4-D Tomographic Inference: Application to SPECT and MR-driven PET
Emission tomographic imaging is framed in the Bayesian and information theoretic framework. The first part of the thesis is inspired by the new possibilities offered by PET-MR systems, formulating models and algorithms for 4-D tomography and for the integration of information from multiple imaging modalities. The second part of the thesis extends the models described in the first part, focusing on the imaging hardware. Three key aspects for the design of new imaging systems are investigated: criteria and efficient algorithms for the optimisation and real-time adaptation of the parameters of the imaging hardware; learning the characteristics of the imaging hardware; exploiting the rich information provided by depthof- interaction (DOI) and energy resolving devices. The document concludes with the description of the NiftyRec software toolkit, developed to enable 4-D multi-modal tomographic inference
Bayesian mapping of brain regions using compound Markov random field priors
Human brain mapping, i.e. the detection of functional regions and their connections, has experienced enormous progress through the use of functional magnetic resonance imaging (fMRI). The massive spatio-temporal data sets generated by this imaging technique impose challenging problems for statistical analysis. Many approaches focus on adequate modeling of the temporal component. Spatial aspects are often considered only in a separate postprocessing step, if at all, or modeling is based on Gaussian random fields. A weakness of Gaussian spatial smoothing is possible underestimation of activation peaks or blurring of sharp transitions between activated and non-activated regions. In this paper we suggest Bayesian spatio-temporal models, where spatial adaptivity is improved through inhomogeneous or compound Markov random field priors. Inference is based on an approximate MCMC technique. Performance of our approach is investigated through a simulation study, including a comparison to models based on Gaussian as well as more robust spatial priors in terms of pixelwise and global MSEs. Finally we demonstrate its use by an application to fMRI data from a visual stimulation experiment for assessing activation in visual cortical areas
Estimating the granularity coefficient of a Potts-Markov random field within an MCMC algorithm
This paper addresses the problem of estimating the Potts parameter B jointly
with the unknown parameters of a Bayesian model within a Markov chain Monte
Carlo (MCMC) algorithm. Standard MCMC methods cannot be applied to this problem
because performing inference on B requires computing the intractable
normalizing constant of the Potts model. In the proposed MCMC method the
estimation of B is conducted using a likelihood-free Metropolis-Hastings
algorithm. Experimental results obtained for synthetic data show that
estimating B jointly with the other unknown parameters leads to estimation
results that are as good as those obtained with the actual value of B. On the
other hand, assuming that the value of B is known can degrade estimation
performance significantly if this value is incorrect. To illustrate the
interest of this method, the proposed algorithm is successfully applied to real
bidimensional SAR and tridimensional ultrasound images

Advanced tomographic flow diagnostics for opaque multiphase fluids
This report documents the work performed for the ``Advanced Tomographic Flow Diagnostics for Opaque Multiphase Fluids`` LDRD (Laboratory-Directed Research and Development) project and is presented as the fulfillment of the LDRD reporting requirement. Dispersed multiphase flows, particularly gas-liquid flows, are industrially important to the chemical and applied-energy industries, where bubble-column reactors are employed for chemical synthesis and waste treatment. Due to the large range of length scales (10{sup {minus}6}-10{sup 1}m) inherent in real systems, direct numerical simulation is not possible at present, so computational simulations are forced to use models of subgrid-scale processes, the accuracy of which strongly impacts simulation fidelity. The development and validation of such subgrid-scale models requires data sets at representative conditions. The ideal measurement techniques would provide spatially and temporally resolved full-field measurements of the distributions of all phases, their velocity fields, and additional associated quantities such as pressure and temperature. No technique or set of techniques is known that satisfies this requirement. In this study, efforts are focused on characterizing the spatial distribution of the phases in two-phase gas-liquid flow and in three-phase gas-liquid-solid flow. Due to its industrial importance, the bubble-column geometry is selected for diagnostics development and assessment. Two bubble-column testbeds are utilized: one at laboratory scale and one close to industrial scale. Several techniques for measuring the phase distributions at conditions of industrial interest are examined: level-rise measurements, differential-pressure measurements, bulk electrical impedance measurements, electrical bubble probes, x-ray tomography, gamma-densitometry tomography, and electrical impedance tomography
Lidar waveform based analysis of depth images constructed using sparse single-photon data
This paper presents a new Bayesian model and algorithm used for depth and
intensity profiling using full waveforms from the time-correlated single photon
counting (TCSPC) measurement in the limit of very low photon counts. The model
proposed represents each Lidar waveform as a combination of a known impulse
response, weighted by the target intensity, and an unknown constant background,
corrupted by Poisson noise. Prior knowledge about the problem is embedded in a
hierarchical model that describes the dependence structure between the model
parameters and their constraints. In particular, a gamma Markov random field
(MRF) is used to model the joint distribution of the target intensity, and a
second MRF is used to model the distribution of the target depth, which are
both expected to exhibit significant spatial correlations. An adaptive Markov
chain Monte Carlo algorithm is then proposed to compute the Bayesian estimates
of interest and perform Bayesian inference. This algorithm is equipped with a
stochastic optimization adaptation mechanism that automatically adjusts the
parameters of the MRFs by maximum marginal likelihood estimation. Finally, the
benefits of the proposed methodology are demonstrated through a serie of
experiments using real data
