. We sampled reproductive structures of trees (cones and catkins) and stand attributes across circumarctic treeline ecotones. We used generalized linear mixed models to estimate the sensitivity of seed production and the availability of viable seed to regional climate, stand structure, and species-specific characteristics. Both seed production and viability of available seed were strongly driven by specific, sequential seasonal climatic conditions, but in different ways. Seed production was greatest when growing seasons with more growing degree days coincided with years with high precipitation. Two consecutive years with more growing degree days and low precipitation resulted in low seed production. Seasonal climate effects on the viability of available seed depended on the physical characteristics of the reproductive structures. Large-coned and -seeded species take more time to develop mature embryos and were therefore more sensitive to increases in growing
degree days in the year of flowering and embryo development. Our findings suggest that both moisture stress and abbreviated growing seasons can have a notable negative influence on the production and viability of available seed at treeline. Our synthesis revealed that constraints on pre-dispersal reproduction within the treeline ecotone might create a considerable time lag for range expansion of tree populations into tundra ecosystems
Culture, government, and spatiality: re-assessing the 'Foucault effect' in cultural-policy studies
This article critically discusses the reconceptualization of culture and governmentality in recent Australian ‘cultural–policy studies’. It argues that the further development of this conceptualization requires a more careful consideration of the complex relations between culture, power and the different spatialities of social practices. The assumptions of this literature regarding social-democratic public institutions and the nation-state are critically addressed in the light of contemporary processes of globalization. It is argued that the use made of Foucault in this paradigm privileges a model of disciplinary power which is dependent on a particular spatialization of social subjects and technologies of the self. As a result, an uncritical application of this model to all cultural practices supports a far too coherent image of practices of ‘government’ in producing sought-after subject-effects. It is suggested that the different articulations of spatio-temporal presence and absence in cultural technologies require a less totalizing understanding of the forms of power exercised through governmental practices
