    Minimum s-Excess Graph for Segmenting and Tracking Multiple Borders with HMM

    We present a novel HMM based approach to simultaneous segmentation of vessel walls in Lymphatic confocal images. The vessel borders are parameterized using RBFs to minimize the number of tracking points. The proposed method tracks the hidden states that indicate border locations for both the inner and outer walls. The observation for both borders is obtained using edge-based features from steerable filters. Two separate Gaussian probability distributions for the vessel borders and background are used to infer the emission probability, and the transmission probability is learned using a Baum-Welch algorithm. We transform the segmentation problem into a minimization of an s-excess graph cost, with each node in the graph corresponding to a hidden state and the weight for each node being defined by its emission probability. We define the inter-relations between neighboring nodes based on the transmission probability. We present both qualitative and quantitative analysis in comparison to the popular Viterbi algorithm

    "Cardiovascular disease is one of the leading causes of the morbidity and mortality in the western world today. Many different imaging modalities are in place today to diagnose and investigate cardiovascular diseases. Each of these, however, has strengths and weaknesses. There are different forms of noise and artifacts in each image modality that combine to make the field of medical image analysis both important and challenging. The aim of this thesis is develop a reliable method for segmentation of vessel structures in medical imaging, combining the expert knowledge of the user in such a way as to maintain efficiency whilst overcoming the inherent noise and artifacts present in the images. We present results from 2D segmentation techniques using different methodologies, before developing 3D techniques for segmenting vessel shape from a series of images. The main drive of the work involves the investigation of medical images obtained using catheter based techniques, namely Intra Vascular Ultrasound (IVUS) and Optical Coherence Tomography (OCT). We will present a robust segmentation paradigm, combining both edge and region information to segment the media-adventitia, and lumenal borders in those modalities respectively. By using a semi-interactive method that utilizes "soft" constraints, allowing imprecise user input which provides a balance between using the user's expert knowledge and efficiency. In the later part of the work, we develop automatic methods for segmenting the walls of lymph vessels. These methods are employed on sequential images in order to obtain data to reconstruct the vessel walls in the region of the lymph valves. We investigated methods to segment the vessel walls both individually and simultaneously, and compared the results both quantitatively and qualitatively in order obtain the most appropriate for the 3D reconstruction of the vessel wall. Lastly, we adapt the semi-interactive method used on vessels earlier into 3D to help segment out the lymph valve. This involved the user interactive method to provide guidance to help segment the boundary of the lymph vessel, then we apply a minimal surface segmentation methodology to provide segmentation of the valve.

    Combinatorial optimisation for arterial image segmentation.

    Cardiovascular disease is one of the leading causes of the mortality in the western world. Many imaging modalities have been used to diagnose cardiovascular diseases. However, each has different forms of noise and artifacts that make the medical image analysis field important and challenging. This thesis is concerned with developing fully automatic segmentation methods for cross-sectional coronary arterial imaging in particular, intra-vascular ultrasound and optical coherence tomography, by incorporating prior and tracking information without any user intervention, to effectively overcome various image artifacts and occlusions. Combinatorial optimisation methods are proposed to solve the segmentation problem in polynomial time. A node-weighted directed graph is constructed so that the vessel border delineation is considered as computing a minimum closed set. A set of complementary edge and texture features is extracted. Single and double interface segmentation methods are introduced. Novel optimisation of the boundary energy function is proposed based on a supervised classification method. Shape prior model is incorporated into the segmentation framework based on global and local information through the energy function design and graph construction. A combination of cross-sectional segmentation and longitudinal tracking is proposed using the Kalman filter and the hidden Markov model. The border is parameterised using the radial basis functions. The Kalman filter is used to adapt the inter-frame constraints between every two consecutive frames to obtain coherent temporal segmentation. An HMM-based border tracking method is also proposed in which the emission probability is derived from both the classification-based cost function and the shape prior model. The optimal sequence of the hidden states is computed using the Viterbi algorithm. Both qualitative and quantitative results on thousands of images show superior performance of the proposed methods compared to a number of state-of-the-art segmentation methods

    A Methodology for Extracting Human Bodies from Still Images

    Monitoring and surveillance of humans is one of the most prominent applications of today and it is expected to be part of many future aspects of our life, for safety reasons, assisted living and many others. Many efforts have been made towards automatic and robust solutions, but the general problem is very challenging and remains still open. In this PhD dissertation we examine the problem from many perspectives. First, we study the performance of a hardware architecture designed for large-scale surveillance systems. Then, we focus on the general problem of human activity recognition, present an extensive survey of methodologies that deal with this subject and propose a maturity metric to evaluate them. One of the numerous and most popular algorithms for image processing found in the field is image segmentation and we propose a blind metric to evaluate their results regarding the activity at local regions. Finally, we propose a fully automatic system for segmenting and extracting human bodies from challenging single images, which is the main contribution of the dissertation. Our methodology is a novel bottom-up approach relying mostly on anthropometric constraints and is facilitated by our research in the fields of face, skin and hands detection. Experimental results and comparison with state-of-the-art methodologies demonstrate the success of our approach

    Minimal Infrastructure Radio Frequency Home Localisation Systems

    The ability to track the location of a subject in their home allows the provision of a number of location based services, such as remote activity monitoring, context sensitive prompts and detection of safety critical situations such as falls. Such pervasive monitoring functionality offers the potential for elders to live at home for longer periods of their lives with minimal human supervision. The focus of this thesis is on the investigation and development of a home roomlevel localisation technique which can be readily deployed in a realistic home environment with minimal hardware requirements. A conveniently deployed Bluetooth ® localisation platform is designed and experimentally validated throughout the thesis. The platform adopts the convenience of a mobile phone and the processing power of a remote location calculation computer. The use of Bluetooth ® also ensures the extensibility of the platform to other home health supervision scenarios such as wireless body sensor monitoring. Central contributions of this work include the comparison of probabilistic and nonprobabilistic classifiers for location prediction accuracy and the extension of probabilistic classifiers to a Hidden Markov Model Bayesian filtering framework. New location prediction performance metrics are developed and signicant performance improvements are demonstrated with the novel extension of Hidden Markov Models to higher-order Markov movement models. With the simple probabilistic classifiers, location is correctly predicted 80% of the time. This increases to 86% with the application of the Hidden Markov Models and 88% when high-order Hidden Markov Models are employed. Further novelty is exhibited in the derivation of a real-time Hidden Markov Model Viterbi decoding algorithm which presents all the advantages of the original algorithm, while producing location estimates in real-time. Significant contributions are also made to the field of human gait-recognition by applying Bayesian filtering to the task of motion detection from accelerometers which are already present in many mobile phones. Bayesian filtering is demonstrated to enable a 35% improvement in motion recognition rate and even enables a floor recognition rate of 68% using only accelerometers. The unique application of time-varying Hidden Markov Models demonstrates the effect of integrating these freely available motion predictions on long-term location predictions

    Image Analysis for the Life Sciences - Computer-assisted Tumor Diagnostics and Digital Embryomics

    Current research in the life sciences involves the analysis of such a huge amount of image data that automatization is required. This thesis presents several ways how pattern recognition techniques may contribute to improved tumor diagnostics and to the elucidation of vertebrate embryonic development. Chapter 1 studies an approach for exploiting spatial context for the improved estimation of metabolite concentrations from magnetic resonance spectroscopy imaging (MRSI) data with the aim of more robust tumor detection, and compares against a novel alternative. Chapter 2 describes a software library for training, testing and validating classification algorithms that estimate tumor probability based on MRSI. It allows flexible adaptation towards changed experimental conditions, classifier comparison and quality control without need for expertise in pattern recognition. Chapter 3 studies several models for learning tumor classifiers that allow for the common unreliability of human segmentations. For the first time, models are used for this task that additionally employ the objective image information. Chapter 4 encompasses two contributions to an image analysis pipeline for automatically reconstructing zebrafish embryonic development based on time-resolved microscopy: Two approaches for nucleus segmentation are experimentally compared, and a procedure for tracking nuclei over time is presented and evaluated

    Articulated human tracking and behavioural analysis in video sequences

    Recently, there has been a dramatic growth of interest in the observation and tracking of human subjects through video sequences. Arguably, the principal impetus has come from the perceived demand for technological surveillance, however applications in entertainment, intelligent domiciles and medicine are also increasing. This thesis examines human articulated tracking and the classi cation of human movement, rst separately and then as a sequential process. First, this thesis considers the development and training of a 3D model of human body structure and dynamics. To process video sequences, an observation model is also designed with a multi-component likelihood based on edge, silhouette and colour. This is de ned on the articulated limbs, and visible from a single or multiple cameras, each of which may be calibrated from that sequence. Second, for behavioural analysis, we develop a methodology in which actions and activities are described by semantic labels generated from a Movement Cluster Model (MCM). Third, a Hierarchical Partitioned Particle Filter (HPPF) was developed for human tracking that allows multi-level parameter search consistent with the body structure. This tracker relies on the articulated motion prediction provided by the MCM at pose or limb level. Fourth, tracking and movement analysis are integrated to generate a probabilistic activity description with action labels. The implemented algorithms for tracking and behavioural analysis are tested extensively and independently against ground truth on human tracking and surveillance datasets. Dynamic models are shown to predict and generate synthetic motion, while MCM recovers both periodic and non-periodic activities, de ned either on the whole body or at the limb level. Tracking results are comparable with the state of the art, however the integrated behaviour analysis adds to the value of the approach.Overseas Research Students Awards Scheme (ORSAS

    Use of Coherent Point Drift in computer vision applications

    This thesis presents the novel use of Coherent Point Drift in improving the robustness of a number of computer vision applications. CPD approach includes two methods for registering two images - rigid and non-rigid point set approaches which are based on the transformation model used. The key characteristic of a rigid transformation is that the distance between points is preserved, which means it can be used in the presence of translation, rotation, and scaling. Non-rigid transformations - or affine transforms - provide the opportunity of registering under non-uniform scaling and skew. The idea is to move one point set coherently to align with the second point set. The CPD method finds both the non-rigid transformation and the correspondence distance between two point sets at the same time without having to use a-priori declaration of the transformation model used. The first part of this thesis is focused on speaker identification in video conferencing. A real-time, audio-coupled video based approach is presented, which focuses more on the video analysis side, rather than the audio analysis that is known to be prone to errors. CPD is effectively utilised for lip movement detection and a temporal face detection approach is used to minimise false positives if face detection algorithm fails to perform. The second part of the thesis is focused on multi-exposure and multi-focus image fusion with compensation for camera shake. Scale Invariant Feature Transforms (SIFT) are first used to detect keypoints in images being fused. Subsequently this point set is reduced to remove outliers, using RANSAC (RANdom Sample Consensus) and finally the point sets are registered using CPD with non-rigid transformations. The registered images are then fused with a Contourlet based image fusion algorithm that makes use of a novel alpha blending and filtering technique to minimise artefacts. The thesis evaluates the performance of the algorithm in comparison to a number of state-of-the-art approaches, including the key commercial products available in the market at present, showing significantly improved subjective quality in the fused images. The final part of the thesis presents a novel approach to Vehicle Make & Model Recognition in CCTV video footage. CPD is used to effectively remove skew of vehicles detected as CCTV cameras are not specifically configured for the VMMR task and may capture vehicles at different approaching angles. A LESH (Local Energy Shape Histogram) feature based approach is used for vehicle make and model recognition with the novelty that temporal processing is used to improve reliability. A number of further algorithms are used to maximise the reliability of the final outcome. Experimental results are provided to prove that the proposed system demonstrates an accuracy in excess of 95% when tested on real CCTV footage with no prior camera calibration
