A novel NMF-based DWI CAD framework for prostate cancer.
In this thesis, a computer aided diagnostic (CAD) framework for detecting prostate cancer in DWI data is proposed. The proposed CAD method consists of two frameworks that use nonnegative matrix factorization (NMF) to learn meaningful features from sets of high-dimensional data. The first technique, is a three dimensional (3D) level-set DWI prostate segmentation algorithm guided by a novel probabilistic speed function. This speed function is driven by the features learned by NMF from 3D appearance, shape, and spatial data. The second technique, is a probabilistic classifier that seeks to label a prostate segmented from DWI data as either alignat, contain cancer, or benign, containing no cancer. This approach uses a NMF-based feature fusion to create a feature space where data classes are clustered. In addition, using DWI data acquired at a wide range of b-values (i.e. magnetic field strengths) is investigated. Experimental analysis indicates that for both of these frameworks, using NMF producing more accurate segmentation and classification results, respectively, and that combining the information from DWI data at several b-values can assist in detecting prostate cancer
Non-Parametric Probabilistic Image Segmentation
We propose a simple probabilistic generative model for
image segmentation. Like other probabilistic algorithms
(such as EM on a Mixture of Gaussians) the proposed model
is principled, provides both hard and probabilistic cluster
assignments, as well as the ability to naturally incorporate
prior knowledge. While previous probabilistic approaches
are restricted to parametric models of clusters (e.g., Gaussians)
we eliminate this limitation. The suggested approach
does not make heavy assumptions on the shape of the clusters
and can thus handle complex structures. Our experiments
show that the suggested approach outperforms previous
work on a variety of image segmentation tasks
Shape-Based Models for Interactive Segmentation of Medical Images
Accurate image segmentation is one of the key problems in computer vision. In domains such as radiation treatment planning, dosimetrists must manually trace the outlines of a few critical structures on large numbers of images. Considerable similarity can be seen in the shape of these regions, both between adjacent slices in a particular patient and across the spectrum of patients. Consequently we should be able to model this similarity and use it to assist in the process of segmentation. Previous work has demonstrated that a constraint-based 2D radial model can capture generic shape information for certain shape classes, and can reduce user interaction by a factor of three over purely manual segmentation. Additional simulation studies have shown that a probabilistic version of the model has the potential to further reduce user interaction. This paper describes an implementation of both models in a general-purpose imaging and graphics framework and compares the usefulness of the models on several shape classes
Segmentation of the evolving left ventricle by learning the dynamics
We propose a method for recursive segmentation of the left ventricle
(LV) across a temporal sequence of magnetic resonance (MR) images.
The approach involves a technique for learning the LV boundary
dynamics together with a particle-based inference algorithm on
a loopy graphical model capturing the temporal periodicity of the
heart. The dynamic system state is a low-dimensional representation
of the boundary, and boundary estimation involves incorporating
curve evolution into state estimation. By formulating the problem
as one of state estimation, the segmentation at each particular
time is based not only on the data observed at that instant, but also
on predictions based on past and future boundary estimates. We assess
and demonstrate the effectiveness of the proposed framework
on a large data set of breath-hold cardiac MR image sequences
Probabilistic Intra-Retinal Layer Segmentation in 3-D OCT Images Using Global Shape Regularization
With the introduction of spectral-domain optical coherence tomography (OCT),
resulting in a significant increase in acquisition speed, the fast and accurate
segmentation of 3-D OCT scans has become evermore important. This paper
presents a novel probabilistic approach, that models the appearance of retinal
layers as well as the global shape variations of layer boundaries. Given an OCT
scan, the full posterior distribution over segmentations is approximately
inferred using a variational method enabling efficient probabilistic inference
in terms of computationally tractable model components: Segmenting a full 3-D
volume takes around a minute. Accurate segmentations demonstrate the benefit of
using global shape regularization: We segmented 35 fovea-centered 3-D volumes
with an average unsigned error of 2.46 0.22 {\mu}m as well as 80 normal
and 66 glaucomatous 2-D circular scans with errors of 2.92 0.53 {\mu}m
and 4.09 0.98 {\mu}m respectively. Furthermore, we utilized the inferred
posterior distribution to rate the quality of the segmentation, point out
potentially erroneous regions and discriminate normal from pathological scans.
No pre- or postprocessing was required and we used the same set of parameters
for all data sets, underlining the robustness and out-of-the-box nature of our

Learning the dynamics and time-recursive boundary detection of deformable objects
We propose a principled framework for recursively segmenting deformable objects across a sequence
of frames. We demonstrate the usefulness of this method on left ventricular segmentation across a cardiac
cycle. The approach involves a technique for learning the system dynamics together with methods of
particle-based smoothing as well as non-parametric belief propagation on a loopy graphical model capturing
the temporal periodicity of the heart. The dynamic system state is a low-dimensional representation
of the boundary, and the boundary estimation involves incorporating curve evolution into recursive state
estimation. By formulating the problem as one of state estimation, the segmentation at each particular
time is based not only on the data observed at that instant, but also on predictions based on past and future
boundary estimates. Although the paper focuses on left ventricle segmentation, the method generalizes
to temporally segmenting any deformable object
Data-Driven Shape Analysis and Processing
Data-driven methods play an increasingly important role in discovering
geometric, structural, and semantic relationships between 3D shapes in
collections, and applying this analysis to support intelligent modeling,
editing, and visualization of geometric data. In contrast to traditional
approaches, a key feature of data-driven approaches is that they aggregate
information from a collection of shapes to improve the analysis and processing
of individual shapes. In addition, they are able to learn models that reason
about properties and relationships of shapes without relying on hard-coded
rules or explicitly programmed instructions. We provide an overview of the main
concepts and components of these techniques, and discuss their application to
shape classification, segmentation, matching, reconstruction, modeling and
exploration, as well as scene analysis and synthesis, through reviewing the
literature and relating the existing works with both qualitative and numerical
comparisons. We conclude our report with ideas that can inspire future research
