    Best bang for your buck: GPU nodes for GROMACS biomolecular simulations

    The molecular dynamics simulation package GROMACS runs efficiently on a wide variety of hardware from commodity workstations to high performance computing clusters. Hardware features are well exploited with a combination of SIMD, multi-threading, and MPI-based SPMD/MPMD parallelism, while GPUs can be used as accelerators to compute interactions offloaded from the CPU. Here we evaluate which hardware produces trajectories with GROMACS 4.6 or 5.0 in the most economical way. We have assembled and benchmarked compute nodes with various CPU/GPU combinations to identify optimal compositions in terms of raw trajectory production rate, performance-to-price ratio, energy efficiency, and several other criteria. Though hardware prices are naturally subject to trends and fluctuations, general tendencies are clearly visible. Adding any type of GPU significantly boosts a node's simulation performance. For inexpensive consumer-class GPUs this improvement equally reflects in the performance-to-price ratio. Although memory issues in consumer-class GPUs could pass unnoticed since these cards do not support ECC memory, unreliable GPUs can be sorted out with memory checking tools. Apart from the obvious determinants for cost-efficiency like hardware expenses and raw performance, the energy consumption of a node is a major cost factor. Over the typical hardware lifetime until replacement of a few years, the costs for electrical power and cooling can become larger than the costs of the hardware itself. Taking that into account, nodes with a well-balanced ratio of CPU and consumer-class GPU resources produce the maximum amount of GROMACS trajectory over their lifetime

    Adaptive power shifting for power-constrained heterogeneous systems

    The number and heterogeneity of compute devices, even within a single compute node, has been steadily on the rise. Since all systems must operate under a power cap, the number of discrete devices that can run simultaneously at their highest frequency is limited by the globally-imposed power cap. Current systems incorporate a centralized power management unit that statically controls the distribution of power among the devices within the node. However, such static distribution policies are unaware of the dynamic utilization profile across the devices, which leads to unfair power allocations that end up degrading system throughput performance. The problem is particularly acute in the presence of heterogeneity since type-specific performance-boost capabilities cannot be leveraged via utilization-agnostic static power allocations. This paper proposes Adaptive Power Shifting for multi-accelerator heterogeneous systems (APS), a technique that leverages system utilization information to dynamically allocate and re-distribute power budgets across multiple discrete devices. Democratizing the power allocation based on dynamic needs results in dramatic speedup over a need-agnostic static allocation. We use APS in a real OpenPOWER compute node with 2 CPUs and 4 GPUs to demonstrate the value of on-demand, equitable power allocations.     An Experimental Study of Reduced-Voltage Operation in Modern FPGAs for Neural Network Acceleration

    We empirically evaluate an undervolting technique, i.e., underscaling the circuit supply voltage below the nominal level, to improve the power-efficiency of Convolutional Neural Network (CNN) accelerators mapped to Field Programmable Gate Arrays (FPGAs). Undervolting below a safe voltage level can lead to timing faults due to excessive circuit latency increase. We evaluate the reliability-power trade-off for such accelerators. Specifically, we experimentally study the reduced-voltage operation of multiple components of real FPGAs, characterize the corresponding reliability behavior of CNN accelerators, propose techniques to minimize the drawbacks of reduced-voltage operation, and combine undervolting with architectural CNN optimization techniques, i.e., quantization and pruning. We investigate the effect of environmental temperature on the reliability-power trade-off of such accelerators. We perform experiments on three identical samples of modern Xilinx ZCU102 FPGA platforms with five state-of-the-art image classification CNN benchmarks. This approach allows us to study the effects of our undervolting technique for both software and hardware variability. We achieve more than 3X power-efficiency (GOPs/W) gain via undervolting. 2.6X of this gain is the result of eliminating the voltage guardband region, i.e., the safe voltage region below the nominal level that is set by FPGA vendor to ensure correct functionality in worst-case environmental and circuit conditions. 43% of the power-efficiency gain is due to further undervolting below the guardband, which comes at the cost of accuracy loss in the CNN accelerator. We evaluate an effective frequency underscaling technique that prevents this accuracy loss, and find that it reduces the power-efficiency gain from 43% to 25%.Comment: To appear at the DSN 2020 conferenc

    Energy-efficient hardware design based on high-level synthesis

    This dissertation describes research activities broadly concerning the area of High-level synthesis (HLS), but more specifically, regarding the HLS-based design of energy-efficient hardware (HW) accelerators. HW accelerators, mostly implemented on FPGAs, are integral to the heterogeneous architectures employed in modern high performance computing (HPC) systems due to their ability to speed up the execution while dramatically reducing the energy consumption of computationally challenging portions of complex applications. Hence, the first activity was regarding an HLS-based approach to directly execute an OpenCL code on an FPGA instead of its traditional GPU-based counterpart. Modern FPGAs offer considerable computational capabilities while consuming significantly smaller power as compared to high-end GPUs. Several different implementations of the K-Nearest Neighbor algorithm were considered on both FPGA- and GPU-based platforms and their performance was compared. FPGAs were generally more energy-efficient than the GPUs in all the test cases. Eventually, we were also able to get a faster (in terms of execution time) FPGA implementation by using an FPGA-specific OpenCL coding style and utilizing suitable HLS directives. The second activity was targeted towards the development of a methodology complementing HLS to automatically derive power optimization directives (also known as "power intent") from a system-level design description and use it to drive the design steps after HLS, by producing a directive file written using the common power format (CPF) to achieve power shut-off (PSO) in case of an ASIC design. The proposed LP-HLS methodology reduces the design effort by enabling designers to infer low power information from the system-level description of a design rather than at the RTL. This methodology required a SystemC description of a generic power management module to describe the design context of a HW module also modeled in SystemC, along with the development of a tool to automatically produce the CPF file to accomplish PSO. Several test cases were considered to validate the proposed methodology and the results demonstrated its ability to correctly extract the low power information and apply it to achieve power optimization in the backend flow

    Computer Architectures to Close the Loop in Real-time Optimization

    © 2015 IEEE.Many modern control, automation, signal processing and machine learning applications rely on solving a sequence of optimization problems, which are updated with measurements of a real system that evolves in time. The solutions of each of these optimization problems are then used to make decisions, which may be followed by changing some parameters of the physical system, thereby resulting in a feedback loop between the computing and the physical system. Real-time optimization is not the same as fast optimization, due to the fact that the computation is affected by an uncertain system that evolves in time. The suitability of a design should therefore not be judged from the optimality of a single optimization problem, but based on the evolution of the entire cyber-physical system. The algorithms and hardware used for solving a single optimization problem in the office might therefore be far from ideal when solving a sequence of real-time optimization problems. Instead of there being a single, optimal design, one has to trade-off a number of objectives, including performance, robustness, energy usage, size and cost. We therefore provide here a tutorial introduction to some of the questions and implementation issues that arise in real-time optimization applications. We will concentrate on some of the decisions that have to be made when designing the computing architecture and algorithm and argue that the choice of one informs the other
